Abstract:Computational methods, exemplified by machine learning (ML), have provided theoretical guidance and solutions for the development of sustainable polymers, accelerating advancements in materials for societal needs such as equipment, environment, health, and green energy. In previous polymer ML workflows, the Simplified Molecular-Input Line-Entry System (SMILES) notation has consistently served as the primary representation of polymer structures, though the inherent randomness of polymers has long posed challenges for SMILES in the representation learning of polymer ML. Recently, BigSMILES and its extensions have paved the way for more versatile and concise representation of polymer structures. However, whether BigSMILES outperforms SMILES in polymer ML workflows has yet to be systematically explored and demonstrated. To fill this scientific gap, we conducted extensive experiments investigating this question, encompassing a variety of polymer property prediction and inverse design tasks based on both image and text inputs. Our findings reveal that in 11 tasks involving homopolymer systems, BigSMILES-based ML workflows exhibit performance comparable to or even exceeding that of SMILES, underscoring the efficacy of BigSMILES in representing polymer structures. Furthermore, BigSMILES offers a more compact textual representation compared to SMILES, significantly reducing the computational cost of model training, particularly for large language models. Through these comprehensive experiments, we for the first time demonstrate that BigSMILES can achieve performance on par with SMILES, while also facilitating faster model training and reducing energy consumption, which could have a substantial impact on a wide range of polymer tasks in the future, including property prediction (and classification) and polymer generation across various polymer types.

Abstract:The simplified molecular-input line-entry system (SMILES) has been utilized in a variety of artificial intelligence analyses owing to its capability of representing chemical structures using line notation. However, its ease of representation is limited, which has led to the proposal of BigSMILES as an alternative method suitable for the representation of macromolecules. Nevertheless, research on BigSMILES remains limited due to its preprocessing requirements. Thus, this study proposes a conversion workflow of BigSMILES, focusing on its automated generation from SMILES representations of homopolymers. BigSMILES representations for 4,927,181 records are provided, thereby enabling its immediate use for various research and development applications. Our study presents detailed descriptions on a validation process to ensure the accuracy, interchangeability, and robustness of the conversion. Additionally, a systematic overview of utilized codes and functions that emphasizes their relevance in the context of BigSMILES generation are produced. This advancement is anticipated to significantly aid researchers and facilitate further studies in BigSMILES representation, including potential applications in deep learning and further extension to complex structures such as copolymers.

GEN: Highly Efficient SMILES Explorer Using Autodidactic Generative Examination Networks

Abstract:Recurrent neural networks have been widely used to generate millions of de novo molecules in a known chemical space. These deep generative models are typically setup with LSTM or GRU units and trained with canonical SMILEs. In this study, we introduce a new robust architecture, Generative Examination Networks GEN, based on bidirectional RNNs with concatenated sub-models to learn and generate molecular SMILES with a trained target space. GENs autonomously learn the target space in a few epochs while being subjected to an independent online examination mechanism to measure the quality of the generated set. Here we have used online statistical quality control (SQC) on the percentage of valid molecules SMILES as an examination measure to select the earliest available stable model weights. Very high levels of valid SMILES (95-98%) can be generated using multiple parallel encoding layers in combination with SMILES augmentation using unrestricted SMILES randomization. Our architecture combines an excellent novelty rate (85-90%) while generating SMILES with a strong conservation of the property space (95-99%). Our flexible examination mechanism is open to other quality criteria.

t-SMILES: A Scalable Fragment-based Molecular Representation Framework for De Novo Molecule Generation

