Abstract:Despite widespread and striking examples of physiological oscillations, their functional role is often unclear. Even glycolysis, the paradigm example of oscillatory biochemistry, has seen questions about its oscillatory function. Here, we take a systems approach to summarize evidence that oscillations play critical physiological roles. Oscillatory behavior enables systems to avoid desensitization, to avoid chronically high and therefore toxic levels of chemicals, and to become more resistant to noise. Oscillation also enables complex physiological systems to reconcile incompatible conditions such as oxidation and reduction, by cycling between them, and to synchronize the oscillations of many small units into one large effect. In pancreatic beta cells, glycolytic oscillations are in synchrony with calcium and mitochondrial oscillations to drive pulsatile insulin release, which is pivotal for the liver to regulate blood glucose dynamics. In addition, oscillation can keep biological time, essential for embryonic development in promoting cell diversity and pattern formation. The functional importance of oscillatory processes requires a rethinking of the traditional doctrine of homeostasis, holding that physiological quantities are maintained at constant equilibrium values, a view that has largely failed us in the clinic. A more dynamic approach will enable us to view health and disease through a new light and initiate a paradigm shift in treating diseases, including depression and cancer. This modern synthesis also takes a deeper look into the mechanisms that create, sustain and abolish oscillatory processes, which requires the language of nonlinear dynamics, well beyond the linearization techniques of equilibrium control theory.

Variability and degradation of homeostasis in self-sustained oscillators

Abstract:Homeostasis is known to be absolutely critical to the sustainability of living organisms. At the heart of homeostasis are various feedback loops, which can control and regulate a system to stay in a most favourable stable state upon the influence of various disturbance. While variability has emerged as a key factor in sustainability, too much variability could however be detrimental. It is thus absolutely crucial to understand the effect of fluctuation in different feedback loops. While modelling technique has achieved a great advancement to understand this issue, too a complicated model however often prevents us from disentangling different many processes. Here, we propose a novel model to gain a key insight into the effect of variability in feedback on self-sustained oscillation. Specifically, by taking into account variation in model parameters for self-excitation and nonlinear damping, corresponding to positive and negative feedback, respectively, we show how fluctuation in positive or negative feedback weakens the efficiency of feedback and affects self-sustained oscillations, possibly leading to a complete breakdown of self-regulation. While results are generic and could be applied to different self-regulating systems (e.g. self-regulation of neuron activity, normal cell growth, etc.), we present a specific application to heart dynamics. In particular, we show that fluctuation in positive feedback can lead to slow heart by either amplitude death or oscillation death pathway while fluctuation in negative feedback can lead to fast heart beat.
Robust, Tunable Biological Oscillations from Interlinked Positive and Negative Feedback Loops

Abstract:A simple negative feedback loop of interacting genes or proteins has the potential to generate sustained oscillations. However, many biological oscillators also have a positive feedback loop, raising the question of what advantages the extra loop imparts. Through computational studies, we show that it is generally difficult to adjust a negative feedback oscillator's frequency without compromising its amplitude, whereas with positive-plus-negative feedback, one can achieve a widely tunable frequency and near-constant amplitude. This tunability makes the latter design suitable for biological rhythms like heartbeats and cell cycles that need to provide a constant output over a range of frequencies. Positive-plus-negative oscillators also appear to be more robust and easier to evolve, rationalizing why they are found in contexts where an adjustable frequency is unimportant.

Abstract:Mounting evidence shows that oscillatory activity is widespread in cell signaling. Here we review some of this recent evidence, focusing on both the molecular mechanisms that potentially underlie such dynamical behavior, and the potential advantages that signaling oscillations might have in cell function. The biological processes considered include tissue maintenance, embryonic development and wound healing. With the aid of mathematical modeling, we show that a common principle, namely delayed negative feedback, underpins this wide variety of phenomena.

