Abstract:Background Current single cell analysis methods annotate cell types at cluster-level rather than ideally at single cell level. Multiple exchangeable clustering methods and many tunable parameters have a substantial impact on the clustering outcome, often leading to incorrect cluster-level annotation or multiple runs of subsequent clustering steps. To address these limitations, methods based on well-annotated reference atlas has been proposed. However, these methods are currently not robust enough to handle datasets with different noise levels or from different platforms. Results Here, we present gCAnno, a graph-based Cell type Annotation method. First, gCAnno constructs cell type-gene bipartite graph and adopts graph embedding to obtain cell type specific genes. Then, naïve Bayes (gCAnno-Bayes) and SVM (gCAnno-SVM) classifiers are built for annotation. We compared the performance of gCAnno to other state-of-art methods on multiple single cell datasets, either with various noise levels or from different platforms. The results showed that gCAnno outperforms other state-of-art methods with higher accuracy and robustness. Conclusions gCAnno is a robust and accurate cell type annotation tool for single cell RNA analysis. The source code of gCAnno is publicly available at https://github.com/xjtu-omics/gCAnno.

Abstract:Single-cell transcriptomics is a versatile tool for exploring heterogeneous cell populations, but as with all genomics experiments, batch effects can hamper data integration and interpretation. The success of batch-effect correction is often evaluated by visual inspection of low-dimensional embeddings, which are inherently imprecise. Here we present a user-friendly, robust and sensitive k -nearest-neighbor batch-effect test (kBET; https://github.com/theislab/kBET ) for quantification of batch effects. We used kBET to assess commonly used batch-regression and normalization approaches, and to quantify the extent to which they remove batch effects while preserving biological variability. We also demonstrate the application of kBET to data from peripheral blood mononuclear cells (PBMCs) from healthy donors to distinguish cell-type-specific inter-individual variability from changes in relative proportions of cell populations. This has important implications for future data-integration efforts, central to projects such as the Human Cell Atlas.

Abstract:Single-cell RNA sequencing reveals the gene structure and gene expression status of a single cell, which can reflect the heterogeneity between cells. However, batch effects caused by non-biological factors may hinder data integration and downstream analysis. Although the batch effect can be evaluated by visualizing the data, which actually is subjective and inaccurate. In this work, we propose a quantitative method cKBET, which considers the batch and cell type information simultaneously. The cKBET method accesses batch effects by comparing the global and local fraction of cells of different batches in different cell types. We verify the performance of our cKBET method on simulated and real biological data sets. The experimental results show that our cKBET method is superior to existing methods in most cases. In general, our cKBET method can detect batch effect with either balanced or unbalanced cell types, and thus evaluate batch correction methods.

The success of batch effect correction is often evaluated by visual inspection of dimension-reduced representations such as principal component analysis. This is inherently imprecise due to the high number of genes and non-normal distribution of gene expression. Here, we present a k-nearest neighbour batch effect test (kBET, <https://github.com/theislab/kBET>) to quantitatively measure batch effects. kBET is easier to interpret, more sensitive and more robust than visual evaluation and other measures of batch effects. We use kBET to assess commonly used batch regression and normalisation approaches, and quantify the extent to which they remove batch effects while preserving biological variability. Our results illustrate that batch correction based on log-transformation or scran pooling followed by ComBat reduced the batch effect while preserving structure across data sets. Finally we show that kBET can pinpoint successful data integration methods across multiple data sets, in this case from different publications all charting mouse embryonic development. This has important implications for future data integration efforts, which will be central to projects such as the Human Cell Atlas where data for the same tissue may be generated in multiple locations around the world. Abstract:Reliable cell type annotations are crucial for investigating cellular heterogeneity in single-cell omics data. Although various computational approaches have been proposed for single-cell RNA sequencing (scRNA-seq) annotation, high-quality cell labels are still lacking in single-cell sequencing assay for transposase-accessible chromatin (scATAC-seq) data, because of extreme sparsity and inconsistent chromatin accessibility between datasets. Here, we present a novel automated cell annotation method that transfers cell type information from a well-labeled scRNA-seq reference to an unlabeled scATAC-seq target, via a parallel graph neural network, in a semi-supervised manner. Unlike existing methods that utilize only gene expression or gene activity features, HyGAnno leverages genome-wide accessibility peak features to facilitate the training process. In addition, HyGAnno reconstructs a reference–target cell graph to detect cells with low prediction reliability, according to their specific graph connectivity patterns. HyGAnno was assessed across various datasets, showcasing its strengths in precise cell annotation, generating interpretable cell embeddings, robustness to noisy reference data and adaptability to tumor tissues.

