Abstract:Effective representation of molecules is a crucial factor affecting the performance of artificial intelligence models. This study introduces a flexible, fragment-based, multiscale molecular representation framework called t-SMILES (tree-based SMILES) with three code algorithms: TSSA, TSDY and TSID. It describes molecules using SMILES-type strings obtained by performing a breadth-first search on a full binary tree formed from a fragmented molecular graph. Systematic evaluations using JTVAE, BRICS, MMPA, and Scaffold show the feasibility of constructing a multi-code molecular description system, where various descriptions complement each other, enhancing the overall performance. In addition, it can avoid overfitting and achieve higher novelty scores while maintaining reasonable similarity on labeled low-resource datasets, regardless of whether the model is original, data-augmented, or pre-trained then fine-tuned. Furthermore, it significantly outperforms classical SMILES, DeepSMILES, SELFIES and baseline models in goal-directed tasks. And it surpasses state-of-the-art fragment, graph and SMILES based approaches on ChEMBL, Zinc, and QM9.

t-SMILES 2: Hierarchical Structure Enhances the Generalizability of Linear Molecular Representation

Abstract:Encoding is the carrier of information. Artificial intelligence models possess basic capabilities in syntax, semantics, and reasoning, but these capabilities are sensitive to specific inputs. This study introduces TSIS (Simplified TSID) to the t-SMILES family, with the intention of conducting a more comprehensive and in-depth evaluation of t-SMILES. TSID has been demonstrated significantly outperforms classical SMILES, DeepSMILES, and SELFIES in previous research. Further analysis of this study reveals that the tree structure utilized by the t-SMILES framework is more effectively comprehensible than initially anticipated. Additionally, TSIS, along with their variants, demonstrate comparable performance to TSID and markedly surpass that of SMILES, SAFE, and SELFIES. Moreover, its format is more straightforward to read. Overall, the contrast analysis indicates that the hierarchical structure of t-SMILES enhances its generalizability. Concurrently, the evaluation of the generative models reveals that the GPT model exhibits the highest novelty-similarity scores. The VAE and diffusion models demonstrate robust capabilities in terms of interpolation, whereas the LSTM model encounters some challenges in parsing complex structures.

Abstract:Generative models have revolutionized de novo drug design, allowing to produce molecules on-demand with desired physicochemical and pharmacological properties. String based molecular representations, such as SMILES (Simplified Molecular Input Line Entry System) strings and SELFIES (Self-Referencing Embedded Strings), have played a pivotal role in the success of generative approaches, thanks to their capacity to encode atom- and bond- information and ease-of-generation. However, such ‘atom-level’ string representations have certain limitations, in terms of capturing information on chirality, and synthetic accessibility of the corresponding designs. In this paper, we present fragSMILES, a novel fragment-based molecular representation in the form of string. fragSMILES encode fragments in a ‘chemically-meaningful’ way via a novel graph-reduction approach, allowing to obtain an efficient, interpretable, and expressive molecular representation, which also avoids fragment redundancy. fragSMILES advances the state-of-the-art of fragment-based representations, by reporting fragments and their ‘breaking’ bonds independently, without fragment redundancy. Moreover, fragSMILES also embeds information of molecular chirality, thereby overcoming known limitations of existing string notations. When compared with SMILES and SELFIES for de novo design, the fragSMILES notation showed its promise in generating molecules with desirable biochemical and scaffolds properties.

Gotta be SAFE: A New Framework for Molecular Design

Abstract:Traditional molecular string representations, such as SMILES, often pose challenges for AI-driven molecular design due to their non-sequential depiction of molecular substructures. To address this issue, we introduce Sequential Attachment-based Fragment Embedding (SAFE), a novel line notation for chemical structures. SAFE reimagines SMILES strings as an unordered sequence of interconnected fragment blocks while maintaining compatibility with existing SMILES parsers. It streamlines complex generative tasks, including scaffold decoration, fragment linking, polymer generation, and scaffold hopping, while facilitating autoregressive generation for fragment-constrained design, thereby eliminating the need for intricate decoding or graph-based models. We demonstrate the effectiveness of SAFE by training an 87-million-parameter GPT2-like model on a dataset containing 1.1 billion SAFE representations. Through targeted experimentation, we show that our SAFE-GPT model exhibits versatile and robust optimization performance. SAFE opens up new avenues for the rapid exploration of chemical space under various constraints, promising breakthroughs in AI-driven molecular design.

