Abstract:The novel development on the binding affinities of self-assembled metal porphyrins to heterocycles, DNA base pairs and RNA has been introduced. Theoretical research in our group on the complexes formed by the metal porphyrins with heterocyclic and pharmaceutical molecules has been summarized. The metal porphyrins widely exist in the natural world and biological organisms. These binding processes are important to exploring and simulating the interactions among different kinds of cells in living things. The binding affinities of the self-assembled metal porphyrins to heterocycles are caused by ligation effects, hydrogen bonds and pi-pi interactions. There exist four binding situations between the metal porphyrins and DNA. The binding processes of metal porphyrins to DNA and RNA result from hydrophobic, static and self-stacking interactions. The binding sites of cationic porphyrins to DNA are affected by the steric effect of substituents on the side chain. The metal porphyrins bind pharmaceutical molecules mainly via ligation interaction and hydrogen bonding. The complexes formed by ligation exhibit stronger binding affinities than those formed by hydrogen bonds.

Abstract:The interactions between divalent metal ions and DNA are crucial for basic life processes. These interactions are also important in advanced technological products such as DNA-based ion sensors. Current polyelectrolyte theories cannot describe these interactions well and do not consider the corresponding dynamics. In this study, we report the single-molecule dynamics of the binding of divalent metal ions to a single DNA molecule and the morphology characterization of the complex. We found that most of the divalent metal ions (Mn2+, Zn2+, Co2+, Ni2+, and Cd2+), except Mg2+ and Ca2+, could cause monomolecular DNA condensation. For transition metal ions, different ionic strengths were required to induce the compaction, and different shortening speeds were displayed in the dynamics, indicating ionic specificity. Atomic force microscopy revealed that the morphologies of the metal ion–DNA complexes were affected by the ionic strength of the metal ion, DNA chain length, and DNA concentration. At low metal ion concentration, DNA tended to adopt a random coil conformation. Increasing the ionic strength led to network-like condensed structures, suggesting that divalent metal ions can induce attraction between DNA molecules. Furthermore, higher DNA concentration and longer chain length enhanced intermolecular interactions and consequently resulted in network structures with a higher degree of interconnectivity.

Abstract:In this review several types of interactions between metal ions and DNA are given, starting from basic binding to the use of metal complexes in cancer treatment and diagnostics. Metal cations help to neutralize the negative charge of DNA and thus enable the normal functions of DNA but many other interactions are also possible and are discussed in this paper. Various consequences of such interactions can be reversible (e. g. conformational changes) or irreversible (e. g. cleavage). It is known that some metal ions can also damage DNA which can provoke mutations and in some cases leads to cancer. It is clear that we know a lot about metal-DNA interactions but much more information is needed to understand the role of metal ions completely and to use this knowledge successfully.

Abstract:An intense interest has grown in the unique interactions of nucleic acids with metal ions, which lead to the formation of metal-base pairs and the generation of fluorescent nanomaterials. In this review, different types of metal-base pairs, especially those formed from naturally occurring nucleosides, are described with emphasis also being given to recent advances made in employing these complexes to govern enzymatic reactions. The review also contains a comprehensive description of DNA-templated inorganic nanomaterials such as silver nanoclusters which possess excellent fluorescence properties. Finally, a summary is given about how these materials have led to recent advances in the field of nanobiotechnology.

Abstract:In this review, we summarize the recent developments in the DNA interaction properties of Schiff base and their organometallic compounds, as this topic has not been previously reported. We also discuss the synthesis and characterization of Schiff base metal complexes. Cancer has become the second leading reason for death in the world. Cell biology states that the bulk of anti‐cancer medications focuses on DNA. A study of how complexes of metals interact with DNA is crucial in creation of the effective chemotherapy drugs. The interactions of DNA with Schiff base and their metal complexes are a thrust area for many researchers, and many papers have reported on them. An amino molecule reacts with carbonyl group to form a variety of chemicals called Schiff bases. Many studies have shown that Schiff bases have compounds that affect biological processes. Due to their potential use as novel reagents for biotechnology and medicine, the research of interactions between transition metal complexes and nucleic acids has grown significantly during the past few decades. It was shown that several metal Schiff base complexes may intercalate DNA. Small molecules can attach themselves to DNA through different ways, such as intercalation and groove binding. The main method to measure nuclease activity was gel electrophoresis, and the ligand alone had much lower activity than the complex. To set the stage for this analysis, a brief overview of Schiff bases and their complexes is provided. Further, this review provides an overview of the DNA interactions brought forth by Schiff base metal complexes. It also draws attention to new developments in the study of Schiff bases and their metal complexes and their prospective use as a bioactive core for DNA cleavage and binding.

Abstract:The effects of monovalent (Na+, K4) and divalent (Mg2+, Ca2+, Mn2+) ions on the interaction between DNA and histone are studied using the molecular combing technique. DNA molecules and DNA-histone complexes incubated with metal cations (Na+, K+, Mg2+, Ca2+, Mn2+) are stretched on hydrophobic surfaces, and directly observed by fluorescence microscopy. The results indicate that when these cations are added into the DNA solution, the fluorescence intensities of the stained DNA are reduced differently. The monovalent cations (Na+, K4) inhibit binding of histone to DNA. The divalent cations (Mg2+, Ca2+, Mn2+) enhance significantly the binding of histone to DNA and the binding of the DNA-histone complex to the hydrophobic surface. Mn2+ also induces condensation and aggregation of the DNA-histone complex.

