Abstract:Background: De-regulation of microRNAs (miRNAs) is closely related to many complex diseases, including cancers. In The Cancer Genome Atlas (TCGA), hundreds of differentially expressed miRNAs are stored for each type of cancer, which are hard to be intuitively interpreted. To date, several miRNA set enrichment tools have been tailored to predict the potential disease associations and functions of de-regulated miRNAs, including the miRNA Enrichment Analysis and Annotation tool (miEAA) and Tool for Annotations of human MiRNAs (TAM1.0 &TAM 2.0). However, independent benchmarking of these tools is warranted to assess their effectiveness and robustness, and the relationship between enrichment analysis results and the prognosis significance of cancers. Methods: Based on differentially expressed miRNAs from expression profiles in TCGA, we performed a series of tests and a comprehensive comparison of the enrichment analysis results of miEAA, TAM 1.0 and TAM 2.0. The work focused on the performance of the three tools, disease similarity based on miRNA-disease associations from the enrichment analysis results, the relationship between the overrepresented miRNAs from enrichment analysis results and the prognosis significance of cancers. Results: The main results show that TAM 2.0 is more likely to identify the regulatory diseases functions of de-regulated miRNA; it is feasible to calculate disease similarity based on enrichment analysis results of TAM 2.0; and there is weak positive correlation between the occurrence frequency of miRNAs in the TAM 2.0 enrichment analysis results and the prognosis significance of the cancer miRNAs. Conclusion: Our comparison results not only provide a reference for biomedical researchers to choose appropriate miRNA set enrichment analysis tools to achieve their purpose but also demonstrate that the degree of overrepresentation of miRNAs could be a supplementary indicator of the disease similarity and the prognostic effect of cancer miRNAs.
Identifying Potential Mirnas–disease Associations with Probability Matrix Factorization

Abstract:In recent years, miRNAs have been verified to play an irreplaceable role in biological processes associated with human disease. Discovering potential disease-related miRNAs helps explain the underlying pathogenesis of the disease at the molecular level. Given the high cost and labor intensity of biological experiments, computational predictions will be an indispensable alternative. Therefore, we design a new model called probability matrix factorization (PMFMDA). Specifically, we first integrate miRNA and disease similarity. Next, the known association matrix and integrated similarity matrix are utilized to construct a probability matrix factorization algorithm to identify potentially relevant miRNAs for disease. We find that PMFMDA achieves reliable performance in the frameworks of global leave-one-out cross validation (LOOCV) and 5-fold cross validation (AUCs are 0.9237 and 0.9187, respectively) in the HMDD (V2.0) dataset, significantly outperforming a few state-of-the-art methods including CMFMDA, IMCMDA, NCPMDA, RLSMDA, and RWRMDA. In addition, case studies show that PMFMDA has good predictive performance for new associations, and the evidence can be identified by literature mining.
MDEHT: a Multivariate Approach for Detecting Differential Expression of Microrna Isoform Data in RNA-sequencing Studies

Abstract:MOTIVATION:miRNA isoforms (isomiRs) are produced from the same arm as the archetype miRNA with a few nucleotides different at 5 and/or 3 termini. These well-conserved isomiRs are functionally important and have contributed to the evolution of miRNA genes. Accurate detection of differential expression of miRNAs can bring new insights into the cellular function of miRNA and a further improvement in miRNA-based diagnostic and prognostic applications. However, very few methods take isomiR variations into account in the analysis of miRNA differential expression.RESULTS:To overcome this challenge, we developed a novel approach to take advantage of the multidimensional structure of isomiR data from the same miRNAs, termed as a multivariate differential expression by Hotelling's T2 test (MDEHT). The utilization of the information hidden in isomiRs enables MDEHT to increase the power of identifying differentially expressed miRNAs that are not marginally detectable in univariate testing methods. We conducted rigorous and unbiased comparisons of MDEHT with seven commonly used tools in simulated and real datasets from The Cancer Genome Atlas. Benchmark of Computational Methods for Predicting Microrna-Disease Associations

