Abstract:To facilitate the development of new nanomaterials, especially nanomedicines, a novel computational approach was developed to precisely predict the hydrophobicity of gold nanoparticles (GNPs). The core of this study was to develop a large virtual gold nanoparticle (vGNP) library with computational nanostructure simulations. Based on the vGNP library, a nanohydrophobicity model was developed and then validated against externally synthesized and tested GNPs. This approach and resulted model is an efficient and effective universal tool to visualize and predict critical physicochemical properties of new nanomaterials before synthesis, guiding nanomaterial design.
Hydrogen Storage Metal-Organic Framework Classification Models Based on Crystal Graph Convolutional Neural Networks

Abstract:Metal-organic frameworks (MOFs) have been considered as promising physical adsorbents for hydrogen storage due to their high porosity and structural tunability. We selected 7643 real MOFs from the computation-ready MOF 2019 database to screen high-performance materials for hydrogen storage based on the grand canonical Monte Carlo (GCMC) simulations. Based on the obtained data set, we proposed a deep learning classification model powered by the crystal graph convolutional neural networks (CGCNN) for the discovery of the optimal hydrogen storage MOFs. It is demonstrated that our classification model based on CGCNN algorithms exhibits a high prediction accuracy with the area under the ROC plot curve (AUC) of 0.9208 for hydrogen storage performance of volumetric deliverable capacity (VDC). Compared with the classification models based on other machine learning algorithms such as random forest, our CGCNN model demonstrates the advantages of fast prediction with no feature extraction and little accuracy loss. When the trained CGCNN model was used to predict the classification of the unfamiliar samples (the randomly selected 1000 MOFs from the 137,953 hypothetical MOF database), we also obtain high accuracy with AUC > 0.81, indicating that this model exhibits reliable transferability for other types of MOFs. Meanwhile, we also elucidated the relationship between structure and performance of MOFs for hydrogen storage using the decision tree algorithms and quantitative structure-property analysis. Furthermore, the hydrogen adsorption performance and mechanism of top-performance MOFs were analyzed by adsorption isotherms, radial distribution functions, and mass center density distribution of equilibrium configurations. All those insights from atomic simulations and machine learnings can accelerate the discovery of new nanoporous materials not only for gas adsorption in MOFs but also for gas separation in other types of porous materials.(c) 2022 Elsevier Ltd. Abstract:Rational nanomaterial design is urgently demanded for new nanomaterial development with desired properties. However, computational nanomaterial modeling and virtual nanomaterial screening are not applicable for this purpose due to the complexity of nanomaterial structures. To address this challenge, a new computational workflow is established in this study to virtually profile nanoparticles by (1) constructing a structurally diverse virtual gold nanoparticle (GNP) library and (2) developing novel universal nanodescriptors. The emphasis of this study is the second task by developing geometrical nanodescriptors that are suitable for the quantitative modeling of GNPs and virtual screening purposes. The feasibility, rigor and applicability of this novel computational method are validated by testing seven GNP datasets consisting of 191 unique GNPs of various nano-bioactivities and physicochemical properties. The high predictability of the developed GNP models suggests that this workflow can be used as a universal tool for nanomaterial profiling and rational nanomaterial design.

Abstract:A particle-based multiscale simulation procedure is being developed that includes a concurrent link between the Material Point Method (MPM) and Dissipative Particle Dynamics (DPD) and a hierarchical bridge from Molecular Dynamics (MD) to DPD. In this paper, an interfacial scheme is presented that can be used to effectively cast spatial discretization at different scales into a unified MPM framework. The advantage to the approach is that the interactions among discrete nanostructures under extreme loading conditions can be simulated without the need for master/slave nodes as required in the Finite Element Method and other similar mesh-based methods. The proposed multiscale simulation scheme is applied to representative cases: tensile extension of a single nanobar, isothermal compression of a cube-shaped nanoparticle in a high-pressure fluid, and the behavior of nanosphere pairs and nanosphere–nanorod assemblies in a confining fluid for different initial arrangements of the components. The concurrent DPD/MPM results are in good qualitative agreement with the predictions obtained using a DPD-only description and all-atom MD, but require much less computational time as compared to all-atom simulations.

