Abstract:The microorganisms in the subterranean high-temperature petroleum reservoir is a kind of pre- cious resource, which play an important role in matter circulation and energy flow in oil reservoir ecosystem. Traditionally, culturing techniques were used to analyze them, but it was hard to understand the microbial community diversity thoroughly. Molecular methods had overcome the pure culture bottleneck, which was very useful to analyze the environmental microbial community. In recent years, uncultured-based study of oil reservoir microbiology progressed rapidly, which produced important effect on the development of petro- leum microbiology and ecology. In this paper, the current knowledge about molecular microbial ecology in petroleum reservoirs was reviewed and some suggestions towards further research were given.

Abstract:Microbial communities and their functions in subsurface petroleum reservoirs are crucially important for better understanding of biogeochemical processes and life forms in extreme environment, and developing new strategies and technologies for microbial enhanced energy recovery (MEER) and control of reservoir souring and corrosion in oil production systems as well as bioremediation of contaminated sites. Over the last decades, broad phylogenetic and functional diverse microbial communities of different subsurface oil reservoirs have been described by using the newly available molecular techniques, but the information has been scattered in individual publications. In this review, we present a synthesis on critical analysis of the bacterial and archaeal composition and diversity in oil reservoir systems for a more comprehensive understanding of microbiota and their affiliation to specific oil reservoir conditions, including temperature, salinity and production practices. In particular the frequently reported core and common species of microorganisms with specific characteristics of oil reservoirs including temperature, water flooding, oil and water phases were identified. This review gives an up-to-date information synthesis of the current data available and also a discussion on the challenging questions and the future research needs.

Effective management of the soil contaminated by it has become the focus of social attention. This paper introduces the oil pollution problem and physical, chemical and biological treatment methods. It focuses on the classification and application status of microbial remediation technology, and discusses the key factors that restrict bioremediation effects such as degrading microbial screening and colonization, and improving the bioavailability of petroleum hydrocarbons.
Isolation and Identification of petroleum degrading strains and the diversity of microbes in petroleum-contaminated soils

Abstract:Four petroleum-contaminated soil samples at different degree were collected and used for isolation of petroleum-degrading bacterium. 28 petroleum-degrading strains were screened and identified as Brevibacterium, Pseudomonas, Micrococcus and Plesiomonas, respectively. There are more petroleum-degrading bacteria in heavy petroleum-contaminated soil than that in light contaminated soil, and Brevibacterium and Pseudomonas are dominant petroleum-degrading bacteria. A culture-independent molecular biological method was applied to analyze the genetic diversity of microbial communities of the four soil samples. Application of Denaturing Gradient Gel Electrophoresis (DGGE) in this study had provided new ideas for study of the microbial community in petroleum- contaminated soil. The genomic DNA of microbial community were extracted from the four soil samples in chemical method, which is based on lysis with a high salt extract ion buffer (1.5mol/L NaCl) and extend heating (2 to 3 h) of the soil suspension in the presence of sodium dodecyl sulfate (SDS), CTAB and proteinase K. After purification of the genomic DNA with DNA gel recovery kits, the V3 variable fragments of genes coding for 16S rRNA were amplified by using specific primers. The result of agarose gel(1.5%) electrophoresis showed that the PCR products were about 230 bp. The amplified DNA fragments were then separated by paralleled DGGE with the denaturant (urea and formamide) from 30% to 60% to generate DNA fingerprints, nine major bands from DGGE profiles of the four samples were eluted from gel, then reamplified and sequenced. The results suggested that they belonged to 2 OTUs at 97% homo logy cutoff, 4 OTUs shared 97%-100% homology with known sequences in the database, while 3 OTUs had 91%-95% homology with known sequences. The isolates from 8 OTUs grouped together with some uncultured eubacteria in the database. A phylogenetic analysis of 9 OTUs classified them into three major groups: the OTU2 lineage and the other 8 OTUs lineage, the latter was classified further into 6 subgroups. The results indicated the diversity of soil microbes was significantly correlated with the degree of petroleum contamination. Owing to the selective pressure of petroleum pollutants, there was less diversity of microbes in heavy contaminated soil than that in light contaminated soil. Sequences alignment results showed Mycobacterium and Bacillus bacteria are dominant population in light contaminated soil and Flavobacterium and Azospira are dominant population in heavy contaminated soil. The results of GC-MS indicated the degree of contamination, especially the content of aromatic hydrocarbons affect the diversity of soil microbes. The petroleum-degrading strains isolated in this study will be good candidates for bioremediation of petroleum-contaminated soils, and the analysis of the microbe diversity in petroleum-contaminated soils will offer a valid scientific basis for better bioremediation of petroleum-contaminated soil.
Environmental Selection and Biogeography Shape the Microbiome of Subsurface Petroleum Reservoirs