Abstract:Single-cell RNA sequencing (scRNA-seq) technology has emerged as a valuable tool for classifying cell types across various species, tissues, and environmental conditions, thereby advancing the field of life sciences. Automatic cell annotation plays a crucial role in bioinformatics, addressing the challenges associated with time-consuming and labor-intensive manual cell annotation. Although numerous cell annotation algorithms exist, their performance is often constrained by the quality of reference data and inherent technical noise in biological experiments. To address these challenges, we propose the integration of a heterogeneous graph neural network into our cell annotation model, named scGAT. This integration leverages the intricate relationships between expressed genes and cells while disregarding unexpressed genes. Additionally, we introduce a novel approach that utilizes prototype cells to mitigate technical noise. However, the use of prototype cells may lead to limitations in sample size, prompting us to employ meta-learning techniques to determine the model's initial parameters. To assess the effectiveness of scGAT in cell annotation tasks, we conducted comparative analyses using real datasets against other models. The experimental results clearly demonstrate that scGAT significantly outperforms alternative methods.

Abstract:Chromosome recognition is a critical way to diagnose various hematological malignancies and genetic diseases, which is however a repetitive and time-consuming process in karyotyping. To explore the relative relation between chromosomes, in this work, we start from a global perspective and learn the contextual interactions and class distribution features between chromosomes within a karyotype. We propose an end-to-end differentiable combinatorial optimization method, KaryoNet, which captures long-range interactions between chromosomes with the proposed Masked Feature Interaction Module (MFIM) and conducts label assignment in a flexible and differentiable way with Deep Assignment Module (DAM). Specially, a Feature Matching Sub-Network is built to predict the mask array for attention computation in MFIM. Lastly, Type and Polarity Prediction Head can predict chromosome type and polarity simultaneously. Extensive experiments on R-band and G-band two clinical datasets demonstrate the merits of the proposed method. For normal karyotypes, the proposed KaryoNet achieves the accuracy of 98.41% on R-band chromosome and 99.58% on G-band chromosome. Owing to the extracted internal relation and class distribution features, KaryoNet can also achieve state-of-the-art performances on karyotypes of patients with different types of numerical abnormalities. Abstract:Recent advances in single-cell epigenomic techniques have created a growing demand for scATAC-seq analysis. One key analysis task is to determine cell type identity based on the epigenetic data. We introduce scATAnno, a python package designed to automatically annotate scATAC-seq data using large-scale scATAC-seq reference atlases. This workflow generates the reference atlases from publicly available datasets enabling accurate cell type annotation by integrating query data with reference atlases, without the use of scRNA-seq data. To enhance annotation accuracy, we have incorporated KNN-based and weighted distance-based uncertainty scores to effectively detect cell populations within the query data that are distinct from all cell types in the reference data. We compare and benchmark scATAnno against 7 other published approaches for cell annotation and show superior performance in multiple data sets and metrics. We showcase the utility of scATAnno across multiple datasets, including peripheral blood mononuclear cell (PBMC), Triple Negative Breast Cancer (TNBC), and basal cell carcinoma (BCC), and demonstrate that scATAnno accurately annotates cell types across conditions. Overall, scATAnno is a useful tool for scATAC-seq reference building and cell type annotation in scATAC-seq data and can aid in the interpretation of new scATAC-seq datasets in complex biological systems.

