Abstract:Variable number tandem repeats (VNTRs) are present in the control region of mitochondrial DNA (rntDNA) of the alligatorid species; however, the evolutionary dynamics of the repetitive sequences and the significance of the VNTRs in the context of genetic monitoring of these species are not well explored. The Chinese alligator, Alligator sinensis is critically endangered and is now largely in captive breeding. Previous studies in mitochondrial genes revealed little genetic diversity existing within the populations. We reported here the structural variation and evolutionary features of mtVNTRs in the Changxing population of the species. The mtVNTRs contained 676 similar to 785 base pairs, made up by 5 distinct motifs repeated 31 similar to 36 times in 32 individuals, examined. The motifs were 21 similar to 22 nts in length, with high sequence similarity between each other and with those of the American alligator (Alligator mississippiensis), indicating origination of the mtVNTRs from a single ancestral duplication unit in both species. The 5' and 3' portions of the repetitive sequences in the Chinese alligator were very much conserved among the individuals, while those in the middle showed a higher degree of sequence variation. The frequency of cacti motif appearing in the mtVNTRs showed positive correlation to the binding energy of the potential secondary structure the motif could adopt. 17 VNTR types, of which, 6 from the second generation and 12 from the third generation were identified from the samples. Analysis of the multiple VNTR types showed a high level of stochastic mutation within each generation. The suitability of the mtVNTRs as a marker to monitor the genetic differentiation of the Chinese alligator was also discussed.

Abstract:In this study, the complete nucleotide sequence (17,962 bp) of the mitochondrial DNA of Amolops tormotus was determined using polymerase chain reaction (PCR). The gene content, base composition and codon usage of A. tormotus conformed to those of typical vertebrate patterns. Among 22 tRNAs, the novel position of the tRNA-His gene was in the D-loop region, which was a novel mtDNA gene rearrangement in amphibians. Phylogenetic analyses were based on a 885-bp sequence of 12S and 16S rRNA for species of Amolops and other related species, concatenated sequences of the 11 protein-encoding genes of 13 species.

Abstract:Transcriptome profiles provide a practical and inexpensive alternative to explore genomic data in non-model organisms, particularly in amphibians where the genomes are very large and complex. The odorous frog Odorranamargaretae (Anura: Ranidae) is a dominant species in the mountain stream ecosystem of western China. Limited knowledge of its genetic background has hindered research on this species, despite its importance in the ecosystem and as biological resources. Here we report the transcriptome of O. margaretae in order to establish the foundation for genetic research. Using an Illumina sequencing platform, 62,321,166 raw reads were acquired. After a de novo assembly, 37,906 transcripts were obtained, and 18,933 transcripts were annotated to 14,628 genes. We functionally classified these transcripts by Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG). A total of 11,457 unique transcripts were assigned to 52 GO terms, and 1,438 transcripts were assigned to 128 KEGG pathways. Furthermore, we identified 27 potential antimicrobial peptides (AMPs), 50,351 single nucleotide polymorphism (SNP) sites, and 2,574 microsatellite DNA loci. The transcriptome profile of this species will shed more light on its genetic background and provide useful tools for future studies of this species, as well as other species in the genus Odorrana. It will also contribute to the accumulation of amphibian genomic data.