Abstract:Petroleum reservoirs within the deep biosphere are extreme environments inhabited by diverse microbial communities and represent biogeochemical hot spots in the subsurface. Despite the ecological and industrial importance of oil reservoir microbiomes, systematic study of core microbial taxa and their associated genomic attributes spanning different environmental conditions is limited. Here, we compile and compare 343 16S rRNA gene amplicon libraries and 25 shotgun metagenomic libraries from oil reservoirs in different parts of the world to test for the presence of core taxa and functions. These oil reservoir libraries do not share any core taxa at the species, genus, family, or order levels, and Gammaproteobacteria was the only taxonomic class detected in all samples. Instead, taxonomic composition varies among reservoirs with different physicochemical characteristics and with geographic distance highlighting environmental selection and biogeography in these deep biosphere habitats. Gene-centric metagenomic analysis reveals a functional core of metabolic pathways including carbon acquisition and energy-yielding strategies consistent with biogeochemical cycling in other subsurface environments. Genes for anaerobic hydrocarbon degradation are observed in a subset of the samples and are therefore not considered to represent core functions in oil reservoirs despite hydrocarbons representing an abundant source of carbon in these deep biosphere settings. Overall, this work reveals common and divergent features of oil reservoir microbiomes that are shaped by and responsive to environmental factors, highlighting controls on subsurface microbial community assembly. IMPORTANCE This comprehensive analysis showcases how environmental selection and geographic distance influence the microbiome of subsurface petroleum reservoirs. We reveal substantial differences in the taxonomy of the inhabiting microbes but shared metabolic function between reservoirs with different in situ temperatures and between reservoirs separated by large distances. The study helps understand and advance the field of deep biosphere science by providing an ecological framework and footing for geologists, chemists, and microbiologists studying these habitats to elucidate major controls on deep biosphere microbial ecology.

Abstract:Objective Hydrocarbon microseepage is a natural phenomenon that hydrocarbon gases of subsurface petroleum accumulations migrate upward by reservoir pressure. The detection of the activity and distribution of these highly specialized populations can be used to forecast the existence of oil and gas deposits. However, the hydrocarbon-oxidizing bacterial population are usually not predominant in soil samples above the typical onshore oil and gas reservoirs. It is hard to assess the abundance of hydrocarbon-oxidizing bacteria. Methods In this study, changes of microbial abundance and functional genes were studied. Results Under gaseous hydrocarbon condition, changes of methane and butane oxidizing bacteria were different. Furthermore, changes of functional genes indicated that genome analysis was more proper for microbial anomalies detection. Conclusion The profiling data of this study provide a comprehensive insight into gene expression profiles and lay the foundation for optimizing the microbial prospecting technology.
Microbial diversity in Yubei Oil field determined by high-throughput sequencing

Abstract:Identification of active microbial markers is the core of microbial prospecting for oil and gas.However,current studies lack an in-depth understanding of oil and gas microbial markers above the typical reservoirs.In order to further understand the microbial information above the oil and gas fields,the microbial diversity in the soil above the Yubei oil field was studied.In this study,high-throughput sequencing techniques were used to investigate the abundance of oil and gas microbial species and community structure in the Yubei area.The results showed that samples obtained above the oil and gas spots contained more endemic species than those from obtained from the background non-oil and gas spots;199 different microbes were present in the oil and gas samples compared with 77 different microbes in the non-oil and gas samples.Ten major oil-gas microbes were identified,and three dominant species (Pseudomonas,Bacillus,and Agrobacterium) are facultative microbial organisms.Furthermore,two potential families of microbial indicator bacteria (Vibrionaceae and Erythrobacteraceae) were identified.Based on the abnormal distribution of oil and gas microbes,an oil and gas enrichment zone and potential favorable drilling targets are inferred in the Yubei area.The results of oil and gas microbe in Yubei area with microbial distribution of the characteristics in this study laid the foundation,in order to further study indicator bacteria for underlying oil and gas.

