Abstract:A Cyber-Workstation (CW) to study in vivo, real-time interactions between computational models and large-scale brain subsystems during behavioral experiments has been designed and implemented. The design philosophy seeks to directly link the in vivo neurophysiology laboratory with scalable computing resources to enable more sophisticated computational neuroscience investigation. The architecture designed here allows scientists to develop new models and integrate them with existing models (e.g. recursive least-squares regressor) by specifying appropriate connections in a block-diagram. Then, adaptive middleware transparently implements these user specifications using the full power of remote grid-computing hardware. In effect, the middleware deploys an on-demand and flexible neuroscience research test-bed to provide the neurophysiology laboratory extensive computational power from an outside source. The CW consolidates distributed software and hardware resources to support time-critical and/or resource-demanding computing during data collection from behaving animals. This power and flexibility is important as experimental and theoretical neuroscience evolves based on insights gained from data-intensive experiments, new technologies and engineering methodologies. This paper describes briefly the computational infrastructure and its most relevant components. Each component is discussed within a systematic process of setting up an in vivo, neuroscience experiment. Furthermore, a co-adaptive brain machine interface is implemented on the CW to illustrate how this integrated computational and experimental platform can be used to study systems neurophysiology and learning in a behavior task. We believe this implementation is also the first remote execution and adaptation of a brain-machine interface.

Abstract:Simulating the brain-body-environment trinity in closed loop is an attractive proposal to investigate how perception, motor activity and interactions with the environment shape brain activity, and vice versa. The relevance of this embodied approach, however, hinges entirely on the modeled complexity of the various simulated phenomena. In this article, we introduce a software framework that is capable of simulating large-scale, biologically realistic networks of spiking neurons embodied in a biomechanically accurate musculoskeletal system that interacts with a physically realistic virtual environment. We deploy this framework on the high performance computing resources of the EBRAINS research infrastructure and we investigate the scaling performance by distributing computation across an increasing number of interconnected compute nodes. Our architecture is based on requested compute nodes as well as persistent virtual machines; this provides a high-performance simulation environment that is accessible to multi-domain users without expert knowledge, with a view to enable users to instantiate and control simulations at custom scale via a web-based graphical user interface. Our simulation environment, entirely open source, is based on the Neurorobotics Platform developed in the context of the Human Brain Project, and the NEST simulator. We characterize the capabilities of our parallelized architecture for large-scale embodied brain simulations through two benchmark experiments, by investigating the effects of scaling compute resources on performance defined in terms of experiment runtime, brain instantiation and simulation time. The first benchmark is based on a large-scale balanced network, while the second one is a multi-region embodied brain simulation consisting of more than a million neurons and a billion synapses. Both benchmarks clearly show how scaling compute resources improves the aforementioned performance metrics in a near-linear fashion. The second benchmark in particular is indicative of both the potential and limitations of a highly distributed simulation in terms of a trade-off between computation speed and resource cost. Our simulation architecture is being prepared to be accessible for everyone as an EBRAINS service, thereby offering a community-wide tool with a unique workflow that should provide momentum to the investigation of closed-loop embodiment within the computational neuroscience community.

Abstract:Efficient brain simulation is a scientific grand challenge, a parallel/distributed coding challenge and a source of requirements and suggestions for future computing architectures. Indeed, the human brain includes about 10^15 synapses and 10^11 neurons activated at a mean rate of several Hz. Full brain simulation poses Exascale challenges even if simulated at the highest abstraction level. The WaveScalES experiment in the Human Brain Project (HBP) has the goal of matching experimental measures and simulations of slow waves during deep-sleep and anesthesia and the transition to other brain states. The focus is the development of dedicated large-scale parallel/distributed simulation technologies. The ExaNeSt project designs an ARM-based, low-power HPC architecture scalable to million of cores, developing a dedicated scalable interconnect system, and SWA/AW simulations are included among the driving benchmarks. At the joint between both projects is the INFN proprietary Distributed and Plastic Spiking Neural Networks (DPSNN) simulation engine. DPSNN can be configured to stress either the networking or the computation features available on the execution platforms. The simulation stresses the networking component when the neural net - composed by a relatively low number of neurons, each one projecting thousands of synapses - is distributed over a large number of hardware cores. When growing the number of neurons per core, the computation starts to be the dominating component for short range connections. This paper reports about preliminary performance results obtained on an ARM-based HPC prototype developed in the framework of the ExaNeSt project. Furthermore, a comparison is given of instantaneous power, total energy consumption, execution time and energetic cost per synaptic event of SWA/AW DPSNN simulations when executed on either ARM- or Intel-based server platforms.