Generation of 3D Molecules in Pockets via Language Model

Abstract:Generative models for molecules based on sequential line notation (e.g. SMILES) or graph representation have attracted an increasing interest in the field of structure-based drug design, but they struggle to capture important 3D spatial interactions and often produce undesirable molecular structures. To address these challenges, we introduce Lingo3DMol, a pocket-based 3D molecule generation method that combines language models and geometric deep learning technology. A new molecular representation, fragment-based SMILES with local and global coordinates, was developed to assist the model in learning molecular topologies and atomic spatial positions. Additionally, we trained a separate noncovalent interaction predictor to provide essential binding pattern information for the generative model. Lingo3DMol can efficiently traverse drug-like chemical spaces, preventing the formation of unusual structures. The Directory of Useful Decoys-Enhanced (DUD-E) dataset was used for evaluation. Lingo3DMol outperformed state-of-the-art methods in terms of drug-likeness, synthetic accessibility, pocket binding mode, and molecule generation speed.

Fragment and Geometry Aware Tokenization of Molecules for Structure-Based Drug Design Using Language Models

Abstract:Structure-based drug design (SBDD) is crucial for developing specific and effective therapeutics against protein targets but remains challenging due to complex protein-ligand interactions and vast chemical space. Although language models (LMs) have excelled in natural language processing, their application in SBDD is underexplored. To bridge this gap, we introduce a method, known as Frag2Seq, to apply LMs to SBDD by generating molecules in a fragment-based manner in which fragments correspond to functional modules. We transform 3D molecules into fragment-informed sequences using SE(3)-equivariant molecule and fragment local frames, extracting SE(3)-invariant sequences that preserve geometric information of 3D fragments. Furthermore, we incorporate protein pocket embeddings obtained from a pre-trained inverse folding model into the LMs via cross-attention to capture protein-ligand interaction, enabling effective target-aware molecule generation. Benefiting from employing LMs with fragment-based generation and effective protein context encoding, our model achieves the best performance on binding vina score and chemical properties such as QED and Lipinski, which shows our model's efficacy in generating drug-like ligands with higher binding affinity against target proteins. Moreover, our method also exhibits higher sampling efficiency compared to atom-based autoregressive and diffusion baselines with at most ~300x speedup.

Abstract:Abstract The discovery of novel materials and functional molecules can help to solve some of society’s most urgent challenges, ranging from efficient energy harvesting and storage to uncovering novel pharmaceutical drug candidates. Traditionally matter engineering–generally denoted as inverse design–was based massively on human intuition and high-throughput virtual screening. The last few years have seen the emergence of significant interest in computer-inspired designs based on evolutionary or deep learning methods. The major challenge here is that the standard strings molecular representation SMILES shows substantial weaknesses in that task because large fractions of strings do not correspond to valid molecules. Here, we solve this problem at a fundamental level and introduce S ELFIES (SELF-referencIng Embedded Strings), a string-based representation of molecules which is 100% robust. Every S ELFIES string corresponds to a valid molecule, and S ELFIES can represent every molecule. S ELFIES can be directly applied in arbitrary machine learning models without the adaptation of the models; each of the generated molecule candidates is valid. In our experiments, the model’s internal memory stores two orders of magnitude more diverse molecules than a similar test with SMILES. Furthermore, as all molecules are valid, it allows for explanation and interpretation of the internal working of the generative models.

Abstract:Abstract Background In recent years, in silico molecular design is regaining interest. To generate on a computer molecules with optimized properties, scoring functions can be coupled with a molecular generator to design novel molecules with a desired property profile. Results In this article, a simple method is described to generate only valid molecules at high frequency ( $$>300,000$$ > 300 , 000 molecule/s using a single CPU core), given a molecular training set. The proposed method generates diverse SMILES (or DeepSMILES) encoded molecules while also showing some propensity at training set distribution matching. When working with DeepSMILES, the method reaches peak performance ( $$>340,000$$ > 340 , 000 molecule/s) because it relies almost exclusively on string operations. The “Fast Assembly of SMILES Fragments” software is released as open-source at https://github.com/UnixJunkie/FASMIFRA . Experiments regarding speed, training set distribution matching, molecular diversity and benchmark against several other methods are also shown.

