Abstract:The subject of this book is how the brain works. In order to understand this, it is essential to know what is computed by different brain systems; and how the computations are performed. The aim of this book is to elucidate what is computed in different brain systems; and to describe current computational approaches and models of how each of these brain systems computes. Understanding the brain in this way has enormous potential for understanding ourselves better in health and in disease. Potential applications of this understanding are to the treatment of the brain in disease; and to artificial intelligence which will benefit from knowledge of how the brain performs many of its extraordinarily impressive functions. This book is pioneering in taking this approach to brain function: to consider what is computed by many of our brain systems; and how it is computed. The book is also pioneering in taking biologically plausible approaches to brain computation. The book is also pioneering in incorporating evidence on the connectivity of 360 cortical regions in the human brain, making the book highly relevant to understanding the human brain. The book will be of interest to all scientists interested in brain function and how the brain works, whethr they are from neuroscience, or from medical sciences including neurology and psychiatry, or from the area of computational science including machine learning and artificial intelligence, or from areas such as theoretical physics.

Abstract:In this Chapter a comparison is made between computations in the brain and computations performed in computers. This is intended to be helpful to those engineers, computer scientists, AI specialists et al interested in designing new computers that emulate aspects of brain function. In fact, the whole of this book is intended to be useful for this aim, by setting out what is computed by different brain systems, and what we know about how it is computed. It is essential to know this if an emulation of brain function is to be performed, and this is important to enable this group of scientists to bring their expertise to help understand brain function more. The Chapter also considers the levels of investigation, which include the computational, necessary to understand brain function; and some applications of this understanding, to for example how our developing understanding is relevant to understanding disorders, including for example of food intake control leading to obesity. Finally, Section 19.10 makes it clear why the focus of this book is on computations in primate (and that very much includes human) brains, rather than on rodent (rat and mice) brains. It is because the systems-level organization of primate including human brains is quite different from that in rodents, in many fundamental ways that are described.

Abstract:'If I cannot build it, I do not understand it.' So said Nobel laureate Richard Feynman, and by his metric, we understand a bit about physics, less about chemistry, and almost nothing about biology. When we fully understand a phenomenon, we can specify its entire sequence of events, causes, and effects so completely that it is possible to fully simulate it, with all its internal mechanisms intact. Achieving that level of understanding is rare. It is commensurate with constructing a full design for a machine that could serve as a stand-in for the thing being studied. To understand a phenomenon sufficiently to fully simulate it is to understand it computationally. 'Computation' does not refer to computers per se. Rather, it refers to the underlying principles and methods that make them work. As Turing Award recipient Edsger Dijkstra said, computational science 'is no more about computers than astronomy is about telescopes.' Computational science is the study of the hidden rules underlying complex phenomena from physics to psychology. Computational neuroscience, then, has the aim of understanding brains sufficiently well to be able to simulate their functions, thereby subsuming the twin goals of science and engineering: deeply understanding the inner workings of our brains, and being able to construct simulacra of them. As simple robots today substitute for human physical abilities, in settings from factories to hospitals, so brain engineering will construct stand-ins for our mental abilities, and possibly even enable us to fix our brains when they break.