Abstract:Motivation: Single cell profiling by cytometry has emerged as a key technology in biology, immunology and clinical-translational medicine. The correct annotation, which refers to the identification of clusters as specific cell populations based on their marker expression, of clustered high-dimensional cytometry data, is a critical step of the analysis. Its accuracy determines the correct interpretation of the biological data. Despite the progress in various clustering algorithms, the annotation of clustered data still remains a manual, time consuming and error-prone task. We developed a user-friendly cluster annotation and differential abundance detection tool that can be applied on data generated with Self Organizing Map clustering algorithms, thus simplifying the annotation process of datasets that consist of hundreds or thousands of clusters. Results: We present Cytometry Cluster Annotation and Differential Abundance Suite (CyCadas), a semi-automated software tool that facilitates cluster annotation in cytometry data by offering both visual and computational guidance. CyCadas addresses the critical need for efficient and accurate annotation of high-resolution clustered cytometry data, significantly reducing the time needed to perform the analysis compared to both manual gating approaches and manual annotation of clustered data. The tool features a user-friendly interface, visual tools enabling data exploration and automated threshold estimation to separate negative and positive marker expression. It facilitates the definition and annotation of cell phenotypes among multiple clusters in a tree-based data structure. Finally, it calculates the abundance of various cell populations across the conditions with statistical interpretation. It is an ideal resource for researchers aiming to streamline their cytometry workflow. Abstract:Crohn's disease (CD) is a chronic and relapsing inflammatory condition that affects segments of the gastrointestinal tract. CD activity is determined by histological findings, particularly the density of neutrophils observed on Hematoxylin and Eosin stains (H&E) imaging. However, understanding the broader morphometry and local cell arrangement beyond cell counting and tissue morphology remains challenging. To address this, we characterize six distinct cell types from H&E images and develop a novel approach for the local spatial signature of each cell. Specifically, we create a 10-cell neighborhood matrix, representing neighboring cell arrangements for each individual cell. Utilizing t-SNE for non-linear spatial projection in scatter-plot and Kernel Density Estimation contour-plot formats, our study examines patterns of differences in the cellular environment associated with the odds ratio of spatial patterns between active CD and control groups. This analysis is based on data collected at the two research institutes. The findings reveal heterogeneous nearest-neighbor patterns, signifying distinct tendencies of cell clustering, with a particular focus on the rectum region. These variations underscore the impact of data heterogeneity on cell spatial arrangements in CD patients. Moreover, the spatial distribution disparities between the two research sites highlight the significance of collaborative efforts among healthcare organizations. Abstract:Abstract Motivation Single-cell RNA-sequencing (scRNA-seq) technology enables researchers to investigate a genome at the cellular level with unprecedented resolution. An organism consists of a heterogeneous collection of cell types, each of which plays a distinct role in various biological processes. Hence, the first step of scRNA-seq data analysis is often to distinguish cell types so they can be investigated separately. Researchers have recently developed several automated cell-type annotation tools, requiring neither biological knowledge nor subjective human decisions. Dropout is a crucial characteristic of scRNA-seq data widely used in differential expression analysis. However, no current cell annotation method explicitly utilizes dropout information. Fully utilizing dropout information motivated this work. Results We present scAnnotate, a cell annotation tool that fully utilizes dropout information. We model every gene’s marginal distribution using a mixture model, which describes both the dropout proportion and the distribution of the non-dropout expression levels. Then, using an ensemble machine learning approach, we combine the mixture models of all genes into a single model for cell-type annotation. This combining approach can avoid estimating numerous parameters in the high-dimensional joint distribution of all genes. Using 14 real scRNA-seq datasets, we demonstrate that scAnnotate is competitive against nine existing annotation methods. Furthermore, because of its distinct modelling strategy, scAnnotate’s misclassified cells differ greatly from competitor methods. This suggests using scAnnotate together with other methods could further improve annotation accuracy. Abstract:There is a strong need to eliminate batch-specific differences when integrating single-cell RNA-sequencing (scRNA-seq) datasets generated under different experimental conditions for downstream task analysis. Existing batch correction methods usually transform different batches of cells into one preselected “anchor” batch or a low-dimensional embedding space, and cannot take full advantage of useful information from multiple sources. We present a novel framework, called IMGG, i.e., integrating multiple single-cell datasets through connected graphs and generative adversarial networks (GAN) to eliminate nonbiological differences between different batches. Compared with current methods, IMGG shows excellent performance on a variety of evaluation metrics, and the IMGG-corrected gene expression data incorporate features from multiple batches, allowing for downstream tasks such as differential gene expression analysis.

Abstract:SifiNet is a robust and accurate computational pipeline for identifying distinct gene sets, extracting and annotating cellular subpopulations, and elucidating intrinsic relationships among these subpopulations. Uniquely, SifiNet bypasses the cell clustering stage, commonly integrated into other cellular annotation pipelines, thereby circumventing potential inaccuracies in clustering that may compromise subsequent analyses. Consequently, SifiNet has demonstrated superior performance in multiple experimental datasets compared with other state-of-the-art methods. SifiNet can analyze both single-cell RNA and ATAC sequencing data, thereby rendering comprehensive multiomic cellular profiles. It is conveniently available as an open-source R package.