Abstract:Oscillators play a crucial role in biological systems, enabling complex behaviors such as cell division and circadian cycles. As a result, researchers have been studying both natural and synthetic genetic oscillators. Interestingly, oscillating cellular behaviors are often linked to biological oscillators. In a previous study (1), we discovered sustained oscillations related to phenotypic switching in different cellular systems and gene circuits, without any external forcing. These oscillations were associated with the induction of slow-growing phenotypes. In this paper, we aim to understand when and why such phenotypic instabilities can arise, leading to oscillations in cell populations. To achieve this, we developed a simple mathematical model of a stress phenotype and solved it analytically to determine the range of operating conditions in continuous culture for which the gene expression should not reach a stable equilibrium. This range of conditions is expected to exhibit an unstable biological behavior, which we verified in Bacillus subtilis cultures. Our findings demonstrate that oscillations can occur in the absence of genetic oscillators or external forcing, departing from the classical Monod model. While we explain this phenomenon for the stress response in continuous culture, it is likely that similar unexpected behavior can occur in any long-term culture where there is environmental feedback connecting the inducer and the cellular system considered.

Abstract:While experimental and theoretical studies have established the prevalence of rhythmic behaviour at all levels of biological organization, less common is the coexistence between multiple oscillatory regimes (multi-rhythmicity), which has been predicted by a variety of models for biological oscillators. The phenomenon of multi-rhythmicity involves, most commonly, the coexistence between two (birhythmicity) or three (trirhythmicity) distinct regimes of self-sustained oscillations. Birhythmicity has been observed experimentally in a few chemical reactions and in biological examples pertaining to cardiac cell physiology, neurobiology, human voice patterns and ecology. The present study consists of two parts. We first review the mechanisms underlying multi-rhythmicity in models for biochemical and cellular oscillations in which the phenomenon was investigated over the years. In the second part, we focus on the coupling of the cell cycle and the circadian clock and show how an additional source of multi-rhythmicity arises from the bidirectional coupling of these two cellular oscillators. Upon bidirectional coupling, the two oscillatory networks generally synchronize in a unique manner characterized by a single, common period. In some conditions, however, the two oscillators may synchronize in two or three different ways characterized by distinct waveforms and periods. We refer to this type of multi-rhythmicity as ‘multi-synchronization’.

Abstract:One of the major challenges for postgenomic biology is to understand how genes, proteins, and small molecules dynamically interact to form molecular networks which facilitate sophisticated biological functions. in this paper, we present a survey on recent developments on modelling molecular networks and analyzing synchronization of bio-oscillators in multicellular systems from the viewpoint of systems biology. Attention will be focused on deriving general theoretical results to understand the dynamical behaviors of biological systems based on nonlinear dynamical and control theory. Specifically, we first describe the stochastic and deterministic approaches to model molecular networks and give a brief comparison between them. Then, we explain how to construct a molecular network, in particular, a gene regulatory network with specific functions, e.g., switches and oscillators, in individual cells at the molecular level by using feedback systems, and how to model a general multicellular system with the consideration of external fluctuations and intercellular coupling to study the general cooperative behaviors for a population of bio-oscillators. Finally, as an illustrative example, a synthetic multicellular system is designed to show how synchronization is effectively achieved and how dynamics of individual cells is efficiently controlled. Some recent developments and perspectives of analysis on biological oscillations in future are also discussed.

Abstract:Organisms are equipped with regulatory systems that display a variety of dynamical behavior ranging from simple stable steady states, to switching and multistability, to oscillations. Earlier work has shown that oscillations in protein concentrations or gene expression levels are related to the presence of at least one negative feedback loop in the regulatory network. Here, we study the dynamics of a very general class of negative feedback loops. Our main result is that, when a single negative feedback loop dominates the dynamical behavior, the sequence of maxima and minima of the concentrations exhibit a pattern that uniquely identifies the interactions of the loop. This allows us to devise an algorithm to ( i ) test whether observed oscillating time series are consistent with a single underlying negative feedback loop, and if so, ( ii ) reconstruct the precise structure of the loop, i.e., the activating/repressing nature of each interaction. This method applies even when some variables are missing from the data set, or if the time series shows transients, like damped oscillations. We illustrate the relevance and the limits of validity of our method with three examples: p53-Mdm2 oscillations, circadian gene expression in cyanobacteria, and cyclic binding of cofactors at the estrogen-sensitive pS2 promoter.