Digital Twin Brain: a simulation and assimilation platform for whole human brain

Abstract:In this work, we present a computing platform named digital twin brain (DTB) that can simulate spiking neuronal networks of the whole human brain scale and more importantly, a personalized biological brain structure. In comparison to most brain simulations with a homogeneous global structure, we highlight that the sparseness, couplingness and heterogeneity in the sMRI, DTI and PET data of the brain has an essential impact on the efficiency of brain simulation, which is proved from the scaling experiments that the DTB of human brain simulation is communication-intensive and memory-access intensive computing systems rather than computation-intensive. We utilize a number of optimization techniques to balance and integrate the computation loads and communication traffics from the heterogeneous biological structure to the general GPU-based HPC and achieve leading simulation performance for the whole human brain-scaled spiking neuronal networks. On the other hand, the biological structure, equipped with a mesoscopic data assimilation, enables the DTB to investigate brain cognitive function by a reverse-engineering method, which is demonstrated by a digital experiment of visual evaluation on the DTB. Furthermore, we believe that the developing DTB will be a promising powerful platform for a large of research orients including brain-inspiredintelligence, rain disease medicine and brain-machine interface.

Abstract:Cortical dynamics underlie many cognitive processes and emerge from complex multiscale interactions, which are challenging to study in vivo. Large-scale, biophysically detailed models offer a tool which can complement laboratory approaches. We present a model comprising eight somatosensory cortex subregions, 4.2 million morphological and electrically-detailed neurons, and 13.2 billion local and mid-range synapses. In silico tools enabled reproduction and extension of complex laboratory experiments under a single parameterization, providing strong validation. The model reproduced millisecond-precise stimulus-responses, stimulus-encoding under targeted optogenetic activation, and selective propagation of stimulus-evoked activity to downstream areas. The model's direct correspondence with biology generated predictions about how multiscale organization shapes activity; for example, how cortical activity is shaped by high-dimensional connectivity motifs in local and mid-range connectivity, and spatial targeting rules by inhibitory subpopulations. The latter was facilitated using a rewired connectome which included specific targeting rules observed for different inhibitory neuron types in electron microscopy. The model also predicted the role of inhibitory interneuron types and different layers in stimulus encoding. Simulation tools and a large subvolume of the model are made available to enable further community-driven improvement, validation and investigation.

CORTEX: Large-Scale Brain Simulator Utilizing Indegree Sub-Graph Decomposition on Fugaku Supercomputer

Abstract:We introduce CORTEX, an algorithmic framework designed for large-scale brain simulation. Leveraging the computational capacity of the Fugaku Supercomputer, CORTEX maximizes available problem size and processing performance. Our primary innovation, Indegree Sub-Graph Decomposition, along with a suite of parallel algorithms, facilitates efficient domain decomposition by segmenting the global graph structure into smaller, identically structured sub-graphs. This segmentation allows for parallel processing of synaptic interactions without inter-process dependencies, effectively eliminating data racing at the thread level without necessitating mutexes or atomic operations. Additionally, this strategy enhances the overlap of communication and computation. Benchmark tests conducted on spiking neural networks, characterized by biological parameters, have demonstrated significant enhancements in both problem size and simulation performance, surpassing the capabilities of the current leading open-source solution, the NEST Simulator. Our work offers a powerful new tool for the field of neuromorphic computing and understanding brain function.

