Abstract:Progressive supranuclear palsy (syndrome of Steele-Richardson-Olszewski) represents one of the neuro-degenerative diseases, difficult to distinguish from other forms of parkinsonism. Although uncommon, the syndrome should be included in the differential diagnosis of recurrent falls in the elderly, especially in cases of parkinsonism presenting with axial rigidity and associated with gaze paralysis and/or poor response to L-dopa-therapy. The diagnosis is mainly based on the clinical findings. At present, no effective therapy is known.

Abstract:The rapid development of sequencing technology brings the explosive growth of pathogen genetic data. The combination of genomic data and phylogenetic method is being used to elaborate the origin and evolution of pathogens, the time and space distribution and parameter changes in the prevalence process, and how phenotypes like antigen, virulence, and resistance change over time. This method is also being used to predict pathogen transmission trends. In this study, we described the aim of phylogeny and the process of the phylogenetic construction method. We elaborated the advantages and disadvantages and scope of application of tree-building methods including distance-based, maximum parsimony, maximum likelihood and bayesian methods. We have reviewed the application and the estimation methods of major epidemiological parameters of phylodynamics and phylogeography in domestic and foreign studies. We concluded that the time- and location-scaled phylogenetic trees are increasingly used for outbreak investigation and routine surveillance of infectious diseases.

Abstract:Recent years have seen a rapid expansion of the model space explored in statistical phylogenetics, emphasizing the need for new approaches to statistical model representation and software development. Clear communication and representation of the chosen model is crucial for: (1) reproducibility of an analysis, (2) model development and (3) software design. Moreover, a unified, clear and understandable framework for model representation lowers the barrier for beginners and non-specialists to grasp complex phylogenetic models, including their assumptions and parameter/variable dependencies. Graphical modeling is a unifying framework that has gained in popularity in the statistical literature in recent years. The core idea is to break complex models into conditionally independent distributions. The strength lies in the comprehensibility, flexibility, and adaptability of this formalism, and the large body of computational work based on it. Graphical models are well-suited to teach statistical models, to facilitate communication among phylogeneticists and in the development of generic software for simulation and statistical inference. Here, we provide an introduction to graphical models for phylogeneticists and extend the standard graphical model representation to the realm of phylogenetics. We introduce a new graphical model component, tree plates, to capture the changing structure of the subgraph corresponding to a phylogenetic tree. We describe a range of phylogenetic models using the graphical model framework and introduce modules to simplify the representation of standard components in large and complex models. Phylogenetic model graphs can be readily used in simulation, maximum likelihood inference, and Bayesian inference using, for example, Metropolis-Hastings or Gibbs sampling of the posterior distribution.

Abstract:Abstract Molecular evolutionary analyses require computationally intensive steps such as aligning multiple sequences, optimizing substitution models, inferring evolutionary trees, testing phylogenies by bootstrap analysis, and estimating divergence times. With the rise of large genomic data sets, phylogenomics is imposing a big carbon footprint on the environment with consequences for the planet’s health. Electronic waste and energy usage are large environmental issues. Fortunately, innovative methods and heuristics are available to shrink the carbon footprint, presenting researchers with opportunities to lower the environmental costs and greener evolutionary computing. Green computing will also enable greater scientific rigor and encourage broader participation in big data analytics.

Abstract:This issue includes six articles that develop and apply statistical methods for the analysis of gene sequencing data of different types. The methods are tailored to the different data types and, in each case, lead to biological insights not readily identified without the use of statistical methods. A common feature in all articles is the development of methods for analyzing simultaneously data of different types (e.g., genotype, phenotype, pedigree, etc.); that is, using data of one type to inform the analysis of data from another type.

