Abstract:Key PointsBiofilms are clusters of microorganisms that stick to non-biological surfaces, such as rocks in a stream, as well as to surfaces on plants (roots) or in animals (epithelium).These clusters are often encased in an outer polymer layer that can be produced by the microorganism or by the defensive mechanisms of the colonized host.Biofilm formation is astonishingly widespread in nature and appears very early in the fossil record. Biofilm development also occurs in a vastly diverse range of microorganisms, including those that have changed little over of time. So, biofilm formation seems to be an ancient and fundamental part of the life cycles of many microorganisms and essential for survival in diverse environments.Biofilm formation represents a protected mode of growth that not only allows cells to survive in hostile environments, but also to colonize new niches by dispersal of microorganisms from the microbial clusters.Biofilms are an important, but incompletely understood, form of growth and survival for many bacteria. Recent evidence reveals that biofilms are structurally complex, dynamic systems that have both the characteristics of primitive multicellularly organized organisms and complex ecosystems.In this review, the implications of survival and dispersal mechanisms are discussed in the context of both the natural environment and infectious diseases.

Abstract:Biofilms are microbial communities nested in self-secreted extracellular polymeric substances that can provide microorganisms with strong tolerance and a favorable living environment. Deepening the understanding and research on positive effects of microbial biofilms is consequently necessary, since most researches focuses on how to control biofilms formation to reduce food safety issues. This paper highlights beneficial roles of biofilms including the formation mechanism, influencing factors, health benefits, strategies to improve its film-forming efficiency, as well as applications especially in fields of food industry, agriculture and husbandry, and environmental management. Beneficial biofilms can be affected by multiple factors such as strain characteristics, media composition, signal molecules, and carrier materials. The biofilm barrier composed of beneficial bacteria provides a more favorable microecological environment, keeping bacteria survival longer, and its derived metabolites are better conducive to health. However, in the practical application of biofilms, there are still significant challenges, especially in terms of film-forming efficiency, stability, and safety assessment. Continuous research is needed to discover innovative methods of utilizing biofilms for sustainable food development in the future, in order to fully unleash its potential and promote its application in the food industry.

Abstract:Microbes rarely exist as single species planktonic forms as they have been commonly studied in the laboratory. Instead, the vast majority exists as part of complex polymicrobial biofilm communities attached to host and environmental surfaces. The oral cavity represents one of the most diverse and well-studied polymicrobial consortia. Despite a burgeoning field of mechanistic biofilm research within the past decades, our understanding of interactions that occur between microbial members within oral biofilms is still limited. Thus, the primary objective of this review is to focus on polymicrobial biofilm formation, microbial interactions and signaling events that mediate oral biofilm development, consequences of oral hygiene on both local and systemic disease, and potential therapeutic strategies to limit oral dysbiosis.

Abstract:Oral microbial communities are extraordinarily complex in taxonomic composition and comprise interdependent biological systems. The bacteria, archaea, fungi, and viruses that thrive within these communities engage in extensive cell-cell interactions, which are both beneficial and antagonistic. Direct physical interactions among individual cells mediate large-scale architectural biofilm arrangements and provide spatial proximity for chemical communication and metabolic cooperation. In this review, we summarize recent work in identifying specific molecular components that mediate cell-cell interactions and describe metabolic interactions, such as cross-feeding and exchange of electron acceptors and small molecules, that modify the growth and virulence of individual species. We argue, however, that although pairwise interaction models have provided useful information, complex community-like systems are needed to study the properties of oral communities. The networks of multiple synergistic and antagonistic interactions within oral biofilms give rise to the emergent properties of persistence, stability, and long-range spatial structure, with these properties mediating the dysbiotic transitions from health to oral diseases. A better understanding of the fundamental properties of interspecies networks will lead to the development of effective strategies to manipulate oral communities.
Microbial communities and their interactions in biofilm systems: an overview

