Abstract:Cancer treatments always face challenging problems, particularly drug resistance due to tumor cell heterogeneity. The existing datasets include the relationship between gene expression and drug sensitivities; however, the majority are based on tissue-level studies. Study drugs at the single-cell level are perspective to overcome minimal residual disease caused by subclonal resistant cancer cells retained after initial curative therapy. Fortunately, machine learning techniques can help us understand how different types of cells respond to different cancer drugs from the perspective of single-cell gene expression. Good modeling using single-cell data and drug response information will not only improve machine learning for cell–drug outcome prediction but also facilitate the discovery of drugs for specific cancer subgroups and specific cancer treatments. In this paper, we review machine learning and deep learning approaches in drug research. By analyzing the application of these methods on cancer cell lines and single-cell data and comparing the technical gap between single-cell sequencing data analysis and single-cell drug sensitivity analysis, we hope to explore the trends and potential of drug research at the single-cell data level and provide more inspiration for drug research at the single-cell level. We anticipate that this review will stimulate the innovative use of machine learning methods to address new challenges in precision medicine more broadly.

Abstract:The study of immunology, traditionally reliant on proteomics to evaluate individual immune cells, has been revolutionized by single-cell RNA sequencing. Computational immunologists play a crucial role in analysing these datasets, moving beyond traditional protein marker identification to encompass a more detailed view of cellular phenotypes and their functional roles. Recent technological advancements allow the simultaneous measurements of multiple cellular components—transcriptome, proteome, chromatin, epigenetic modifications and metabolites—within single cells, including in spatial contexts within tissues. This has led to the generation of complex multiscale datasets that can include multimodal measurements from the same cells or a mix of paired and unpaired modalities. Modern machine learning (ML) techniques allow for the integration of multiple "omics" data without the need for extensive independent modelling of each modality. This review focuses on recent advancements in ML integrative approaches applied to immunological studies. We highlight the importance of these methods in creating a unified representation of multiscale data collections, particularly for single-cell and spatial profiling technologies. Finally, we discuss the challenges of these holistic approaches and how they will be instrumental in the development of a common coordinate framework for multiscale studies, thereby accelerating research and enabling discoveries in the computational immunology field.

Abstract:Abstract Single-cell omics technologies produce large quantities of data describing the genomic, transcriptomic or epigenomic profiles of many individual cells in parallel. In order to infer biological knowledge and develop predictive models from these data, machine learning (ML)-based model are increasingly used due to their flexibility, scalability, and impressive success in other fields. In recent years, we have seen a surge of new ML-based method development for low-dimensional representations of single-cell omics data, batch normalization, cell type classification, trajectory inference, gene regulatory network inference or multimodal data integration. To help readers navigate this fast-moving literature, we survey in this review recent advances in ML approaches developed to analyze single-cell omics data, focusing mainly on peer-reviewed publications published in the last two years (2019-2020).

Abstract:Accurately modeling cellular response to perturbations is a central goal of computational biology. While such modeling has been based on statistical, mechanistic and machine learning models in specific settings, no generalization of predictions to phenomena absent from training data (out-of-sample) has yet been demonstrated. Here, we present scGen ( https://github.com/theislab/scgen ), a model combining variational autoencoders and latent space vector arithmetics for high-dimensional single-cell gene expression data. We show that scGen accurately models perturbation and infection response of cells across cell types, studies and species. In particular, we demonstrate that scGen learns cell-type and species-specific responses implying that it captures features that distinguish responding from non-responding genes and cells. With the upcoming availability of large-scale atlases of organs in a healthy state, we envision scGen to become a tool for experimental design through in silico screening of perturbation response in the context of disease and drug treatment.
Uncovering Predictive Gene and Cellular Signatures for Checkpoint Immunotherapy Response through Machine Learning Analysis of Immune Single-Cell RNA-seq Data

Abstract:Background Immune checkpoint inhibitors (ICIs) have revolutionized cancer therapy, particularly in melanoma, by harnessing the body's immune system to target and eliminate tumor cells. However, only a subset of patients responds to treatment. Understanding patients' response to ICIs remains a critical challenge in cancer research due to the complexity and variability of immune interactions within the tumor microenvironment. Traditional bulk sequencing approaches miss important aspects of the microenvironment due to the lack of compartmental resolution. Following, our study leverages single-cell RNA sequencing data and utilizes machine learning techniques to predict ICI responses, while maintaining the richness of single-cell information and ensuring interpretability of the results. Methods We utilized a dataset of melanoma-infiltrated immune cells and applied the XGBoost algorithm for predicting patient response to ICI. Predictions were made by labeling cells according to their sample's response and aggregating the classifications in a leave-one-out cross-validation manner. To enhance model performance, we applied Boruta feature selection, identifying key predictive genes. Cell-type specific predictions were made to evaluate each cellular group's participation, and improve model accuracy. SHAP values were then used to extract detailed information, including gene-pair interactions and their conditional effects on response. Additionally, we developed a novel reinforcement learning model to quantify predictivity at the single-cell level. Results Initial analysis achieved an AUC score of 0.84, which was improved to 0.89 following the application of Boruta feature selection, leading to the identification of an 11-gene predictive signature. T cell clusters were identified as significant contributors to immune response based on cell-specific classification. SHAP value analysis further elucidated gene behaviors and interactions, providing insights into their effects on model predictions. Finally, reinforcement learning-derived cell scores were used to filter cells and improve prediction accuracy. These gene- and cell-based signatures were found to be highly predictive across different independent datasets, including that of lung, breast, brain and skin cancers. Conclusions Our approach demonstrates the potential of sophisticated computational methods, including machine learning and reinforcement learning, to enhance the understanding of cancer immunity and improve the prediction of treatment responses using single-cell data.

