Abstract:Computational vaccinology or vaccine informatics is an interdisciplinary field that addresses scientific and clinical questions in vaccinology using computational and informatics approaches. Computational vaccinology overlaps with many other fields such as immunoinformatics, reverse vaccinology, postlicensure vaccine research, vaccinomics, literature mining, and systems vaccinology. The second ISV Pre-conference Computational Vaccinology Workshop (ICoVax 2012) was held on October 13, 2013 in Shanghai, China. A number of topics were presented in the workshop, including allergen predictions, prediction of linear T cell epitopes and functional conformational epitopes, prediction of protein-ligand binding regions, vaccine design using reverse vaccinology, and case studies in computational vaccinology. Although a significant progress has been made to date, a number of challenges still exist in the field. This Editorial provides a list of major challenges for the future of computational vaccinology and identifies developing themes that will expand and evolve over the next few years.

Abstract:Immunology through a human lens The coronavirus disease 2019 (COVID-19) pandemic has underscored the critical need to better understand the human immune system and how to unleash its power to develop vaccines and therapeutics. Much of our knowledge of the immune system has accrued from studies in mice, yet vaccines and drugs that work effectively in mice do not always translate into humans. Pulendran and Davis review recent technological advances that have facilitated the study of the immune system in humans. Abstract:Reports of the novel and more contagious strains of SARS-CoV-2 originating in different countries have further aggravated the pandemic situation. The recent substitutions in spike protein may be critical for the virus to evade the host's immune system and therapeutics that have already been developed. Thus, this study has employed an immunoinformatics pipeline to target the spike protein of this novel strain to construct an immunogenic epitope (CTL, HTL, and B cell) vaccine against the new variant. Our investigation revealed that 12 different epitopes imparted a critical role in immune response induction. This was validated by an exploration of physiochemical properties and experimental feasibility. In silico and host immune simulation confirmed the expression and induction of both primary and secondary immune factors such as IL, cytokines, and antibodies. The current study warrants further lab experiments to demonstrate its efficacy and safety.

Human Vaccines & Immunotherapeutics

Abstract:The immune system holds the key for well-being – and survival of the host – depending on how it responds to pathogens, tumor cells, and self. The innate and the adaptive immune systems collaborate to achieve this goal, and our knowledge regarding how these two arms of the immune system function continues to evolve as profiling studies of immune responses based on multi-omics approaches often lead to dogma-shifting discoveries. A high-profile example is the recognition that innate immune responses are not genomically imprinted and inflexible. Instead, exposure to pathogens or even vaccines result in trained immunity ("innate memory") through mechanisms such as epigenetic changes in hematopoietic stem cells that profoundly alter the response patterns of innate immune cells to even antigenically unrelated subsequent pathogen encounters. Immunoprofiling has emerged as a powerful approach for deciphering immune reactions to diseases, infections, or therapeutics. The results are invaluable for (a) biomarker discovery by profiling immune cells and molecules and identify those indicative of presence, severity, and progression; (b) vaccine development; identifying correlates of protection, and optimize vaccine formulations to enhance immune responses and vaccine efficacy; (c) drug development; evaluating the effects of drugs and therapeutic agents on the immune system, researchers can assess drug safety, identify potential immune-related adverse effects, and optimize drug dosing regimens.

Several researchers have designed the next-generation COVID-19 vaccines using these approaches. Presently, immunoinformatics has accelerated immunology research immensely in the area of COVID-19. Abstract:Enumerated threat agent lists have long driven biodefense priorities. The global SARS-CoV-2 pandemic demonstrated the limitations of searching for known threat agents as compared to a more agnostic approach. Recent technological advances are enabling agent-agnostic biodefense, especially through the integration of multi-modal observations of host-pathogen interactions directed by a human immunological model. Although well-developed technical assays exist for many aspects of human-pathogen interaction, the analytic methods and pipelines to combine and holistically interpret the results of such assays are immature and require further investments to exploit new technologies. In this manuscript, we discuss potential immunologically based bioagent-agnostic approaches and the computational tool gaps the community should prioritize filling.