Abstract:Molecular population genetics is not only one of the most important subjects of evolutionary biology, but also the basics subject of breeding, association mapping, and linkage analysis. Molecular population genetics has been developed from the classical population genetics aiming at studying population genetic structure and the factors that affect the population genetic structure by investigating the variation of DNA sequences. Therefore, population evolving history can be deduced accurately and quantitatively for evaluating the former conclusions about long-term evolution and the stability of genetic systems. Thus, molecular population genetics can avoid the shortcomings of classical population genetics, i.e. limiting to deduce the short evolving history of a population. Moreover, understanding of molecular variation patterns leads to further evaluation of the evolution theory, which is based on "Natural Selection" and introduced by Darwin. Molecular population genetics has made great progress and revealed many important scientific issues, such as the pattern of DNA polymorphism, the level of linkage disequilibrium, demographical history, and the genetic forces affecting gene evolvement. Furthermore, new research areas have been developed from molecular population genetics and become the hot fields, such as molecular phylogeography. In this review, we summarized studies and progresses of plant molecular population genetics.
Statistical Phylogenetic Tree Analysis Using Differences of Means

Abstract:We propose a statistical method to test whether two phylogenetic trees with given alignments are significantly incongruent. Our method compares the two distributions of phylogenetic trees given by the input alignments, instead of comparing point estimations of trees. This statistical approach can be applied to gene tree analysis for example, detecting unusual events in genome evolution such as horizontal gene transfer and reshuffling. Our method uses difference of means to compare two distributions of trees, after embedding trees in a vector space. Bootstrapping alignment columns can then be applied to obtain p-values. To compute distances between means, we employ a "kernel trick" which speeds up distance calculations when trees are embedded in a high-dimensional feature space, e.g. splits or quartets feature space. In this pilot study, first we test our statistical method's ability to distinguish between sets of gene trees generated under coalescence models with species trees of varying dissimilarity. We follow our simulation results with applications to various data sets of gophers and lice, grasses and their endophytes, and different fungal genes from the same genome. A companion toolkit, {\tt Phylotree}, is provided to facilitate computational experiments.

A systematic assessment of phylogenomic approaches for microbial species tree reconstruction

Abstract:A key challenge in microbial phylogenomics is that microbial gene families are often affected by extensive horizontal gene transfer (HGT). As a result, most existing methods for microbial phylogenomics can only make use of a small subset of the gene families present in the microbial genomes under consideration, potentially biasing their results and affecting their accuracy. To address this challenge, several methods have recently been developed for inferring microbial species trees from genome-scale datasets of gene families affected by evolutionary events such as HGT, gene duplication, and gene loss. In this work, we use extensive simulated and real biological datasets to systematically assess the accuracies of four recently developed methods for microbial phylogenomics, SpeciesRax, ASTRAL-Pro 2, PhyloGTP, and AleRax, under a range of different conditions. Our analysis reveals important insights into the relative performance of these methods on datasets with different characteristics, identifies shared weaknesses when analyzing complex biological datasets, and demonstrates the importance of accounting for gene tree inference error/uncertainty for improved species tree reconstruction. Among other results, we find that (i) AleRax, the only method that explicitly accounts for gene tree inference error/uncertainty, shows the best species tree reconstruction accuracy among all tested methods, (ii) PhyloGTP shows the best overall accuracy among methods that do not account for gene tree error and uncertainty, (iii) ASTRAL-Pro 2 is less accurate than the other methods across nearly all tested conditions, and (iv) explicitly accounting for gene tree inference error/uncertainty can lead to substantial improvements in species tree reconstruction accuracy. Importantly, we also find that all methods, including AleRax and PhyloGTP, are susceptible to biases present in complex real biological datasets and can sometimes yield misleading phylogenies.

Abstract:Composition vector approach to prokaryotic phylogeny provides an alignment-free and parameter-free method based on whole-genome data. It has also been applied to viruses and fungi. In all studied cases the inferred phylogenetic relationships agree well with taxonomic knowledge in major groupings and fine branchings. In this review article, after demonstrating its successful application to a collection of 892 genomes including 62 Archaea, 822 Bacteria and 8 Eukarya, we will outline some ongoing work towards the foundations of this new approach.
Unifying approaches from statistical genetics and phylogenetics for mapping phenotypes in structured populations

