Quantitative Biology: from Genes, Cells to Networks.

Abstract:Quantitative biology is an exciting emerging field that focuses on using systematic and quantitative approaches and technologies to analyze and integrate biological systems, construct and model engineered life systems, and even manipulate biological processes and functions. The advance of high-throughput biotechnologies has shifted the paradigm of biological researches from focusing on intricacies of molecular components to understanding how biological systems function in terms of modules and networks. On October 13–17 in 2014, more than 200 participants gathered at Cold Spring Harbor Asia Conference on Quantitative Biology in Suzhou, China, to exchange and discuss recent advances in quantitatively understanding of biological systems at the scale of genes, cells, and integrated networks. The conference was led by Michael Q. Zhang (University of Texas at Dallas, USA; Tsinghua University, China), Chao Tang (Peking University, China) and Terence Hwa (University of California San Diego, USA). In this report, we highlighted a few themes among 32 oral presentations and 34 poster presentations brought by this conference.

Lessons Learned from Quantitative Dynamical Modeling in Systems Biology

Abstract:Due to the high complexity of biological data it is difficult to disentangle cellular processes relying only on intuitive interpretation of measurements. A Systems Biology approach that combines quantitative experimental data with dynamic mathematical modeling promises to yield deeper insights into these processes. Nevertheless, with growing complexity and increasing amount of quantitative experimental data, building realistic and reliable mathematical models can become a challenging task: the quality of experimental data has to be assessed objectively, unknown model parameters need to be estimated from the experimental data, and numerical calculations need to be precise and efficient. Here, we discuss, compare and characterize the performance of computational methods throughout the process of quantitative dynamic modeling using two previously established examples, for which quantitative, dose- and time-resolved experimental data are available. In particular, we present an approach that allows to determine the quality of experimental data in an efficient, objective and automated manner. Using this approach data generated by different measurement techniques and even in single replicates can be reliably used for mathematical modeling. For the estimation of unknown model parameters, the performance of different optimization algorithms was compared systematically. Our results show that deterministic derivative-based optimization employing the sensitivity equations in combination with a multi-start strategy based on latin hypercube sampling outperforms the other methods by orders of magnitude in accuracy and speed. Finally, we investigated transformations that yield a more efficient parameterization of the model and therefore lead to a further enhancement in optimization performance. We provide a freely available open source software package that implements the algorithms and examples compared here.

Many progresses have been done since the introduction of these techniques but not toward quantitative analysis of data. In this paper we show how to study cellular adaptation and how to detect cellular subpopulations. Moreover we go deeper in analyzing signal transduction pathways dynamics.

Abstract:Compared to physics and chemistry, biology has traditionally been regarded as more of a descriptive science, although Reginald Harris (1933) wrote in the preface to the first volume of the Cold Spring Harbor (CSH) Symposia series on Quantitative Biology: “... The primary motive of the conference symposia is to consider a given biological problem from its chemical, physical and mathematical, as well as from its biological aspects”. In 1942, the Nobel-Prize-winning Luria-Delbruck experiment set up one of the first examples to apply mathematics to make quantitative predictions in bacteriophage genetics. This celebrated collaboration of a biologist and a physicist began to bear fruits after they established the annual summer CSH course in 1945 and trained a new generation of molecular biologists, who were inculcated with their view of how biology should be done — quantitatively and critically. The Quantitative Biology Symposium of 1953 marks its historical impact when Delbruck announced the last minute addition to the program, “The discovery of structure for DNA proposed byWatson and Crick....”History repeated itself with another triumph of magnificent collaboration of a biologist and a physicist. Nowadays, a variety of modern “-omics” approaches and rapid advances in technology are producing data of enormous quantity and increasing quality; integrative analyses and multidisciplinary collaboration have become commonplace. On behalf of our outstanding editorial board, our sponsoring institutions and our international publisher, we are pleased to announce the launch of QB (Quantitative Biology), a new international journal which will not only serve as a new interand multi-disciplinary forum for quantitatively modeling and engineering life, but will also serve as a new cultural network for promoting scientific communication and exchanges between the East and theWest. In this inaugural issue, Ewens provided an authoritative account on the historical development and extension of population genetics and molecular evolution, especially how Wright, Haldane and Fisher put Darwin theory of evolution on firmer quantitative footing. He emphasizes the essential role that mathematics plays in quantitative formulation of genetics and evolutionary models. For new generation of quantitative biologists, its educational impact will be profound. Ao, Hood and colleagues provided the most recent update on their new stochastic dynamic theory of network biology based on endogenous molecular-cellular network hypothesis, which represent a grand attempt to unify biology from phage lambda to human cancer by evolutionary landscape potentials. The related perspective by Qian expressed his general hope that stochastic physics may prove an eventual quantitative solution to complex systems and biology as it does to thermodynamics of non-equilibrium chemical reaction systems. In the future, QB would welcome more concrete experimental data that can substantiate theoretical models. On the omics front, Mias and Snyder summarized their view on the cutting-edge integrative POP (Personal Omics Profiling) technology with personal experience. Abstract:The ability to manipulate living organisms is at the heart of a range of emerging technologies that serve to address important and current problems in environment, energy, and health. However, with all its complexity and interconnectivity, biology has for many years been recalcitrant to engineering manipulations. The recent advances in synthesis, analysis, and modeling methods have finally provided the tools necessary to manipulate living systems in meaningful ways and have led to the coining of a field named synthetic biology. The scope of synthetic biology is as complicated as life itself-encompassing many branches of science and across many scales of application. New DNA synthesis and assembly techniques have made routine customization of very large DNA molecules. This in turn has allowed the incorporation of multiple genes and pathways. By coupling these with techniques that allow for the modeling and design of protein functions, scientists have now gained the tools to create completely novel biological machineries. Even the ultimate biological machinery-a self-replicating organism-is being pursued at this moment. The evolution of systems biology and systems medicine: From mechanistic models to uncertainty quantification