Abstract:This is a reprint of David Marr’s 1982 book. A foreword placing the book in its historical context is added by Shimon Ullman, and an afterword by Tomaso Poggio is added on some of the themes in the book. David Marr was one of the originators of computational neuroscience, and the useful re-publication of this book enables us to assess how this field is developing, and to put David Marr’s contributions into perspective. David Marr (1945–80) obtained a First Class degree in Mathematics at the University of Cambridge in 1966; and was sufficiently interested in how the brain works to attend the Part II undergraduate courses in physiology and psychology of the Natural Sciences Tripos. (David was not experienced in practical classes, and happened to be paired with Barbara Rolls, the first female PhD student in physiology at Cambridge, who also sat in on the practical classes and provided expertise partly as a result of her training with Alan Epstein at the University of Pennsylvania.) One of the lecturers in physiology was Giles Brindley, who was interested in vision (as were many of the other members of the Department, including Horace Barlow, Fergus Campbell, William Rushton and John Robson) and in synaptic physiology. [Giles Brindley’s Physiology of the Retina and Visual Pathway (Physiological Society Monograph No. 6, Edwin Arnold, London) appeared in 1970.] Giles Brindley published a paper on how different classes of synapses might show plasticity and contribute to learning in neural networks (Brindley, 1969). These lectures and this work stimulated David’s thinking about synaptic modification and its role in systems in the brain that learn. Abstract:Brain tissue is not only one of the most important but also the most complex and compliant tissue in the human body. While long underestimated, increasing evidence confirms that mechanics plays a critical role in modulating brain function and dysfunction. Computational simulations–based on the field equations of nonlinear continuum mechanics–can provide important insights into the underlying mechanisms of brain injury and disease that go beyond the possibilities of traditional diagnostic tools. Realistic numerical predictions, however, require mechanical models that are capable of capturing the complex and unique characteristics of this ultrasoft, heterogeneous, and active tissue. In recent years, contradictory experimental results have caused confusion and hindered rapid progress. In this review, we carefully assess the challenges associated with brain tissue testing and modeling, and work out the most important characteristics of brain tissue behavior on different length and time scales. Depending on the application of interest, we propose appropriate mechanical modeling approaches that are as complex as necessary but as simple as possible. This comprehensive review will, on the one hand, stimulate the design of new experiments and, on the other hand, guide the selection of appropriate constitutive models for specific applications. Mechanical models that capture the complex behavior of nervous tissues and are accurately calibrated with reliable and comprehensive experimental data are key to performing reliable predictive simulations. Ultimately, mathematical modeling and computational simulations of the brain are useful for both biomedical and clinical communities, and cover a wide range of applications ranging from predicting disease progression and estimating injury risk to planning surgical procedures.

How (and Why) to Think that the Brain is Literally a Computer

Abstract:The relationship between brains and computers is often taken to be merely metaphorical. However, genuine computational systems can be implemented in virtually any media; thus, one can take seriously the view that brains literally compute. But without empirical criteria for what makes a physical system genuinely a computational one, computation remains a matter of perspective, especially for natural systems (e.g., brains) that were not explicitly designed and engineered to be computers. Considerations from real examples of physical computers-both analog and digital, contemporary and historical-make clear what those empirical criteria must be. Finally, applying those criteria to the brain shows how we can view the brain as a computer (probably an analog one at that), which, in turn, illuminates how that claim is both informative and falsifiable.

Abstract:The brain-as-computer metaphor has anchored the professed computational nature of the mind, wresting it down from the intangible logic of Platonic philosophy to a material basis for empirical science. However, as with many long-lasting metaphors in science, the computer metaphor has been explored and stretched long enough to reveal its boundaries. These boundaries highlight widening gaps in our understanding of the brain's role in an organism's goal-directed, intelligent behaviors and thoughts. In search of a more appropriate metaphor that reflects the potentially noncomputable functions of mind and brain, eight author groups answer the following questions: (1) What do we understand by the computer metaphor of the brain and cognition? (2) What are some of the limitations of this computer metaphor? (3) What metaphor should replace the computational metaphor? (4) What findings support alternative metaphors? Despite agreeing about feeling the strain of the strictures of computer metaphors, the authors suggest an exciting diversity of possible metaphoric options for future research into the mind and brain.