Abstract:Effective representation of molecules is a crucial factor affecting the performance of artificial intelligence models. This study introduces a flexible, fragment-based, multiscale molecular representation framework called t-SMILES (tree-based SMILES) with three code algorithms: TSSA, TSDY and TSID. It describes molecules using SMILES-type strings obtained by performing a breadth-first search on a full binary tree formed from a fragmented molecular graph. Systematic evaluations using JTVAE, BRICS, MMPA, and Scaffold show the feasibility of constructing a multi-code molecular description system, where various descriptions complement each other, enhancing the overall performance. In addition, it can avoid overfitting and achieve higher novelty scores while maintaining reasonable similarity on labeled low-resource datasets, regardless of whether the model is original, data-augmented, or pre-trained then fine-tuned. Furthermore, it significantly outperforms classical SMILES, DeepSMILES, SELFIES and baseline models in goal-directed tasks. And it surpasses state-of-the-art fragment, graph and SMILES based approaches on ChEMBL, Zinc, and QM9.

SMiPoly: Generation of a Synthesizable Polymer Virtual Library Using Rule-Based Polymerization Reactions

Abstract:Recent advances in machine learning have led to the rapid adoption of various computational methods for de novo molecular design in polymer research, including high-throughput virtual screening and inverse molecular design. In such workflows, molecular generators play an essential role in creation or sequential modification of candidate polymer structures. Machine learning-assisted molecular design has made great technical progress over the past few years. However, the difficulty of identifying synthetic routes to such designed polymers remains unresolved. To address this technical limitation, we present Small Molecules into Polymers (SMiPoly), a Python library for virtual polymer generation that implements 22 chemical rules for commonly applied polymerization reactions. For given small organic molecules to form a candidate monomer set, the SMiPoly generator conducts possible polymerization reactions to generate an exhaustive list of potentially synthesizable polymers. In this study, using 1083 readily available monomers, we generated 169,347 unique polymers forming seven different molecular types: polyolefin, polyester, polyether, polyamide, polyimide, polyurethane, and polyoxazolidone. By comparing the distribution of the virtually created polymers with approximately 16,000 real polymers synthesized so far, it was found that the coverage and novelty of the SMiPoly-generated polymers can reach 48 and 53%, respectively. Incorporating the SMiPoly library into a molecular design workflow will accelerate the process of de novo polymer synthesis by shortening the step to select synthesizable candidate polymers.

Abstract:Abstract Molecular generative models trained with small sets of molecules represented as SMILES strings can generate large regions of the chemical space. Unfortunately, due to the sequential nature of SMILES strings, these models are not able to generate molecules given a scaffold (i.e., partially-built molecules with explicit attachment points). Herein we report a new SMILES-based molecular generative architecture that generates molecules from scaffolds and can be trained from any arbitrary molecular set. This approach is possible thanks to a new molecular set pre-processing algorithm that exhaustively slices all possible combinations of acyclic bonds of every molecule, combinatorically obtaining a large number of scaffolds with their respective decorations. Moreover, it serves as a data augmentation technique and can be readily coupled with randomized SMILES to obtain even better results with small sets. Two examples showcasing the potential of the architecture in medicinal and synthetic chemistry are described: First, models were trained with a training set obtained from a small set of Dopamine Receptor D2 (DRD2) active modulators and were able to meaningfully decorate a wide range of scaffolds and obtain molecular series predicted active on DRD2. Second, a larger set of drug-like molecules from ChEMBL was selectively sliced using synthetic chemistry constraints (RECAP rules). In this case, the resulting scaffolds with decorations were filtered only to allow those that included fragment-like decorations. This filtering process allowed models trained with this dataset to selectively decorate diverse scaffolds with fragments that were generally predicted to be synthesizable and attachable to the scaffold using known synthetic approaches. In both cases, the models were already able to decorate molecules using specific knowledge without the need to add it with other techniques, such as reinforcement learning. We envision that this architecture will become a useful addition to the already existent architectures for de novo molecular generation.

