Abstract:With the development of systems biology, there are new opportunities for the transformation of classical toxicology. Computational systems toxicology aims at building multi-level and multi-scale predictive models to quantitatively assess chemical safety, combining toxicogenomic experimental data. Many methods have been developed for computational systems toxicology; examples are methods that employ static network analysis and prediction, dynamic network simulation and adverse outcome pathways. Although in its early stage, computational systems toxicology has been applied to the overall understanding mechanism of toxicology, allowing the discovery of new biomarkers and the comprehensive assessment of chemical safety. This review mainly focuses on related data sources, the research status, applications, challenges and perspectives.

Abstract:Recent progress in biology, medical science, bioinformatics, and biotechnology has led to the accumulation of tremendous amounts of biodata that demands in-depth analysis. On the other hand, recent progress in data mining research has led to the development of numerous efficient and scalable methods for mining interesting patterns in large databases. The question becomes how to bridge the two fields, data mining and bioinformatics, for successful mining of biological data. In this chapter, we present an overview of the data mining methods that help biodata analysis. Moreover, we outline some research problems that may motivate the further development of data mining tools for the analysis of various kinds of biological data.

Abstract:The rise of Systems Biology approaches, in conjunction with the availability of numerous powerful and user-friendly modeling environments, brought computational models out of the dusty closets of theoreticians to the forefront of research in biology. Those models are becoming larger, more complex and more realistic. As any other type of data in life sciences, models have to be stored, exchanged and re-used. This was made possible by the development of a series of standards, that, when used in conjunction, can cover the whole life-cycle of a model, including the specification of its structure and syntax, the simulations to be run, and the description of its behaviour and resulting numerical output. We will review those standards, well-accepted or still under development, including the Minimal requirements (MIRIAM, MIASE), the description formats (SBML, SED-ML, SBRML) and the associated ontologies (SBO, KiSAO, TEDDY). We will show how their use by the community, through a rich toolkit of complementary software, can permit to leverage on everyone's efforts, to integrate models and simulations with other types of biological knowledge, and eventually lead to the fulfillment of one of Systems Biology's tenets of collaboration between biology, mathematics and computing science.

Abstract:Biological entities are involved in intricate and complex interactions, in which uncovering the biological information from the network concepts are of great significance. Benefiting from the advances of network science and high-throughput biomedical technologies, studying the biological systems from network biology has attracted much attention in recent years, and networks have long been central to our understanding of biological systems, in the form of linkage maps among genotypes, phenotypes, and the corresponding environmental factors. In this review, we summarize the recent developments of computational network biology, first introducing various types of biological networks and network structural properties. We then review the network-based approaches, ranging from some network metrics to the complicated machine-learning methods, and emphasize how to use these algorithms to gain new biological insights. Furthermore, we highlight the application in neuroscience, human disease, and drug developments from the perspectives of network science, and we discuss some major challenges and future directions. We hope that this review will draw increasing interdisciplinary attention from physicists, computer scientists, and biologists.

Systems biology researches integrate various biological experimental data, establish mathematical models, then are verified with further experiments and eventually make the models more perfect for predicting the behaviors of biological systems.

Abstract:Large systems biology projects can encompass several workgroups often located in different countries. An overview about existing data standards in systems biology and the management, storage, exchange and integration of the generated data in large distributed research projects is given, the pros and cons of the different approaches are illustrated from a practical point of view, the existing software - open source as well as commercial - and the relevant literature is extensively overview, so that the reader should be enabled to decide which data management approach is the best suited for his special needs. An emphasis is laid on the use of workflow systems and of TAB-based formats. The data in this format can be viewed and edited easily using spreadsheet programs which are familiar to the working experimental biologists. The use of workflows for the standardized access to data in either own or publicly available databanks and the standardization of operation procedures is presented. The use of ontologies and semantic web technologies for data management will be discussed in a further paper.