Abstract:Circadian rhythms with a period of ~24 h, are natural timing machines. They are broadly distributed in living organisms, such as Neurospora, Drosophila, and mammals. The underlying natures of the rhythmic behavior have been explored by experimental and theoretical approaches. However, the global and physical natures of the oscillation under fluctuations are still not very clear. We developed a landscape and flux framework to explore the global stability and robustness of a circadian oscillation system. The potential landscape of the network is uncovered and has a global Mexican-hat shape. The height of the Mexican-hat provides a quantitative measure to evaluate the robustness and coherence of the oscillation. We found that in nonequilibrium dynamic systems, not only the potential landscape but also the probability flux are important to the dynamics of the system under intrinsic noise. Landscape attracts the systems down to the oscillation ring while flux drives the coherent oscillation on the ring. We also investigated the phase coherence and the entropy production rate of the system at different fluctuations and found that dissipations are less and the coherence is higher for larger number of molecules. We also found that the power spectrum of autocorrelation functions show resonance peak at the frequency of coherent oscillations. The peak is less prominent for smaller number of molecules and less barrier height and therefore can be used as another measure of stability of oscillations. As a consequence of nonzero probability flux, we show that the three-point correlations from the time traces show irreversibility, providing a possible way to explore the flux from the observations. Furthermore, we explored the escape time from the oscillation ring to outside at different molecular number. We found that when barrier height is higher, escape time is longer and phase coherence of oscillation is higher. Finally, we performed the global sensitivity analysis of the underlying parameters to find the key network wirings responsible for the stability of the oscillation system.

Abstract:Environmental rhythms such as the daily light-dark cycle selected for endogenous clocks. These clocks predict regular environmental changes and provide the basis for well-timed adaptive homeostasis in physiology and behavior of organisms. Endogenous clocks are oscillators that are based on positive feedforward and negative feedback loops. They generate stable rhythms even under constant conditions. Since even weak interactions between oscillators allow for autonomous synchronization, coupling/synchronization of oscillators provides the basis of self-organized physiological timing. Amongst the most thoroughly researched clocks are the endogenous circadian clock neurons in mammals and insects. They comprise nuclear clockworks of transcriptional/translational feedback loops (TTFL) that generate ∼24 h rhythms in clock gene expression entrained to the environmental day-night cycle. It is generally assumed that this TTFL clockwork drives all circadian oscillations within and between clock cells, being the basis of any circadian rhythm in physiology and behavior of organisms. Instead of the current gene-based hierarchical clock model we provide here a systems view of timing. We suggest that a coupled system of autonomous TTFL and posttranslational feedback loop (PTFL) oscillators/clocks that run at multiple timescales governs adaptive, dynamic homeostasis of physiology and behavior. We focus on mammalian and insect neurons as endogenous oscillators at multiple timescales. We suggest that neuronal plasma membrane-associated signalosomes constitute specific autonomous PTFL clocks that generate localized but interlinked oscillations of membrane potential and intracellular messengers with specific endogenous frequencies. In each clock neuron multiscale interactions of TTFL and PTFL oscillators/clocks form a temporally structured oscillatory network with a common complex frequency-band comprising superimposed multiscale oscillations. Coupling between oscillator/clock neurons provides the next level of complexity of an oscillatory network. This systemic dynamic network of molecular and cellular oscillators/clocks is suggested to form the basis of any physiological homeostasis that cycles through dynamic homeostatic setpoints with a characteristic frequency-band as hallmark. We propose that mechanisms of homeostatic plasticity maintain the stability of these dynamic setpoints, whereas Hebbian plasticity enables switching between setpoints via coupling factors, like biogenic amines and/or neuropeptides. They reprogram the network to a new common frequency, a new dynamic setpoint. Our novel hypothesis is up for experimental challenge.