Abstract:Background A series of miRNA-disease association prediction methods have been proposed to prioritize potential disease-associated miRNAs. Independent benchmarking of these methods is warranted to assess their effectiveness and robustness. Results Based on more than 8000 novel miRNA-disease associations from the latest HMDD v3.1 database, we perform systematic comparison among 36 readily available prediction methods. Their overall performances are evaluated with rigorous precision-recall curve analysis, where 13 methods show acceptable accuracy (AUPRC > 0.200) while the top two methods achieve a promising AUPRC over 0.300, and most of these methods are also highly ranked when considering only the causal miRNA-disease associations as the positive samples. The potential of performance improvement is demonstrated by combining different predictors or adopting a more updated miRNA similarity matrix, which would result in up to 16% and 46% of AUPRC augmentations compared to the best single predictor and the predictors using the previous similarity matrix, respectively. Our analysis suggests a common issue of the available methods, which is that the prediction results are severely biased toward well-annotated diseases with many associated miRNAs known and cannot further stratify the positive samples by discriminating the causal miRNA-disease associations from the general miRNA-disease associations. Conclusion Our benchmarking results not only provide a reference for biomedical researchers to choose appropriate miRNA-disease association predictors for their purpose, but also suggest the future directions for the development of more robust miRNA-disease association predictors.
MDHGI: Matrix Decomposition and Heterogeneous Graph Inference for Mirna-Disease Association Prediction

Abstract:Recently, a growing number of biological research and scientific experiments have demonstrated that microRNA (miRNA) affects the development of human complex diseases. Discovering miRNA-disease associations plays an increasingly vital role in devising diagnostic and therapeutic tools for diseases. However, since uncovering associations via experimental methods is expensive and time-consuming, novel and effective computational methods for association prediction are in demand. In this study, we developed a computational model of Matrix Decomposition and Heterogeneous Graph Inference for miRNA-disease association prediction (MDHGI) to discover new miRNA-disease associations by integrating the predicted association probability obtained from matrix decomposition through sparse learning method, the miRNA functional similarity, the disease semantic similarity, and the Gaussian interaction profile kernel similarity for diseases and miRNAs into a heterogeneous network. Compared with previous computational models based on heterogeneous networks, our model took full advantage of matrix decomposition before the construction of heterogeneous network, thereby improving the prediction accuracy. MDHGI obtained AUCs of 0.8945 and 0.8240 in the global and the local leave-one-out cross validation, respectively. Moreover, the AUC of 0.8794+/-0.0021 in 5-fold cross validation confirmed its stability of predictive performance. In addition, to further evaluate the model's accuracy, we applied MDHGI to four important human cancers in three different kinds of case studies. In the first type, 98% (Esophageal Neoplasms) and 98% (Lymphoma) of top 50 predicted miRNAs have been confirmed by at least one of the two databases (dbDEMC and miR2Disease) or at least one experimental literature in PubMed. In the second type of case study, what made a difference was that we removed all known associations between the miRNAs and Lung Neoplasms before implementing MDHGI on Lung Neoplasms. As a result, 100% (Lung Neoplasms) of top 50 related miRNAs have been indexed by at least one of the three databases (dbDEMC, miR2Disease and HMDD V2.0) or at least one experimental literature in PubMed. Furthermore, we also tested our prediction method on the HMDD V1.0 database to prove the applicability of MDHGI to different datasets. The results showed that 50 out of top 50 miRNAs related with the breast neoplasms were validated by at least one of the three databases (HMDD V2.0, dbDEMC, and miR2Disease) or at least one experimental literature.
DNRLMF-MDA: Predicting Microrna-Disease Associations Based on Similarities of Micrornas and Diseases.

Abstract:MicroRNAs (miRNAs) are a class of non-coding RNAs about similar to 22nt nucleotides. Studies have proven that miRNAs play key roles in many human complex diseases. Therefore, discovering miRNA-disease associations is beneficial to understanding disease mechanisms, developing drugs, and treating complex diseases. It is well known that it is a time-consuming and expensive process to discover the miRNA-disease associations via biological experiments. Alternatively, computational models could provide a low-cost and high-efficiency way for predicting miRNA-disease associations. In this study, we propose a method (called DNRLMF-MDA) to predict miRNA-disease associations based on dynamic neighborhood regularized logistic matrix factorization. DNRLMF-MDA integrates known miRNA-disease associations, functional similarity and Gaussian Interaction Profile (GIP) kernel similarity of miRNAs, and functional similarity and GIP kernel similarity of diseases. Especially, positive observations (known miRNA-disease associations) are assigned higher importance levels than negative observations (unknown miRNA-disease associations).DNRLMF-MDA computes the probability that a miRNA would interact with a disease by a logistic matrix factorization method, where latent vectors of miRNAs and diseases represent the properties of miRNAs and diseases, respectively, and further improve prediction performance via dynamic neighborhood regularized. The 5-fold cross validation is adopted to assess the performance of our DNRLMF-MDA, as well as other competing methods for comparison. The computational experiments show that DNRLMF-MDA outperforms the state-of-art method PBMDA. The AUC values of DNRLMF-MDA on three datasets are 0.9357, 0.9411, and 0.9416, respectively, which are superior to the PBMDA's results of 0.9218, 0.9187, and 0.9262. The average computation times per 5-fold cross validation of DNRLMF-MDA on three datasets are 38, 46, and 50 seconds, which are shorter than the PBMDA's average computation times of 10869, 916, and 8448 seconds, respectively. DNRLMF-MDA also can predict potential diseases for new miRNAs. Furthermore, case studies illustrate that DNRLMF-MDA is an effective method to predict miRNA-disease associations.