PromptSMILES: Prompting for scaffold decoration and fragment linking in chemical language models

Abstract:SMILES-based generative models are amongst the most robust and successful recent methods used to augment drug design. They are typically used for complete de novo generation, however, scaffold decoration and fragment linking applications are sometimes desirable which requires a different architecture, a different training dataset and therefore, re-training of a new model. In this work, we describe a simple procedure to conduct constrained molecule generation with a SMILES-based generative model to extend applicability to scaffold decoration and fragment linking by providing SMILES prompts, without the need for re-training. In combination with reinforcement learning, we show that pre-trained, decoder-only models adapt to these applications quickly and can further optimize molecule generation towards a specified objective. We compare the performance of this approach to a variety of orthogonal approaches and show that performance is comparable or better. This approach enables the unification of de novo generation, scaffold decoration, and fragment linking into one chemical language model, without the need to use a bespoke grammar, curate a custom dataset or train a separate model. For convenience, we provide an easy-to-use python package to facilitate model sampling which can be found on GitHub and the Python Package Index.

GP-MoLFormer: A Foundation Model For Molecular Generation

Abstract:Transformer-based models trained on large and general purpose datasets consisting of molecular strings have recently emerged as a powerful tool for successfully modeling various structure-property relations. Inspired by this success, we extend the paradigm of training chemical language transformers on large-scale chemical datasets to generative tasks in this work. Specifically, we propose GP-MoLFormer, an autoregressive molecular string generator that is trained on more than 1.1B chemical SMILES. GP-MoLFormer uses a 46.8M parameter transformer decoder model with linear attention and rotary positional encodings as the base architecture. We explore the utility of GP-MoLFormer in generating novel, valid, and unique SMILES. Impressively, we find GP-MoLFormer is able to generate a significant fraction of novel, valid, and unique SMILES even when the number of generated molecules is in the 10 billion range and the reference set is over a billion. We also find strong memorization of training data in GP-MoLFormer generations, which has so far remained unexplored for chemical language models. Our analyses reveal that training data memorization and novelty in generations are impacted by the quality of the training data; duplication bias in training data can enhance memorization at the cost of lowering novelty. We evaluate GP-MoLFormer's utility and compare it with that of existing baselines on three different tasks: de novo generation, scaffold-constrained molecular decoration, and unconstrained property-guided optimization. While the first two are handled with no additional training, we propose a parameter-efficient fine-tuning method for the last task, which uses property-ordered molecular pairs as input. We call this new approach pair-tuning. Our results show GP-MoLFormer performs better or comparable with baselines across all three tasks, demonstrating its general utility.

Polygrammar: Grammar for Digital Polymer Representation and Generation

Abstract:In this work, a formal grammar designed specifically for the representation and generation of polymers is presented. The grammar provides a concise, explicit, and robust representation for any polymer within a given class. Moreover, the grammar is able to efficiently enumerate all possible polymers in the given class, while guaranteeing that every generated polymer chain is chemically valid. Polymers are widely studied materials with diverse properties and applications determined by molecular structures. It is essential to represent these structures clearly and explore the full space of achievable chemical designs. However, existing approaches cannot offer comprehensive design models for polymers because of their inherent scale and structural complexity. Here, a parametric, context‐sensitive grammar designed specifically for polymers (PolyGrammar) is proposed. Using the symbolic hypergraph representation and 14 simple production rules, PolyGrammar can represent and generate all valid polyurethane structures. An algorithm is presented to translate any polyurethane structure from the popular Simplified Molecular‐Input Line‐entry System (SMILES) string format into the PolyGrammar representation. The representative power of PolyGrammar is tested by translating a dataset of over 600 polyurethane samples collected from the literature. Furthermore, it is shown that PolyGrammar can be easily extended to other copolymers and homopolymers. By offering a complete, explicit representation scheme and an explainable generative model with validity guarantees, PolyGrammar takes an essential step toward a more comprehensive and practical system for polymer discovery and exploration. As the first bridge between formal languages and chemistry, PolyGrammar also serves as a critical blueprint to inform the design of similar grammars for other chemistries, including organic and inorganic molecules.