Abstract:Traditional technologies using reductionist approach are relatively insufficient to solve problems in a biological system. Rather than a reductionist approach, systems biology uses a holistic and integrative approach to better figure out the whole process. Both qualitatively and quantitatively of biological system provide information about diseases, toxicities, therapies etc. Omics technologies, which systems biology brings, are valuable tools for comprehensive analyses. Automated DNA sequencers enabled the sequencing of genomes; microarray and mass spectrometry analysis permit global transcriptional profiling and lead to large-scale proteomic and metabolomics analysis. These high-throughput data need to be interpreted by bioinformatics. So far there has been no concrete published paper that compiles omics technologies according to PubMed database. In the present review, it was aimed to give brief description of systems biology and information on the advantages and disadvantages of omics technologies.

Abstract:The advent of high throughput sequencing has ushered life science and clinical research into the era of big data, posing significant challenges for reproducibility due to the complexity of data integration and analysis. Although the FAIR principles advocate for the transparent and reliable sharing of scientific data, their implementation remains hampered by technical barriers. The Global Alliance for Genomics and Health (GA4GH) has made strides in standardizing data and tools, yet a comprehensive solution for reproducibility is lacking. In response, we present BioOS, an open source, cloud native Biomedical big data Operating System. This system encapsulates study components data, code, tools, and environments into workspaces, enhancing reproducibility and validation. BioOS employs JSON Schema for machine readability and includes a Hierarchy Hash Mechanism to ensure data integrity. Adhering to GA4GH protocols, BioOS simplifies complex technological implementations, making advanced research tools accessible. Demonstrated through representative workspaces, BioOS fosters seamless research replication, peer review, and editorial evaluation. Its cloud native infrastructure supports dynamic resource allocation, enabling efficient handling of large scale analyses. By integrating AI driven Large Language Models, BioOS enhances user interaction and operational flexibility. As an evolving open source platform, BioOS exemplifies a transformative approach to biomedical research, aligning with FAIR principles and advancing the AI for Science paradigm, thus promoting a more connected, efficient, and impactful research environment.

Abstract:Due to the high complexity of biological data it is difficult to disentangle cellular processes relying only on intuitive interpretation of measurements. A Systems Biology approach that combines quantitative experimental data with dynamic mathematical modeling promises to yield deeper insights into these processes. Nevertheless, with growing complexity and increasing amount of quantitative experimental data, building realistic and reliable mathematical models can become a challenging task: the quality of experimental data has to be assessed objectively, unknown model parameters need to be estimated from the experimental data, and numerical calculations need to be precise and efficient. Here, we discuss, compare and characterize the performance of computational methods throughout the process of quantitative dynamic modeling using two previously established examples, for which quantitative, dose- and time-resolved experimental data are available. In particular, we present an approach that allows to determine the quality of experimental data in an efficient, objective and automated manner. Using this approach data generated by different measurement techniques and even in single replicates can be reliably used for mathematical modeling. For the estimation of unknown model parameters, the performance of different optimization algorithms was compared systematically. Our results show that deterministic derivative-based optimization employing the sensitivity equations in combination with a multi-start strategy based on latin hypercube sampling outperforms the other methods by orders of magnitude in accuracy and speed. Finally, we investigated transformations that yield a more efficient parameterization of the model and therefore lead to a further enhancement in optimization performance. We provide a freely available open source software package that implements the algorithms and examples compared here.

Abstract:Much life science and biology research requires an understanding of complex relationships between biological entities (genes, compounds, pathways, diseases, and so on). There is a wealth of data on such relationships in publicly available datasets and publications, but these sources are overlapped and distributed so that finding pertinent relational data is increasingly difficult. Whilst most public datasets have associated tools for searching, there is a lack of searching methods that can cross data sources and that in particular search not only based on the biological entities themselves but also on the relationships between them. In this paper, we demonstrate how graph-theoretic algorithms for mining relational paths can be used together with a previous integrative data resource we developed called Chem2Bio2RDF to extract new biological insights about the relationships between such entities. In particular, we use these methods to investigate the genetic basis of side-effects of thiazolinedione drugs, and in particular make a hypothesis for the recently discovered cardiac side-effects of Rosiglitazone (Avandia) and a prediction for Pioglitazone which is backed up by recent clinical studies.