Abstract:As important as this work is to drive innovation in the energy sector, this work also deepens our understanding of subsurface microbial dynamics and these unique, extreme ecosystems. Earth's subsurface environments are one of the largest, yet least studied biomes, due in part to the inability to access relevant biological samples from these uncharted depths. With an industrial motive, however, wells are drilled, and subsurface material is collected with the potential for research collaboration. With advancements in DNA/RNA sequencing and innovative sampling methods, scientists are now able to explore the microbial communities in the hard-to-access geomicrobiological systems. Subsurface microbial communities have evolved adaptations for survival in nutrient-limited, high-pressure, and lowoxygen conditions, offering insights into ecology, evolution, and metabolic pathways in deep biospheres. Recent studies have broadened our knowledge of microbial diversity and function in geological environments, informing fields from astrobiology to environmental science. As we uncover the metabolic networks of these subsurface communities, we find new understanding in microbial genetics and taxonomy that contributes fresh data and novel diversity to our growing catalogue of microbial life.The aim of this Research Topic was to shed light on microbial ecology and physiology in subsurface energy environments, driving new discoveries in biotechnology and insight in microbial interactions of the deep biosphere. The articles presented here did not disappoint in revealing novel findings of the biological subsurface.Two of the manuscripts found surprising microbial impacts in traditional hydrocarbon reservoirs. Stemple et al. identified a newly documented Clostridia species that was highly abundant in the severe conditions of a hydraulically fractured shale reservoir and demonstrated the functional potential of this selected microorganism to drive well souring, biocorrosion, and biofouling. Nai et al. investigated the microbiome of Qinshui Basin coal seams, indicating the unexpected contribution of biogenic processes for methane production on high-rank coals.Two additional manuscripts delve into the unknown effects of microorganisms on subsurface gas storage through investigation of under-characterized subsurface biospheres. Jia et al. identified the importance of rare methanogenic Archaea from the CO2-rich Eger Rift, offering new insights for underground carbon storage. In the pioneering study by Bellini et al., the microbial activity from inoculum of four Italian natural gas reservoirs elucidated much needed insight in the effect native microbial communities may have during underground hydrogen storage.The last two manuscripts touch on the opportunities to use our knowledge in subsurface microbiomes to drive innovative approaches to methane recovery. Platt et al. focuses on testing a promising low carbon renewable coalbed methane enhancement technique using algal amendment across a diverse range of coal ranks. Harirforoush et al. simulated methane gas leakage in Persian Gulf sediments to identify microbial communities consuming methane, enhancing gas exploration. This Research Topic aims to merge the satisfying application of microbiology research to our engineered energy environments with the excitement of novel discovery in the subsurface biosphere. Overall, the findings contribute valuable knowledge for biotechnological applications and gas exploration, as well as new understanding of the capability and contribution of microorganisms in the subsurface. As the subsurface remains the largest and least studied biome, this field of research aims to advance an expected growing awareness of the power microbial communities have within these under-characterized environments.

Abstract:A key aspect of marine environments is elevated pressure; for example, similar to 70% of the ocean is at a pressure of at least 38 MPa. Many types of Bacteria and Archaea reside under these high pressures, which drive oceanic biogeochemical cycles and catalyze reactions among rocks, sediments and fluids. Most marine prokaryotes are classified as piezotolerant or as (obligate)-piezophiles with few cultivated relatives. The biochemistry and physiology of these organisms are largely unknown. Recently, high-pressure cultivation technology has been combined with omics and DNA recombination methodologies to examine the physiology of piezophilic marine microorganisms. We are now beginning to understand the adaptive mechanisms of these organisms, along with their ecological functions and evolutionary processes. This knowledge is leading to the further development of high-pressure-based biotechnology.