Abstract:A major obstacle for machine learning (ML) in chemical science is the lack of physically informed feature representations that provide both accurate prediction and easy interpretability of the ML model. In this work, we describe adsorption systems using novel two-dimensional energy histogram (2D-EH) features, which are obtained from the probe-adsorbent energies and energy gradients at grid points located throughout the adsorbent. The 2D-EH features encode both energetic and structural information of the material and lead to highly accurate ML models (coefficient of determination R2 ∼ 0.94-0.99) for predicting single-component adsorption capacity in metal-organic frameworks (MOFs). We consider the adsorption of spherical molecules (Kr and Xe), linear alkanes with a wide range of aspect ratios (ethane, propane, n-butane, and n-hexane), and a branched alkane (2,2-dimethylbutane) over a wide range of temperatures and pressures. The interpretable 2D-EH features enable the ML model to learn the basic physics of adsorption in pores from the training data. We show that these MOF-data-trained ML models are transferrable to different families of amorphous nanoporous materials. We also identify several adsorption systems where capillary condensation occurs, and ML predictions are more challenging. Nevertheless, our 2D-EH features still outperform structural features including those derived from persistent homology. The novel 2D-EH features may help accelerate the discovery and design of advanced nanoporous materials using ML for gas storage and separation in the future.

SG-NNP: Species-separated Gaussian Neural Network Potential with Linear Elemental Scaling and Optimized Dimensions for Multi-component Materials

Abstract:Accurate simulations of materials at long-time and large-length scales have increasingly been enabled by Machine-learned Interatomic Potentials (MLIPs). There have been increasing interest on improving the robustness of such models. To this end, we engineer a novel set of Gaussian-type descriptors that scale linearly with the number of atoms, reduce informational degeneracy for multi-component atomic environments and apply them in Species-separated Gaussian Neural Network Potentials (SG-NNPs). The robustness of our method was tested by analyzing the impact of various design choices and hyperparameters on Molybdenum (Mo) SG-NNP performance during training and inference/simulation. With less dimensions, SG-NNPs are shown to have superior atomic forces and total energy predictions than other traditional and ML descriptor-based interatomic potentials on diverse set of materials - Ni, Cu, Li, Mo, Si, Ge, NiMo, Li3N and NbMoTaW. From the obtained results we can observe that the proposed method improves the performance of atomic descriptors of complex environments with multiple species.

A Local-Effective-Viscosity Multirelaxation-Time Lattice Boltzmann Pore-Network Coupling Model For Gas Transport In Complex Nanoporous Media

Abstract:Gas transport in nanoporous media is controlled by both the nanoscale mechanisms and complex pore structure, details of which can accurately capture the detailed gas-transport behavior. However, direct-simulation methods in large digitized samples are not feasible because of high memory and computational-time demands. Furthermore, our previous work (Landry et al. 2016) shows that when resolution of the digitized sample is not ample, the sample has to be further magnified up to five times along each linear dimension to achieve the desired accuracy. Here we propose a local-effective-viscosity multirelaxation-time lattice Boltzmann pore-network coupling model (LEV-LBM-PNM) to tackle these problems. We ran a large number of LEV-LBM simulations in high-resolution geometries with simple cross sections that had surface roughness added to them in a controlled manner. Such carefully selected geometries were run at a large number of pressure conditions to establish gas-flux correlations that depend on shape, Knudsen number, and surface roughness and can be directly used in PNM to account for all of those properties. The semianalytical gas-transport models for a single pore with various cross-sectional shapes and surface roughness were established using the LEV-LBM simulation results. The established semianalytical gas-transport model is then implemented into a 3D pore-network model to investigate the gas-transport behavior at various conditions. In an example application, the pore-network model was extracted from a Marcellus Shale focused-ion-beam scanning-electron-microscopy (FIB-SEM) image using the maximum inscribed sphere method. We found that the proposed LEV-LBM-PNM accurately predicts gas apparent permeability by accounting for gas slip in irregular pore shape and surface roughness.
NEP-MB-pol: A unified machine-learned framework for fast and accurate prediction of water's thermodynamic and transport properties

Abstract:Water's unique hydrogen-bonding network and anomalous properties pose significant challenges for accurately modeling its structural, thermodynamic, and transport behavior across varied conditions. Although machine-learned potentials have advanced the prediction of individual properties, a unified computational framework capable of simultaneously capturing water's complex and subtle properties with high accuracy has remained elusive. Here, we address this challenge by introducing NEP-MB-pol, a highly accurate and efficient neuroevolution potential (NEP) trained on extensive many-body polarization (MB-pol) reference data approaching coupled-cluster-level accuracy, combined with path-integral molecular dynamics and quantum-correction techniques to incorporate nuclear quantum effects. This NEP-MB-pol framework reproduces experimentally measured structural, thermodynamic, and transport properties of water across a broad temperature range, achieving simultaneous, fast, and accurate prediction of self-diffusion coefficient, viscosity, and thermal conductivity. Our approach provides a unified and robust tool for exploring thermodynamic and transport properties of water under diverse conditions, with significant potential for broader applications across research fields.

