The study of these condensates often begins with evidence gathered from imaging or bioinformatics analyses. The challenge, however, is unambiguously demonstrating the necessity of condensation in a cellular process versus the macromolecule itself.

Abstract:Biomolecular condensates are essential functional cellular structures that form through phase separation of macromolecules such as proteins and RNA. Synthetic condensates have recently gathered great interest as they can be engineered to better understand the formation mechanism of these cellular condensates and serve as cell-mimetic platforms to develop novel therapeutic strategies. The complexity of the biomolecular components and their reciprocal interactions, however, makes precise engineering and systematic characterization of condensate formation a challenging endeavor. While constructing phase diagrams is a systematic approach to gain comprehensive insight into phase separation behavior, it is a time-consuming and labor-intensive process. Here, we present an automated platform for efficiently mapping multi-dimensional phase diagrams of condensates. The automated platform incorporates a pipetting system for sample formulation, and an autonomous confocal microscope for particle property analysis and characterization. Active machine learning – which allows iterative model improvement – is used to learn from previous experiments and steer future experiments towards an efficient exploration of phase boundaries. The versatility of the pipeline is demonstrated by showcasing its ability to rapidly explore the phase behavior of various polypeptides of opposite charge across formulations, producing detailed and reproducible multidimensional phase diagrams. Beyond identifying phase boundaries, the platform also provides information-rich data, enabling quantification of key condensate properties such as particle size, count, and volume fraction – adding functional insights to phase diagrams. This self-driven platform is robust and generalizable, allowing easy extension to any given combination of condensate-forming materials, ultimately providing key insights into their formation and characteristics.

Abstract:Summary Biomolecular condensation involves the concentration of biomolecules (DNA, RNA, proteins) into compartments to form membraneless organelles or condensates with unique properties and functions. This ubiquitous phenomenon has garnered considerable attention in recent years owing to its multifaceted roles in developmental processes and responses to environmental cues in living systems. Recent studies have revealed that biomolecular condensation plays essential roles in regulating the transition of plants from vegetative to reproductive growth, a programmed process known as floral transition that determines flowering time and inflorescence architecture in flowering plants. In this Tansley insight, we review advances in how biomolecular condensation integrates developmental and environmental signals to program and reprogram the floral transition thus diversifies flowering time and inflorescence architecture.

Abstract:Biomolecular condensates are found throughout eukaryotic cells, including in the nucleus, in the cytoplasm and on membranes. They are also implicated in a wide range of cellular functions, organizing molecules that act in processes ranging from RNA metabolism to signalling to gene regulation. Early work in the field focused on identifying condensates and understanding how their physical properties and regulation arise from molecular constituents. Recent years have brought a focus on understanding condensate functions. Studies have revealed functions that span different length scales: from molecular (modulating the rates of chemical reactions) to mesoscale (organizing large structures within cells) to cellular (facilitating localization of cellular materials and homeostatic responses). In this Roadmap, we discuss representative examples of biochemical and cellular functions of biomolecular condensates from the recent literature and organize these functions into a series of non-exclusive classes across the different length scales. We conclude with a discussion of areas of current interest and challenges in the field, and thoughts about how progress may be made to further our understanding of the widespread roles of condensates in cell biology.

Abstract:Biomolecular condensation is a key mechanism for organizing cellular processes in a spatiotemporal manner. The phase-transition nature of this process defines a density transition of the whole solution system. However, the physicochemical features and the electrochemical functions brought about by condensate formation are largely unexplored. We here illustrate the fundamental principles of how the formation of condensates generates distinct electrochemical features in the dilute phase, the dense phase and the interfacial region. We discuss the principles by which these distinct chemical and electrochemical environments can modulate biomolecular functions through the effects brought about by water, ions and electric fields. We delineate the potential impacts on cellular behaviors due to the modulation of chemical and electrochemical environments through condensate formation. This Perspective is intended to serve as a general road map to conceptualize condensates as electrochemically active entities and to assess their functions from a physical chemistry aspect.