Abstract:While pressure is a significant characteristic of petroleum reservoirs, it is often overlooked in laboratory studies. To clarify the composition and metabolic properties of microbial communities under high-pressure conditions, we established methanogenic and sulfate-reducing enrichment cultures under high-pressure conditions using production water from the Jilin Oilfield in China. We utilized a metagenomics approach to analyze the microbial community after a 90-day incubation period. Under methanogenic conditions, Firmicutes, Deferribacteres, Ignavibacteriae, Thermotogae, and Nitrospirae, in association with the hydrogenotrophic methanogen Archaeoglobaceae and acetoclastic Methanosaeta , were highly represented. Genomes for Ca . Odinarchaeota and the hydrogen-dependent methylotrophic Ca . Methanosuratus were also recovered from the methanogenic culture. The sulfate-reducing community was dominated by Firmicutes, Thermotogae, Nitrospirae, Archaeoglobus , and several candidate taxa including Ca . Bipolaricaulota, Ca . Aminicenantes, and Candidate division WOR-3. These candidate taxa were key pantothenate producers for other community members. The study expands present knowledge of the metabolic roles of petroleum-degrading microbial communities under high-pressure conditions. Our results also indicate that microbial community interactions were shaped by syntrophic metabolism and the exchange of amino acids and cofactors among members. Furthermore, incubation under in situ pressure conditions has the potential to reveal the roles of microbial dark matter.

Microbial Consortia and Biodegradation of Petroleum Hydrocarbons in Marine Environments

Abstract:The pollution of petroleum hydrocarbons in the sea is an increasingly widespread international problem that threatens the environment and human health. At present, there are important advances in relation to innovative and effective technologies for the elimination of oil contaminants from the marine environment. The main advantages of microbial remediation lie in its low cost and high efficiency in a sustainable manner. Numerous laboratory-scale studies and field application of microorganisms to clean up hydrocarbon-impacted marine and coastal environments have clearly demonstrated the viability of bioremediation technologies under various environmental conditions. In addition, due to the complex mixture represented by petroleum hydrocarbons, a consortium of taxonomically diverse species with broad enzymatic capabilities is required, because a single species can metabolize only a limited range of hydrocarbon substrates. Because, in natural environments, most of the microorganisms (>99%) coexist in the form of microbial consortia, there are major expectations on the uses of consortia of microorganisms to perform the degradation of complex molecules present in petroleum hydrocarbons. The members of the microbial communities acting together may exhibit the ability to secrete biosurfactants leading to the enhanced solubilization and removal of hydrophobic hydrocarbons. Recent reports have evidenced that halophilic bacteria and archaea have the capacity not only to cope with high-salinity stress but also be able to metabolize n-alkanes and PAHs suggesting their key role in mitigating vast areas of highly saline coastal habitats impacted by petroleum compounds that pose threat to both terrestrial and marine ecosystems. In this chapter, we report on recent developments on the biodegradation and bioremediation of petroleum hydrocarbons by microbial communities in marine and other high-salinity environments, and molecular mechanism of hydrocarbon degradation in halophiles has been described.
Petroleum Generation and Preservation Within an Overpressured System in Sedimentary Basins

Abstract:Overpressured system is a relative sealed or semi-sealed system in a sedimentary basin. Previous studies showed that overpressured system has an important influence on petroleum generation and preservation in petroliferous basins, and abnormally high pressure can make distinctive effects on the thermal evolution of organic matter as revealed by the lab work on mechanisms of organic-inorganic interactions under different stresses. It demonstrated as following: (1) the influence of overpressure is a function of organic matter maturation; (2) a threshold of overpressure is necessary for obvious effects on vitrinite reflectance under geological condition; (3) overpressures, occurring at the different stages of organic matter transformation, play different roles on hydrocarbon generation; and (4) the responses of overpressure on the hydrocarbon generation will vary with organic matter types. Until now, mathematic models, including chemical kinetics and thermodynamic models, have been applied to assess the influence of overpressure on organic matter maturation. However, improvements should be made to confirm the threshold of overpressure with respect to the different thermal stages of organic matter and predict the trends of pre-exponential factors and activation energies. Compared with chemical kinetic models, the thermodynamic model is much more easy and convenient to field application, but its reliability and practice are still unclear and being under the investigation. Because overpressure retards the thermal cracking of crude oils, it has been a sweet spot to explore the petroleum resources in deeper overpressured compartment of petroliferous basins.

