Abstract:The recent upswing of microfluidics and combinatorial indexing strategies, further enhanced by very low sequencing costs, have turned single cell sequencing into an empowering technology; analyzing thousands—or even millions—of cells per experimental run is becoming a routine assignment in laboratories worldwide. As a consequence, we are witnessing a data revolution in single cell biology. Although some issues are similar in spirit to those experienced in bulk sequencing, many of the emerging data science problems are unique to single cell analysis; together, they give rise to the new realm of 'Single Cell Data Science'. Here, we outline twelve challenges that will be central in bringing this new field forward. For each challenge, the current state of the art in terms of prior work is reviewed, and open problems are formulated, with an emphasis on the research goals that motivate them. This compendium is meant to serve as a guideline for established researchers, newcomers and students alike, highlighting interesting and rewarding problems in 'Single Cell Data Science' for the coming years.

Abstract:Single cell high throughput genomic measurements are revolutionizing the fields of biology and medicine, providing a means to tackle biological problems that have thus far been inaccessible, such as the systematic discovery of new cell types, the identification of cellular heterogeneity in health and disease, or the cell-fate decisions taking place during differentiation and reprogramming. Recently implemented multi–omics measurements of genomes, transcriptomes, epigenomes, proteomes and chromatin organization are opening up new avenues to begin to disentangle the causal relationship between -omics layers and how these co-determine higher-order cellular phenotypes. This technological revolution is not restricted to basic science but promises major breakthroughs in medical diagnostics and treatments. In this paper we review existing computational methods for the analysis and integration of different -omics layers and discuss what new approaches are needed to leverage the full potential of single cell multi-omics data.

Abstract:In recent years, technological breakthroughs have greatly enhanced our ability to understand the complex world of molecular biology. Rapid developments in genomic profiling techniques, such as high-throughput sequencing, have brought new opportunities and challenges to the fields of computational biology and bioinformatics. Furthermore, by combining genomic profiling techniques with other experimental techniques, many powerful approaches (e.g., RNA-Seq, Chips-Seq, single-cell assays, and Hi-C) have been developed in order to help explore complex biological systems. As a result of the increasing availability of genomic datasets, in terms of both volume and variety, the analysis of such data has become a critical challenge as well as a topic of great interest. Therefore, statistical methods that address the problems associated with these newly developed techniques are in high demand. This book includes a number of studies that highlight the state-of-the-art statistical methods for the analysis of genomic data and explore future directions for improvement.

Abstract:ABSTRACT A multitude of single-cell RNA sequencing methods have been developed in recent years, with dramatic advances in scale and power, and enabling major discoveries and large scale cell mapping efforts. However, these methods have not been systematically and comprehensively benchmarked. Here, we directly compare seven methods for single cell and/or single nucleus profiling from three types of samples – cell lines, peripheral blood mononuclear cells and brain tissue – generating 36 libraries in six separate experiments in a single center. To analyze these datasets, we developed and applied scumi, a flexible computational pipeline that can be used for any scRNA-seq method. We evaluated the methods for both basic performance and for their ability to recover known biological information in the samples. Our study will help guide experiments with the methods in this study as well as serve as a benchmark for future studies and for computational algorithm development.