Abstract:In both statistical genetics and phylogenetics, a major goal is to identify correlations between genetic loci or other aspects of the phenotype or environment and a focal trait. In these 2 fields, there are sophisticated but disparate statistical traditions aimed at these tasks. The disconnect between their respective approaches is becoming untenable as questions in medicine, conservation biology, and evolutionary biology increasingly rely on integrating data from within and among species, and once-clear conceptual divisions are becoming increasingly blurred. To help bridge this divide, we lay out a general model describing the covariance between the genetic contributions to the quantitative phenotypes of different individuals. Taking this approach shows that standard models in both statistical genetics (e.g., genome-wide association studies; GWAS) and phylogenetic comparative biology (e.g., phylogenetic regression) can be interpreted as special cases of this more general quantitative-genetic model. The fact that these models share the same core architecture means that we can build a unified understanding of the strengths and limitations of different methods for controlling for genetic structure when testing for associations. We develop intuition for why and when spurious correlations may occur analytically and conduct population-genetic and phylogenetic simulations of quantitative traits. The structural similarity of problems in statistical genetics and phylogenetics enables us to take methodological advances from one field and apply them in the other. We demonstrate by showing how a standard GWAS technique—including both the genetic relatedness matrix (GRM) as well as its leading eigenvectors, corresponding to the principal components of the genotype matrix, in a regression model—can mitigate spurious correlations in phylogenetic analyses. As a case study, we re-examine an analysis testing for coevolution of expression levels between genes across a fungal phylogeny and show that including eigenvectors of the covariance matrix as covariates decreases the false positive rate while simultaneously increasing the true positive rate. More generally, this work provides a foundation for more integrative approaches for understanding the genetic architecture of phenotypes and how evolutionary processes shape it.

Abstract:Abstract Phylogenetic analysis has entered the genomics (multilocus) era. For less experienced researchers, conquering the large number of software programs required for a multilocus‐based phylogenetic reconstruction can be somewhat daunting and time‐consuming. PhyloSuite, a software with a user‐friendly GUI, was designed to make this process more accessible by integrating multiple software programs needed for multilocus and single‐gene phylogenies and further streamlining the whole process. In this protocol, we aim to explain how to conduct each step of the phylogenetic pipeline and tree‐based analyses in PhyloSuite. We also present a new version of PhyloSuite (v1.2.3), wherein we fixed some bugs, made some optimizations, and introduced some new functions, including a number of tree‐based analyses, such as signal‐to‐noise calculation, saturation analysis, spurious species identification, and etc. The step‐by‐step protocol includes background information (i.e., what the step does), reasons (i.e., why do the step), and operations (i.e., how to do it). This protocol will help researchers quick‐start their way through the multilocus phylogenetic analysis, especially those interested in conducting organelle‐based analyses.
Genetic algorithm approaches for the phylogenetic analysis of large biological sequence datasets under the maximum likelihood criterion

Abstract:Phylogenetic trees have a multitude of applications in biology, epidemiology, conservation and even forensics. However, the inference of phylogenetic trees can be extremely computationally intensive. The computational burden of such analyses becomes even greater when model-based methods are used. Model-based methods have been repeatedly shown to be the most accurate choice for the reconstruction of phylogenetic trees, and thus are an attractive choice despite their high computational demands. Using the Maximum Likelihood (ML) criterion to choose among phylogenetic trees is one commonly used model-based technique. Until recently, software for performing ML analyses of biological sequence data was largely intractable for more vi than about one hundred sequences. Because advances in sequencing technology now make the assembly of datasets consisting of thousands of sequences common, ML search algorithms that are able to quickly and accurately analyze such data must be developed if ML techniques are to remain a viable option in the future. I have developed a fast and accurate algorithm that allows ML phylogenetic searches to be performed on datasets consisting of thousands of sequences. My software uses a genetic algorithm approach, and is named GARLI (Genetic Algorithm for Rapid Likelihood Inference). The speed of this new algorithm results primarily from its novel technique for partial optimization of branch-length parameters following topological rearrangements. Experiments performed with GARLI show that it is able to analyze large datasets in a small fraction of the time required by the previous generation of search algorithms. The program also performs well relative to two other recently introduced fast ML search programs. Large parallel computer clusters have become common at academic institutions in recent years, presenting a new resource to be used for phylogenetic analyses. The P-GARLI algorithm extends the approach of GARLI to allow simultaneous use of many computer processors. The processors may be instructed to work together on a phylogenetic search in either a highly coordinated or largely independent fashion.

