Abstract:MicroRNAs (miRNA) are short nucleotides that interact with their target genes through 3′ untranslated regions (UTRs). The Cancer Genome Atlas (TCGA) harbors an increasing amount of cancer genome data for both tumor and normal samples. However, there are few visualization tools focusing on concurrently displaying important relationships and attributes between miRNAs and mRNAs of both cancer tumor and normal samples. Moreover, a deep investigation of miRNA-mRNA target and biological relationships across multiple cancer types by integrating web-based analysis has not been thoroughly conducted.

Abstract:Existing methods often fail to recognize the conversions for the biological roles of the pairs of genes and microRNAs (miRNAs) between the tumor and normal samples. We have developed a novel cluster scoring method to identify messenger RNA (mRNA) and miRNA interaction pairs and clusters while considering tumor and normal samples jointly. Our method has identified 54 significant clusters for 15 cancer types selected from The Cancer Genome Atlas project. We also determined the shared clusters across tumor types and/or subtypes. In addition, we compared gene and miRNA overlap between lists identified in our liver hepatocellular carcinoma (LIHC) study and regulatory relationships reported from human and rat nonalcoholic fatty liver disease studies (NAFLD). Finally, we analyzed biological functions for the single significant cluster in LIHC and uncovered a significantly enriched pathway (phospholipase D signaling pathway) with six genes represented in the cluster, symbols: DGKQ, LPAR2, PDGFRB, PIK3R3, PTGFR and RAPGEF3.

Abstract:MOTIVATION:miRNA isoforms (isomiRs) are produced from the same arm as the archetype miRNA with a few nucleotides different at 5 and/or 3 termini. These well-conserved isomiRs are functionally important and have contributed to the evolution of miRNA genes. Accurate detection of differential expression of miRNAs can bring new insights into the cellular function of miRNA and a further improvement in miRNA-based diagnostic and prognostic applications. However, very few methods take isomiR variations into account in the analysis of miRNA differential expression.RESULTS:To overcome this challenge, we developed a novel approach to take advantage of the multidimensional structure of isomiR data from the same miRNAs, termed as a multivariate differential expression by Hotelling's T2 test (MDEHT). The utilization of the information hidden in isomiRs enables MDEHT to increase the power of identifying differentially expressed miRNAs that are not marginally detectable in univariate testing methods. We conducted rigorous and unbiased comparisons of MDEHT with seven commonly used tools in simulated and real datasets from The Cancer Genome Atlas. MMCA: a Web-based Server for the Microbiome and Metabolome Correlation Analysis