PolyUniverse: Generation of a Large-scale Polymer Library Using Rule-Based Polymerization Reactions for Polymer Informatics

Abstract:Recent advancements in machine learning have revolutionized polymer research, leading to the swift integration of diverse computational techniques for de novo molecular design. A crucial aspect of these processes is to expand the number of candidate polymer structures, as the currently known real polymer structures are very limited. In contrast, small molecule databases are vast, offering extensive opportunities for the design of new molecules, such as drug discovery. In this study, we collected extensive small molecule compounds from GDB-17, GDB-13, and PubChem, and selected polymerization reaction pathways for eight types of polymers, including polyimide, polyolefin, polyester, polyamide, polyurethane, epoxy, polybenzimidazole (PBI), and vitrimer. These small molecule datasets and polymerization reactions enabled us to generate hundreds of quadrillions of hypothetical polymer structures. For each of the eight polymers, along with one promising copolymer, poly(imide-imine), we randomly generated over one million hypothetical structures, except for PBI, for which we created 10,000 structures. Chemical space visualization using t-distributed stochastic neighbor embedding and synthetic accessibility scores were employed to assess the feasibility of synthesizing these new polymers. Customized feedforward neural network models predicted thermal, mechanical, and gas permeation properties for both real and hypothetical polymers. Results show that many hypothetical polymers, especially polyimides, exhibit significant potential, often surpassing real polymers in performance, particularly for high-temperature applications and gas separation. Our findings highlight the immense potential of large-scale hypothetical polymer libraries for materials discovery and design. These libraries not only aid in identifying promising polymer materials through high-throughput screening but also provide valuable datasets for training advanced machine learning models, such as large language models. This research also demonstrates the power of data-driven approaches in polymer science, paving the way for the development of next-generation polymeric materials with superior properties for diverse industrial applications.

t-SMILES 2: Hierarchical Structure Enhances the Generalizability of Linear Molecular Representation

Abstract:Encoding is the carrier of information. Artificial intelligence models possess basic capabilities in syntax, semantics, and reasoning, but these capabilities are sensitive to specific inputs. This study introduces TSIS (Simplified TSID) to the t-SMILES family, with the intention of conducting a more comprehensive and in-depth evaluation of t-SMILES. TSID has been demonstrated significantly outperforms classical SMILES, DeepSMILES, and SELFIES in previous research. Further analysis of this study reveals that the tree structure utilized by the t-SMILES framework is more effectively comprehensible than initially anticipated. Additionally, TSIS, along with their variants, demonstrate comparable performance to TSID and markedly surpass that of SMILES, SAFE, and SELFIES. Moreover, its format is more straightforward to read. Overall, the contrast analysis indicates that the hierarchical structure of t-SMILES enhances its generalizability. Concurrently, the evaluation of the generative models reveals that the GPT model exhibits the highest novelty-similarity scores. The VAE and diffusion models demonstrate robust capabilities in terms of interpolation, whereas the LSTM model encounters some challenges in parsing complex structures.

Improving the reliability of molecular string representations for generative chemistry

Abstract:Generative chemistry has seen rapid development recently. However, models based on string representations of molecules still rely largely on SMILES and SELFIES that have not been developed for this context. The goal of this study is to first analyze the difficulty encountered by a small generative model when using SMILES and SELFIES. Our study found that SELFIES and canonical SMILES 3 are not fully reliable representations, i.e. do not ensure both the viability and fidelity of samples. Viable samples represent novel, unique molecules with correct valence, while fidelity ensures the accurate reproduction of chemical properties from the training set. In fact, 20% of the samples generated using Canonical SMILES as input representation do not correspond to valid molecules. At variance, samples generated using SELFIES less faithfully reproduce the chemical properties of the training dataset. As a mitigation strategy of the previously identified problems we have developed data augmentation procedures for both SELFIES and SMILES. Simplifying the complex syntax of SELFIES yielded only marginal improvements in stability and overall fidelity to the training set. For SMILES, we developed a stochastic data augmentation procedure called ClearSMILES, which reduces the vocabulary size needed to represent a SMILES dataset, explicitly represents aromaticity via Kekule SMILES, 3 and reduces the effort required by deep learning models to process SMILES. ClearSMILES reduced the error rate in samples by an order of magnitude, from 20% to 2.2%, and improved the fidelity of samples to the training set.