Stepping Back to SMILES Transformers for Fast Molecular Representation Inference

Abstract:In the intersection of molecular science and deep learning, tasks like virtual screening have driven the need for a high-throughput molecular representation generator on large chemical databases. However, as SMILES strings are the most common storage format for molecules, using deep graph models to extract molecular feature from raw SMILES data requires an SMILES-to-graph conversion, which significantly decelerates the whole process. Directly deriving molecular representations from SMILES is feasible, yet there exists a performance gap between the existing unpretrained SMILES-based models and graph-based models at large-scale benchmark results, while pretrain models are resource-demanding at training. To address this issue, we propose ST-KD, an end-to-end \textbf{S}MILES \textbf{T}ransformer for molecular representation learning boosted by \textbf{K}nowledge \textbf{D}istillation. In order to conduct knowledge transfer from graph Transformers to ST-KD, we have redesigned the attention layers and introduced a pre-transformation step to tokenize the SMILES strings and inject structure-based positional embeddings. Without expensive pretraining, ST-KD shows competitive results on latest standard molecular datasets PCQM4M-LSC and QM9, with $3\text{-}14\times$ inference speed compared with existing graph models.

Abstract:Abstract Molecular generative models trained with small sets of molecules represented as SMILES strings can generate large regions of the chemical space. Unfortunately, due to the sequential nature of SMILES strings, these models are not able to generate molecules given a scaffold (i.e., partially-built molecules with explicit attachment points). Herein we report a new SMILES-based molecular generative architecture that generates molecules from scaffolds and can be trained from any arbitrary molecular set. This approach is possible thanks to a new molecular set pre-processing algorithm that exhaustively slices all possible combinations of acyclic bonds of every molecule, combinatorically obtaining a large number of scaffolds with their respective decorations. Moreover, it serves as a data augmentation technique and can be readily coupled with randomized SMILES to obtain even better results with small sets. Two examples showcasing the potential of the architecture in medicinal and synthetic chemistry are described: First, models were trained with a training set obtained from a small set of Dopamine Receptor D2 (DRD2) active modulators and were able to meaningfully decorate a wide range of scaffolds and obtain molecular series predicted active on DRD2. Second, a larger set of drug-like molecules from ChEMBL was selectively sliced using synthetic chemistry constraints (RECAP rules). In this case, the resulting scaffolds with decorations were filtered only to allow those that included fragment-like decorations. This filtering process allowed models trained with this dataset to selectively decorate diverse scaffolds with fragments that were generally predicted to be synthesizable and attachable to the scaffold using known synthetic approaches. In both cases, the models were already able to decorate molecules using specific knowledge without the need to add it with other techniques, such as reinforcement learning. We envision that this architecture will become a useful addition to the already existent architectures for de novo molecular generation.

Abstract:The molecular generation task stands as a pivotal step in the domains of computational chemistry and drug discovery, aiming to computationally generate molecular structures for specific properties. In contrast to previous models that focused primarily on SMILES strings or molecular graphs, our model placed a special emphasis on the substructure information on molecules, enabling the model to learn richer chemical rules and structure features from fragments and chemical reaction information on molecules. To accomplish this, we fragmented the molecules to construct heterogeneous graph representations based on atom and fragment information. Then our model mapped the heterogeneous graph data into a latent vector space by using an encoder and employed a self-regressive generative model as a decoder for molecular generation. Additionally, we performed transfer learning on the model using a small set of ligand molecules known to be active against the target protein to generate molecules that bind better to the target protein. Experimental results demonstrate that our model is highly competitive with state-of-the-art models. It can generate valid and diverse molecules with favorable physicochemical properties and drug-likeness. Importantly, they produce novel molecules with high docking scores against the target proteins.

Abstract:Like many scientific fields, new chemistry literature has grown at a staggering pace, with thousands of papers released every month. A large portion of chemistry literature focuses on new molecules and reactions between molecules. Most vital information is conveyed through 2-D images of molecules, representing the underlying molecules or reactions described. In order to ensure reproducible and machine-readable molecule representations, text-based molecule descriptors like SMILES and SELFIES were created. These text-based molecule representations provide molecule generation but are unfortunately rarely present in published literature. In the absence of molecule descriptors, the generation of molecule descriptors from the 2-D images present in the literature is necessary to understand chemistry literature at scale. Successful methods such as Optical Structure Recognition Application (OSRA), and ChemSchematicResolver are able to extract the locations of molecules structures in chemistry papers and infer molecular descriptions and reactions. While effective, existing systems expect chemists to correct outputs, making them unsuitable for unsupervised large-scale data mining. Leveraging the task formulation of image captioning introduced by DECIMER, we introduce IMG2SMI, a model which leverages Deep Residual Networks for image feature extraction and an encoder-decoder Transformer layers for molecule description generation. Unlike previous Neural Network-based systems, IMG2SMI builds around the task of molecule description generation, which enables IMG2SMI to outperform OSRA-based systems by 163% in molecule similarity prediction as measured by the molecular MACCS Fingerprint Tanimoto Similarity. Additionally, to facilitate further research on this task, we release a new molecule prediction dataset. including 81 million molecules for molecule description generation
De Novo Molecule Design by Translating from Reduced Graphs to SMILES