Abstract:BackgroundThe major histocompatibility complex (MHC) gene family, a vital immune gene family in vertebrates, helps animals defend against pathogens. The polymorphism of MHC genes is important for a species and is considered to be caused by the numerous alleles of MHC antigen-presenting genes. However, the mechanism of this process is unclear due to the lack of data on the MHC structure. The evolutionary trajectories of the tetrapod MHC are also unclear because of insufficient studies on the reptile MHC architecture. Here, we studied the Chinese alligator (Alligator sinensis), which experienced a population bottleneck, but the population increased rapidly in the past 30 years and is proposed to have a unique MHC system to face pathogenic challenges.ResultsWe successfully constructed a 2 Mb MHC region using bacterial artificial chromosome (BAC) library and genome data of the Chinese alligator and checked the antigen-presenting genes using transcriptome data and the rapid amplification of cDNA ends (RACE) technique. The MHC architecture reported here uncovers adjacent Class I and Class II subregions and a unique CD1 subregion. This newly added information suggested that the Class I-II structure pattern was more ancient in tetrapods and helped reconstruct the evolution of the MHC region architecture. We also found multiple groups of MHC class I (MHC-I) (12 duplicated loci, belonging to three groups, two of which were novel) and MHC class II (MHC-II) (11 duplicated loci, belonging to two groups) inside the 2 Mb MHC region, and there were three more duplicated MHC-I loci outside it. These highly duplicated antigen-presenting loci had differences in expression, amino acid length of antigen-presenting exons, and splice signal of exon and intron, which together promoted the polymorphism of duplicated genes. Although the MHC antigen-presenting genes were identified as monomorphic or oligomorphic in our previous population study, the loci with high copy numbers and many differences can make up for this loss, presenting another mechanism for polymorphism in antigen presentation. These MHC-I and MHC-IIB loci with low polymorphism for each locus, but high numbers in all, may also contribute to MHC antigen-presenting binding variability in a population.ConclusionTo summarize, the fine MHC region architecture of reptiles presented in this study completes the evolutionary trajectories of the MHC structure in tetrapods, and these distinctive MHC gene groups in the Chinese alligator may have helped this species to expand rapidly in the past recent years.
Large-scale variation in single nucleotide polymorphism density within the laboratory axolotl (Ambystoma mexicanum)

Abstract:Background: Recent efforts to assemble and analyze the Ambystoma mexicanum genome have dramatically improved the potential to develop molecular tools and pursue genome-wide analyses of genetic variation. Results: To better resolve the distribution and origins of genetic variation with A mexicanum, we compared DNA sequence data for two laboratory A mexicanum and one A tigrinum to identify 702 million high confidence polymorphisms distributed across the 32 Gb genome. While the wild-caught A tigrinum was generally more polymorphic in a genome-wide sense, several multi-megabase regions were identified from A mexicanum genomes that were actually more polymorphic than A tigrinum. Analysis of polymorphism and repeat content reveals that these regions likely originated from the intentional hybridization of A mexicanum and A tigrinum that was used to introduce the albino mutation into laboratory stocks. Conclusions: Our findings show that axolotl genomes are variable with respect to introgressed DNA from a highly polymorphic species. It seems likely that other divergent regions will be discovered with additional sequencing of A mexicanum. This has practical implications for designing molecular probes and suggests a need to study A mexicanum phenotypic variation and genome evolution across the tiger salamander clade.

Abstract:We describe the mitochondrial genome sequence of a torrent frog, Amolops jinjiangensis. The mitogenome was extracted and assembled for the first time by restriction site-associated DNA sequencing (RAD-seq). The total length is 17,780 bp, containing 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and one control region. The gene rearrangement was detected as the W-OL-ANCY gene cluster which consisted with several published Amolops mitogenomes. The phylogenetic tree was constructed based on 13 protein-coding genes of A. jinjiangensis and 11 closely related species by Bayesian analyses.

Abstract:Chinese alligator (Alligator sinensis) is a critically endangered species endemic to China. In this study, we developed 11 novel microsatellite loci for this rare species and applied them to examine genetic variation of indigenous alligators from Changxing Nature Reserve and America-born Chinese alligators. The 11 polymorphic microsatellites presented a total of 31 alleles among 57 individuals scored, yielding an average of 2.82 alleles per locus. One allele was unique to the American population but four private alleles were detected in the Changxing population. The average expected and observed heterozygosities were 0.400 and 0.482 for the Changxing alligators and 0.520 and 0.621 for the America-born individuals, respectively. These microsatellite markers would be useful tools in the genetic examination of this endangered species.

