Abstract:With some technological breakthroughs such as sequencing and microarray in the recent years, genomics, transcriptomics, proteomics, metabolomics and phenomics have made a great progress in the world. Theories and technologies of crop breeding have also been revolutionarized considerably. Traditional crop breeding is based on phenotypic selection, which is often called "empirical breeding" with poor predictability, long breeding cycle and low breeding efficiency. Modern crop molecular breeding including marker-assisted breeding, transgenic breeding and molecular design breeding has become an important direction in the field of plant breeding. It is based on the combination of genotypic selection and phenotypic selection and thus target genes/alleles can be directly selected and pyramided. Therefore, the efficiency of molecular breeding can be improved and the breeding duration can be shortened. The paper defines the concept of molecular breeding, briefly analyzes current status and issues of crop molecular breeding in China, and discusses strategies in the future.
Soybean knowledge base (SoyKB): Bridging the gap between soybean translational genomics and breeding

Abstract:Many genome-scale data are available in soybean including genomic sequence, transcriptomics (microarray, RNA-seq), proteomics and metabolomics datasets, together with growing knowledge of soybean in gene, microRNAs, pathways, and phenotypes. This represents rich and resourceful information which can provide valuable insights, if mined in an innovative and integrative manner and thus, the need for informatics resources to achieve that. Towards this we have developed Soybean Knowledge Base (SoyKB), a comprehensive all-inclusive web resource for soybean translational genomics and breeding. SoyKB handles the management and integration of soybean genomics and multi-omics data along with gene function annotations, biological pathway and trait information. It has many useful tools including Affymetrix probelD search, gene family search, multiple gene/metabolite analysis, motif analysis tool, protein 3D structure viewer and download/upload capacity for experimental data and annotations. It has a user-friendly web interface together with genome browser and pathway viewer, which display data in an intuitive manner to the soybean researchers, breeders and consumers. SoyKB has new innovative tools for soybean breeding including a graphical chromosome visualizer targeted towards ease of navigation for breeders. It integrates QTLs, traits, germplasm information along with genomic variation data such as single nucleotide polymorphisms (SNPs) and genome-wide association studies (GWAS) data from multiple genotypes, cultivars and G. soja. QTLs for multiple traits can be queried and visualized in the chromosome visualizer simultaneously and overlaid on top of the genes and other molecular markers as well as multi-omics experimental data for meaningful inferences. Abstract:Soybean (Glycine max) is a major source of plant protein and oil. Soybean breeding has benefitted from advances in functional genomics. In particular, the release of soybean reference genomes has advanced our understanding of soybean adaptation to soil nutrient deficiencies, the molecular mechanism of symbiotic nitrogen fixation, biotic and abiotic stress tolerance, and the roles of flowering time in regional adaptation, plant architecture, and seed yield and quality. Nevertheless, many challenges remain for soybean functional genomics and molecular breeding, mainly related to improving grain yield through high‐density planting, maize‐soybean intercropping, taking advantage of wild resources, utilization of heterosis, genomic prediction and selection breeding, and precise breeding through genome editing. This review summarizes the current progress in soybean functional genomics and directs future challenges for molecular breeding of soybean. This article is protected by copyright. Abstract:Soybean Knowledge Base (http://soykb.org) is a comprehensive web resource developed for bridging soybean translational genomics and molecular breeding research. It provides information for six entities including genes/proteins, microRNAs/sRNAs, metabolites, single nucleotide polymorphisms, plant introduction lines and traits. It also incorporates many multi-omics datasets including transcriptomics, proteomics, metabolomics and molecular breeding data, such as quantitative trait loci, traits and germplasm information. Soybean Knowledge Base has a new suite of tools such as In Silico Breeding Program for soybean breeding, which includes a graphical chromosome visualizer for ease of navigation. It integrates quantitative trait loci, traits and germplasm information along with genomic variation data, such as single nucleotide polymorphisms, insertions, deletions and genome-wide association studies data, from multiple soybean cultivars and Glycine soja.

Abstract:The major approaches of molecular breeding are transgenic and marker-assisted selection breeding.In the present study,the biological base of molecular breeding of rice were stated from several aspects including yield,adaptability,quality,resistance and heterosis.Some important achievements were enumerated as molecular breeding of rice progressed.As a result of the sequencing of rice genome,map-based cloning of genes controlling the important agronomic traits,the gradually perfected transgenic technology,the rapid development of bioinformatics,and the development of software in simulating breeding,breeding by molecular design has increasingly become an important method of rice breeding.