Abstract:This article surveys the interdisciplinary research of neuroscience, network science, and dynamic systems, with emphasis on the emergence of brain-inspired intelligence. To replicate brain intelligence, a practical way is to reconstruct cortical networks with dynamic activities that nourish the brain functions, instead of using only artificial computing networks. The survey provides a complex network and spatiotemporal dynamics (abbr. network dynamics) perspective for understanding the brain and cortical networks and, furthermore, develops integrated approaches of neuroscience and network dynamics toward building brain-inspired intelligence with learning and resilience functions. Presented are fundamental concepts and principles of complex networks, neuroscience, and hybrid dynamic systems, as well as relevant studies about the brain and intelligence. Other promising research directions, such as brain science, data science, quantum information science, and machine behavior are also briefly discussed toward future applications.

Whole-cortex simulation reveals spatiotemporal patterns emerging from the interplay of network connectivity and intracellular dynamics

Abstract:Recent advances in Graphics Processing Unit (GPU) computing have allowed for computational models of whole-brain activity at unprecedented scales. In this work, we use desktop computers to build and simulate a whole-cortex mouse brain model using Hodgkin-Huxley type models for all the most active neurons in the mouse cortex. We compare the model dynamics over different types of connectivity, ranging from uniform random to realistic connectivity derived from experimental data on cell positions and the Allen Brain Atlas. By changing the external drive and coupling strength of neurons in the network, we can produce a wide range of oscillations in the gamma through delta bands. While the global mean-field behaviors of different connectivities share some similarities, an experimentally determined hierarchical connectivity allows for complex, heterogeneous behaviors typically seen in EEG recordings that are not observed in networks with nearest neighbors or uniform coupling. Moreover, our simulations reveal a wide range of spatiotemporal patterns, such as rotational or planar traveling waves, that are observed in experiments. Different traveling waves are observed with different connectivity and coupling strengths on the same connectivity. Our simulations show that many cortical behaviors emerge at scale with the full complexity of the network structure and ionic dynamics. We also provide a computational framework to explore these cortex- wide behaviors further.

Abstract:Here, we present the Digital Brain (DB), a platform for simulating spiking neuronal networks at the large neuron scale of the human brain based on personalized magnetic-resonance-imaging data and biological constraints. The DB aims to reproduce both the resting state and certain aspects of the action of the human brain. An architecture with up to 86 billion neurons and 14,012 GPUs, including a two-level routing scheme between GPUs to accelerate spike transmission up to 47.8 trillion neuronal synapses, was implemented as part of the simulations. We show that the DB can reproduce blood-oxygen-level-dependent signals of the resting-state of the human brain with a high correlation coefficient, as well as interact with its perceptual input, as demonstrated in a visual task. These results indicate the feasibility of implementing a digital representation of the human brain, which can open the door to a broad range of potential applications.

Abstract:Abstract Full scale simulations of neuronal network models of the brain are challenging due to the high density of connections between neurons. This contribution reports run times shorter than the simulated span of biological time for a full scale model of the local cortical microcircuit with explicit representation of synapses on a recent conventional compute node. Realtime performance is relevant for robotics and closed-loop applications while sub-realtime is desirable for the study of learning and development in the brain, processes extending over hours and days of biological time.

Abstract:Embodied simulation with a digital brain model and a realistic musculoskeletal body model provides a means to understand animal behavior and behavioral change. Such simulation can be too large and complex to conduct on a single computer, and so distributed simulation across multiple computers over the Internet is necessary. In this study, we report our joint effort on developing a spiking brain model and a mouse body model, connecting over the Internet, and conducting bidirectional simulation while synchronizing them. Specifically, the brain model consisted of multiple regions including secondary motor cortex, primary motor and somatosensory cortices, basal ganglia, cerebellum and thalamus, whereas the mouse body model, provided by the Neurorobotics Platform of the Human Brain Project, had a movable forelimb with three joints and six antagonistic muscles to act in a virtual environment. Those were simulated in a distributed manner across multiple computers including the supercomputer Fugaku, which is the flagship supercomputer in Japan, while communicating via Robot Operating System (ROS). To incorporate models written in C/C++ in the distributed simulation, we developed a C++ version of the rosbridge library from scratch, which has been released under an open source license. These results provide necessary tools for distributed embodied simulation, and demonstrate its possibility and usefulness toward understanding animal behavior and behavioral change.