Abstract:AbstractMicroRNAs (miRNAs) are one class of important small non-coding RNA molecules and play critical roles in health and disease. Therefore, it is important and necessary to evaluate the functional relationship of miRNAs and then predict novel miRNA-disease associations. For this purpose, here we developed the updated web server MISIM (miRNA similarity) v2.0. Besides a 3-fold increase in data content compared with MISIM v1.0, MISIM v2.0 improved the original MISIM algorithm by implementing both positive and negative miRNA-disease associations. That is, the MISIM v2.0 scores could be positive or negative, whereas MISIM v1.0 only produced positive scores. Moreover, MISIM v2.0 achieved an algorithm for novel miRNA-disease prediction based on MISIM v2.0 scores. MDA-SKF: Similarity Kernel Fusion for Accurately Discovering miRNA-Disease Association

Abstract:Identifying accurate associations between miRNAs and diseases is beneficial for diagnosis and treatment of human diseases. It is especially important to develop an efficient method to detect the association between miRNA and disease. Traditional experimental method has high precision, but its process is complicated and time-consuming. Various computational methods have been developed to uncover potential associations based on an assumption that similar miRNAs are always related to similar diseases. In this paper, we propose an accurate method, MDA-SKF, to uncover potential miRNA-disease associations. We first extract three miRNA similarity kernels (miRNA functional similarity, miRNA sequence similarity, Hamming profile similarity for miRNA) and three disease similarity kernels (disease semantic similarity, disease functional similarity, Hamming profile similarity for disease) in two subspaces, respectively. Then, due to limitations that some initial information may be lost in the process and some noises may be exist in integrated similarity kernel, we propose a novel Similarity Kernel Fusion (SKF) method to integrate multiple similarity kernels. Finally, we utilize the Laplacian Regularized Least Squares (LapRLS) method on the integrated kernel to find potential associations. MDA-SKF is evaluated by three evaluation methods, including global leave-one-out cross validation (LOOCV) and local LOOCV and 5-fold cross validation (CV), and achieves AUCs of 0.9576, 0.8356, and 0.9557, respectively. Compared with existing seven methods, MDA-SKF has outstanding performance on global LOOCV and 5-fold. We also test case studies to further analyze the performance of MDA-SKF on 32 diseases. Furthermore, 3200 candidate associations are obtained and a majority of them can be confirmed. It demonstrates that MDA-SKF is an accurate and efficient computational tool for guiding traditional experiments.

Abstract:MicroRNAs (miRNAs) are small non-coding RNAs that are related to a number of complicated biological processes, and numerous studies have demonstrated that miRNAs are closely associated with many human diseases. In this study, we present a matrix decomposition and similarity-constrained matrix factorization (MDSCMF) to predict potential miRNA–disease associations. First of all, we utilized a matrix decomposition (MD) algorithm to get rid of outliers from the miRNA–disease association matrix. Then, miRNA similarity was determined by utilizing similarity kernel fusion (SKF) to integrate miRNA function similarity and Gaussian interaction profile (GIP) kernel similarity, and disease similarity was determined by utilizing SKF to integrate disease semantic similarity and GIP kernel similarity. Furthermore, we added L2 regularization terms and similarity constraint terms to non-negative matrix factorization to form a similarity-constrained matrix factorization (SCMF) algorithm, which was applied to make prediction. MDSCMF achieved AUC values of 0.9488, 0.9540, and 0.8672 based on fivefold cross-validation (5-CV), global leave-one-out cross-validation (global LOOCV), and local leave-one-out cross-validation (local LOOCV), respectively. Case studies on three common human diseases were also implemented to demonstrate the prediction ability of MDSCMF. All experimental results confirmed that MDSCMF was effective in predicting underlying associations between miRNAs and diseases.