Abstract:Nanoporous materials are of great interest in many applications, such as catalysis, separation, and energy storage. The performance of these materials is closely related to their pore sizes, which are inefficient to determine through the conventional measurement of gas adsorption isotherms. Nuclear magnetic resonance (NMR) relaxometry has emerged as a technique highly sensitive to porosity in such materials. Nonetheless, streamlined methods to estimate pore size from NMR relaxometry remain elusive. Previous attempts have been hindered by inverting a time domain signal to relaxation rate distribution, and dealing with resulting parameters that vary in number, location, and magnitude. Here we invoke well-established machine learning techniques to directly correlate time domain signals to BET surface areas for a set of metal-organic frameworks (MOFs) imbibed with solvent at varied concentrations. We employ this series of MOFs to establish a correlation between NMR signal and surface area via partial least squares (PLS), following screening with principal component analysis, and apply the PLS model to predict surface area of various nanoporous materials. This approach offers a high-throughput, non-destructive way to assess porosity in c.a. one minute. We anticipate this work will contribute to the development of new materials with optimized pore sizes for various applications.

Study on a Two-dimensional Nanomaterial Reinforced Wormlike Micellar System

Abstract:A two-dimensional nanomaterial reinforced wormlike micellar system was constructed by wormlike micelles composed of sodium oleate (NaOA) with potassium chloride (KCl) and two-dimensional lamellar nano-molybdenum disulfide (nano-MoS2). The morphology of nano-MoS2 was investigated by scanning electron microscopy (SEM) and transmission electron microscopy (TEM). Cryogenic transmission electron microscopy (Cryo-TEM) revealed the formation of wormlike micelles. Then, rheological tests show that the viscosity and viscoelasticity of the system can be enhanced with a certain concentration of nano-MoS2. In addition, environmental scanning electron microscopy (ESEM) demonstrated the adsorption and combination of nano-MoS2 with wormlike micelles can form a tighter three-dimensional network structure. Finally, the strengthening effect of nano-MoS2 on worm-like micelles was confirmed by rheological parameters. The interaction between nano-MoS2 and wormlike micelles was elucidated and the mechanism of nano-MoS2 reinforcing wormlike micelles was proposed. Understanding the effect of density functional choice and van der Waals treatment on predicting the binding configuration, loading, and stability of amine-grafted metal-organic frameworks

Abstract:Metal organic frameworks (MOFs) are crystalline, 3-dimensional structures with high surface areas and tunable porosities. Made from metal nodes connected by organic linkers, the exact properties of a given MOF are determined by node and linker choice. MOFs hold promise for numerous applications, including gas capture and storage. M$_2$(4,4'-dioxidobiphenyl-3,3'-dicarboxylate) - henceforth simply M$_2$(dobpdc), with M = Mg, Mn, Fe, Co, Ni, Cu, or Zn - is regarded as one of the most promising structures for CO$_2$ capture applications. Further modification of the MOF with diamines or tetramines can significantly boost gas species selectivity, a necessity for the ultra-dilute CO$_2$ concentrations in the direct-air capture (DAC) of CO$_2$. There are countless potential diamines and tetramines, paving the way for a vast number of potential sorbents to be probed for CO$_2$ adsorption properties. The number of amines and their configuration in the MOF pore are key drivers of CO$_2$ adsorption capacity and kinetics, and so a validation of computational prediction of these quantities is required to suitably use computational methods in the discovery and screening of amine-functionalized sorbents. In this work, we study the predictive accuracy of density functional theory (DFT) and related calculations on amine loading and configuration for one diamine and two tetramines. In particular, we explore the Perdew-Burke-Ernzerhof (PBE) functional and its formulation for solids (PBEsol) with and without the Grimme-D2 and Grimme-D3 pairwise corrections (PBE+D2/3 and PBEsol+D2/3), two revised PBE functionals with the Grimme-D2 and Grimme-D3 pairwise corrections (RPBE+D2/3 and revPBE+D2/3), and the non-local van der Waals correlation (vdW-DF2) functional. We also investigate a universal graph deep learning inter-atomic potential's (M3GNet) predictive accuracy for loading and configuration. These results allow us to identify a useful screening procedure for configuration prediction that has a coarse component for quick evaluation and a higher accuracy component for detailed analysis. Our general observation is that the NNP can be used as a high-level and rapid screening tool, whereas PBEsol+GD3 gives a completely qualitatively predictive picture across all systems studied, and can thus be used for high accuracy motif predictions. We close by briefly exploring the predictions of relative thermal stability for the different functionals and dispersion corrections.