Abstract:Understanding the mechanisms of interactions within cells, tissues, and organisms is crucial to driving developments across biology and medicine. Mathematical modeling is an essential tool for simulating biological systems and revealing biochemical regulatory mechanisms. Building on experiments, mechanistic models are widely used to describe small-scale intracellular networks and uncover biochemical mechanisms in healthy and diseased states. The rapid development of high-throughput sequencing techniques and computational tools has recently enabled models that span multiple scales, often integrating signaling, gene regulatory, and metabolic networks. These multiscale models enable comprehensive investigations of cellular networks and thus reveal previously unknown disease mechanisms and pharmacological interventions. Here, we review systems biology models from classical mechanistic models to larger, multiscale models that integrate multiple layers of cellular networks. We introduce several examples of models of hypertrophic cardiomyopathy, exercise, and cancer cell proliferation. Additionally, we discuss methods that increase the certainty and accuracy of model predictions. Integrating multiscale models has become a powerful tool for understanding disease and inspiring drug discoveries by incorporating omics data within the cell and across tissues and organisms.

Quantifying the intricacies of biological pattern formation: A new perspective through complexity measures

Abstract:In this study we examine the emergence of complex biological patterns through the lens of reaction-diffusion systems. We introduce two novel complexity metrics, Diversity of Number of States (DNOS) and Diversity of Pattern Complexity (DPC), which aim to quantify structural intricacies in pattern formation, enhancing traditional linear stability analysis methods. We demonstrate this approach to different systems including the linear Turing, Gray-Scott and FitzHugh-Nagumo models. These measures reveal insights into nonlinear dynamics, multistability, and the conditions under which complex biological patterns stabilize. We then apply the approach to gene regulatory networks, including models of the toggle switch in developmental biology, demonstrating how diffusion and self-activation contribute to robust spatial patterning. Additionally, simulations of the Notch-Delta-EGF signaling pathway in Drosophila neurogenesis highlight the role of gene regulation and parameter variations in modulating pattern complexity and state diversity. Overall, this work establishes complexity-based approaches as valuable tools for exploring the conditions that drive diverse and stable biological pattern formation, offering a pathway for future applications in synthetic biology and tissue engineering.