Abstract:EEG-based Brain-computer interfaces (BCI) are facing basic challenges in real-world applications. The technical difficulties in developing truly wearable BCI systems that are capable of making reliable real-time prediction of users' cognitive states in dynamic real-life situations may seem almost insurmountable at times. Fortunately, recent advances in miniature sensors, wireless communication and distributed computing technologies offered promising ways to bridge these chasms. In this paper, we report an attempt to develop a pervasive on-line EEG-BCI system using state-of-art technologies including multi-tier Fog and Cloud Computing, semantic Linked Data search, and adaptive prediction/classification models. To verify our approach, we implement a pilot system by employing wireless dry-electrode EEG headsets and MEMS motion sensors as the front-end devices, Android mobile phones as the personal user interfaces, compact personal computers as the near-end Fog Servers and the computer clusters hosted by the Taiwan National Center for High-performance Computing (NCHC) as the far-end Cloud Servers. We succeeded in conducting synchronous multi-modal global data streaming in March and then running a multi-player on-line EEG-BCI game in September, 2013. We are currently working with the ARL Translational Neuroscience Branch to use our system in real-life personal stress monitoring and the UCSD Movement Disorder Center to conduct in-home Parkinson's disease patient monitoring experiments. We shall proceed to develop the necessary BCI ontology and introduce automatic semantic annotation and progressive model refinement capability to our system.

Abstract:Abstract The Digital Twin Brain (DTB) is a simulation of the human brain at the large scale, with up to 86 billion neurons and 47.8 trillion neural synapses. The DTB mimics both the resting state and aspects of the action of its biological counterpart. A novel architectural assignment of neurons to 14,012 GPUs (with 57.39 million cores) and a two-level routing scheme between GPUs was implemented in the simulations. This was combined with development of a hierarchical mesoscale data assimilation method, that is capable of constructing trillions of parameters from estimated hyper-parameters. The constructed DTB reproduces blood-oxygen-level-dependent (BOLD) signals of the resting-state of its living biological counterpart with high correlation (> 0.9). We enabled the DTB to interact with its environment, as demonstrated in a visual task. The result indicates the feasibility of implementing a digital twin of the human brain, by overcoming key computational, mathematical and biological challenges, and opens the door to a broad range of applications.

Abstract:Technological advances have dramatically expanded our ability to probe multi-neuronal dynamics and connectivity in the brain. However, our ability to extract a simple conceptual understanding from complex data is increasingly hampered by the lack of theoretically principled data analytic procedures, as well as theoretical frameworks for how circuit connectivity and dynamics can conspire to generate emergent behavioral and cognitive functions. We review and outline potential avenues for progress, including new theories of high dimensional data analysis, the need to analyze complex artificial networks, and methods for analyzing entire spaces of circuit models, rather than one model at a time. Such interplay between experiments, data analysis and theory will be indispensable in catalyzing conceptual advances in the age of large-scale neuroscience.

Abstract:The introduction of Internet-connected technologies to the classroom has the potential to revolutionize STEM education by allowing students to perform experiments in complex models that are unattainable in traditional teaching laboratories. By connecting laboratory equipment to the cloud, we introduce students to experimentation in pluripotent stem cell (PSC)-derived cortical organoids in two different settings: using microscopy to monitor organoid growth in an introductory tissue culture course and using high-density (HD) multielectrode arrays (MEAs) to perform neuronal stimulation and recording in an advanced neuroscience mathematics course. We demonstrate that this approach develops interest in stem cell and neuroscience in the students of both courses. All together, we propose cloud technologies as an effective and scalable approach for complex project-based university training.