Abstract:This work studies the aggregation of an synthetic ultraviolet absorbent, named 2-hydroxy-4-perfluoroheptanoate-benzophenone (HPFHBP), in the interface between two solvents which can not completely dissolve each other. The aggregation is studied by computer simulations based on a dynamic density functional method and mean-field interactions, which are implemented in the MesoDyn module and Blend module of Material Studios. The simulation results show that the synthetic ultraviolet absorbent diffuse to the interface phase and the concentration in the interface phase is greater than it in the solvents phase.
Unified non-equilibrium simulation methodology for flow through nanoporous carbon membrane

Abstract:The emergence of new nanoporous materials, based e.g. on 2D materials, offers new avenues for water filtration and energy. There is accordingly a need to investigate the molecular mechanisms at the root of the advanced performances of these systems in terms of nanofluidic and ionic transport. In this work, we introduce a novel unified methodology for Non-Equilibrium classical Molecular Dynamic simulations (NEMD), allowing to apply likewise pressure, chemical potential and voltage drops across nanoporous membranes and quantifying the resulting observables characterizing confined liquid transport under such external stimuli. We apply the NEMD methodology to study a new type of synthetic Carbon NanoMembranes (CNM), which have recently shown outstanding performances for desalination, keeping high water permeability while maintaining full salt rejection. The high water permeance of CNM, as measured experimentally, is shown to originate in prominent entrance effects associated with negligible friction inside the nanopore. Beyond, our methodology allows to fully calculate the symmetric transport matrix and the cross-phenomena such as electro-osmosis, diffusio-osmosis, streaming currents, etc. In particular, we predict a large diffusio-osmotic current across the CNM pore under concentration gradient, despite the absence of surface charges. This suggests that CNMs are outstanding candidates as alternative, scalable membranes for osmotic energy harvesting.

Abstract:Summary Due to intermolecular interactions, the oil/water two-phase flow behaviors in shale nanoporous media are complex and diverse, which cannot be characterized by a conventional continuum flow equation. In this work, we propose a nanoscale multirelaxation-time multicomponent and multiphase lattice Boltzmann method (MRT-MCMP-LBM) based on pseudopotential format to simulate oil/water two-phase flow at the pore scale. The nanoscale effect of liquid/solid slip, liquid/liquid slip, and heterogeneous viscosity due to liquid/solid and liquid/liquid molecular interactions is fully taken into account. We use the Laplace test, contact angle, and phase separation to calibrate the desired interfacial tension (IFT) and wettability. Then, the proposed model is verified by comparing to molecular simulation and theoretical results. Although the liquid/solid slip can increase the oil/water flow capacity, it can reduce the relative permeability due to the increased intrinsic permeability. The oil/water interfacial slip can increase the relative permeability of the nonwetting phase, which can be greater than unity because the effect of oil/water interfacial slip is greater than that of nonwetting-phase/wall slip. We also calibrate the microscopic parameters of oil and water flow in inorganic and organic pores by comparing their velocity profiles to those from molecular dynamics (MD) simulations. The oil/water two-phase flow in shale nanoporous media indicates that with a higher total organic carbon (TOC) content, oil relative permeability is lower due to the more significant adverse nanoscale effect. The proposed model can be potentially applied to simulate shale oil/gas/water multicomponent and multiphase (MCMP) flow, imbibition, CO2 huff ‘n’ puff, and geological sequestration.