Abstract:Biological entities are involved in intricate and complex interactions, in which uncovering the biological information from the network concepts are of great significance. Benefiting from the advances of network science and high-throughput biomedical technologies, studying the biological systems from network biology has attracted much attention in recent years, and networks have long been central to our understanding of biological systems, in the form of linkage maps among genotypes, phenotypes, and the corresponding environmental factors. In this review, we summarize the recent developments of computational network biology, first introducing various types of biological networks and network structural properties. We then review the network-based approaches, ranging from some network metrics to the complicated machine-learning methods, and emphasize how to use these algorithms to gain new biological insights. Furthermore, we highlight the application in neuroscience, human disease, and drug developments from the perspectives of network science, and we discuss some major challenges and future directions. We hope that this review will draw increasing interdisciplinary attention from physicists, computer scientists, and biologists.
Quantifying Complexity: An Object-Relations Approach to Complex Systems

Abstract:The best way to model, understand, and quantify the information contained in complex systems is an open question in physics, mathematics, and computer science. The uncertain relationship between entropy and complexity further complicates this question. With ideas drawn from the object-relations theory of psychology, this paper develops an object-relations model of complex systems which generalizes to systems of all types, including mathematical operations, machines, biological organisms, and social structures. The resulting Complex Information Entropy (CIE) equation is a robust method to quantify complexity across various contexts. The paper also describes algorithms to iteratively update and improve approximate solutions to the CIE equation, to recursively infer the composition of complex systems, and to discover the connections among objects across different lengthscales and timescales. Applications are discussed in the fields of engineering design, atomic and molecular physics, chemistry, materials science, neuroscience, psychology, sociology, ecology, economics, and medicine.

Progress towards quantitative design principles of multicellular systems

Abstract:Living systems, particularly multicellular systems, often seem hopelessly complex. But recent studies have suggested that beneath this complexity, there may be unifying quantitative principles that we are only now starting to unravel. All cells interact with their environments and with other cells. Communication among cells is a primary means for cells to interact with each other. The complexity of these multicellular systems, due to the large numbers of cells and the diversity of intracellular and intercellular interactions, makes understanding multicellular systems a daunting task. To overcome this challenge, we will likely need judicious simplifications and conceptual frameworks that can reveal design principles that are shared among diverse multicellular systems. Here we review some recent progress towards developing such frameworks.

Abstract:In this review we discuss how synthetic biology facilitates the task of investigating genetic circuits that are observed in naturally occurring biological systems. Specifically, we give examples where experimentation with synthetic gene circuits has been used to understand four fundamental mechanisms intrinsic to development and disease: multistability, stochastic gene expression, oscillations, and cell-cell communication. Within each area, we also discuss how mathematical modeling has been employed as an essential tool to guide the design of novel gene circuits and as a theoretical basis for exploring circuit topologies exhibiting robust behaviors in the presence of noise.

Abstract:We describe software and a language for quasibiological computations. Its theoretical basis is a unified theory of complex (adaptive) systems where all laws are regularities of relations between things or agents, and dynamics is made from ``atomic constituents'' called enzymes.The notion is abstracted from biochemistry. The software can be used to simulate physical systems as well as basic life processes. Systems can be constructed and manipulated by mouse click and there is an automatic translation of all operations into a LISP-like scripting language, so that one may compose code by mouse click.

Abstract:Quantum biology studies span multiple disciplines including physics, engineering, and biology with the goal of understanding the quantum underpinnings of living systems. Recent findings have brought wide attention to the role of quantum mechanisms in the function and regulation of biological processes. Moreover, a number of activities have been integral in building a vibrant quantum biology community. Due to the inherent interdisciplinary nature of the field, it is a challenge for quantum biology researchers to integrate and advance findings across the physical and biological disciplines. Here we outline achievable approaches to developing a shared platform—including the establishment of standardized manipulation tools and sensors, and a common scientific lexicon. Building a shared community framework is also crucial for fostering robust interdisciplinary collaborations, enhancing knowledge sharing, and diversifying participation in quantum biology. A unified approach promises not only to deepen our understanding of biological systems at a quantum level but also to accelerate the frontiers of medical and technological innovations.

Abstract:The act of describing how a physical process changes a system is the basis for understanding observed phenomena. For quantum-mechanical processes in particular, the affect of processes on quantum states profoundly advances our knowledge of the natural world, from understanding counter-intuitive concepts to the development of wholly quantum-mechanical technology. Here, we show that quantum-mechanical processes can be quantified using a generic classical-process model through which any classical strategies of mimicry can be ruled out. We demonstrate the success of this formalism using fundamental processes postulated in quantum mechanics, the dynamics of open quantum systems, quantum-information processing, the fusion of entangled photon pairs, and the energy transfer in a photosynthetic pigment-protein complex. Since our framework does not depend on any specifics of the states being processed, it reveals a new class of correlations in the hierarchy between entanglement and Einstein-Podolsky-Rosen steering and paves the way for the elaboration of a generic method for quantifying physical processes.