3DSMILES-GPT: 3D Molecular Pocket-based Generation with Token-only Large Language Model

Abstract:The generation of three-dimensional (3D) molecules based on target structures represents a cutting-edge challenge in drug discovery. Many existing approaches often produce molecules with invalid configurations, unphysical conformations, suboptimal drug-like qualities, limited synthesizability, and require extensive generation times. To address these challenges, we present 3DSMILES-GPT, a fully language-model-driven framework for 3D molecular generation that utilizes tokens exclusively. We treat both two-dimensional (2D) and 3D molecular representations as linguistic expressions, combining them through full-dimensional representations and pre-training the model on a vast dataset encompassing tens of millions of drug-like molecules. This token-only approach enables the model to comprehensively understand the 2D and 3D characteristics of large-scale molecules. Subsequently, we fine-tune the model using pair-wise structural data of protein pockets and molecules, followed by reinforcement learning to further optimize the biophysical and chemical properties of the generated molecules. Experimental results demonstrate that 3DSMILES-GPT generates molecules that comprehensively outperform existing methods in terms of binding affinity, drug-likeness (QED), and synthetic accessibility score (SAS). Notably, it achieves a 33% enhancement in the quantitative estimation of QED, meanwhile the binding affinity estimated by Vina docking maintaining its state-of-the-art performance. The generation speed is remarkably fast, with the average time approximately 0.45 seconds per generation, representing a threefold increase over the fastest existing methods. This innovative 3DSMILES-GPT approach has the potential to positively impact the generation of 3D molecules in drug discovery.

Abstract:Abstract Background In recent years, in silico molecular design is regaining interest. To generate on a computer molecules with optimized properties, scoring functions can be coupled with a molecular generator to design novel molecules with a desired property profile. Results In this article, a simple method is described to generate only valid molecules at high frequency ( $$>300,000$$ > 300 , 000 molecule/s using a single CPU core), given a molecular training set. The proposed method generates diverse SMILES (or DeepSMILES) encoded molecules while also showing some propensity at training set distribution matching. When working with DeepSMILES, the method reaches peak performance ( $$>340,000$$ > 340 , 000 molecule/s) because it relies almost exclusively on string operations. The “Fast Assembly of SMILES Fragments” software is released as open-source at https://github.com/UnixJunkie/FASMIFRA . Experiments regarding speed, training set distribution matching, molecular diversity and benchmark against several other methods are also shown.

Gotta be SAFE: A New Framework for Molecular Design

Abstract:Traditional molecular string representations, such as SMILES, often pose challenges for AI-driven molecular design due to their non-sequential depiction of molecular substructures. To address this issue, we introduce Sequential Attachment-based Fragment Embedding (SAFE), a novel line notation for chemical structures. SAFE reimagines SMILES strings as an unordered sequence of interconnected fragment blocks while maintaining compatibility with existing SMILES parsers. It streamlines complex generative tasks, including scaffold decoration, fragment linking, polymer generation, and scaffold hopping, while facilitating autoregressive generation for fragment-constrained design, thereby eliminating the need for intricate decoding or graph-based models. We demonstrate the effectiveness of SAFE by training an 87-million-parameter GPT2-like model on a dataset containing 1.1 billion SAFE representations. Through targeted experimentation, we show that our SAFE-GPT model exhibits versatile and robust optimization performance. SAFE opens up new avenues for the rapid exploration of chemical space under various constraints, promising breakthroughs in AI-driven molecular design.