Abstract:Marine petroleum pollution have a serious effect on the marine ecosystems and human health.Microbial remediation technology for marine petroleum pollution is attracting extensive attention for its advantages.This paper introduced the current situation of marine petroleum pollution, the treatments of marine petroleum pollution, and microbial remediation of marine petroleum pollution.The paper mainly focused on the diversity of petroleum degrading microorganisms, mechanism of degradation and the advance of boiremediation.Meanwhile, this paper also pointed out the problems of microbial remediation which need to be overcomed, and hoped to provide useful informations for the study on marine environmental microbial remediation of petroleum pollution.

Abstract:Revealing the diversity and distribution of archaea is basically crucial to understanding their ecological functions in subsurface petroleum reservoir ecosystems. However, the knowledge about the abundance and distribution of newly proposed archaea (e.g. TACK and DPANN superphyla) in such environments is still limited. In the present work, archaeal communities from five production wells of a high-temperature petroleum reservoir were characterized by high-throughput sequencing. The outcome showed that in the five samples over 98% of archaeal sequences were affiliated to Euryarchaeota, and the rest belonged to newly proposed archaeal phyla (Thaumarchaeota, Verstraetearchaeota, Bathyarchaeota, Aigarchaeota and Woesearchaeota). Based on the defined criteria of rare taxa (<0.1%), OTUs affiliated within Bathyarchaeota, Thaumarchaeota and Woesearchaeota were mostly present as the rare biosphere in the samples. The archaeal communities were significantly shaped by different geochemical parameters of the production waters from the petroleum reservoir. The co-occurrence network analysis revealed the potential syntrophic interactions among the archaea themselves in the subterrestrial environments. Our results indicate that the newly proposed archaea are ubiquitous, also present in the petroleum reservoirs, where they contribute to the ecosystem diversity and play potential roles in the biogeochemical cycle of carbon. This work also provides an overall understanding of the identity, ecology, and functional diversity of newly proposed archaea in petroleum reservoirs.

Abstract:Microorganisms with diverse metabolic functions inhabit petroleum reservoir systems utilizing multiple electron acceptors, but current understanding about the composition and diversity of functional microbial community in offshore oilfields is still scarce. In this study, the diversity, phylogenetic distribution and abundance of microbes involved in the sulfur (S) and nitrogen (N) metabolisms in production water of a high-temperature offshore oilfield were described selectively based on the functional gene analysis using polymerase chain reaction (PCR) technique. The detected sulfate-reducing prokaryotes (SRP) were affiliated with δ-Proteobacteria, Thermodesulfobacteria, Nitrospira, Firmicutes and Euryarchaeota, and the key and dominant SRP in the two samples included the genera Archaeoglobus, Thermodesulfobacterium, Thermodesulfovibrio, Thermodesulforhabdus and Desulfomicrobium. The sulfur-oxidizing prokaryotes (SOP) belonged to α-, β- and γ-Proteobacteria, mainly represented by Roseovarius, Rhizobium, Methylobacterium, Thiobacillus and Thauera genera. In addition, the nitrate-reducing and denitrifying communities were composed of α-, β- and γ-Proteobacteria, among which Bosea, Pseudomonas, Marinobacter, Diaphorobacter and Mesorhizobium showed a relatively high abundance. The quantitative PCR results revealed that functional gene abundances of N metabolism (the napA, nirS and nosZ genes) were mostly higher than those of S metabolism (the aprA, dsrA, dsrB and soxB genes), and functional gene abundances in sample X1 were mostly higher than those in sample X2. This work provides basic data for the understanding of diversity, composition and distribution of functional microorganisms in offshore petroleum reservoir ecosystems, and also mitigation of the reservoir souring and control.