Abstract:Cell annotation is a crucial methodological component to interpreting single cell and spatial omics data. These approaches were developed for single cell analysis but are often biased, manually curated and yet unproven in spatial omics. Here we apply a stemness model for assessing oncogenic states to single cell and spatial omic cancer datasets. This one-class logistic regression machine learning algorithm is used to extract transcriptomic features from non-transformed stem cells to identify dedifferentiated cell states in tumors. We found this method identifies single cell states in metastatic tumor cell populations without the requirement of cell annotation. This machine learning model identified stem-like cell populations not identified in single cell or spatial transcriptomic analysis using existing methods. For the first time, we demonstrate the application of a ML tool across five emerging spatial transcriptomic and proteomic technologies to identify oncogenic stem-like cell types in the tumor microenvironment.

Abstract:Progress in sequencing technologies and clinical experiments has revolutionized immunotherapy on solid and hematologic malignancies. However, the benefits of immunotherapy are limited to specific patient subsets, posing challenges for broader application. To improve its effectiveness, identifying biomarkers that can predict patient response is crucial. Machine learning (ML) play a pivotal role in harnessing multi-omic cancer datasets and unlocking new insights into immunotherapy. This review provides an overview of cutting-edge ML models applied in omics data for immunotherapy analysis, including immunotherapy response prediction and immunotherapy-relevant tumor microenvironment identification. We elucidate how ML leverages diverse data types to identify significant biomarkers, enhance our understanding of immunotherapy mechanisms, and optimize decision-making process. Additionally, we discuss current limitations and challenges of ML in this rapidly evolving field. Finally, we outline future directions aimed at overcoming these barriers and improving the efficiency of ML in immunotherapy research.

Abstract:Rapidly developing single-cell sequencing analyses produce more comprehensive profiles of the genomic, transcriptomic, and epigenomic heterogeneity of tumor subpopulations than do traditional bulk sequencing analyses. Moreover, single-cell techniques allow the response of a tumor to drug exposure to be more thoroughlyinvestigated. Deep learning (DL) models have successfully extracted features from complex bulk sequence data to predict drug responses. We review recent innovations in single-cell technologies and DL-based approaches related to drug sensitivity predictions. We believe that, by using insights from bulk sequencedata, deep transfer learning (DTL) can facilitate the use of single-cell data for training superior DL-based drug prediction models.

Abstract:The immune system holds the key for well-being – and survival of the host – depending on how it responds to pathogens, tumor cells, and self. The innate and the adaptive immune systems collaborate to achieve this goal, and our knowledge regarding how these two arms of the immune system function continues to evolve as profiling studies of immune responses based on multi-omics approaches often lead to dogma-shifting discoveries. A high-profile example is the recognition that innate immune responses are not genomically imprinted and inflexible. Instead, exposure to pathogens or even vaccines result in trained immunity ("innate memory") through mechanisms such as epigenetic changes in hematopoietic stem cells that profoundly alter the response patterns of innate immune cells to even antigenically unrelated subsequent pathogen encounters. Immunoprofiling has emerged as a powerful approach for deciphering immune reactions to diseases, infections, or therapeutics. The results are invaluable for (a) biomarker discovery by profiling immune cells and molecules and identify those indicative of presence, severity, and progression; (b) vaccine development; identifying correlates of protection, and optimize vaccine formulations to enhance immune responses and vaccine efficacy; (c) drug development; evaluating the effects of drugs and therapeutic agents on the immune system, researchers can assess drug safety, identify potential immune-related adverse effects, and optimize drug dosing regimens.