Abstract:Amphibians have unique genome characteristics including slow karyotypic evolution and cytogenetically undifferentiated sex chromosomes. Yet our understanding of amphibian genomes has not kept pace with that of mammals and birds, partially due to scarce genomic resources and challenges associated with large genome sizes and high repetitiveness. We assembled and annotated a chromosome-level genome for the western chorus frog ( ), a species of conservation concern and importance in evolutionary research. Comparison of our new genome with other chromosome-level frog genomes reveals exceptionally conserved evolution of 13 chromosomal elements and gene orders across over 200 million years of anuran evolution. We uncovered ′rebel′ Benchmarking Universal Single-Copy Orthologs (BUSCO) genes that have been duplicated in almost all frog species, have been transposed, and showed lineage-specific synteny patterns – possibly relating to key traits such as frog advertisement calls and mitochondrial genome evolution. We also assembled a complete mitochondrial genome and found heteroplasmy of both point polymorphisms and length variation in the tandem repeat arrays in the control region. Double-digest restriction-site associated DNA sequencing analysis indicates that the western chorus frog has an XY sex system and the sex-linked region involved an ~1Mb indel structural variant. Overall, our study provides important genomic resources for treefrogs and other anurans, documents highly conserved chromosomal evolution and gene orders in anurans, identifies ′rebel′ genes that might be important for frog evolution, and reveals a new sex-linked region with indel structural variants in anurans.

Abstract:Introduction: The tribes Cophomantini, Scinaxini and Dendropsophini are anurans that belong to Hylidae, with wide distribution in tropical and subtropical regions around the world. The taxonomy and systematics of this family remain in a state of ongoing revision. Previous cytogenetic analyses of genera Boana, Bokermannohyla, Ololygon, Scinax and Dendropsophus described some karyotypic characters such as conventional staining, C-banding and NORs, and FISH with specific probes. Methods: This study describes for the first time the karyotypes of four species Bokermannohyla ibitipoca, Ololygon luizotavioi, Dendropsophus bipunctatus and Dendropsophus ruschii. Furthermore, we map CA(15) and CAT(10) microsatellite sites and for the aforementioned species and six more species from the same genera, for the insight into the chromosomal evolution within subfamily Hyalinize. Results: Bok. ibitipoca and O. luizotavioi had 2n= 24 and karyotypic formulae 18m+4sm+2st and 8m+12sm+4st, while D. bipunctatus and D. ruschii showed 2n= 30 and karyotypic formulae 12m+12sm+4st+2t and 10m+10sm+6st+4t, respectively. The diploid numbers and karyotypic formulae revealed here follow the previously reported trend for Hylidae, except Bok. ibitipoca that has a particularity of eight metacentric chromosomes, more than what is commonly found in species of this genus. The microsatellites probes CA(15) and CAT(10) had markings accumulated in blocks in the centromeric, pericentromeric and terminal regions, that were more specific for some species, as well as markings scattered along the chromosomes. We present a comprehensive review table of current data on cytogenetics of these genera. Conclusion: Our findings showed that the karyotypes of the hylids studied here fit the postulated conserved diploid number and morphological chromosome patterns, while the mapping of these microsatellites enabled us to detect differences between species that share similar chromosomal morphologies.

Abstract:The green anole (Anolis carolinensis) has been widely used as an animal model in physiology and neurobiology but has recently emerged as an important genomic model. The recent sequencing of its genome has shed new light on the evolution of vertebrate genomes and on the process that govern species diversification. Surprisingly, the patterns of genetic diversity within natural populations of this widespread and abundant North American lizard remain relatively unknown. In the present study, we use 10 novel nuclear DNA sequence loci (N = 62 to 152) and one mitochondrial locus (N = 226) to delimit green anole populations and infer their historical demography. We uncovered four evolutionarily distinct and geographically restricted lineages of green anoles using phylogenetics, bayesian clustering, and genetic distance methods. Molecular dating indicates that these lineages last shared a common ancestor ∼2 million years ago. Summary statistics and analysis of the frequency distributions of DNA polymorphisms strongly suggest range-wide expansions in population size. Using Bayesian Skyline Plots, we inferred the timing of population size expansions, which differ across lineages, and found evidence for a relatively recent and rapid westward expansion of green anoles across the Gulf Coastal Plain during the mid-Pleistocene. One surprising result is that the distribution of genetic diversity is not consistent with a latitudinal shift caused by climatic oscillations as is observed for many co-distributed taxa. This suggests that the most recent Pleistocene glacial cycles had a limited impact on the geographic distribution of the green anole at the northern limits of its range.