Abstract:Oil reservoirs can represent extreme environments for microbial life due to low water availability, high salinity, high pressure and naturally occurring radionuclides. This study investigated the microbiome of saline formation water samples from a Gulf of Mexico oil reservoir. Metagenomic analysis and associated anaerobic enrichment cultures enabled investigations into metabolic potential for microbial activity and persistence in this environment given its high salinity (4.5%) and low nutrient availability. Preliminary 16S rRNA gene amplicon sequencing revealed very low microbial diversity. Accordingly, deep shotgun sequencing resulted in nine metagenome-assembled genomes (MAGs), including members of novel lineages QPJE01 (genus level) within the Halanaerobiaceae, and BM520 (family level) within the Bacteroidales. Genomes of the nine organisms included respiratory pathways such as nitrate reduction (in Arhodomonas, Flexistipes, Geotoga and Marinobacter MAGs) and thiosulfate reduction (in Arhodomonas, Flexistipes and Geotoga MAGs). Genomic evidence for adaptation to high salinity, withstanding radioactivity, and metal acquisition was also observed in different MAGs, possibly explaining their occurrence in this extreme habitat. Other metabolic features included the potential for quorum sensing and biofilm formation, and genes for forming endospores in some cases. Understanding the microbiomes of deep biosphere environments sheds light on the capabilities of uncultivated subsurface microorganisms and their potential roles in subsurface settings, including during oil recovery operations.

Abstract:Microbial diversity and activities in petroleum reservoir systems can be altered by water-flooding operation, but the current understanding of the mechanism for such changes in microbial composition characteristics and community is inadequate. In this study, microbial communities especially functional groups in production water from five petroleum reservoirs in China were investigated by chemical and molecular biological analyses. The dominant and core phyla in the five oil reservoirs were Proteobacteria, Deferribacterota, Firmicutes, Desulfobacterota, Euryarchaeota and Thermoplasmatota. At the genus level, the dominant taxa in each petroleum reservoir were different, and not all of the dominant genera were the core members across the five oil reservoirs. The microbiologically influenced corrosion (MIC) were investigated for the functional groups in each production water. The corrosion rates in production water were higher than controls with a positive correlation to the abundances of sulfate-reducing prokaryotes (SRP). The SRP diversity based on the aprA and dsrA gene analysis showed that obvious differences were evident between onshore (JS, SL, DQ and XJ) and offshore (BS) oilfields. The core SRP taxa in onshore oilfields were Desulfomicrobium and Desulfovibrio , also with Desulfotomaculum in medium/low-temperature oil reservoirs (DQ and XJ), but in high-temperature petroleum reservoirs (JS, BS and SL), Archaeoglobus , Thermodesulfobacterium and Thermodesulfovibrio were the core groups. Statistical analysis indicated that temperature, electron acceptors and donors showed significant influence on the SRP community. This research reveals the characteristics of microbial and functional community as well as their interaction mechanism on corrosion in petroleum reservoir environments, and will improve industrial bio-control and management of MIC in oilfields.

Abstract:Offshore waters have a high incidence of oil pollution, which poses an elevated risk of ecological damage. The microbial community composition and metabolic mechanisms influenced by petroleum hydrocarbons vary across different marine regions. However, research on metabolic strategies for in-situ petroleum degradation and pollution adaptation remains in its nascent stages. This study combines metagenomic techniques with gas chromatography-mass spectrometry (GC-MS) analysis. The data show that the genera Pseudoalteromonas, Hellea, Lentisphaera, and Polaribacter exhibit significant oil-degradation capacity, and that the exertion of their degradation capacity is correlated with nutrient and oil pollution stimuli. Furthermore, tmoA, badA, phdF, nahAc, and fadA were found to be the key genes involved in the degradation of benzene, polycyclic aromatic hydrocarbons, and their intermediates. Key genes (INSR, SLC2A1, and ORC1) regulate microbial adaptation to oil-contaminated seawater, activating oil degradation processes. This process enhances the biological activity of microbial communities and accounts for the geographical variation in their compositional structure. Our results enrich the gene pool for oil pollution adaptation and degradation and provide an application basis for optimizing bioremediation intervention strategies.