Abstract:With the fact of growing global population, changing climate, and environmental pressure, there is an urgent need to accelerate breeding novel crops with higher production, drought or heat tolerance, and less pesticide usage. Advances in genomics offer the potential to speed up the process of developing crops with promising agronomic traits. Agriculture genomics is the application of genomics in agriculture to improve the productivity and sustainability in crop and livestock production. With the combination of traditional and high-throughput sequencing platforms, there has been a tremendous increase in genomic resources available, including expressed sequence tags (ESTs), BAC end sequence, genetic sequence polymorphisms, gene expression profiling, whole-genome (re)sequencing, and genome-wide association studies. Given the emergence of genomic sequencing and expansion of bioinformatic tools, we are shifting from single gene study to whole-genome analysis, which offers a broader view of how all genes work together. Therefore, this special issue was organized, comprising eleven original research papers and three reviews aimed to highlight recent advances in (1) comparative genomics for plant breeding, (2) transcriptome analysis for plant breeding, (3) genotyping and marker-assisted breeding, and (4) recombinant DNA technology (Figure 1).

Abstract:Soybean [Glycine max (L.) Merr.] is a globally important crop due to its valuable seed composition, versatile feed, food, and industrial end‐uses, and consistent genetic gain. Successful genetic gain in soybean has led to widespread adaptation and increased value for producers, processors, and consumers. Specific focus on the nutritional quality of soybean seed composition for food and feed has further elucidated genetic knowledge and bolstered breeding progress. Seed components are historical and current targets for soybean breeders seeking to improve nutritional quality of soybean. This article reviews genetic and genomic foundations for improvement of nutritionally important traits, such as protein and amino acids, oil and fatty acids, carbohydrates, and specific food‐grade considerations; discusses the application of advanced breeding technology such as CRISPR/Cas9 in creating seed composition variations; and provides future directions and breeding recommendations regarding soybean seed composition traits.

Abstract:Soybean [ Glycine max (Linn.) Merr] is a source of plant-based proteins and an essential oilseed crop and industrial raw material. The increase in the demand for soybeans due to societal changes has coincided with the increase in the breeding of soybean varieties with enhanced traits. Earlier gene editing technologies involved zinc finger nucleases and transcription activator-like effector nucleases, but the third-generation gene editing technology uses clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 (Cas9). The rapid development of CRISPR/Cas9 technology has made it one of the most effective, straightforward, affordable, and user-friendly technologies for targeted gene editing. This review summarizes the application of CRISPR/Cas9 technology in soybean molecular breeding. More specifically, it provides an overview of the genes that have been targeted, the type of editing that occurs, the mechanism of action, and the efficiency of gene editing. Furthermore, suggestions for enhancing and accelerating the molecular breeding of novel soybean varieties with ideal traits (e.g., high yield, high quality, and durable disease resistance) are included.

Abstract:Soybean is a major crop that provides essential protein and oil for food and feed. Since its origin in China over 5000 years ago, soybean has spread throughout the world, becoming the second most important vegetable oil crop and the primary source of plant protein for global consumption. From early domestication and artificial selection through hybridization and ultimately molecular breeding, the history of soybean breeding parallels major advances in plant science throughout the centuries. Now, rapid progress in plant omics is ushering in a new era of precision design breeding, exemplified by the engineering of elite soybean varieties with specific oil compositions to meet various end-use targets. The assembly of soybean reference genomes, made possible by the development of genome sequencing technology and bioinformatics over the past 20 years, was a great step forward in soybean research. It facilitated advances in soybean transcriptomics, proteomics, metabolomics, and phenomics, all of which paved the way for an integrated approach to molecular breeding in soybean. In this review, we summarize the latest progress in omics research, highlight novel findings made possible by omics techniques, note current drawbacks and areas for further research, and suggest that an efficient multi-omics approach may accelerate soybean breeding in the future. This review will be of interest not only to soybean breeders but also to researchers interested in the use of cutting-edge omics technologies for crop research and improvement.

Abstract:Soybean (Glycine max) is a legume species of significant economic and nutritional value. The yield of soybean continues to increase with the breeding of improved varieties, and this is likely to continue with the application of advanced genetic and genomic approaches for breeding. Genome technologies continue to advance rapidly, with an increasing number of high-quality genome assemblies becoming available. With accumulating data from marker arrays and whole-genome resequencing, studying variations between individuals and populations is becoming increasingly accessible. Furthermore, the recent development of soybean pangenomes has highlighted the significant structural variation between individuals, together with knowledge of what has been selected for or lost during domestication and breeding, information that can be applied for the breeding of improved cultivars. Because of this, resources such as genome assemblies, SNP datasets, pangenomes and associated databases are becoming increasingly important for research underlying soybean crop improvement.

Abstract:The soybean (Glycine max) is a globally important crop due to its high protein and oil content, which serves as a key resource for human and animal nutrition, as well as bioenergy production. This review assesses recent advancements in soybean genetic improvement by conducting an extensive literature analysis focusing on enhancing resistance to biotic and abiotic stresses, improving nutritional profiles, and optimizing yield. We also describe the progress in breeding techniques, including traditional approaches, marker-assisted selection, and biotechnological innovations such as genetic engineering and genome editing. The development of transgenic soybean cultivars through Agrobacterium-mediated transformation and biolistic methods aims to introduce traits such as herbicide resistance, pest tolerance, and improved oil composition. However, challenges remain, particularly with respect to genotype recalcitrance to transformation, plant regeneration, and regulatory hurdles. In addition, we examined how wild soybean germplasm and polyploidy contribute to expanding genetic diversity as well as the influence of epigenetic processes and microbiome on stress tolerance. These genetic innovations are crucial for addressing the increasing global demand for soybeans, while mitigating the effects of climate change and environmental stressors. The integration of molecular breeding strategies with sustainable agricultural practices offers a pathway for developing more resilient and productive soybean varieties, thereby contributing to global food security and agricultural sustainability.