Abstract:The promise of precision medicine in oncology is to identify the ideal treatment for each patient, eliminating failed treatment cycles and reducing treatment burdens on patients and payors. While gene sequencing can predict effective treatment options in some cases, studies have estimated that only 10-15% of cancer patients are treated with genotype matched drugs. Additional treatment selection tools for predicting patient response thus remains a critical clinical need. While gene sequencing has clear utility in predicting therapeutic response, gene expression is less commonly used in clinical tests to guide treatment selection. Gene expression is theoretically attractive to predicting therapeutic response because, unlike mutational analysis, it provides a direct readout of the dysregulated biochemical activities in the cells which may be targeted by particular therapies. One of the major problems with conventional approaches to using gene expression to predict therapeutic response is tumor heterogeneity; that is, a biopsied tumor contains multiple cells types and even different tumor clones that can confound a conventional bulk gene expression analysis. More recently, single-cell RNA expression analysis technologies have grown in popularity. These technologies enable the fine characterization of tumors and their cellular makeup and hold the promise of increasing the power of gene expression measurements for identifying therapy response prediction tools. Here we show the application of single cell gene expression analysis with Proteona's MapResponseTM machine-learning algorithms to developing a predictive classifier for patient response to Daratumumab treatment in multiple myeloma. Starting with publicly available data (Cohen et al. Nat. Medicine 2021), we developed a classifier that accurately predicted the response of 94% of subjects in the published study. This classifier was able to accurately predict response in an independent cohort of Daratumumab-treated patients. In contrast, the classifier performed poorly in a cohort of patients who did not receive Daratumumab. Together these data suggest the classifier has specificity to predicting response to Daratumumab and is not a general prognostic signature. These early findings point to the potential value of combining single-cell RNA sequencing with machine-learning methods such as MapResponseTM to bring precision medicine to more patients. Abstract:Abstract Motivation Immune cells are important components of the immune system and are crucial for disease initiation, progression, prognosis and survival. Although several computational methods have been designed for predicting the abundance of immune cells, very few tools are applicable to mouse. Given that, mouse is the most widely used animal model in biomedical research, there is an urgent need to develop a precise algorithm for predicting mouse immune cells. Results We developed a tool named Immune Cell Abundance Identifier for mouse (ImmuCellAI-mouse), for estimating the abundance of 36 immune cell (sub)types from gene expression data in a hierarchical strategy of three layers. Reference expression profiles and robust marker gene sets of immune cell types were curated. The abundance of cells in three layers was predicted separately by calculating the ssGSEA enrichment score of the expression deviation profile per cell type. Benchmark results showed high accuracy of ImmuCellAI-mouse in predicting most immune cell types, with correlation coefficients between predicted value and real cell proportion of most cell types being larger than 0.8. We applied ImmuCellAI-mouse to a mouse breast tumor dataset and revealed the dynamic change of immune cell infiltration during treatment, which is consistent with the findings of the original study but with more details. We also constructed an online server for ImmuCellAI-mouse, on which users can upload expression matrices for analysis. ImmuCellAI-mouse will be a useful tool for studying the immune microenvironment, cancer immunology and immunotherapy in mouse models, providing an indispensable supplement for human disease studies. Abstract:COVID-19 is hypothesized to be linked to the host’s excessive inflammatory immunological response to SARS-CoV-2 infection, which is regarded to be a major factor in disease severity and mortality. Numerous immune cells play a key role in immune response regulation, and gene expression analysis in these cells could be a useful method for studying disease states, assessing immunological responses, and detecting biomarkers. Here, we developed a machine learning procedure to find biomarkers that discriminate disease severity in individual immune cells (B cell, CD4+ cell, CD8+ cell, monocyte, and NK cell) using single-cell gene expression profiles of COVID-19. The gene features of each profile were first filtered and ranked using the Boruta feature selection method and mRMR, and the resulting ranked feature lists were then fed into the incremental feature selection method to determine the optimal number of features with decision tree and random forest algorithms. Meanwhile, we extracted the classification rules in each cell type from the optimal decision tree classifiers. The best gene sets discovered in this study were analyzed by GO and KEGG pathway enrichment, and some important biomarkers like TLR2, ITK, CX3CR1, IL1B, and PRDM1 were validated by recent literature. The findings reveal that the optimal gene sets for each cell type can accurately classify COVID-19 disease severity and provide insight into the molecular mechanisms involved in disease progression.
A systematic assessment of deep learning methods for drug response prediction: from in vitro to clinical applications

Abstract:Drug response prediction is an important problem in personalized cancer therapy. Among various newly developed models, significant improvement in prediction performance has been reported using deep learning methods. However, systematic comparisons of deep learning methods, especially of the transferability from preclinical models to clinical cohorts, are currently lacking. To provide a more rigorous assessment, the performance of six representative deep learning methods for drug response prediction using nine evaluation metrics, including the overall prediction accuracy, predictability of each drug, potential associated factors and transferability to clinical cohorts, in multiple application scenarios was benchmarked. Most methods show promising prediction within cell line datasets, and TGSA, with its lower time cost and better performance, is recommended. Although the performance metrics decrease when applying models trained on cell lines to patients, a certain amount of power to distinguish clinical response on some drugs can be maintained using CRDNN and TGSA. With these assessments, we provide a guidance for researchers to choose appropriate methods, as well as insights into future directions for the development of more effective methods in clinical scenarios.