Abstract:The history of computer science and brain sciences are intertwined. In his unfinished manuscript "The Computer and the Brain," von Neumann debates whether or not the brain can be thought of as a computing machine and identifies some of the similarities and differences between natural and artificial computation. Turing, in his 1950 article in Mind, argues that computing devices could ultimately emulate intelligence, leading to his proposed Turing test. Herbert Simon predicted in 1957 that most psychological theories would take the form of a computer program. In 1976, David Marr proposed that the function of the visual system could be abstracted and studied at computational and algorithmic levels that did not depend on the underlying physical substrate. In December 2014, a two-day workshop supported by the Computing Community Consortium (CCC) and the National Science Foundation's Computer and Information Science and Engineering Directorate (NSF CISE) was convened in Washington, DC, with the goal of bringing together computer scientists and brain researchers to explore these new opportunities and connections, and develop a new, modern dialogue between the two research communities. Specifically, our objectives were: 1. To articulate a conceptual framework for research at the interface of brain sciences and computing and to identify key problems in this interface, presented in a way that will attract both CISE and brain researchers into this space. 2. To inform and excite researchers within the CISE research community about brain research opportunities and to identify and explain strategic roles they can play in advancing this initiative. 3. To develop new connections, conversations and collaborations between brain sciences and CISE researchers that will lead to highly relevant and competitive proposals, high-impact research, and influential publications.

Abstract:Cortical dynamics underlie many cognitive processes and emerge from complex multiscale interactions, which are challenging to study in vivo. Large-scale, biophysically detailed models offer a tool which can complement laboratory approaches. We present a model comprising eight somatosensory cortex subregions, 4.2 million morphological and electrically-detailed neurons, and 13.2 billion local and mid-range synapses. In silico tools enabled reproduction and extension of complex laboratory experiments under a single parameterization, providing strong validation. The model reproduced millisecond-precise stimulus-responses, stimulus-encoding under targeted optogenetic activation, and selective propagation of stimulus-evoked activity to downstream areas. The model's direct correspondence with biology generated predictions about how multiscale organization shapes activity; for example, how cortical activity is shaped by high-dimensional connectivity motifs in local and mid-range connectivity, and spatial targeting rules by inhibitory subpopulations. The latter was facilitated using a rewired connectome which included specific targeting rules observed for different inhibitory neuron types in electron microscopy. The model also predicted the role of inhibitory interneuron types and different layers in stimulus encoding. Simulation tools and a large subvolume of the model are made available to enable further community-driven improvement, validation and investigation.

Abstract:The last ten years have produced an explosive growth in brain imaging technology and findings. The combination of MRI, ERP, DTI, and PET enable non-invasive research on humans obtaining millimeter and millisecond resolution of activation, connection tracing, and mapping of transmitter systems. This large effort (1000+ papers per year) is providing detailed data of the biology of cognition and having a large impact on the conceptualization of cognitive science. There is a “grand challenge” to the field to relate the biology and mechanisms of human thought. There is a critical need for comprehensive behavioral, theoretical, and modeling efforts to interpret the findings. This tutorial will provide an introduction to the brain imaging methods stressing both the potential and limitations of the existing methods. We will describe the challenges that cognitive science methods may be particularly beneficial to resolving. We will look at efforts to relate modeling (e.g., ACTR, LSA) and activation data. We will provide guidelines on how to get into brain imaging via collaboration or direct imaging.

Abstract:This retrospective begins with Galvani's experiments on frogs at the end of the 18th century and his discovery of 'animal electricity'. It goes on to illustrate the numerous contributions to the field of physical chemistry in the second half of the 19th century (Nernst's equilibrium potential, based on the work of Wilhelm Ostwald, Max Planck's ion electrodiffusion, Einstein's studies of Brownian motion) which led Bernstein to propose his membrane theory in the early 1900s as an explanation of Galvani's findings and cell excitability. These processes were fully elucidated by Hodgkin and Huxley in 1952 who detailed the ionic basis of resting and action potentials, but without addressing the question of where these ions passed. The emerging question of the existence of ion channels, widely debated over the next two decades, was finally accepted and, a decade later, many of them began to be cloned. This led to the possibility of modelling the activity of individual neurons in the brain and then that of simple circuits. Taking advantage of the remarkable advances in computer science in the new millennium, together with a much deeper understanding of brain architecture, more ambitious scientific goals were dreamed of to understand the brain and how it works. The retrospective concludes by reviewing the main efforts in this direction, namely the construction of a digital brain, an in silico copy of the brain that would run on supercomputers and behave just like a real brain.