Abstract:In a normal human life span, the heart beats about 2 to 3 billion times. Under diseased conditions, a heart may lose its normal rhythm and degenerate suddenly into much faster and irregular rhythms, called arrhythmias, which may lead to sudden death. The transition from a normal rhythm to an arrhythmia is a transition from regular electrical wave conduction to irregular or turbulent wave conduction in the heart, and thus this medical problem is also a problem of physics and mathematics. In the last century, clinical, experimental, and theoretical studies have shown that dynamical theories play fundamental roles in understanding the mechanisms of the genesis of the normal heart rhythm as well as lethal arrhythmias. In this article, we summarize in detail the nonlinear and stochastic dynamics occurring in the heart and their links to normal cardiac functions and arrhythmias, providing a holistic view through integrating dynamics from the molecular (microscopic) scale, to the organelle (mesoscopic) scale, to the cellular, tissue, and organ (macroscopic) scales. We discuss what existing problems and challenges are waiting to be solved and how multi-scale mathematical modeling and nonlinear dynamics may be helpful for solving these problems.

Abstract:The development of new techniques to quantitatively measure gene expression in cells has shed light on a number of systems that display oscillations in protein concentration. Here we review the different mechanisms which can produce oscillations in gene expression or protein concentration, using a framework of simple mathematical models. We focus on three eukaryotic genetic regulatory networks which show "ultradian" oscillations, with time period of the order of hours, and involve, respectively, proteins important for development (Hes1), apoptosis (p53) and immune response (NFkB). We argue that underlying all three is a common design consisting of a negative feedback loop with time delay which is responsible for the oscillatory behaviour.

Emergence of collective oscillations in adaptive cells

Abstract:Collective oscillation of cells in a population has been reported under diverse biological contexts and with vastly different molecular constructs. Could there be common principles similar to those that govern spontaneous oscillation in mechanical or electrical systems? Here, we answer this question in the affirmative by categorising the response of individual cells against a time-varying signal. A positive intracellular signal relay of sufficient gain from participating cells is required to sustain the oscillations, together with phase matching. The two conditions yield quantitative predictions for the onset cell density and frequency in terms of measured single-cell and signal response functions. Through mathematical constructions, we show that cells that adapt to a constant stimulus fulfil the phase requirement by developing a leading phase in an "active" frequency window that enables cell-to-signal energy flow. Analysis of dynamical quorum sensing in several cellular systems with increasing biological complexity reaffirms the pivotal role of adaptation in powering oscillations in an otherwise dissipative cell-to-cell communication channel. Structure of Cell Networks Critically Determines Oscillation Regularity

Abstract:Biological rhythms are generated by pacemaker organs, such as the heart pacemaker organ (the sinoatrial node) and the master clock of the circadian rhythms (the suprachiasmatic nucleus), which are composed of a network of autonomously oscillatory cells. Such biological rhythms have notable periodicity despite the internal and external noise present in each cell. Previous experimental studies indicate that the regularity of oscillatory dynamics is enhanced when noisy oscillators interact and become synchronized. This effect, called the collective enhancement of temporal precision, has been studied theoretically using particular assumptions. In this study, we propose a general theoretical framework that enables us to understand the dependence of temporal precision on network parameters including size, connectivity, and coupling intensity; this effect has been poorly understood to date. Our framework is based on a phase oscillator model that is applicable to general oscillator networks with any coupling mechanism if coupling and noise are sufficiently weak. In particular, we can manage general directed and weighted networks. We quantify the precision of the activity of a single cell and the mean activity of an arbitrary subset of cells. We find that, in general undirected networks, the standard deviation of cycle-to-cycle periods scales with the system size $N$ as $1/\sqrt{N}$, but only up to a certain system size $N^*$ that depends on network parameters. Enhancement of temporal precision is ineffective when $N>N^*$. We also reveal the advantage of long-range interactions among cells to temporal precision.