Abstract:MOTIVATION:It is popular to explore meaningful molecular targets and infer new functions of genes through gene functional similarity measuring and gene functional network construction. However, little work is available in this field for microRNA (miRNA) genes due to limited miRNA functional annotations. With the rapid accumulation of miRNAs, it is increasingly needed to uncover their functional relationships in a systems level.RESULTS:It is known that genes with similar functions are often associated with similar diseases, and the relationship of different diseases can be represented by a structure of directed acyclic graph (DAG). This is also true for miRNA genes. Therefore, it is feasible to infer miRNA functional similarity by measuring the similarity of their associated disease DAG. Based on the above observations and the rapidly accumulated human miRNA-disease association data, we presented a method to infer the pairwise functional similarity and functional network for human miRNAs based on the structures of their disease relationships. Comparisons showed that the calculated miRNA functional similarity is well associated with prior knowledge of miRNA functional relationship. More importantly, this method can also be used to predict novel miRNA biomarkers and to infer novel potential functions or associated diseases for miRNAs. A Learning-Based Framework for Mirna-Disease Association Identification Using Neural Networks

Abstract:MOTIVATION:A microRNA (miRNA) is a type of non-coding RNA, which plays important roles in many biological processes. Lots of studies have shown that miRNAs are implicated in human diseases, indicating that miRNAs might be potential biomarkers for various types of diseases. Therefore, it is important to reveal the relationships between miRNAs and diseases/phenotypes.RESULTS:We propose a novel learning-based framework, MDA-CNN, for miRNA-disease association identification. The model first captures interaction features between diseases and miRNAs based on a three-layer network including disease similarity network, miRNA similarity network and protein-protein interaction network. Then, it employs an auto-encoder to identify the essential feature combination for each pair of miRNA and disease automatically. Finally, taking the reduced feature representation as input, it uses a convolutional neural network to predict the final label. HMDD V4.0: a Database for Experimentally Supported Human Microrna-Disease Associations.

Abstract:MicroRNAs (miRNAs) are a class of important small non-coding RNAs with critical molecular functions in almost all biological processes, and thus, they play important roles in disease diagnosis and therapy. Human MicroRNA Disease Database (HMDD) represents an important and comprehensive resource for biomedical researchers in miRNA-related medicine. Here, we introduce HMDD v4.0, which curates 53530 miRNA-disease association entries from literatures. In comparison to HMDD v3.0 released five years ago, HMDD v4.0 contains 1.5 times more entries. In addition, some new categories have been curated, including exosomal miRNAs implicated in diseases, virus-encoded miRNAs involved in human diseases, and entries containing miRNA-circRNA interactions. We also curated sex-biased miRNAs in diseases. Furthermore, in a case study, disease similarity analysis successfully revealed that sex-biased miRNAs related to developmental anomalies are associated with a number of human diseases with sex bias. The Cancer Genome Atlas (TCGA) harbors an increasing amount of cancer genome data for both tumor and normal samples. Abstract:Background: MicroRNAs (miRNAs) are small noncoding RNAs about 22 nt long that negatively regulate gene expression at the post-transcriptional level. Their key effects on various biological processes, e. g., embryonic development, cell division, differentiation and apoptosis, are widely recognized. Evidence suggests that aberrant expression of miRNAs may contribute to many types of human diseases, including cancer. Here we present a database of differentially expressed miRNAs in human cancers (dbDEMC), to explore aberrantly expressed miRNAs among different cancers.Results: We collected the miRNA expression profiles of 14 cancer types, curated from 48 microarray data sets in peer-reviewed publications. The Significance Analysis of Microarrays method was used to retrieve the miRNAs that have dramatically different expression levels in cancers when compared to normal tissues. This database provides statistical results for differentially expressed miRNAs in each data set. A total of 607 differentially expressed miRNAs (590 mature miRNAs and 17 precursor miRNAs) were obtained in the current version of dbDEMC. Furthermore, low-throughput data from the same literature were also included in the database for validation. An easy-to-use web interface was designed for users. Annotations about each miRNA can be queried through miRNA ID or miRBase accession numbers, or can be browsed by different cancer types.Conclusions: This database is expected to be a valuable source for identification of cancer-related miRNAs, thereby helping with the improvement of classification, diagnosis and treatment of human cancers. Abstract:Introduction: MicroRNAs (miRNAs) are a class of non-coding RNA molecules that play a crucial role in the regulation of diverse biological processes across various organisms. Despite not encoding proteins, miRNAs have been found to have significant implications in the onset and progression of complex human diseases. Methods: Conventional methods for miRNA functional enrichment analysis have certain limitations, and we proposed a novel method called MiRNA Set Enrichment Analysis based on Multi-source Heterogeneous Information Fusion (MHIF-MSEA). Three miRNA similarity networks (miRSN-DA, miRSN-GOA, and miRSN-PPI) were constructed in MHIF-MSEA. These networks were built based on miRNA-disease association, gene ontology (GO) annotation of target genes, and protein-protein interaction of target genes, respectively. These miRNA similarity networks were fused into a single similarity network with the averaging method. This fused network served as the input for the random walk with restart algorithm, which expanded the original miRNA list. Finally, MHIF-MSEA performed enrichment analysis on the expanded list. Results and Discussion: To determine the optimal network fusion approach, three case studies were introduced: colon cancer, breast cancer, and hepatocellular carcinoma. The experimental results revealed that the miRNA-miRNA association network constructed using miRSN-DA and miRSN-GOA exhibited superior performance as the input network. Furthermore, the MHIF-MSEA model performed enrichment analysis on differentially expressed miRNAs in breast cancer and hepatocellular carcinoma. The achieved p -values were 2.17e (-75) and 1.50e (-77) , and the hit rates improved by 39.01% and 44.68% compared to traditional enrichment analysis methods, respectively. These results confirm that the MHIF-MSEA method enhances the identification of enriched miRNA sets by leveraging multiple sources of heterogeneous information, leading to improved insights into the functional implications of miRNAs in complex diseases.