Abstract:Several important advances have been made in the study of biofilm microbial populations relating to their spatial structure (or architecture), their community structure, and their dependence on physicochemical parameters. With the knowledge that hydrodynamic forces influence biofilm architecture came the realization that metabolic processes may be enhanced if certain spatial structures can be forced. An example is the extent of plasmid-mediated horizontal gene transfer in biofilms. Recent in situ work in defined model systems has shown that the biofilm architecture plays a role for genetic transfer by bacterial conjugation in determining how far the donor cells can penetrate the biofilm. Open channels and pores allow for more efficient donor transport and hence more frequent cell collisions leading to rapid spread of the genes by horizontal gene transfer. Such insight into the physical environment of biofilms can be utilized for bioenhancement of catabolic processes by introduction of mobile genetic elements into an existing microbial community. If the donor organisms themselves persist, bioaugmentation can lead to successful establishment of newly introduced species and may be a more successful strategy than biostimulation (the addition of nutrients or specific carbon sources to stimulate the authochthonous population) as shown for an enrichment culture of nitrifying bacteria added to rotating disk biofilm reactors using fluorescent in situ hybridization (FISH) and microelectrode measurements of NH4+, NO2-, NO3-, and O2. However, few studies have been carried out on full-scale systems. Bioaugmentation and bioenhancement are most successful if a constant selective pressure can be maintained favoring the promulgation of the added enrichment culture. Overall, knowledge gain about microbial community interactions in biofilms continues to be driven by the availability of methods for the rapid analysis of microbial communities and their activities. Molecular tools can be grouped into those suitable for ex situ and in situ community analysis. Non-spatial community analysis, in the sense of assessing changes in microbial populations as a function of time or environmental conditions, relies on general fingerprinting methods, like DGGE and T-RFLP, performed on nucleic acids extracted from biofilm. These approaches have been most useful when combined with gene amplification, cloning and sequencing to assemble a phylogenetic inventory of microbial species. It is expected that the use of oligonucleotide microarrays will greatly facilitate the analysis of microbial communities and their activities in biofilms. Structure-activity relationships can be explored using incorporation of 13C-labeled substrates into microbial DNA and RNA to identify metabolically active community members. Finally, based on the DNA sequences in a biofilm, FISH probes can be designed to verify the abundance and spatial location of microbial community members. This in turn allows for in situ structure/function analysis when FISH is combined with microsensors, microautoradiography, and confocal laser scanning microscopy with advanced image analysis.

Abstract:Biofilm formation is a process in which microbial cells aggregate to form collectives that are embedded in a self-produced extracellular matrix. Bacillus subtilis is a Gram-positive bacterium that is used to dissect the mechanisms controlling matrix production and the subsequent transition from a motile planktonic cell state to a sessile biofilm state. The collective nature of life in a biofilm allows emergent properties to manifest, and B. subtilis biofilms are linked with novel industrial uses as well as probiotic and biocontrol processes. In this Review, we outline the molecular details of the biofilm matrix and the regulatory pathways and external factors that control its production. We explore the beneficial outcomes associated with biofilms. Finally, we highlight major advances in our understanding of concepts of microbial evolution and community behaviour that have resulted from studies of the innate heterogeneity of biofilms.

Biofilms in lab and nature: a molecular geneticist's voyage to microbial ecology

Abstract:This article reviews the latest findings on how extracellular signaling controls cell fate determination during the process of biofilm formation by Bacillus subtilis in the artificial setting of the laboratory. To complement molecular genetic approaches, surface-associated communities in settings as diverse as the pitcher plant Sarracenia purpurea and the human lung were investigated. The study of the pitcher plant revealed that the presence or absence of a mosquito larva in the pitcher plant controlled bacterial diversity in the ecosystem inside the pitcher plant. Through the analysis of the respiratory tract microbiota of humans suffering from cystic fibrosis (CF) a correlation between lung function and bacterial community diversity was found. Those that had lungs in good condition had also more diverse communities, whereas patients harboring Pseudomonas aeruginosa-the predominant CF pathogen-in their lungs had less diverse communities. Further studies focused on interspecies and intraspecies relationships at the molecular level in search for signaling molecules that would promote biofilm formation. Two molecules were found that induced biofilm formation in B. subtilis: nystatin-released by other species-and surfactin-released by B. subtilis itself. This is a role not previously known for two molecules that were known for other activities-nystatin as an antifungal and surfactin as a surfactant. In addition, surfactin was found to also trigger cannibalism under starvation. This could be a strategy to maintain the population because the cells destroyed serve as nutrients for the rest. The path that led the author to the study of microbial biofilms is also described.