Abstract:The interaction between metal atoms and nucleobases has been a topic of high interest due to the wide scientific and technological implications. Combining density functional theory simulations with a literature overview, we achieved an exhaustive study of the ground state electronic properties of DNA/RNA nucleobases interacting with gold and silver atoms at three charge states: neutral, cationic, and anionic. We describe the nature of the stability and electronic properties in each hybrid metallic structure. In addition to the metal interacting with the five isolated nucleobases, we included their respective DNA-WC base pairs and one case with the protonated sugar-phosphate backbone. As a general trend, we discerned that the energetic ordering of isomers follows simple electrostatic rules as expected from previous studies. Also, we found that although the metal localizes almost all of the extra charge in the anionic system, a donation of charge is shared almost equally in the cationic system. Furthermore, the frontier orbitals of the cationic system tend to have more effects from the pairing and inclusion of the backbone than the anionic system. Finally, the electronic gap varies greatly among all of the considered structures and could be further used as a fingerprint when searching DNA-metal hybrid structures.

Dna Binding and Recognition by Binuclear Transition Metal Complexes

Abstract:The development of small molecules that can bind and recognize DNA with sequence- or stereo-specificity under physiological conditions has been attracting a great interest in chemistry and biochemistry. Here, spectroscopic characterization and gel electrophoresis methods have been utilized to investigate the DNA binding and recognition by a variety of binuclear transition metal complexes. The results indicate that the structures and charges of binuclear transition metal complexes, compositions of coordination spheres, central metal ions and their coordination unsaturation, and separations between two central metal atoms can exert significant effects on the DNA binding and recognition. If there are not intercalative ligands into DNA base pairs or kinetically substitutable ligands by DNA phosphate groups within coordination sphere, the coordination saturation and compact binuclear transition metal complexes weaker bind to DNA than the coordination unsaturation and extended ones to DNA. Since the different transition metal ions exhibit different affinities to DNA phosphate oxygen atoms, the binding interactions between their binuclear complexes and DNA are controlled by the affinity. The binuclear complexes with one or more negative charges lead to a consequence that they can not efficiently associate with DNA, because DNA phosphodiester backbone is negatively charged. When the separations between two central transition metal atoms is more than the distance between two DNA base pairs (0.34nm), the binuclear complexes could bind and recognize the DNA sequence with two or more base pairs. The protonated and positively charged ligands can strengthen the DNA binding and recognition by these binuclear metal complexes. Based on such DNA binding and recognition principles, the binuclear zinc complex designed in the study preferentially bind and recognize the following DNA sequence on pBR322 DNA with binding constant K=(2.6 +/-0.2)x10(5) M. Abstract:While the intrinsic conductivity of DNA duplex is still under controversy,DNA metallization becomes a promising way to achieve enhanced conductivity of DNA and thus is the key to its applications in nanoelectronics.This review summarizes recent methodological developments in the metallization of DNA including electrostatic adsorption,electroless deposition,DNA self-assembly and metal evaporation.Some typical applications of metallized DNA in catalysis,sensing,nanodevices and nanoelectronics were introduced.Future challenges and promises of this field are also discussed.

Abstract:Calcium phosphate (CaP) has long been used for DNA delivery, although its fundamental interaction with DNA, especially with single-stranded DNA oligonucleotides, remains to be fully understood. Using fluorescently labeled oligonucleotides, we herein studied DNA adsorption isotherm and the effect of DNA length and sequence. Longer DNAs are adsorbed more strongly, and at neutral pH, poly-C DNAs are adsorbed more than the other three DNA homopolymers. However, at near pH 11, the pH of CaP synthesis, T30 DNA is adsorbed more strongly than C30 or A30. This can explain why T30 and G30 can fully inhibit the growth of CaP, while A30 and C30 only retarded its growth kinetics. DNA adsorption also reduces aggregation of CaP. DNA desorption experiments were carried out using concentrated urea, thymidine, or inorganic phosphate as competitors, and desorption was observed only in the presence of phosphate, suggesting that DNA uses its phosphate backbone to interact with the CaP surface. Desorption was also promoted by raising the NaCl concentration suggesting the electrostatic nature of interaction. Finally, ten different metal phosphate materials were synthesized by co-precipitating each metal ion (Ce3+, Fe3+, Ca2+, Ni2+, Zn2+, Mn2+, Ba2+, Cu2+, Sr2+, Co2+), and DNA adsorption by these phosphate precipitants was found to be related to their surface charge and metal chemistry. This work has revealed fundamental surface science of DNA adsorption by CaP and other metal phosphate salts, and this knowledge might be useful for gene delivery, biomineralization, and DNA-directed assembly of metal phosphate materials.

