Abstract:In recent years, technological breakthroughs have greatly enhanced our ability to understand the complex world of molecular biology. Rapid developments in genomic profiling techniques, such as high-throughput sequencing, have brought new opportunities and challenges to the fields of computational biology and bioinformatics. Furthermore, by combining genomic profiling techniques with other experimental techniques, many powerful approaches (e.g., RNA-Seq, Chips-Seq, single-cell assays, and Hi-C) have been developed in order to help explore complex biological systems. As a result of the increasing availability of genomic datasets, in terms of both volume and variety, the analysis of such data has become a critical challenge as well as a topic of great interest. Therefore, statistical methods that address the problems associated with these newly developed techniques are in high demand. This book includes a number of studies that highlight the state-of-the-art statistical methods for the analysis of genomic data and explore future directions for improvement.

Abstract:Along with continously improving and developing of the biotechnology, especially completing of various whole genome projects of human (HGP), rice, mouse and rat, etc. In the near future, the data for amino acids, proteins, and their interaction will accumulate exponentially. The bioinformatics becomes very hot in biology, and it can be expected being hotter and hotter. This is due to that obtaining tremendous amount of data only provides conditions to reach knowledges, and which can only be acquired after rules and laws being found from data by analyzing. For example, HGP only provides the sequences of 4 amino acids (A, T, C, G), the blue print of our body, which means nothing for persons who do not know much about genes and proteins. This just like getting a Chinese book only a very little step to know what it says for a person knowing very little characters. In fact, the understanding about genes by the mankind looks like only in the elementary school level. On the other hand, we are facing an extremely active era of biotechnology, and many scientists call it the harvest age of genome projects. It not only makes it possible to obtain important results in pure science, but also provides opportunities for applications with great economical and social benefits. We should utilize these opportunities without hesitancy to exert the cooperation of multi-disciplines for going to the frontier of international science. In this marching, the mathematical modeling, ideas and algorithms, especially those of the probability theory and statistics will play key roles.

Abstract:This issue includes six articles that develop and apply statistical methods for the analysis of gene sequencing data of different types. The methods are tailored to the different data types and, in each case, lead to biological insights not readily identified without the use of statistical methods. A common feature in all articles is the development of methods for analyzing simultaneously data of different types (e.g., genotype, phenotype, pedigree, etc.); that is, using data of one type to inform the analysis of data from another type.

Abstract:Single cell high throughput genomic measurements are revolutionizing the fields of biology and medicine, providing a means to tackle biological problems that have thus far been inaccessible, such as the systematic discovery of new cell types, the identification of cellular heterogeneity in health and disease, or the cell-fate decisions taking place during differentiation and reprogramming. Recently implemented multi–omics measurements of genomes, transcriptomes, epigenomes, proteomes and chromatin organization are opening up new avenues to begin to disentangle the causal relationship between -omics layers and how these co-determine higher-order cellular phenotypes. This technological revolution is not restricted to basic science but promises major breakthroughs in medical diagnostics and treatments. In this paper we review existing computational methods for the analysis and integration of different -omics layers and discuss what new approaches are needed to leverage the full potential of single cell multi-omics data.

Abstract:The last 20 years have been a remarkable era for biology and medicine. One of the most significant achievements has been the sequencing of the first human genomes, which has laid the foundation for profound insights into human genetics, the intricacies of regulation and development, and the forces of evolution. Incredibly, as we look into the future over the next 20 years, we see the very real potential for sequencing more than 1 billion genomes, bringing even deeper insight into human genetics as well as the genetics of millions of other species on the planet. Realizing this great potential for medicine and biology, though, will only be achieved through the integration and development of highly scalable computational and quantitative approaches that can keep pace with the rapid improvements to biotechnology. In this perspective, I aim to chart out these future technologies, anticipate the major themes of research, and call out the challenges ahead. One of the largest shifts will be in the training used to prepare the class of 2035 for their highly interdisciplinary world.