Abstract:MicroRNAs (miRNA) are endogenous non-coding RNAs, typically around 23 nucleotides in length. Many miRNAs have been founded to play crucial roles in gene regulation though post-transcriptional repression in animals. Existing studies suggest that the dysregulation of miRNA is closely associated with many human diseases. Discovering novel associations between miRNAs and diseases is essential for advancing our understanding of disease pathogenesis at molecular level. However, experimental validation is time-consuming and expensive. To address this challenge, numerous computational methods have been proposed for predicting miRNA-disease associations. Unfortunately, most existing methods face difficulties when applied to large-scale miRNA-disease complex networks. In this paper, we present a novel subgraph learning method named SGLMDA for predicting miRNA-disease associations. For miRNA-disease pairs, SGLMDA samples K-hop subgraphs from the global heterogeneous miRNA-disease graph. It then introduces a novel subgraph representation algorithm based on Graph Neural Network (GNN) for feature extraction and prediction. Extensive experiments conducted on benchmark datasets demonstrate that SGLMDA can effectively and robustly predict potential miRNA-disease associations. Compared to other state-of-the-art methods, SGLMDA achieves superior prediction performance in terms of Area Under the Curve (AUC) and Average Precision (AP) values during 5-fold Cross-Validation (5CV) on benchmark datasets such as HMDD v2.0 and HMDD v3.2. Additionally, case studies on Colon Neoplasms and Triple-Negative Breast Cancer (TNBC) further underscore the predictive power of SGLMDA. An Analysis of Human Microrna and Disease Associations

Abstract:It has been reported that increasingly microRNAs are associated with diseases. However, the patterns among the microRNA-disease associations remain largely unclear. In this study, in order to dissect the patterns of microRNA-disease associations, we performed a comprehensive analysis to the human microRNA-disease association data, which is manually collected from publications. We built a human microRNA associated disease network. Interestingly, microRNAs tend to show similar or different dysfunctional evidences for the similar or different disease clusters, respectively. A negative correlation between the tissue-specificity of a microRNA and the number of diseases it associated was uncovered. Furthermore, we observed an association between microRNA conservation and disease. Finally, we uncovered that microRNAs associated with the same disease tend to emerge as predefined microRNA groups. These findings can not only provide help in understanding the associations between microRNAs and human diseases but also suggest a new way to identify novel disease-associated microRNAs.