Abstract:Increasing interest in detecting metal ions in many chemical and biomedical fields has created demands for developing sensors and imaging agents for metal ions with high sensitivity and selectivity. This review covers recent progress in DNA-based sensors and imaging agents for metal ions. Through both combinatorial selection and rational design, a number of metal-ion-dependent DNAzymes and metal-ion-binding DNA structures that can selectively recognize specific metal ions have been obtained. By attachment of these DNA molecules with signal reporters such as fluorophores, chromophores, electrochemical tags, and Raman tags, a number of DNA-based sensors for both diamagnetic and paramagnetic metal ions have been developed for fluorescent, colorimetric, electrochemical, and surface Raman detection. These sensors are highly sensitive (with a detection limit down to 11 ppt) and selective (with selectivity up to millions-fold) toward specific metal ions. In addition, through further development to simplify the operation, such as the use of "dipstick tests", portable fluorometers, computer-readable disks, and widely available glucose meters, these sensors have been applied for on-site and real-time environmental monitoring and point-of-care medical diagnostics. The use of these sensors for in situ cellular imaging has also been reported. The generality of the combinatorial selection to obtain DNAzymes for almost any metal ion in any oxidation state and the ease of modification of the DNA with different signal reporters make DNA an emerging and promising class of molecules for metal-ion sensing and imaging in many fields of applications.

Abstract:DNA structure has many potential places where endogenous compounds and xenobiotics can bind. Therefore, xenobiotics bind along the sites of the nucleic acid with the aim of changing its structure, its genetic message, and, implicitly, its functions. Currently, there are several mechanisms known to be involved in DNA binding. These mechanisms are covalent and non-covalent interactions. The covalent interaction or metal base coordination is an irreversible binding and it is represented by an intra-/interstrand cross-link. The non-covalent interaction is generally a reversible binding and it is represented by intercalation between DNA base pairs, insertion, major and/or minor groove binding, and electrostatic interactions with the sugar phosphate DNA backbone. In the present review, we focus on the types of DNA–metal complex interactions (including some representative examples) and on presenting the methods currently used to study them.

Reaction-based fluorescence probe for the detection of metal ions

Abstract:Metal ions are widely distributed in nature and they have key roles in the environment, bioscience and medical science. Some metal ions,such as Hg2+,Fe3+,Cu2+,Zn2+and Al3+,play important roles in the physiology and pathology of organisms. An excess or deficiency of these metal ions would lead to physiological dysfunction and cause a variety of diseases. Recently,reaction-based fluorescence probes have attracted considerable attention due to their high sensitivity and good selectivity. This review mainly focuses on reaction-based fluorescence probes for the detection of metal ions in the past five years. The design and synthesis of probes,their sensing mechanisms and their applications were summarized. Currently,the reaction-based fluorescence probes are still in their initial stages and hence many problems need to be solved. With the resolution of these problems, reaction-based fluorescence probes would show higher sensitivities with less reaction-time and possess wider applications. In the future,reaction-based fluorescence probes should show efficient development in biological detection and expand practical applications.

Abstract:The stoichiometric binding constants of Nickel(II), Cobalt(II), Manganese(II), Silver(I), Zinc(II) ions with DNA, from Spirulina platensis were determined from their binding isotherms by equilibrium dialysis and atomic absorption spectroscopy. It was shown, that the nature of these ions interaction with DNA, from S .platensis is different. For Cobalt(II), Zinc(II) ions were observed cooperative effects and existence of two different types of the binding sites. Nickel(II)_, Silver(I) -DNA complexes shows independent and identical binding sites and Manganese(II)_ negative cooperative interaction. The logarithm of binding constants for Cobalt (II)_, Nickel (II)_, Manganese (II)_, Zinc (II)_, Silver (I) - DNA, from S. platensis in 3 mM Na(I) are 5.11; 5.18; 4.77; 5.05; 5.42; respectively. The linear correlation of logarithm of binding constants (for complexes of metal-DNA from S. platensis) and the covalent index of Pauling are observed.

Abstract:DNA as an intriguing organic ligand has been widely employed for synthesizing metal nanoclusters and engineering their properties. This review aims to present recent progress on DNA-encoded metal (Ag, Cu, Au, Ag/Pt, Cu/Ag, etc.) nanoclusters (DNA-MNCs), focusing on their applications in the fields of analysis, logic operation, and therapy based on properties including fluorescence, electrochemiluminescence (ECL), and antibacterial and catalytic activity, and summarizes the attractive features of the latest research. The key points are briefly described as follows. (1) Analytical systems have been constructed based on fluorescence regulation, and nuclease-assisted and enzyme-free amplification strategies have been extensively adopted with fluorescent DNA-MNCs for amplified analysis. (2) DNA-MNCs may play more than one role (emitter, quencher, or catalyst) in ECL-based analytical systems. (3) Apart from antibacterial activity, DNA-MNCs also possess apparent catalytic capability, such as enzyme-like activity (i.e., nanozymes), which has been applied in colorimetric systems. (4) Reversibly regulating the catalytic activity of DNA-MNCs has been attained with DNA systems. It is believed that through in-depth investigation of the relationship between atomic structure and property, more novel DNA-MNCs will be explored and applied in the future.