Abstract:As the amount of biological data in the public domain grows, so does the range of modeling and analysis techniques employed in systems biology. In recent years, a number of theoretical computer science developments have enabled modeling methodology to keep pace. The growing interest in systems biology in executable models and their analysis has necessitated the borrowing of terms and methods from computer science, such as formal analysis, model checking, static analysis, and runtime verification. Here, we discuss the most important and exciting computational methods and tools currently available to systems biologists. We believe that a deeper understanding of the concepts and theory highlighted in this review will produce better software practice, improved investigation of complex biological processes, and even new ideas and better feedback into computer science.

Abstract:The main stream of research in data mining (or knowledge discovery in databases) focuses on algorithms and automatic or semi-automatic processes for discovering knowledge hidden in data. In this paper, we adopt a more general and goal oriented view of data mining. Data mining is regarded as a field of study covering the theories, methodologies, techniques, and activities with the goal of discovering new and useful knowledge. One of its objectives is to design and implement data mining systems. A miner solves problems of data mining manually, or semi-automatically by using such systems. However, there is a lack of studies on how to assist a miner in solving data mining problems. From the experiences and lessons of decision support systems, we introduce the concept of data mining support systems (DMSS). We draw an analogy between the field of decision-making and the field of data mining, and between the role of a manager and the role of a data miner. A DMSS is an active and highly interactive computer system that assists data mining activities. The needs and the basic features of DMSS are discussed.

Dealing with complexity of biological systems: from data to models

Abstract:Four chapters of the synthesis represent four major areas of my research interests: 1) data analysis in molecular biology, 2) mathematical modeling of biological networks, 3) genome evolution, and 4) cancer systems biology. The first chapter is devoted to my work in developing non-linear methods of dimension reduction (methods of elastic maps and principal trees) which extends the classical method of principal components. Also I present application of matrix factorization techniques to analysis of cancer data. The second chapter is devoted to the complexity of mathematical models in molecular biology. I describe the basic ideas of asymptotology of chemical reaction networks aiming at dissecting and simplifying complex chemical kinetics models. Two applications of this approach are presented: to modeling NFkB and apoptosis pathways, and to modeling mechanisms of miRNA action on protein translation. The third chapter briefly describes my investigations of the genome structure in different organisms (from microbes to human cancer genomes). Unsupervised data analysis approaches are used to investigate the patterns in genomic sequences shaped by genome evolution and influenced by the basic properties of the environment. The fourth chapter summarizes my experience in studying cancer by computational methods (through combining integrative data analysis and mathematical modeling approaches). In particular, I describe the on-going research projects such as mathematical modeling of cell fate decisions and synthetic lethal interactions in DNA repair network. The synthesis is concluded by listing major challenges in computational systems biology, connected to the topics of this text, i.e. dealing with complexity of biological systems.

Abstract:In the past decade, significant progress has been made in complex disease research across multiple omics layers from genome, transcriptome and proteome to metabolome. There is an increasing awareness of the importance of biological interconnections, and much success has been achieved using systems biology approaches. However, because of the typical focus on one single omics layer at a time, existing systems biology findings explain only a modest portion of complex disease. Recent advances in multi-omics data collection and sharing present us new opportunities for studying complex diseases in a more comprehensive fashion, and yet simultaneously create new challenges considering the unprecedented data dimensionality and diversity. Here, our goal is to review extant and emerging network approaches that can be applied across multiple biological layers to facilitate a more comprehensive and integrative multilayered omics analysis of complex diseases.

Abstract:The last ten to fifteen years have seen a remarkable shift of research strategies from hypothesis-driven, reductionistic to data driven, hypothesis-free approaches. This tendency has become evident after completion of the sequencing of the human genome, when publications under the label systems biology have been skyrocketing. This shift marks a gradual revision of scientific understanding of biological systems. Whilst the former has been component-oriented, precluding elements that do not belong to the hypothesis, the latter try to extract information from the whole system in the first place. Only with this information at hand, data driven strategies develop hypotheses. Data driven strategies unearth the immense complexity of biological systems and, hence, necessitate computer-aided support. Mathematical tools derived from chaos theory appear to be applicable in biological systems, but require significant improvements. The combination of high throughput data collection with in silico modelling of molecular or higher order systems can markedly extend our understanding of onset and progression of diseases. Undoubtedly, systems thinking in brain research is the greatest challenge for the years to come.