Abstract:Abundant researches have consistently illustrated the crucial role of microRNAs (miRNAs) in a wide array of essential biological processes. Furthermore, miRNAs have been validated as promising therapeutic targets for addressing complex diseases. Given the costly and time-consuming nature of traditional biological experimental validation methods, it is imperative to develop computational methods. In the work, we developed a novel approach named efficient matrix completion (EMCMDA) for predicting miRNA-disease associations. First, we calculated the similarities across multiple sources for miRNA/disease pairs and combined this information to create a holistic miRNA/disease similarity measure. Second, we utilized this biological information to create a heterogeneous network and established a target matrix derived from this network. Lastly, we framed the miRNA-disease association prediction issue as a low-rank matrix-complete issue that was addressed via minimizing matrix truncated schatten p-norm. Notably, we improved the conventional singular value contraction algorithm through using a weighted singular value contraction technique. This technique dynamically adjusts the degree of contraction based on the significance of each singular value, ensuring that the physical meaning of these singular values is fully considered. We evaluated the performance of EMCMDA by applying two distinct cross-validation experiments on two diverse databases, and the outcomes were statistically significant. In addition, we executed comprehensive case studies on two prevalent human diseases, namely lung cancer and breast cancer. Following prediction and multiple validations, it was evident that EMCMDA proficiently forecasts previously undisclosed disease-related miRNAs. These results underscore the robustness and efficacy of EMCMDA in miRNA-disease association prediction.

Abstract:With the rapid development of biological research, microRNAs (miRNA) have become an attractive topic because lots of experimental studies have revealed the significant associations between miRNAs and diseases. However, considering that experiments are expensive and time-consuming, computational methods for predicting associations between miRNAs and diseases have become increasingly crucial. In this study, we proposed a neighborhood regularized logistic matrix factorization method for miRNA-disease association prediction (NRLMFMDA) by integrating miRNA functional similarity, disease semantic similarity, Gaussian interaction profile kernel similarity, and experimentally validation of disease-miRNA association. We used Gaussian interaction profile kernel similarity to cover the shortage of the traditional similarity to make it more reasonable and complete. Furthermore, NRLMFMDA also considered the important influences of the neighborhood information and took full advantage of them to improve the accuracy of the miRNA-disease association prediction. We also improved the accuracy by giving higher weights to the known association data in the process of calculating the potential association probabilities. In the global and the local leave-one-out cross validation, NRLMFMDA got the AUCs of 0.9068 and 0.8239, respectively. Moreover, the average AUC of NRLMFMDA in 5-fold cross validation was 0.8976 ± 0.0034. All the three kinds of cross validations have shown significant advantages to a number of previous models. In the case studies of breast neoplasms, esophageal neoplasms and lymphoma according to known miRNA-disease associations in the recent version of HMDD database, there were 78, 80, and 74% of top 50 predicted related miRNAs verified to have associations with these three diseases, respectively. In the further case studies for new disease without any known related miRNAs and the previous version of HMDD database, there were also high proportions of the predicted miRNAs verified by experimental reports. All the validation experiment results have demonstrated the effectiveness and practicability of NRLFMDA to predict the potential miRNA-disease associations.

Abstract:Recently, accumulating studies have indicated that microRNAs (miRNAs) play an important role in exploring the pathogenesis of various human diseases at the molecular level and may result in the design of specific tools for diagnosis, treatment evaluation and prevention. Experimental identification of disease-related miRNAs is time-consuming and labour-intensive. Hence, there is a stressing need to propose efficient computational methods to detect more potential miRNA-disease associations. Currently, several computational approaches for identifying disease-related miRNAs on the miRNA-disease network have gained much attention by means of integrating miRNA functional similarities and disease semantic similarities. However, these methods rarely consider the network topological similarity of the miRNA-disease association network. Here, in this paper we develop an improved computational method named NTSMDA that is based on known miRNA-disease network topological similarity to exploit more potential disease-related miRNAs. We achieve an AUC of 89.4% by using the leave-one-out cross-validation experiment, demonstrating the excellent predictive performance of NTSMDA. Furthermore, predicted highly ranked miRNA-disease associations of breast neoplasms, lung neoplasms and prostatic neoplasms are manually confirmed by different related databases and literature, providing evidence for the good performance and potential value of the NTSMDA method in inferring miRNA-disease associations.