Abstract:Key PointsBacteria often exist in biofilms, which are surface-adhering or free-floating groups of cells that are bound together by a secreted polymer matrix. These microbial collectives are important for bacterial occupation of diverse ecological niches, they contribute to biogeochemical cycling, and they cause disease in multicellular organisms.Within biofilms, bacteria interact with each other closely through cooperative phenotypes, such as the production of digestive enzymes, and antagonistic phenotypes, such as the expression of type V or type VI secretion systems. The evolutionary dynamics of these social phenotypes depend on their costs and their effects on other cells.Many bacterial social phenotypes involve the secretion of products that affect neighbours in a distance-dependent manner. As a result, interaction networks within biofilms are largely determined by the spatial structure of the biofilms — that is, the arrangement in space of different clones, strains and species.When biofilms are segregated into clonal clusters, the neighbourhood of a given cell mostly contains clonemates, and natural selection often favours the secretion of compounds that benefit all recipient cells. However, when different strains and species are spatially mixed within biofilms, cells primarily interact with other genotypes and antagonistic behaviour is often favoured. Under certain circumstances, between-species commensalism or mutualism can also evolve and remain stable against cheating.Cooperative and antagonistic phenotypes fall under the control of sophisticated sensory mechanisms, such as competition sensing and quorum sensing, that evolved to help account for the variation in exposure to other strains and species in space and time. These regulatory mechanisms help to reduce the marginal costs of social phenotypes, maximize their fitness impacts and ensure that the correct recipient cells are targeted.Both cooperative and antagonistic behaviours feed back onto population spatial structure by locally altering the growth rates of other cells and thus changing local biofilm composition.Many bacteria and unicellular eukaryotes have evolved strategies for actively altering biofilm population structure, either through selective adhesion that spatially assorts the biofilm into groups that contain one or more specific genotypes or through the secretion of extracellular matrix components that spatially organize biofilm-dwelling cells.

Abstract:Biofilms are unique, multicellular life forms that challenge our understanding of the microbial functioning. The last decades of research on biofilms have allowed us to better understand their importance in the context of both health and various pathologies in the human body, although many knowledge gaps hindering their correct comprehension still exist. Biofilms are classically described as mushroom-shaped structures attached to the substrate; however, an increasing body of evidence shows that their morphology in clinical conditions may differ significantly from that classically presented. Although this may result partly from the unique physicochemical conditions within the host, the interaction between microbes and immune cells during development of a biofilm should not be underestimated. The current Opinion confronts the classical view on biofilms with the latest scientific research describing the vitality of interactions with immune cells as a modulator of the biofilm phenotype and behavior in clinical conditions.

Abstract:Biofilms are a kind of biological structure with high complexity and self-organization, composed of a variety of microorganisms (bacteria, archaea, algae, and micro eukaryotes) and biological substrates (polysaccharides, proteins, fatty acids, etc.). They own special structures and ecological functions, and play important roles in microbial colonization, niche construction and environmental adaptability. Many microorganisms' behaviors, such as pathogenic infection, toxin production, drug resistance, biofouling and pipe blockage, are related with biofilms. The formation of these events is full of various microbial behaviors, including signal communication, cooperation/competition, division of labor, as well as "bacteria intelligence" under the adverse circumstances. These features offer further indication of the sociological attributes of biofilms, which also provide a new insight into them. Thus, based on the 3D structure of biofilms, we took the communication language, collaboration, and intelligent resistance (environmental stress, coevolution) inside biofilms as the core to elaborate their social characteristics, in order to get a better understanding of their nature and sociomicrobiology.

Abstract:The human body is colonized by a diverse community of microorganisms that are crucial for human health, while microbiota homeostasis is modulated by both environmental and host-derived cues. Specific microbial species form surface-attached microcolonies surrounded by their self-generated extracellular polymeric substances called biofilms. These complex assemblies may protect commensal bacteria, serving as a barrier against pathogenic microorganisms as well as hostile conditions, thus creating structuralized microbial communities for complex microbial interactions. However, biofilms formed by pathogenic bacteria will lead to invasion and perturbance of microbiota homeostasis, potentially leading to dysbiosis and diseases. In this review, we provide an in-depth analysis of the multiple-species biofilms on microbiota homeostasis within the human body. We describe the nature of biofilms in various anatomical regions, emphasizing their protective role against pathogenic invasions and their potential roles in causing disease under certain conditions. We also explore the microbial interactions between biofilms and microbial communities, emphasizing the significant potential of biofilms to alter the structure and composition of microbial assemblages. Finally, we suggest the directions for future biofilm research to enhance our understanding of the pathogenesis of diseases related to microbial dysbiosis and human health.

Abstract:Biofilms are complex, self-organized consortia of microorganisms that produce a functional, protective matrix of biomolecules. Physically, the structure of a biofilm can be described as an entangled polymer network which grows and changes under the effect of gradients of nutrients, cell differentiation, quorum sensing, bacterial motion, and interaction with the environment. Its development is complex, and constantly adapting to environmental stimuli. Here, we review the fundamental physical processes the govern the inception, growth and development of a biofilm. Two important mechanisms guide the initial phase in a biofilm life cycle: (\emph{i}) the cell motility near or at a solid interface, and (\emph{ii}) the cellular adhesion. Both processes are crucial for initiating the colony and for ensuring its stability. A mature biofilm behaves as a viscoelastic fluid with a complex, history-dependent dynamics. We discuss progress and challenges in the determination of its physical properties. Experimental and theoretical methods are now available that aim at integrating the biofilm's hierarchy of interactions, and the heterogeneity of composition and spatial structures. We also discuss important directions in which future work should be directed.