Abstract:A surge in research focused on understanding the physical principles governing the formation, properties, and function of membraneless compartments has occurred over the past decade. Compartments such as the nucleolus, stress granules, and nuclear speckles have been designated as biomolecular condensates to describe their shared property of spatially concentrating biomolecules. Although this research has historically been carried out in animal and fungal systems, recent work has begun to explore whether these same principles are relevant in plants. Effectively understanding and studying biomolecular condensates require interdisciplinary expertise that spans cell biology, biochemistry, and condensed matter physics and biophysics. As such, some involved concepts may be unfamiliar to any given individual. This review focuses on introducing concepts essential to the study of biomolecular condensates and phase separation for biologists seeking to carry out research in this area and further examines aspects of biomolecular condensates that are relevant to plant systems.

Abstract:Biomolecular condensates are dynamic nonmembranous structures that seclude and concentrate molecules involved in related biochemical and molecular processes. Recent studies have revealed that a surprisingly large number of fundamentally important cellular processes are driven and regulated by this potentially ancient biophysical principle. Here, we summarize critical findings and new insights from condensate studies that are related to plant immunity. We discuss the role of stress granules and newly identified biomolecular condensates in coordinating plant immune responses and plant-microbe interactions.

Abstract:Biomolecular condensation processes are increasingly recognized as a fundamental mechanism that living cells use to organize biomolecules in time and space. These processes can lead to the formation of membraneless organelles that enable cells to perform distinct biochemical processes in controlled local environments, thereby supplying them with an additional degree of spatial control relative to that achieved by membrane-bound organelles. This fundamental importance of biomolecular condensation has motivated a quest to discover and understand the molecular mechanisms and determinants that drive and control this process. Within this molecular viewpoint, computational methods can provide a unique angle to studying biomolecular condensation processes by contributing the resolution and scale that are challenging to reach with experimental techniques alone. In this Review, we focus on three types of dry-lab approaches: theoretical methods, physics-driven simulations and data-driven machine learning methods. We review recent progress in using these tools for probing biomolecular condensation across all three fields and outline the key advantages and limitations of each of the approaches. We further discuss some of the key outstanding challenges that we foresee the community addressing next in order to develop a more complete picture of the molecular driving forces behind biomolecular condensation processes and their biological roles in health and disease.

Abstract:Biomolecular condensates are intriguing entities found within living cells. These structures possess the ability to selectively concentrate specific components through phase separation, thereby playing a crucial role in the spatiotemporal regulation of a wide range of cellular processes and metabolic activities. To date, extensive studies have been dedicated to unraveling the intricate connections between molecular features, physical properties, and cellular functions of condensates. This collective effort has paved the way for deliberate engineering of tailor-made condensates with specific applications. In this review, we comprehensively examine the underpinnings governing condensate formation. Next, we summarize the material states of condensates and delve into the design of synthetic intrinsically disordered proteins with tunable phase behaviors and physical properties. Subsequently, we review the diverse biological functions demonstrated by synthetic biomolecular condensates, encompassing gene regulation, cellular behaviors, modulation of biochemical reactions, and manipulation of endogenous protein activities. Lastly, we discuss future challenges and opportunities in constructing synthetic condensates with tunable physical properties and customized cellular functions, which may shed light on the development of new types of sophisticated condensate systems with distinct functions applicable to various scenarios.

Abstract:Biomolecular condensates are cellular structures composed of membraneless assemblies comprising proteins or nucleic acids. The formation of these condensates requires components to change from a state of solubility separation from the surrounding environment by undergoing phase transition and condensation. Over the past decade, it has become widely appreciated that biomolecular condensates are ubiquitous in eukaryotic cells and play a vital role in physiological and pathological processes. These condensates may provide promising targets for the clinic research. Recently, a series of pathological and physiological processes have been found associated with the dysfunction of condensates, and a range of targets and methods have been demonstrated to modulate the formation of these condensates. A more extensive description of biomolecular condensates is urgently needed for the development of novel therapies. In this review, we summarized the current understanding of biomolecular condensates and the molecular mechanisms of their formation. Moreover, we reviewed the functions of condensates and therapeutic targets for diseases. We further highlighted the available regulatory targets and methods, discussed the significance and challenges of targeting these condensates. Reviewing the latest developments in biomolecular condensate research could be essential in translating our current knowledge on the use of condensates for clinical therapeutic strategies.