Abstract:As the human brain is the most complex living organ, constructing its detailed model with exploration capabilities in a form of an atlas is a challenge. Our overall goal is to construct an advanced, detailed, parcellated, labeled, accurate, interactive, three-dimensional (3D), and scalable whole human brain atlas of structure, vasculature, tracts and systems. The objectives of this work are three-fold; to present: (1) method of atlas design and development including design principles, accuracy requirements, atlas content, architecture, functionality, user interface, and customized tools; (2) creation of an atlas of structure and systems including its modeling method and validation; and (3) integration of this atlas with the cerebrovasculature and tracts created earlier. The atlas is created from multiple in vivo 3/7 T scans. Its design based on "pyramidal principle" enables scalability while preserving design principles and exploits interaction paradigm "from blocks to brain". The atlas contains (1) navigator with modules for system/object/object state management, interaction, user interfacing, and rendering; and (2) brain model with cerebrum, cerebellum, brainstem, spinal cord, white matter, deep structures, systems, ventricles, arteries, veins, sinuses, and tracts. The brain model is parcellated, labeled, consistent, realistic, of high resolution, polygonal/volumetric, dissectible, extendable, and deformable. It has over 1700 3D components. The atlas has sub-voxel accuracy of 0.1mm and the smallest vessels of 80 μm. Brain exploration includes dynamic scene composition, manipulation-independent 3D labeling, interaction combined with animation, meta-labeling, and quantification. This atlas is useful in education, research, and clinical applications. It can potentially be foundation for a multi-level molecular-cellular-anatomical-physiological-behavioral platform.

Abstract:A concise description of the representation of objects and faces provided by inferior temporal cortex neurons in the primate (macaque) brain is followed by new findings about how this representation operates in natural scenes and allows a number of objects and their relative spatial position in a scene to be encoded. Then a computational approach to how the object recognition processes described are performed in the primate brain is discussed as well as the types of strategy that the human brain uses to solve the enormous computational problem of invariant object recognition in complex natural scenes (Rolls 2008b; Rolls and Deco 2002; Rolls and Stringer 2006b). This contribution aims to provide a closely linked neurophysiological and computational approach to object recognition and categorization. Other approaches are represented in this volume and elsewhere (Biederman 1987; Fukushima 1989; Riesenhuber and Poggio 2000; Serre et al. 2007), and are compared with current approaches (Rolls 2008b; Rolls and Deco 2002; Rolls and Stringer 2006b).

Abstract:The function of the neocortex is fundamentally determined by its repeating microcircuit motif, but also by its rich, interregional connectivity. We present a data-driven computational model of the anatomy of non-barrel primary somatosensory cortex of juvenile rat, integrating whole-brain scale data while providing cellular and subcellular specificity. The model consists of 4.2 million morphologically detailed neurons, placed in a digital brain atlas. They are connected by 14.2 billion synapses, comprising local, long-range and extrinsic connectivity. We delineated the limits of determining connectivity from anatomy, finding that it reproduces the targeting of PV+ and VIP+ interneurons only with explicitly added specificity, but the one of Sst+ neurons even without. Globally, connectivity was characterized by local clusters tied together through hub neurons in layer 5, demonstrating how local and interegional connectivity are complicit, inseparable networks. A 211,712 neuron subvolume of the model has been made freely and openly available to the community.