Abstract:A key component of automated molecular design is the generation of compound ideas for subsequent filtering and assessment. Recently deep learning approaches have been explored as alternatives to traditional de novo molecular design techniques. Deep learning algorithms rely on learning from large pools of molecules represented as molecular graphs (generally SMILES), and several approaches can be used to tailor the generated molecules to defined regions of chemical space. Cheminformatics has developed alternative higher-level representations that capture the key properties of a set of molecules, and it would be of interest to understand whether such representations can be used to constrain the output of molecule generation algorithms. In this work we explore the use of one such representation, the Reduced Graph, as a definition of target chemical space for a deep learning molecule generator. The Reduced Graph replaces functional groups with superatoms representing the pharmacophoric features. Assigning these superatoms to specific nonorganic element types allows the Reduced Graph to be represented as a valid SMILES string. The mapping from standard SMILES to Reduced Graph SMILES is well-defined, however, the inverse is not true, and this presents a particular challenge. Here we present the results of a novel seq-to-seq approach to molecule generation, where the one to many mapping of Reduced Graph to SMILES is learned on a large training set. This training needs to be performed only once. In a subsequent step, this model can be used to generate arbitrary numbers of compounds that have the same Reduced Graph as any input molecule. Through analysis of data sets in ChEMBL we show that the approach generates valid molecules and can extrapolate to Reduced Graphs unseen in the training set. The method offers an alternative deep learning approach to molecule generation that does not rely on transfer learning, latent space generation, or adversarial networks and is applicable to scaffold hopping and other cheminformatics applications in drug discovery.

Abstract:The generation of three-dimensional (3D) molecules based on target structures represents a cutting-edge challenge in drug discovery. Many existing approaches often produce molecules with invalid configurations, unphysical conformations, suboptimal drug-like qualities, limited synthesizability, and require extensive generation times. To address these challenges, we present 3DSMILES-GPT, a fully language-model-driven framework for 3D molecular generation that utilizes tokens exclusively. We treat both two-dimensional (2D) and 3D molecular representations as linguistic expressions, combining them through full-dimensional representations and pre-training the model on a vast dataset encompassing tens of millions of drug-like molecules. This token-only approach enables the model to comprehensively understand the 2D and 3D characteristics of large-scale molecules. Subsequently, we fine-tune the model using pair-wise structural data of protein pockets and molecules, followed by reinforcement learning to further optimize the biophysical and chemical properties of the generated molecules. Experimental results demonstrate that 3DSMILES-GPT generates molecules that comprehensively outperform existing methods in terms of binding affinity, drug-likeness (QED), and synthetic accessibility score (SAS). Notably, it achieves a 33% enhancement in the quantitative estimation of QED, meanwhile the binding affinity estimated by Vina docking maintaining its state-of-the-art performance. The generation speed is remarkably fast, with the average time approximately 0.45 seconds per generation, representing a threefold increase over the fastest existing methods. This innovative 3DSMILES-GPT approach has the potential to positively impact the generation of 3D molecules in drug discovery.

Abstract:Structural information for chemical compounds is often described by pictorial images in most scientific documents, which cannot be easily understood and manipulated by computers. This dilemma makes optical chemical structure recognition (OCSR) an essential tool for automatically mining knowledge from an enormous amount of literature. However, existing OCSR methods fall far short of our expectations for realistic requirements due to their poor recovery accuracy. In this paper, we developed a deep neural network model named ABC-Net (Atom and Bond Center Network) to predict graph structures directly. Based on the divide-and-conquer principle, we propose to model an atom or a bond as a single point in the center. In this way, we can leverage a fully convolutional neural network (CNN) to generate a series of heat-maps to identify these points and predict relevant properties, such as atom types, atom charges, bond types and other properties. Thus, the molecular structure can be recovered by assembling the detected atoms and bonds. Our approach integrates all the detection and property prediction tasks into a single fully CNN, which is scalable and capable of processing molecular images quite efficiently. Experimental results demonstrate that our method could achieve a significant improvement in recognition performance compared with publicly available tools. The proposed method could be considered as a promising solution to OCSR problems and a starting point for the acquisition of molecular information in the literature.
PromptSMILES: Prompting for scaffold decoration and fragment linking in chemical language models