Abstract:Mitochondrial genomes (mitogenomes) are valuable resources in molecular and evolutionary studies, such as phylogeny and population genetics. The complete mitogenomes of two crocodile newts, Tylototriton broadoridgus and Tylototriton gaowangjienensis, were sequenced, assembled, and annotated for the first time using next-generation sequencing. The complete mitogenomes of T. broadoridgus and T. gaowangjienensis were 16,265 bp and 16,259 bp in lengths, which both composed of 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 1 control region. The two mitogenomes had high A + T content with positive AT-skew and negative GC-skew patterns. The ratio of non-synonymous and synonymous substitutions showed that, relatively, the ATP8 gene evolved the fastest and COI evolved the slowest among the 13 PCGs. Phylogenetic trees from BI and ML analyses resulted in identical topologies, where the Tylototriton split into two groups corresponding to two subgenera. Both T. broadoridgus and T. gaowangjienensis sequenced here belonged to the subgenus Yaotriton, and these two species shared a tentative sister group relationship. The two mitogenomes reported in this study provided valuable data for future molecular and evolutionary studies of the genus Tylotoriton and other salamanders.

Abstract:Approximately 400 base pairs of the mitochondrial 12S rRNA gene from 24 species of Chinese ranid frogs (Table 1) were sequenced. Phylogenetic analyses of these data using neighbor-joining method showed that these frogs were divided into three lineages. The first lineage (BCL 78%) contains 7 species, Fejervarya limnocharis, Hoplobatrachus rugulosus, Limnonectes fujianensis, Paa boulengeri, P.spinosa, P.robertingeri, and Nanorana pleskei, of which 3 species of Paa forming a monophyletic group (BCL 99%). The second lineage (BCL 99%) comprises 3 species, Amolops daiyunensis, A. ricketti, and A. wuyiensis, coresponding to the subfamily Amolopinae. The rest 14 species belong to the third lineage (BCL 61%), of which 5 species of Rana and 4 species of Odorrana forming a monophyletic group respectively. Two species of Pelophylax cluster together before they cluster with the genus Hylarana. Two species of Rugosa form a clade before they cluster with the monophyletic group of 5 species of Rana. The second and third lineage cluster at BCL=85%, and a sister group relationship between the cluster and the first lineage is recognized. In other words, the first lineage comprising 7 species of the subfamily Raninae and the third lineage comprising 14 species of the subfamily Raninae do not cluster directly. This result suggests that the frogs of the first lineage are probably excluded from the subfamily Raninae. In addition, the molecular evidence supports the establishment of ranid genera Fejervarya, Limnonectes, Hoplobatrachus, Paa, Odorrana, Rugosa and Pelophylax. They were separated from the genus Rana which now represent only Brown frogs.

The complete mitochondrial genome is 18,106 bp in length, including 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 21 transfer RNA genes, and a control region (D-loop). All PCGs are initiated by ATN codons, except for GTG for COI and ND5. Five PCGs use a common stop codon of TAA or TAG, whereas COI terminats with AGG as stop codon; ND6 with AGA; the other six ends with an incomplete stop codon (a single stop nucleotide T). The analysis results based on Bayesian inference method provide a useful resource for the phylogenetic studies of superfamily Ranoidea.