Your Brain Is Like a Computer: Function, Analogy, Simplification

Abstract:The relationship between brain and computer is a perennial theme in theoretical neuroscience, but it has received relatively little attention in the philosophy of neuroscience. This paper argues that much of the popularity of the brain-computer comparison (e.g. circuit models of neurons and brain areas since McCulloch and Pitts, Bull Math Biophys 5: 115–33, 1943) can be explained by their utility as ways of simplifying the brain. More specifically, by justifying a sharp distinction between aspects of neural anatomy and physiology that serve information-processing, and those that are ‘mere metabolic support,’ the computational framework provides a means of abstracting away from the complexities of cellular neurobiology, as those details come to be classified as irrelevant to the (computational) functions of the system. I argue that the relation between brain and computer should be understood as one of analogy, and consider the implications of this interpretation for notions of multiple realisation. I suggest some limitations of our understanding of the brain and cognition that may stem from the radical abstraction imposed by the computational framework.
Machine psychology: autonomous behavior, perceptual categorization and conditioning in a brain-based device

Abstract:In studying brain activity during the behavior of living animals, it is not possible simultaneously to analyze all levels of control from molecular events to motor responses. To provide insights into how levels of control interact, we have carried out synthetic neural modeling using a brain-based real-world device. We describe here the design and performance of such a device, designated Darwin VII, which is guided by computer-simulated analogues of cortical and subcortical structures. All levels of Darwin VII's neural architecture can be examined simultaneously as the device behaves in a real environment. Analysis of its neural activity during perceptual categorization and conditioned behavior suggests neural mechanisms for invariant object recognition, experience-dependent perceptual categorization, first-order and second-order conditioning, and the effects of different learning rates on responses to appetitive and aversive events. While individual Darwin VII exemplars developed similar categorical responses that depended on exploration of the environment and sensorimotor adaptation, each showed highly individual patterns of changes in synaptic strengths. By allowing exhaustive analysis and manipulation of neuroanatomy and large-scale neural dynamics, such brain-based devices provide valuable heuristics for understanding cortical interactions. These devices also provide the groundwork for the development of intelligent machines that follow neurobiological rather than computational principles in their construction.

We adopt a physics-based modeling approach, and describe the brain deformation in mechanical terms (such as displacements, strains and stresses), which can be computed using a biomechanical model, by solving a continuum mechanics problem. We present our modeling approaches related to geometry creation, boundary conditions, loading and material properties. From the point of view of solution methods, we advocate the use of fully nonlinear modeling approaches, capable of capturing very large deformations and nonlinear material behavior. We discuss finite element and meshless domain discretization, the use of the Total Lagrangian formulation of continuum mechanics, and explicit time integration for solving both time-accurate and steady state problems. We present the methods developed for handling contacts and for warping 3D medical images using the results of our simulations. We present two examples to showcase these methods: brain shift estimation for image registration and brain deformation computation for neuronavigation in epilepsy treatment.

Brains as Computers: Metaphor, Analogy, Theory or Fact?

Abstract:Whether electronic, analog or quantum, a computer is a programmable machine. Wilder Penfield held that the brain is literally a computer, because he was a dualist: the mind programs the brain. If this type of dualism is rejected, then identifying the brain to a computer requires defining what a brain “program” might mean and who gets to “program” the brain. If the brain “programs” itself when it learns, then this is a metaphor. If evolution “programs” the brain, then this is a metaphor. Indeed, in the neuroscience literature, the brain-computer is typically not used as an analogy, i.e., as an explicit comparison, but metaphorically, by importing terms from the field of computers into neuroscientific discourse: we assert that brains compute the location of sounds, we wonder how perceptual algorithms are implemented in the brain. Considerable difficulties arise when attempting to give a precise biological description of these terms, which is the sign that we are indeed dealing with a metaphor. Metaphors can be both useful and misleading. The appeal of the brain-computer metaphor is that it promises to bridge physiological and mental domains. But it is misleading because the basis of this promise is that computer terms are themselves imported from the mental domain (calculation, memory, information). In other words, the brain-computer metaphor offers a reductionist view of cognition (all cognition is calculation) rather than a naturalistic theory of cognition, hidden behind a metaphoric blanket.