Abstract:Membrane-less organelles, formed by the condensation of biomolecules, play a pivotal role in eukaryotes. Artificial membrane-less organelles and condensates are effective tools for the creation of new cellular functions. However, it is poorly understood how to control the properties that affect condensate function, particularly in plants. Here, we report the construction of model artificial condensates using the condensation-prone proteins OsJAZ2 and AtFCA in a transient assay using rice ( Oryza sativa ) cells, and how condensate properties, such as subcellular localization, protein mobility, and size can be altered. We showed that proteins of interest can be recruited to condensates using nanobodies or chemically induced dimerization. Furthermore, by combining two types of condensation-prone proteins, we demonstrated that artificial hybrid condensates with heterogeneous material properties could be constructed. Finally, we showed that modified artificial condensates can be constructed in transgenic Arabidopsis thaliana plants. These results provide a framework for the basic design of synthetic membrane-less organelles in plants.

Abstract:Biomolecular condensates, formed through phase separation, are upending our understanding in much of molecular, cell, and developmental biology. There is an urgent need to elucidate the physicochemical foundations of the behaviors and properties of biomolecular condensates. Here we aim to fill this need by writing a comprehensive, critical, and accessible review on the fundamental aspects of phase-separated biomolecular condensates. We introduce the relevant theoretical background, present the theoretical basis for the computation and experimental measurement of condensate properties, and give mechanistic interpretations of condensate behaviors and properties in terms of interactions at the molecular and residue levels.

Abstract:Bio-molecular condensates formed in the cytoplasm of cells are increasingly recognised as key spatiotemporal organisers of living matter, and are implicated in a wide range of functional or pathological processes. This discovery opens up a new avenue for condensate-based applications and a crucial step in controlling this process is to understand the underlying interactions driving condensate formation or dissolution. However, these condensates are highly multi-component assemblies and many inter-component interactions are present, rendering it difficult to identify key promoters of phase separation. In this work, we extend the recently formulated dominance analysis to modulations of condensate formation. By carrying out dilute phase concentration measurements of a single target solute, the theoretical framework allows one to deduce whether the modulator acts on the target solute or another unspecified, auxiliary solute, as well as the attractive/repulsive nature of the added interaction. This serve as a general guide towards deducing possible modulation mechanisms on the molecular level, which can be complemented by orthogonal measurements. As a case study, we investigate the modulation of G3BP1/RNA condensates by the small molecule suramin, and the dominance measurements point towards a dissolution mechanism where suramin acts on G3BP1 to disrupt G3BP1/RNA interactions, as confirmed by a diffusional sizing assay. Our approach and the dominance framework have a high degree of adaptability and can be applied in many other condensate-forming systems.

Abstract:Biomolecular condensates have emerged as key players in cellular processes and responses to stress (Alberti and Hyman, 2021). Recent studies have revealed that most biomolecular condensates arise from liquid–liquid phase separation (Banani et al., 2017; Shin and Brangwynne, 2017), a process that has been described in the field of polymer chemistry. Although the investigation of phase separation has been carried out mostly in animal systems in the past decade, recent work has begun to reveal the importance of phase separation in plant biology (Fang et al., 2019; Powers et al., 2019; Emenecker et al., 2021).

Abstract:Biomolecular condensates are liquid-like phase separations of disordered proteins and other molecules within cells. These membrane-less organelles are essential in critical cellular processes and are aberrant in myriad disease. Yet, the thermodynamics of condensate formation are not entirely understood, thus the mechanisms of condensate function remain elusive. Two assumptions about biomolecular condensates are that they form through liquid-liquid phase separation (LLPS) and require multivalent interactions. Here, we show results and propose thermodynamic frameworks that suggest these assumptions are not always correct. We demonstrate that condensation does not follow canonical LLPS and that liquid-like phase separation can arise from monovalent interactions. These results clarify the mechanism of condensate thermodynamics to reframe our understanding of condensates in cellular function and disease.

Abstract:The formation of biomolecular condensates in vivo is increasingly recognized to underlie a multitude of crucial cellular functions. Furthermore, the evolution of highly dynamic protein condensates into progressively less reversible assemblies is thought to be involved in a variety of disorders, from cancer over neurodegeneration to rare genetic disorders. There is an increasing need for efficient experimental methods to characterize the thermodynamics of condensate formation and that can be used in screening campaigns to identify and rationally design condensate modifying compounds. Theoretical advances in the field are also identifying the key parameters that need to be measured in order to obtain a comprehensive understanding of the underlying interactions and driving forces. Here, we review recent progress in the development of efficient and quantitative experimental methods to study the driving forces behind and the temporal evolution of biomolecular condensates.