Genome-scale approaches to resolving incongruence in molecular phylogenies

Abstract:One of the most pervasive challenges in molecular phylogenetics is the incongruence between phylogenies obtained using different data sets, such as individual genes. To systematically investigate the degree of incongruence, and potential methods for resolving it, we screened the genome sequences of eight yeast species and selected 106 widely distributed orthologous genes for phylogenetic analyses, singly and by concatenation. Our results suggest that data sets consisting of single or a small number of concatenated genes have a significant probability of supporting conflicting topologies. By contrast, analyses of the entire data set of concatenated genes yielded a single, fully resolved species tree with maximum support. Comparable results were obtained with a concatenation of a minimum of 20 genes; substantially more genes than commonly used but a small fraction of any genome. These results have important implications for resolving branches of the tree of life.

Abstract:Summary: GeneSupport implements a genome-scale algorithm: Maximum Gene-Support Tree to estimate species tree from gene trees based on multilocus sequences. It provides a new option for multiple genes to infer species tree. It is incorporated into popular phylogentic program: PHYLIP package with the same usage and user interface. It is suitable for phylogenetic methods such as maximum parsimony, maximum likelihood, Baysian and neighbour-joining, which is used to reconstruct single gene trees firstly with a variety of phylogenetic inference programs.

Abstract:<p>Multi‐gene and genomic datasets have become commonplace in the field of phylogenetics, but many of the existing tools are not designed for such datasets, which often makes the analysis time‐consuming and tedious. Here, we present PhyloSuite, a (cross‐platform, open‐source, stand‐alone Python graphical user interface)user‐friendly workflow desktop platform dedicated to streamlining molecular sequence data management and evolutionary phylogenetics studies. It employs a plugin‐based system that integrates a number of phylogenetic and bioinformatic tools, thereby streamlining the entire procedure, from data acquisition to phylogenetic tree annotation (in combination with iTOL), with the following features: (i) point‐and‐click and drag‐and‐drop graphical user interface, (ii) a workplace to manage and organize molecular sequence data and results of analyses, (iii) GenBank entries extraction and comparative statistics, (iv) a phylogenetic workflow with batch processing capability, comprising sequence alignment (MAFFT and MACSE), alignment optimization (trimAl, HmmCleaner and Gblocks), dataset concatenation, best partitioning scheme and best evolutionary model selection (PartitionFinder and ModelFinder), and phylogenetic inference (MrBayes and IQ‐TREE).PhyloSuiteis designed both for beginnersand experienced researchers, allowing the former to quick‐start their way into phylogenetic analysis, and the latter to conduct, store and manage their work in a streamlined way, and spend more time playing with scientific questions instead of wasting it on transferring files from one software program to another.</p>

A rapid phylogeny-based method for accurate community profiling of large-scale metabarcoding datasets

Abstract:Environmental DNA (eDNA) is becoming an increasingly important tool in diverse scientific fields from ecological biomonitoring to wastewater surveillance of viruses. The fundamental challenge in eDNA analyses has been the bioinformatical assignment of reads to taxonomic groups. It has long been known that full probabilistic methods for phylogenetic assignment are preferable, but unfortunately, such methods are computationally intensive and are typically inapplicable to modern Next-Generation Sequencing data. We here present a fast approximate likelihood method for phylogenetic assignment of DNA sequences. Applying the new method to several mock communities and simulated datasets, we show that it identifies more reads at both high and low taxonomic levels more accurately than other leading methods. The advantage of the method is particularly apparent in the presence of polymorphisms and/or sequencing errors and when the true species is not represented in the reference database.