Abstract:Finding the global probabilistic nature of a non-equilibrium circadian clock is essential for addressing important issues of robustness and function. We have uncovered the underlying potential energy landscape of a simple cyanobacteria biochemical network, and the corresponding flux which is the driving force for the oscillation. We found that the underlying potential landscape for the oscillation in the presence of small statistical fluctuations is like an explicit ring valley or doughnut shape in the three dimensional protein concentration space. We found that the barrier height separating the oscillation ring and other area is a quantitative measure of the oscillation robustness and decreases when the fluctuations increase. We also found that the entropy production rate characterizing the dissipation or heat loss decreases as the fluctuations decrease. In addition, we found that, as the fluctuations increase, the period and the amplitude of the oscillations is more dispersed, and the phase coherence decreases. We also found that the properties from exploring the effects of the inherent chemical rate parameters on the robustness. Abstract:We propose a general approach to the question of how biological rhythms spontaneously self-regulate, based on the concept of ``stochastic feedback''. We illustrate this approach by considering the neuroautonomic regulation of the heart rate. The model generates complex dynamics and successfully accounts for key characteristics of cardiac variability, including the $1/f$ power spectrum, the functional form and scaling of the distribution of variations, and correlations in the Fourier phases. Our results suggest that in healthy systems the control mechanisms operate to drive the system away from extreme values while not allowing it to settle down to a constant output.

Signaling oscillations in embryonic development

Abstract:Tight spatiotemporal control of cellular behavior and cell fate decisions is paramount to the formation of multicellular organisms during embryonic development. Intercellular communication via signaling pathways mediates this control. Interestingly, these signaling pathways are not static, but dynamic and change in activity over time. Signaling oscillations as a specific type of dynamics are found in various signaling pathways and model systems. Functions of oscillations include the regulation of periodic events or the transmission of information by encoding signals in the dynamic properties of a signaling pathway. For instance, signaling oscillations in neural or pancreatic progenitor cells modulate their proliferation and differentiation. Oscillations between neighboring cells can also be synchronized, leading to the emergence of waves traveling through the tissue. Such population-wide signaling oscillations regulate for example the consecutive segmentation of vertebrate embryos, a process called somitogenesis. Here, we outline our current understanding of signaling oscillations in embryonic development, how signaling oscillations are generated, how they are studied and how they contribute to the regulation of embryonic development.
Design Principles for Biochemical Oscillations with Limited Energy Resources

Abstract:As biochemical systems may frequently suffer from limited energy resources so that internal molecular fluctuation has to be utilized to induce random rhythm, it is still a great theoretical challenge to understand the elementary principles for biochemical systems with limited energy resources to maintain phase accuracy and phase sensitivity. Here, we address the issue by deriving the energy accuracy and the sensitivity-accuracy trade-off relations for a general biochemical model, analytically and numerically. We find that, biochemical systems consume much lower energy cost by noise-induced oscillations to keep almost equal efficiency to maintain precise processes than that by normal oscillations, elucidating clearly the survival mechanism when energy resources are limited. Moreover, an optimal system size is predicted where both the highest sensitivity and accuracy can be reached at the same time, providing a new strategy for the design of biological networks with limited energy sources.

Abstract:A simple model for synchronous firing of biological oscillators based on Peskins model of the cardiac pacemaker [Mathematical aspects of heart physiology, Courant Institute of Mathematical Sciences, New York University, New York, 1975, pp. 268278] is studied. The model consists of a population of identical integrate-and-fire oscillators. The coupling between oscillators is pulsatile: when a given oscillator fires, it pulls the others up by a fixed amount, or brings them to the firing threshold, whichever is less. The main result is that for almost all initial conditions, the population evolves to a state in which all the oscillators are firing synchronously. The relationship between the model and real communities of biological oscillators is discussed; examples include populations of synchronously flashing fireflies, crickets that chirp in unison, electrically synchronous pacemaker cells, and groups of women whose menstrual cycles become mutually synchronized.

Abstract:Oscillation is an important cellular process that regulates timing of different vital life cycles. However, in the noisy cellular environment, oscillations can be highly inaccurate due to phase fluctuations. It remains poorly understood how biochemical circuits suppress phase fluctuations and what is the incurred thermodynamic cost. Here, we study four different types of biochemical oscillations representing three basic oscillation motifs shared by all known oscillatory systems. We find that the phase diffusion constant follows the same inverse dependence on the free energy dissipation per period for all systems studied. This relationship between the phase diffusion and energy dissipation is shown analytically in a model of noisy oscillation. Microscopically, we find that the oscillation is driven by multiple irreversible cycles that hydrolyze the fuel molecules such as ATP; the number of phase coherent periods is proportional to the free energy consumed per period. Experimental evidence in support of this universal relationship and testable predictions are also presented.