Abstract:Introduction: Research in the field of computational neuroscience relies on highly capable simulation platforms. With real-time capabilities surpassed for established models like the cortical microcircuit, it is time to conceive next-generation systems: neuroscience simulators providing significant acceleration, even for larger networks with natural density, biologically plausible multi-compartment models and the modeling of long-term and structural plasticity. Methods: Stressing the need for agility to adapt to new concepts or findings in the domain of neuroscience, we have developed the neuroAIx-Framework consisting of an empirical modeling tool, a virtual prototype, and a cluster of FPGA boards. This framework is designed to support and accelerate the continuous development of such platforms driven by new insights in neuroscience. Results: Based on design space explorations using this framework, we devised and realized an FPGA cluster consisting of 35 NetFPGA SUME boards. Discussion: This system functions as an evaluation platform for our framework. At the same time, it resulted in a fully deterministic neuroscience simulation system surpassing the state of the art in both performance and energy efficiency. It is capable of simulating the microcircuit with 20× acceleration compared to biological real-time and achieves an energy efficiency of 48nJ per synaptic event.

Therefore, this paper provides an introduction to biologically inspired machine intelligence by exploring the basic principles of sensation and perception as well as the structure and behavior of biological sensory nervous systems like the neocortex. Concepts like spike timing, synaptic plasticity, inhibition, neural structure, and neural behavior are applied to a new model, Simple Cortex (SC). A software implementation of SC has been built and demonstrates fast observation, learning, and prediction of spatio-temporal sensory-motor patterns and sequences. Finally, this paper suggests future areas of improvement and growth for Simple Cortex and other related machine intelligence models.

Abstract:Our understanding of the complex mechanisms that power biological intelligence has been greatly enhanced through the explosive growth of large-scale neuroscience and robotics simulation tools that are used by the research community to perform previously infeasible experiments, such as the simulation of the neocortex's circuitry. Nevertheless, simulation falls far from being directly applicable to biorobots due to the large discrepancy between the simulated and the real world. A possible solution for this problem is the further enhancement of existing simulation tools for robotics, AI and neuroscience with multi-physics capabilities. Previously infeasible or difficult to simulate scenarios, such as robots swimming on the water surface, interacting with soft materials, walking on granular materials etc., would be rendered possible within a multi-physics simulation environment designed for robotics. In combination with multi-physics simulation, large-scale simulation tools that integrate multiple simulation modules in a closed-loop manner help address fundamental questions around the organization of neural circuits and the interplay between the brain, body and environment. We analyze existing designs for large-scale simulation running on cloud and HPC infrastructure as well as their shortcomings. Based on this analysis we propose a next-gen modular architecture design based on multi-physics engines, that we believe would greatly benefit biorobotics and AI.

Abstract:Structure entails function and thus a structural description of the brain will help to understand its function and may provide insights into many properties of brain systems, from their robustness and recovery from damage, to their dynamics and even their evolution. Advances in the analysis of complex networks provide useful new approaches to understanding structural and functional properties of brain networks. Structural properties of networks recently described allow their characterization as small-world, random (exponential) and scale-free. They complement the set of other properties that have been explored in the context of brain connectivity, such as topology, hodology, clustering, and hierarchical organization. Here we apply new network analysis methods to cortical inter-areal connectivity networks for the cat and macaque brains. We compare these corticocortical fibre networks to benchmark rewired, small-world, scale-free and random networks, using two analysis strategies, in which we measure the effects of the removal of nodes and connections on the structural properties of the cortical networks. The brain networks' structural decay is in most respects similar to that of scale-free networks. The results implicate highly connected hub-nodes and bottleneck connections as structural basis for some of the conditional robustness of brain systems. This informs the understanding of the development of brain networks' connectivity.

Abstract:Integration of information across heterogeneous sources creates added scientific value. Interoperability of data, tools and models is, however, difficult to accomplish across spatial and temporal scales. Here we introduce the toolbox Parallel Co-Simulation, which enables the interoperation of simulators operating at different scales. We provide a software science co-design pattern and illustrate its functioning along a neuroscience example, in which individual regions of interest are simulated on the cellular level allowing us to study detailed mechanisms, while the remaining network is efficiently simulated on the population level. A workflow is illustrated for the use case of The Virtual Brain and NEST, in which the CA1 region of the cellular-level hippocampus of the mouse is embedded into a full brain network involving micro and macro electrode recordings. This new tool allows integrating knowledge across scales in the same simulation framework and validating them against multiscale experiments, thereby largely widening the explanatory power of computational models.