A Statistical Perspective on the Challenges in Molecular Microbial Biology

Abstract:High throughput sequencing (HTS)-based technology enables identifying and quantifying non-culturable microbial organisms in all environments. Microbial sequences have enhanced our understanding of the human microbiome, the soil and plant environment, and the marine environment. All molecular microbial data pose statistical challenges due to contamination sequences from reagents, batch effects, unequal sampling, and undetected taxa. Technical biases and heteroscedasticity have the strongest effects, but different strains across subjects and environments also make direct differential abundance testing unwieldy. We provide an introduction to a few statistical tools that can overcome some of these difficulties and demonstrate those tools on an example. We show how standard statistical methods, such as simple hierarchical mixture and topic models, can facilitate inferences on latent microbial communities. We also review some nonparametric Bayesian approaches that combine visualization and uncertainty quantification. The intersection of molecular microbial biology and statistics is an exciting new venue. Finally, we list some of the important open problems that would benefit from more careful statistical method development.

Abstract:Advances in gene sequencing technology and decreasing costs have resulted in a proliferation of genomic data as an integral component of big data. The availability of vast amounts of genomic data and more sophisticated genomic analysis techniques has facilitated the transition of genomics from the laboratory to clinical settings. More comprehensive and precise DNA sequencing empowers patients to address health issues at the molecular level, facilitating early diagnosis, timely intervention, and personalized healthcare management strategies. Further exploration of disease mechanisms through identification of associated genes may facilitate the discovery of therapeutic targets. The prediction of an individual's disease risk allows for improved stratification and personalized prevention measures. Given the vast amount of genomic data, artificial intelligence, as a burgeoning technology for data analysis, is poised to make a significant impact in genomics.

Abstract:Cancers are caused by the accumulation of genomic alterations. Driver mutations are required for the cancer phenotype, whereas passenger mutations are irrelevant to tumor development and accumulate through DNA replication. A major challenge facing the field of cancer genome sequencing is to identify cancer-associated genes with mutations that drive the cancer phenotype. Here, we describe a powerful and flexible statistical framework for identifying driver genes and driver signaling pathways in cancer genome-sequencing studies. Biological knowledge of the mutational process in tumors is fully integrated into our statistical models and includes such variables as the length of protein-coding regions, transcript isoforms, variation in mutation types, differences in background mutation rates, the redundancy of genetic code, and multiple mutations in one gene. This framework provides several significant features that are not addressed or naively obtained by previous methods. In particular, on the observation of low prevalence of somatic mutations in individual tumors, we propose a heuristic strategy to estimate the mixture proportion of chi-square distribution of likelihood ratio test (LRT) statistics. This provides significantly increased statistical power compared to regular LRT. Through a combination of simulation and analysis of TCGA cancer sequencing study data, we demonstrate high accuracy and sensitivity in our methods. Our statistical methods and several auxiliary bioinformatics tools have been incorporated into a computational tool, DrGaP. The newly developed tool is immediately applicable to cancer genome-sequencing studies and will lead to a more complete identification of altered driver genes and driver signaling pathways in cancer.

Abstract:Over the last decade, the study of genomes has rapidly advanced to the point that genomic research now serves as the basis for many medical decisions and public health initiatives. Genetic variation is likely to contribute substantially to the variation in drug response observed across human populations. Genomic tools such as sequence variation and, more specifically, personal genome sequencing incorporating genome-wide association studies and next-generation sequences enable the precise prediction and treatment of disease. At present, DNA-based risk assessment for common complex diseases, application of molecular signatures and dose selection of therapeutic drugs are the important issues in personalized medicine. In order to make personalized medicine effective, these genomic techniques must be standardized and integrated into health systems and clinical workflow for prediction of disease incidence, genetic and environmental information to optimize the medical care and outcomes for each patient. Technology continues to lead the field of personalized medicine since the interpretation of the human genome is progressing as the cost and duration of genomic sequencing continue to decrease sharply. This review aimed at understanding the technologies that reveal how the changes that occur within the genome can alter their functions and the genomic variations that constitute individual susceptibility to diseases and responses to therapy.

Abstract:Microarray and deep sequencing technologies have provided unprecedented opportunities for mapping genome mutations, RNA transcripts, transcription factor binding, and histone modifications at high resolution at the genome-wide level. This has revolutionized the way in which transcriptomes, regulatory networks and epigenetic regulations have been studied and large amounts of heterogeneous data have been generated. Although efforts are being made to integrate these datasets unbiasedly and efficiently, how best to do this still remains a challenge. Here we review major impacts of high-throughput genome-wide data generation, their relevance to human diseases, and various bioinformatics approaches for data integration. Finally, we provide a case study on inflammatory diseases.