Abstract:Next-generation sequencing (NGS) technology has been successfully applied in disease diagnostics, oncological immunotherapy, and drug repurposing, especially for precision medicine where optimized medication is tailored to individual patients. Recently, the development of single cell techniques makes it possible to examine gene expression and mutation at individual cell resolution, which provides an unprecedented opportunity to study cell development and differentiation, and reveal cell-to-cell heterogeneity during disease development, treatment, and drug response for individual patients. With the exponential increase of single cell sequencing data, it is critical to develop appropriate bioinformatics and machine learning tools to mine the rules behind them. However, due to the technical barriers in single cell sequencing and the noisy nature of raw sequencing data, this task is challenging especially in the context of disease diagnosis and drug development. To promote the translation and efficient usage of single cell sequencing data to precision medicine, it is necessary to develop new analysis tools for analyzing and integrating multi-level single cell data including DNA, RNA, protein, and so on, comparing existing methods and results derived from different studies, and enhancing disease diagnostics and drug development. For example, the quality control, normalization, differential gene calling, and clustering methods are quite different between single cell sequencing and traditional bulk cell sequencing. Thus, it is critical to develop a best practice specifically for dealing with single cell sequencing data. For disease treatment, it is also important to identify disease driver genes common to all cell types as well as those specific to a particular cell type or subgroup as revealed by single cell techniques, based on existing or novel network and machine learning-based methods. Finally, more translational work should be done to bridge the bioinformatics analyses and clinical applications for single cell researchers. To provide a platform bridging single cell analysis and translational studies, we organized this special issue, in which 11 manuscripts have been accepted for publication. Firstly, Zen and Dai presented a comprehensive review on scRNA-seq associated biological experiments as well as computational methods for evaluating disease heterogeneity. They described the early impact of such technologies as well as a variety of common methods applicable to upstream and downstream processes. Abstract:Over the last 5 years, single cell methods have enabled the monitoring of gene and protein expression, genetic, and epigenetic changes in thousands of individual cells in a single experiment. With the improved measurement and the decreasing cost of the reactions and sequencing, the size of these datasets is increasing rapidly. The critical bottleneck remains the analysis of the wealth of information generated by single cell experiments. In this review, we give a simplified overview of the analysis pipelines, as they are typically used in the field today. We aim to enable researchers starting out in single cell analysis to gain an overview of challenges and the most commonly used analytical tools. In addition, we hope to empower others to gain an understanding of how typical readouts from single cell datasets are presented in the published literature.

Abstract:Single-cell RNA sequencing (scRNA-seq) has emerged as a powerful tool for investigating cellular biology at an unprecedented resolution, enabling the characterization of cellular heterogeneity, identification of rare but significant cell types, and exploration of cell-cell communications and interactions. Its broad applications span both basic and clinical research domains. In this comprehensive review, we survey the current landscape of scRNA-seq analysis methods and tools, focusing on count modeling, cell-type annotation, data integration, including spatial transcriptomics, and the inference of cell-cell communication. We review the challenges encountered in scRNA-seq analysis, including issues of sparsity or low expression, reliability of cell annotation, and assumptions in data integration, and discuss the potential impact of suboptimal clustering and differential expression analysis tools on downstream analyses, particularly in identifying cell subpopulations. Finally, we discuss recent advancements and future directions for enhancing scRNA-seq analysis. Specifically, we highlight the development of novel tools for annotating single-cell data, integrating and interpreting multimodal datasets covering transcriptomics, epigenomics, and proteomics, and inferring cellular communication networks. By elucidating the latest progress and innovation, we provide a comprehensive overview of the rapidly advancing field of scRNA-seq analysis.

Abstract:Single-cell chromatin accessibility assays, such as scATAC-seq, are increasingly employed in individual and joint multi-omic profiling of single cells. As the accumulation of scATAC-seq and multi-omics datasets continue, challenges in analyzing such sparse, noisy, and high-dimensional data become pressing. Specifically, one challenge relates to optimizing the processing of chromatin-level measurements and efficiently extracting information to discern cellular heterogeneity. This is of critical importance, since the identification of cell types is a fundamental step in current single-cell data analysis practices.

Abstract:Cells are the basic building blocks of biological systems, with inherent unique molecular features and development trajectories. The study of single cells facilitates in-depth understanding of cellular diversity, disease processes, and organization of multicellular organisms. Single-cell RNA sequencing (scRNA-seq) technologies have become essential tools for the interrogation of gene expression patterns and the dynamics of single cells, allowing cellular heterogeneity to be dissected at unprecedented resolution. Nevertheless, measuring at only transcriptome level or 1D is incomplete; the cellular heterogeneity reflects in multiple dimensions, including the genome, epigenome, transcriptome, spatial, and even temporal dimensions. Hence, integrative single cell analysis is highly desired. In addition, the way to interpret sequencing data by virtue of bioinformatic tools also exerts critical roles in revealing differential gene expression. Here, a comprehensive review that summarizes the cutting-edge single-cell transcriptome sequencing methodologies, including scRNA-seq, spatial and temporal transcriptome profiling, multi-omics sequencing and computational methods developed for scRNA-seq data analysis is provided. Finally, the challenges and perspectives of this field are discussed.