Abstract:Background: In the last decade, integrative studies of microbiome and metabolome have experienced exponential growth in understanding their impact on human health and diseases. However, analyzing the resulting multi-omics data remains a significant challenge in current studies due to the lack of a comprehensive computational tool to facilitate data integration and interpretation. In this study, we have developed a microbiome and metabolome correlation analysis pipeline (MMCA) to meet the urgent needs for tools that effectively integrate microbiome and metabolome data to derive biological insights. Results: To make the MMCA pipeline available to a wider research community, we have implemented a web server (http://mmca.met-bioinformatics.cn). MMCA integrates a variety of statistical analysis methods in order to obtain reliable results from multiple analyses, including univariate analysis and multivariate modeling. MMCA also provides KEGG-based functional network analysis in order to investigate their biological interplay between metabolites and microbes. To make it more convenient, an html-based report is available for overview and can be downloaded for later use. Conclusions: MMCA allows users to upload annotated microbiome and metabolome data, provides a user-friendly interface to analyze and visualize the complex interplay between microbiome and metabolome, and helps users to develop mechanistic hypothesis for nutritional and personalized therapies of diseases. Abstract:MicroRNAs (miRNAs) play a critical role in human diseases. Determining the association between miRNAs and disease contributes to elucidating the pathogenesis of liver diseases and seeking the effective treatment method. Despite great recent advances in the field of the associations between miRNAs and diseases, implementing association verification and recognition efficiently at scale presents serious challenges to biological experimental approaches. Thus, computational methods for predicting miRNA-disease association have become a research hotspot. In this paper, we present a new computational method, named distance-based sequence similarity for miRNA-disease association prediction (DBMDA), that directly learns a mapping from miRNA sequence to a Euclidean space. The notable feature of our approach consists of inferring global similarity from region distances that can be figured by chaos game representation algorithm based on the miRNA sequences. In the 5-fold cross-validation experiment, the area under the curve (AUC) obtained by DBMDA in predicting potential miRNA-disease associations reached 0.9129. To assess the effectiveness of DBMDA more effectively, we compared it with different classifiers and former prediction models. Besides, we constructed two case studies for prostate neoplasms and colon neoplasms. Results show that 39 and 39 out of the top 40 predicted miRNAs were confirmed by other databases, respectively. BDMDA has made new attempts in sequence similarity and achieved excellent results, while at the same time providing a new perspective for predicting the relationship between diseases and miRNAs. Abstract:MicroRNAs (miRNAs) are small non-coding RNAs which cause target genes degradation or translational inhibition. Constructing functional miRNAs regulatory module can be a significant step towards the discovery of their regulatory roles in various development programs. In this paper, we present a Correlated Correspondence Regulatory Module model which builds on modified Correlated Topic Model (CTM). We apply the proposed method to the expression profiles of miRNAs and genes on 89 human cancer samples. The approach computationally predicts miRNA-gene interactions according to the negative or positive correlation relationship between miRNA and gene expression data and identifies functional miRNA regulatory modules from which we can infer multiple and dynamic miRNA function according to the known elements, the result shows consistency with published literature and database. Furthermore, a miRNA regulatory network is constructed in order to study the associations among various regulatory modules, we can detect evolution of miRNA function in biological process according these associations, which solve restriction of traditional methods that only focus on static miRNA function in single regulatory module. Abstract:The Cancer Genome Atlas (TCGA) (http://cancergenome.nih.gov) is a valuable data resource focused on an increasing number of well-characterized cancer genomes. In part, TCGA provides detailed information about cancer-dependent gene expression changes, including changes in the expression of transcription-regulating microRNAs. We developed a web interface tool MMiRNA-Tar (http://bioinf1.indstate.edu/MMiRNA-Tar) that can calculate and plot the correlation of expression for mRNA-microRNA pairs across samples or over a time course for a list of pairs under different prediction confidence cutoff criteria. Prediction confidence was established by requiring that the proposed mRNA-microRNA pair appears in at least one of three target prediction databases: TargetProfiler, TargetScan, or miRanda. We have tested our MMiRNA-Tar tool through analyzing 53 tumor and 11 normal samples of bladder urothelial carcinoma (BLCA) datasets obtained from TCGA and identified 204 microRNAs. These microRNAs were correlated with the mRNAs of five previously-reported bladder cancer risk genes and these selected pairs exhibited correlations in opposite direction between the tumor and normal samples based on the customized cutoff criterion of prediction. Furthermore, we have identified additional 496 genes (830 pairs) potentially targeted by 79 significant microRNAs out of 204 using three cutoff criteria, i.e., false discovery rate (FDR) < 0.1, opposite correlation coefficient between the tumor and normal samples, and predicted by at least one of three target prediction databases. Therefore, MMiRNA-Tar provides researchers a convenient tool to visualize the co-relationship between microRNAs and mRNAs and to predict their targeting relationship. We believe that correlating expression profiles for microRNAs and mRNAs offers a complementary approach for elucidating their interactions.

Abstract:BackgroundmicroRNAs (miRNAs) play an essential role in the post-transcriptional gene regulation in plants and animals. They regulate a wide range of biological processes by targeting messenger RNAs (mRNAs). Evidence suggests that miRNAs and mRNAs interact collectively in gene regulatory networks. The collective relationships between groups of miRNAs and groups of mRNAs may be more readily interpreted than those between individual miRNAs and mRNAs, and thus are useful for gaining insight into gene regulation and cell functions. Several computational approaches have been developed to discover miRNA-mRNA regulatory modules (MMRMs) with a common aim to elucidate miRNA-mRNA regulatory relationships. However, most existing methods do not consider the collective relationships between a group of miRNAs and the group of targeted mRNAs in the process of discovering MMRMs. Our aim is to develop a framework to discover MMRMs and reveal miRNA-mRNA regulatory relationships from the heterogeneous expression data based on the collective relationships.ResultsWe propose DIscovering COllective group RElationships (DICORE), an effective computational framework for revealing miRNA-mRNA regulatory relationships. We utilize the notation of collective group relationships to build the computational framework. The method computes the collaboration scores of the miRNAs and mRNAs on the basis of their interactions with mRNAs and miRNAs, respectively. Then it determines the groups of miRNAs and groups of mRNAs separately based on their respective collaboration scores. Next, it calculates the strength of the collective relationship between each pair of miRNA group and mRNA group using canonical correlation analysis, and the group pairs with significant canonical correlations are considered as the MMRMs. We applied this method to three gene expression datasets, and validated the computational discoveries.ConclusionsAnalysis of the results demonstrates that a large portion of the regulatory relationships discovered by DICORE is consistent with the experimentally confirmed databases. Furthermore, it is observed that the top mRNAs that are regulated by the miRNAs in the identified MMRMs are highly relevant to the biological conditions of the given datasets. It is also shown that the MMRMs identified by DICORE are more biologically significant and functionally enriched.