Abstract:Abstract Biofilms are organised heterogeneous assemblages of microbial cells that are encased within a self-produced matrix. Current estimates suggest that up to 80% of bacterial and archaeal cells reside in biofilms. Since biofilms are the main mode of microbial life, understanding their biology and functions is critical, especially as controlling biofilm growth is essential in industrial, infrastructure and medical contexts. Here we discuss biofilms both as collections of individual cells, and as multicellular biological individuals, and introduce the concept of biofilms as unique incubators of diversity for the microbial world.

Abstract:The biofilm matrix can be considered to be a shared space for the encased microbial cells, comprising a wide variety of extracellular polymeric substances (EPS), such as polysaccharides, proteins, amyloids, lipids and extracellular DNA (eDNA), as well as membrane vesicles and humic-like microbially derived refractory substances. EPS are dynamic in space and time and their components interact in complex ways, fulfilling various functions: to stabilize the matrix, acquire nutrients, retain and protect eDNA or exoenzymes, or offer sorption sites for ions and hydrophobic substances. The retention of exoenzymes effectively renders the biofilm matrix an external digestion system influencing the global turnover of biopolymers, considering the ubiquitous relevance of biofilms. Physico-chemical and biological interactions and environmental conditions enable biofilm systems to morph into films, microcolonies and macrocolonies, films, ridges, ripples, columns, pellicles, bubbles, mushrooms and suspended aggregates — in response to the very diverse conditions confronting a particular biofilm community. Assembly and dynamics of the matrix are mostly coordinated by secondary messengers, signalling molecules or small RNAs, in both medically relevant and environmental biofilms. Fully deciphering how bacteria provide structure to the matrix, and thus facilitate and benefit from extracellular reactions, remains the challenge for future biofilm research.

Abstract:Biofilms can be defined as communities of microorganisms attached to a surface. It is clear that microorganisms undergo profound changes during their transition from planktonic (free-swimming) organisms to cells that are part of a complex, surface-attached community. These changes are reflected in the new phenotypic characteristics developed by biofilm bacteria and occur in response to a variety of environmental signals. Recent genetic and molecular approaches used to study bacterial and fungal biofilms have identified genes and regulatory circuits important for initial cell-surface interactions, biofilm maturation, and the return of biofilm microorganisms to a planktonic mode of growth. Studies to date suggest that the planktonic-biofilm transition is a complex and highly regulated process. The results reviewed in this article indicate that the formation of biofilms serves as a new model system for the study of microbial development.

Abstract:This paper reviews the effects on bacterial biofilms from perspectives of fungi,other bacteria,protozoa and bacteriophages. Between bacteria and fungi, the biofilms are not only means of antagonism of bacteria, but also intermediate coexistence of the two.When dealing with heterogeneous bacteria, it competes with intruders as a physical defender.When it suffers from predator's predation the density of biofilms increased to cope with the impact of protozoa, or the formation of biofilms reduced and then the uneasily predated microcolonies formed. In terms of resistance to bacteriophage's infection, the role of biofilms includes aligning the bacteria closer, regulating their chemical composition and their quorum sensing, to inhibit bacteriophage infection.

Abstract:Microbial biofilms are communities of aggregated microbial cells embedded in a self-produced matrix of extracellular polymeric substances (EPS). Biofilms are recalcitrant to extreme environments, and can protect microorganisms from ultraviolet (UV) radiation, extreme temperature, extreme pH, high salinity, high pressure, poor nutrients, antibiotics, etc., by acting as “protective clothing”. In recent years, research works on biofilms have been mainly focused on biofilm-associated infections and strategies for combating microbial biofilms. In this review, we focus instead on the contemporary perspectives of biofilm formation in extreme environments, and describe the fundamental roles of biofilm in protecting microbial exposure to extreme environmental stresses and the regulatory factors involved in biofilm formation. Understanding the mechanisms of biofilm formation in extreme environments is essential for the employment of beneficial microorganisms and prevention of harmful microorganisms.

Abstract:Bacterial biofilms can be viewed as a specific type of persistent bacterial infection. After initial invasion, microbes can attach to living and non‐living surfaces, such as prosthetics and indwelling medical devices, and form a biofilm composed of extracellular polysaccharides, proteins, and other components. In hosts, biofilm formation may trigger drug resistance and inflammation, resulting in persistent infections. The clinical aspects of biofilm formation and leading strategies for biofilm inhibitors will be discussed in this mini‐review.