Abstract:Single-cell technologies have revolutionized biomedical research by enabling scalable measurement of the genome, transcriptome, and proteome of multiple systems at single-cell resolution. Now widely applied to cancer models, these assays offer new insights into tumour heterogeneity, which underlies cancer initiation, progression, and relapse. However, the large quantities of high-dimensional, noisy data produced by single-cell assays can complicate data analysis, obscuring biological signals with technical artefacts. In this review article, we outline the major challenges in analyzing single-cell cancer genomics data and survey the current computational tools available to tackle these. We further outline unsolved problems that we consider major opportunities for future methods development to help interpret the vast quantities of data being generated.

Abstract:Single-cell RNA sequencing (scRNA-seq) technologies allow the dissection of gene expression at single-cell resolution, which greatly revolutionizes transcriptomic studies. A number of scRNA-seq protocols have been developed, and these methods possess their unique features with distinct advantages and disadvantages. Due to technical limitations and biological factors, scRNA-seq data are noisier and more complex than bulk RNA-seq data. The high variability of scRNA-seq data raises computational challenges in data analysis. Although an increasing number of bioinformatics methods are proposed for analyzing and interpreting scRNA-seq data, novel algorithms are required to ensure the accuracy and reproducibility of results. In this review, we provide an overview of currently available single-cell isolation protocols and scRNA-seq technologies, and discuss the methods for diverse scRNA-seq data analyses including quality control, read mapping, gene expression quantification, batch effect correction, normalization, imputation, dimensionality reduction, feature selection, cell clustering, trajectory inference, differential expression calling, alternative splicing, allelic expression, and gene regulatory network reconstruction. Further, we outline the prospective development and applications of scRNA-seq technologies.

Abstract:Single cell genomics is a rapidly growing field with many new techniques emerging in the past few years. However, few bioinformatics tools specific for single cell genomics analysis are available. Single cell DNA/RNA sequencing data usually have low genome coverage and high amplification bias, which makes bioinformatics analysis challenging. Many current bioinformatics tools developed for bulk cell sequencing do not work well with single cell sequencing data. Here, we summarize current challenges in the bioinformatics analysis of single cell genomic DNA sequencing and single cell transcriptomes. These challenges include calling copy number variations, identifying mutated genes in tumor samples, reconstructing cell lineages, recovering low abundant transcripts, and improving the accuracy of quantitative analysis of transcripts. Development in single cell genomics bioinformatics analysis will promote the application of this technology to basic biology and medical research.

Abstract:Breakthroughs in the development of high-throughput technologies for profiling transcriptomes at the single-cell level have helped biologists to understand the heterogeneity of cell populations, disease states and developmental lineages. However, these single-cell RNA sequencing (scRNA-seq) technologies generate an extraordinary amount of data, which creates analysis and interpretation challenges. Additionally, scRNA-seq datasets often contain technical sources of noise owing to incomplete RNA capture, PCR amplification biases and/or batch effects specific to the patient or sample. If not addressed, this technical noise can bias the analysis and interpretation of the data. In response to these challenges, a suite of computational tools has been developed to process, analyse and visualize scRNA-seq datasets. Although the specific steps of any given scRNA-seq analysis might differ depending on the biological questions being asked, a core workflow is used in most analyses. Typically, raw sequencing reads are processed into a gene expression matrix that is then normalized and scaled to remove technical noise. Next, cells are grouped according to similarities in their patterns of gene expression, which can be summarized in two or three dimensions for visualization on a scatterplot. These data can then be further analysed to provide an in-depth view of the cell types or developmental trajectories in the sample of interest. This Review provides the non-expert reader with an overview of the different steps involved in the analysis of single-cell RNA sequencing data. The authors also provide insight into the strengths and pitfalls of available analysis tools.

They have seen wide applications in data preprocessing, discovering differential expression, cell grouping, and trajectory inference, etc. To summarize and compare these diverse methods and tools, this paper reviews the algorithms and software including the data preprocessing, cell grouping, and trajectory inference for conducting cell-level scRNA-seq studies.