Abstract:Historically, the primary focus of cancer research has been molecular and clinical studies of a few essential pathways and genes. Recent years have seen the rapid accumulation of large-scale cancer omics data catalysed by breakthroughs in high-throughput technologies. This fast data growth has given rise to an evolving concept of 'big data' in cancer, whose analysis demands large computational resources and can potentially bring novel insights into essential questions. Indeed, the combination of big data, bioinformatics and artificial intelligence has led to notable advances in our basic understanding of cancer biology and to translational advancements. Further advances will require a concerted effort among data scientists, clinicians, biologists and policymakers. Here, we review the current state of the art and future challenges for harnessing big data to advance cancer research and treatment.

Abstract:Bioinformatics is the science of managing, mining, and interpreting information from biological entities. Genome sequencing projects have contributed to an exponential growth in complete and partial sequence databases. The structural genomics initiative aims to catalog the structure-function information for proteins. Advances in technology such as microarrays have launched the subfield of genomics and proteomics to study the genes, proteins, and the regulatory gene expression circuitry inside the cell. What characterizes the state of the field is the flood of data that exists today or that is anticipated in the future; data that needs to be mined to help unlock the secrets of the cell. Knowledge extracted from such analysis can be used effectively to better design new drugs, offer better medical care via diagnostic tests that combine information from multiple sources, and improve scientific and clinical practice.

Abstract:Computational biology is a rapidly evolving area where methodologies from computer science, mathematics, and statistics are applied to address fundamental problems in biology. The study of gene regulatory information is a central problem in current computational biology. This article reviews recent development of statistical methods related to this field. Starting from microarray gene selection, we examine methods for finding transcription factor binding motifs and cis-regulatory modules in coregulated genes, and methods for utilizing information from cross-species comparisons and ChIP-chip experiments. The ultimate understanding of cis-regulatory logic in mammalian genomes may require the integration of information collected from all these steps.

Abstract:The quick accumulation of biological and medical big data is an important characteristic of current life sciences.Typical representatives of such big data are omics data obtained with the so-called next-generation sequencing or NGS technology,including genomic data,epigenomic data,metagenomic data,transcriptomics data,etc.The amount of data is overwhelming,but our key interest is whether such big data can lead to big discovery on the rules or mechanisms behind life.The question "how will big pictures emerge from a sea of biological data" was asked as one of the 125 most challenging questions by the Science magazine in 2005.Now more than ten years have passed.This article provides a brief review and perspective on the development of next-generation DNA sequencing technology in the past decade,as well as its applications and impacts on the fields of medical genetics,synthetic biology,precision medicine and microbiome studies.The big biological data have already brought new discoveries in biology although yet more will be expected and such discoveries have already shown promising applications in medical practices.The wide availability of DNA sequencing especially its rapidly decreasing cost is revolutionizing the study of genetic diseases.Large-scale genome-wide association studies (GWAS) and exome-sequencing studies have discovered many genes that are associated with many types of diseases.Some have already began to be used in clinical diagnosis.Accompanying the development of technologies for reading genomes,the genome editing technology shows the other side of the story:editing and writing genomes.Such technologies are enabling the systematic understanding of complex biological systems,and point to promising new approaches for disease treatment and prevention.Cancer studies are a major field that benefited the most from omics data.People are gaining more and more understanding in the development of cancer,and new taxonomy of cancer types based on genomic and epigenomic data brings the hope toward the goal of precision medicine.NGS also brought big data of metagenome of human microbiomes.Such data have revealed the importance of microbiota to many aspects of human health.Big biological data have brought many advancement in life sciences and will lead to more scientific break-throughs in the future.To achieve this,bioinformatics has been playing a major role in turning data to information,and turning information to knowledge.Omics data are only type of the data for human health.Phenotypical data including data in medical records are equally or more important.It can be expected that the integrative analyses of omics data and medical phenotype data will bring more new discoveries for precision medicine research and practice.Methodology research on integrating and mining big biological and medical data will be crucial for such discoveries.

Abstract:The emergence of next generation sequencing technologies has brought cancer studies into a genomic era. With reasonable cost, cancer genomes can be scrutinized with unprecedented resolution and sensitivity. In this chapter, we discuss statistical methods that have been proposed to detect somatic variations at the DNA level using paired tumor and normal sequencing data, including single nucleotide alterations (SNAs) and copy number alterations (CNAs). We describe selected statistical methods, their strengths and limitations, and discuss future directions.