Abstract:<p id="C3">Molecular design breeding is one of the important methods to combine molecular genetics with conventional breeding, and to breed a series soybean variety with excellent traits. Although this method can shorten the breeding process to a large extent, it is rarely used in the artificial breeding process. Increasing production is one of the most important goals in the process of soybean breeding. Soybean is a typical short-day bean plant, which provides more than a quarter of plant protein for human and animals in the world. In the process of soybean breeding, increasing the yield is one of the main breeding objectives, among which the number of seeds per pod is one of the key traits to determine the yield per plant. In soybean, the number of seeds per pod was positively correlated with leaf shape, which was controlled by an allele <italic>Ln</italic>/<italic>ln</italic>. The broad leaflet (<italic>Ln</italic>) usually linked with no 4-seed pod, and narrow leaflet (<italic>ln</italic>) associated with 4-seed pod. Although <italic>Ln</italic> was potentially important for soybean yield, whether this locus could be used in molecular breeding had not been reported. In this study, we found that the narrow leaflet variety was always in high latitude, and the broad leaflet variety in low latitude. To improve soybean yield in low latitude, we developed the molecular marker of <italic>Ln</italic>. <italic>ln</italic> was substituted into broad leaflet varieties Willams 82 and Huaxia 3 by backcrossing. Our data provide an important theoretical and practical basis for molecular design breeding to improve soybean yield.

Abstract:Soybean ( Glycine max (L.) Merr.) is a typical short-day and temperate crop that is sensitive to photoperiod and temperature. Responses of soybean to photothermal conditions determine plant growth and development, which affect its architecture, yield formation, and capacity for geographic adaptation. Flowering time, maturity, and other traits associated with photothermal adaptability are controlled by multiple major-effect and minor-effect genes and genotype-by-environment interactions. Genetic studies have identified at least 11 loci ( E1 - E4 , E6 - E11 , and J) that participate in photoperiodic regulation of flowering time and maturity in soybean. Molecular cloning and characterization of major-effect flowering genes have clarified the photoperiod-dependent flowering pathway, in which the photoreceptor gene phytochrome A , circadian evening complex (EC) components, central flowering repressor E1 , and FLOWERING LOCUS T family genes play key roles in regulation of flowering time, maturity, and adaptability to photothermal conditions. Here, we provide an overview of recent progress in genetic and molecular analysis of traits associated with photothermal adaptability, summarizing advances in molecular breeding practices and tools for improving these traits. Furthermore, we discuss methods for breeding soybean varieties with better adaptability to specific ecological regions, with emphasis on a novel strategy, the Potalaization model, which allows breeding of widely adapted soybean varieties through the use of multiple molecular tools in existing elite widely adapted varieties.

Abstract:Soybean is one of the most important oilseed and fodder crops. Benefiting from the efforts of soybean breeders and the development of breeding technology, large number of germplasm have been generated over the last 100 years. Nevertheless, soybean breeding needs to be accelerated to meet the needs of a growing world population, to promote sustainable agriculture, and to address future environmental changes. The acceleration is highly reliant on the discoveries in gene functional studies. The release of the reference soybean genome in 2010 has significantly facilitated the advance in soybean functional genomics. Here, we review the research progress in soybean omics (genomics, transcriptomics, epigenomics, and proteomics), germplasm development (germplasm resources and databases), gene discovery (genes that are responsible for important soybean traits including yield, flowering and maturity, seed quality, stress resistance, nodulation, and domestication), and transformation technology during the past decade. At the end, we also briefly discuss current challenges and future directions.

Critical Reviews in Plant Sciences

Abstract:Soybean (Glycine max [L.] Merr.) was domesticated from the wild annual progenitor Glycine soja (Sieb. & Zucc.) in the temperate zone of China. Through domestication and improvement, soybean agronomic traits and adaptability have been significantly altered. In this review, we discuss the ways in which genetic changes were selected in soybean to enable adaptation to diverse environmental conditions. Challenges and strategies are discussed for breeding new elite varieties from existing elite varieties. Finally, we propose a strategy to break the current genetic bottleneck in soybean breeding: de novo domestication, which utilizes the excellent genetic resources available in wild soybean and provides a feasible strategy for accelerating the soybean improvement process. Overall, this review serves as a guide to understand the genetic factors that have driven soybean domestication and improvement over thousands of years, promoting future generation of soybean cultivars that are optimized for high yield under stressful environmental conditions.