Abstract:Hydrophobic micropores of Metal-Organic-Framework (MOF) materials show disparate behavior in water adsorption equilibrium with observations ranging from negligible, Type III to large, stepwise, Type V uptakes. Elementary understanding of this phenomenon is confounded by the lack of analytical descriptions broadly capable of elucidating the fundamental nature of hydrophobicity in nanoporous structures. This is exemplified by the absence of robust, quantitative hydrophobicity metrics that can be applied to rigorously assess the variety of observed adsorption equilibrium types including challenging, stepwise isotherms. By partitioning into surface and structural hydrophobicity, the analysis herein provides a novel fundamental metric which is shown to be capable of dictating multiple isotherm types, ranging from hydrophilic to hydrophobic. Assessment of the mathematical limits of this metric yields a simple, yet rigorous, characterization methodology which is applied to 26 ostensibly hydrophobic, microporous, MOF materials. The resulting Modified-Kelvin-Analysis (MKA) that is based on bulk fluid properties and accounts for nanocapillarity and nanowetting, is demonstrably capable of characterizing the equilibrium behavior of water in molecular level micropores. Subsequent thermodynamic assessment of the results yields validation of the proposed relationships and interpretation. Furthermore, this investigation uniquely delivers a unified isotherm analysis framework which can quantitatively relate hydrophilic and hydrophobic isotherms as well as unite nine distinct, fundamental models describing adsorption equilibrium. Finally, the methods and analyses applied to these phenomena in MOF micropores could foreseeably aid computational studies, probe surface wetting, assess contact angles and scrutinize phenomena associated with hydrophobicity in other microporous, nanostructured materials.

Machine-learning-based prediction of hydrogen adsorption capacity at varied temperatures and pressures for MOFs adsorbents

Abstract:BackgroundMetal-organic frameworks (MOFs) have been recently studied as promising hydrogen storage adsorbents. However, large-scale screening by experiments is infeasible. Machine learning and Grand Canonical Monte Carlo (GCMC) have been widely applied in the screening of MOFs to greatly improve efficiency.MethodsGCMC was applied to 418 MOFs to calculate structural and performance parameters, and the gradient boosted regression (GBR) machine learning algorithm was used to predict the hydrogen adsorption capacity at cryogenic temperatures and high pressures from room temperatures and low pressures, and the database was extended to 8024 MOFs adsorbents based on the established ML model. The influencing factors affecting hydrogen adsorption capacity were comprehensively evaluated, and four representative MOFs were randomly selected for hydrogen adsorption isotherm testing, and the accuracy of ML was verified by comparing the GCMC simulation results with those predicted by ML.Significant findingsThe accuracy of the ML model is acceptable, with the coefficient of determination (R2) of the train all exceeding 0.9 and the test R2 all exceeding 0.85. The MOFs exhibiting high hydrogen adsorption capacity by low-pressure adsorption have low pore size, Henry's constants, and density, and the metal-based is Al-based and Zn-based, while the surface area dominates at high-pressure adsorption. The experimentally tested MOFs with hydrogen adsorption capacity compared with GCMC simulation and ML models have an error of 1.01% in the low-pressure region and 1.49% in the high-pressure region.

Abstract:The transport behaviors of proton into nanoporous materials were investigated using different Monte Carlo simulation codes such as GEANT4, Deeper and SRIM. The results indicated that porous structure could enhance the proton scattering effects due to a higher specific surface area and more boundaries. The existence of voids can deepen and widen the proton distribution in the targets due to relatively lower apparent density. Thus, the incident protons would transport deeper and form a wider Bragg peak in the end of the range, as the target materials are in a higher porosity state and/or have a larger pore size. The existence of voids also causes the local inhomogeneity of proton/energy distribution in micro/nano scales. As compared, the commonly used SRIM code can only be used to estimate roughly the incident proton range in nanoporous materials, based on a homogeneous apparent density equivalence rule. Moreover, the estimated errors of the proton range tend to increase with the porosity. The Deeper code (designed for evaluation of radiation effects of nuclear materials) can be used to simulate the transport behaviors of protons or heavy ions in a real porous material with porosity smaller than 52.3% due to its modeling difficulty, while the GEANT4 code has shown advantages in that it is suitable and has been proven to simulate proton transportation in nanoporous materials with porosity in its full range of 0%~100%. The GEANT4 simulation results are proved consistent with the experimental data, implying compatibility to deal with ion transportation into homogeneously nanoporous materials.