Abstract:Next-generation sequencing has been widely applied to understand the complexity of non-coding RNAs (ncRNAs) in a cost-effective way. In this study, we developed mirTools 2.0, an updated version of mirTools 1.0, which includes the following new features. (1) From miRNA discovery in mirTools 1.0, mirTools 2.0 allows users to detect and profile various types of ncRNAs, such as miRNA, tRNA, snRNA, snoRNA, rRNA, and piRNA. (2) From miRNA profiling in mirTools 1.0, mirTools 2.0 allows users to identify miRNA-targeted genes and performs detailed functional annotation of miRNA targets, including Gene Ontology, KEGG pathway and protein-protein interaction. (3) From comparison of two samples for differentially expressed miRNAs in mirTools 1.0, mirTools 2.0 allows users to detect differentially expressed ncRNAs between two experimental groups or among multiple samples. (4) Other significant improvements include strategies used to detect novel miRNAs and piRNAs, more taxonomy categories to discover more known miRNAs and a stand-alone version of mirTools 2.0. In conclusion, we believe that mirTools 2.0 (122.228.158.106/mr2_dev and centre.bioinformatics.zj.cn/mr2_dev) will provide researchers with more detailed insight into small RNA transcriptomes.

Abstract:BACKGROUND:As regulators of gene expression, microRNAs (miRNAs) are increasingly recognized as critical biomarkers of human diseases. Till now, a series of computational methods have been proposed to predict new miRNA-disease associations based on similarity measurements. Different categories of features in miRNAs are applied in these methods for miRNA-miRNA similarity calculation. Benchmarking tests on these miRNA similarity measures are warranted to assess their effectiveness and robustness.RESULTS:In this study, 5 categories of features, i.e. miRNA sequences, miRNA expression profiles in cell-lines, miRNA expression profiles in tissues, gene ontology (GO) annotations of miRNA target genes and Medical Subject Heading (MeSH) terms of miRNA-associated diseases, are collected and similarity values between miRNAs are quantified based on these feature spaces, respectively. We systematically compare the 5 similarities from multi-statistical views. Furthermore, we adopt a rule-based inference method to test their performance on miRNA-disease association predictions with the similarity measurements. Comprehensive comparison is made based on leave-one-out cross-validations and a case study. Experimental results demonstrate that the similarity measurement using MeSH terms performs best among the 5 measurements. It should be noted that the other 4 measurements can also achieve reliable prediction performance. The best-performed similarity measurement is used for new miRNA-disease association predictions and the inferred results are released for further biomedical screening.CONCLUSIONS:Our study suggests that all the 5 features, even though some are restricted by data availability, are useful information for inferring novel miRNA-disease associations. However, biased prediction results might be produced in GO- and MeSH-based similarity measurements due to incomplete feature spaces. Similarity fusion may help produce more reliable prediction results. We expect that future studies will provide more detailed information into the 5 feature spaces and widen our understanding about disease pathogenesis.

Abstract:MicroRNAs (miRNAs) are a class of small non-coding RNA that can down-regulate their targets by selectively binding to the 3′ untranslated region (3′UTR) of most messenger RNAs (mRNAs) in the human genome. Single nucleotide variants (SNVs) located in miRNA target sites (MTS) can disrupt the binding of targeting miRNAs. Anti-correlated miRNA–mRNA pairs between normal and tumor tissues obtained from The Cancer Genome Atlas (TCGA) can reveal important information behind these SNVs on MTS and their associated oncogenesis. In this study, using previously identified anti-correlated miRNA–mRNA pairs in 15 TCGA cancer types and publicly available variant annotation databases, namely dbNSFP (database for nonsynonymous SNPs’ functional predictions) and dbMTS (database of miRNA target site SNVs), we identified multiple functional variants and their gene products that could be associated with various types of cancers. We found two genes from dbMTS and 33 from dbNSFP that passed our stringent filtering criteria (e.g., pathogenicity). Specifically, from dbMTS, we identified 23 candidate genes, two of which (BMPR1A and XIAP) were associated with diseases that increased the risk of cancer in patients. From dbNSFP, we identified 65 variants located in 33 genes that were likely pathogenic and had a potential causative relationship with cancer. This study provides a novel way of utilizing TCGA data and integrating multiple publicly available databases to explore cancer genomics.