Abstract:SMILES-based generative models are amongst the most robust and successful recent methods used to augment drug design. They are typically used for complete de novo generation, however, scaffold decoration and fragment linking applications are sometimes desirable which requires a different architecture, a different training dataset and therefore, re-training of a new model. In this work, we describe a simple procedure to conduct constrained molecule generation with a SMILES-based generative model to extend applicability to scaffold decoration and fragment linking by providing SMILES prompts, without the need for re-training. In combination with reinforcement learning, we show that pre-trained, decoder-only models adapt to these applications quickly and can further optimize molecule generation towards a specified objective. We compare the performance of this approach to a variety of orthogonal approaches and show that performance is comparable or better. This approach enables the unification of de novo generation, scaffold decoration, and fragment linking into one chemical language model, without the need to use a bespoke grammar, curate a custom dataset or train a separate model. For convenience, we provide an easy-to-use python package to facilitate model sampling which can be found on GitHub and the Python Package Index.

Abstract:SMILES-based molecular generative models have been pivotal in drug design but face challenges in fragment-constrained tasks. To address this, the Sequential Attachment-based Fragment Embedding (SAFE) representation was recently introduced as an alternative that streamlines those tasks. In this study, we investigate the optimal setups for training SAFE generative models, focusing on dataset size, data augmentation through randomization, model architecture, and bond disconnection algorithms. We found that larger, more diverse datasets improve performance, with the LLaMA architecture using Rotary Positional Embedding proving most robust. SAFE-based models also consistently outperform SMILES-based approaches in scaffold decoration and linker design, particularly with BRICS decomposition yielding the best results. These insights highlight key factors that significantly impact the efficacy of SAFE-based generative models.

Abstract:Machine learning models have found numerous successful applications in computational drug discovery. A large body of these models represents molecules as sequences since molecular sequences are easily available, simple, and informative. The sequence‐based models often segment molecular sequences into pieces called chemical words ,analogous to the words that make up sentences in human languages, and then apply advanced natural language processing techniques for tasks such as de novo drug design, property prediction, and binding affinity prediction. However, the chemical characteristics and significance of these building blocks, chemical words, remain unexplored. To address this gap, we employ data‐driven SMILES tokenization techniques such as Byte Pair Encoding, WordPiece, and Unigram to identify chemical words and compare the resulting vocabularies. To understand the chemical significance of these words, we build a language‐inspired pipeline that treats high affinity ligands of protein targets as documents and selects key chemical words making up those ligands based on tf‐idf weighting. The experiments on multiple protein‐ligand affinity datasets show that despite differences in words, lengths, and validity among the vocabularies generated by different subword tokenization algorithms, the identified key chemical words exhibit similarity. Further, we conduct case studies on a number of target to analyze the impact of key chemical words on binding. We find that these key chemical words are specific to protein targets and correspond to known pharmacophores and functional groups. Our approach elucidates chemical properties of the words identified by machine learning models and can be used in drug discovery studies to determine significant chemical moieties.

Abstract:Molecular generation stands at the forefront of AI-driven technologies, playing a crucial role in accelerating the development of small molecule drugs. The intricate nature of practical drug discovery necessitates the development of a versatile molecular generation framework that can tackle diverse drug design challenges. However, existing methodologies often struggle to encompass all aspects of small molecule drug design, particularly those rooted in language models, especially in tasks like linker design, due to the autoregressive nature of large language model-based approaches. To empower a language model for a wider range of molecular design tasks, we introduce an unordered simplified molecular-input line-entry system based on fragments (FU-SMILES). Building upon this foundation, we propose FragGPT, a universal fragment-based molecular generation model. Initially pretrained on extensive molecular datasets, FragGPT utilizes FU-SMILES to facilitate efficient generation across various practical applications, such as de novo molecule design, linker design, R-group exploration, scaffold hopping, and side chain optimization. Furthermore, we integrate conditional generation and reinforcement learning (RL) methodologies to ensure that the generated molecules possess multiple desired biological and physicochemical properties. Experimental results across diverse scenarios validate FragGPT's superiority in generating molecules with enhanced properties and novel structures, outperforming existing state-of-the-art models. Moreover, its robust drug design capability is further corroborated through real-world drug design cases.