An Integrated Analysis Method for Mirna, Lncrna and Mrna Profiles Based on Their Functional and Positional Relationships

Abstract:ncRNAs have been identified as potential regulatory molecules and have multiple biological roles. Aberrant expression of specific ncRNAs contributes to multiple biological processes and many human diseases. Herein, we simultaneously profiled miRNA, lncRNA and mRNA in human HepG2 and L02 cells applying high-throughput sequencing and micro-array technologies. Abnormal miRNA, lncRNA and mRNA profiles were assessed through fold change filtering. A cross-platform integrated analysis method was developed to analyze differentially expressed miRNA, lncRNA and mRNA profiles. miRNA-mRNA interaction was analyzed according to their functional relationships. Target mRNAs of aberrantly expressed miRNAs were obtained from experimentally validated datasets or predicted using some programs. Generally, multiple target mRNAs were involved, and they have versatile roles by functional enrichment analysis. Ac-cording to actual expression datasets in the study, compared to deregulated miRNAs, these theoretical target mRNAs showed various expression patterns. The consistent or inconsistent expression was mainly derived from complex, mul-tiple, flexible and alternative regulatory relationships between miRNA and mRNA. Further, miRNA/mRNA and lncRNA were completely surveyed based on their location distributions on human chromosomes. Many miRNA-lncRNA and mRNA-lncRNA pairs always were located on the same strand or different strands in the specific genomic region. Due to the location distributions, they might have partly or completely overlapped regions or they could be reverse complementarily binding. These miRNA/mRNA-lncRNA pairs showed consistent or inconsistent expression pat-terns, although they might have functional relationships through reverse complementarily binding events. Moreover, we also detected and analyzed various isomiRs from a given miRNA locus, including those isomiRs with 3’ additional non-template nucleotides. These isomiRs, especially for those 5’ isomiRs with the new “seed sequences” through “seed shifting” events, maybe have potential biological roles as well as isomiR repertoire and their expression patterns. The integrative analysis provides potential functional relationships between miRNA, lncRNA and mRNA across different datasets. The complex and various expression patterns suggest a robust regulatory network across different regulatory molecules and their targets.

Aberration of miRNA expressions could affect their targeting mRNAs involved in cancer-related signaling pathways. We conduct clustering analysis of miRNA and mRNA using expression data from the Cancer Genome Atlas (TCGA). We combine the Hungarian algorithm and blossom algorithm in graph theory. Data analysis is done using programming language R and Python. Methods: We first quantify edge-weights of the miRNA-mRNA pairs by combining their expression correlation coefficient in tumor (T_CC) and correlation coefficient in normal (N_CC). We thereby introduce a bipartite graph partition procedure to identify cluster candidates. Specifically, we propose six weight formulas to quantify the change of miRNA-mRNA expression T_CC relative to N_CC, and apply the traditional hierarchical clustering to subjectively evaluate the different weight formulas of miRNA-mRNA pairs. Among these six different weight formulas, we choose the optimal one, which we define as the integrated mean value weights, to represent the connections between miRNA and mRNAs. Then the Hungarian algorithm and the blossom algorithm are employed on the miRNA-mRNA bipartite graph to passively determine the clusters. The combination of Hungarian and the blossom algorithms is dubbed maximum weighted merger method (MWMM). Results: MWMM identifies clusters of different sizes that meet the mathematical criterion that internal connections inside a cluster are relatively denser than external connections outside the cluster and biological criterion that the intra-cluster Gene Ontology (GO) term similarities are larger than the inter-cluster GO term similarities. MWMM is developed using breast invasive carcinoma (BRCA) as training data set, but can also applies to other cancer type data sets. MWMM shows advantage in GO term similarity in most cancer types, when compared to other algorithms. Conclusions: miRNAs and mRNAs that are likely to be affected by common underlying causal factors in cancer can be clustered by MWMM approach and potentially be used as candidate biomarkers for different cancer types and provide clues for targets of precision medicine in cancer treatment.
