Abstract:Optical microscopy is non-invasive, sample-friendly, and fast, rendering itself the major approach for human beings to explore the microcosmic world. However, the diffraction limit has hindered the resolution of all optical imaging systems to approximately half the wavelength of visible light for over a century, until it was fundamentally broken by the development of super-resolution optical fluorescence microscopy. This technology bridges the gap between the electron microscopes (1 nm) and the ordinary optical microscopes (200 nm to 250 nm), but it is essentially useless for most samples, especially those non-fluorescent-labeled. In recent years, inspired by the synthetic aperture imaging, we have developed the optical super-resolution imaging based on frequency shift, providing a new approach to optical super-resolution imaging. As the technique is not limited by the nonlinear effects of fluorescence, it is applicable for both non-fluorescent-labeled and fluorescent-labeled samples. Besides, due to such advantages as fast imaging, high sample universality, and low phototoxicity, the technique shows good prospects in multiple fields, including materials science, biology, and medicine. In this paper, we deliver a detailed overview on both the principles and methods of optical super-resolution imaging based on frequency shift, as well as our prospects to the future development direction of this technique.
Deep Tissue Focusing Based on Machine Learning

Abstract:Non-invasive deep tissue imaging and focusing is highly demanded in biomedical research. However, for in vivo applications, the major challenge is the limited imaging depth, a of random scattering in biological tissue causing exponential attenuation of the ballistic component the light wave. Here we present the optical focusing with diffraction-limited resolution deep inside highly scattering media by using machine learning. Compared with conventional adaptive optics, method can not only provide high-speed sensor-less wavefront measurement with more than 90% accuracy, but also dramatically reduce photobleaching and photodamage. This technology paves the way for many important applications in fundamental biology research, especially in neuroscience.
Opto-Ultrasound Imaging in Vivo in Deep Tissue

Abstract:It is of keen importance of deep tissue imaging with high resolution in vivo. Here we present an opto-ultrasound imaging method which utilizes an ultrasound to confine the laser pulse in a very tiny spot as a guide star. The results show that the imaging depth is 2mm with a resolution of 10um. Meanwhile, the excitation power we used is less than 2mW, which indicates that our methods can be applied in vivo without optical toxicity and optical bleaching due to the excitation power.
A Programmable Optical Filter with Arbitrary Transmittance for Fast Spectroscopic Imaging and Spectral Data Post-Processing.

Abstract:Spectral reconstruction method based on narrow-band measurements has been demonstrated to achieve ultrafast spectroscopic imaging with high spatial and spectral resolution, in which multiple narrow-band images are collected by using several specific filters. Although commercially available filters can be employed in such method, filters with complex transmittance that are difficult to be fabricated typically show significant improvement in spectral reconstruction accuracy. In this study, a two dimensional programmable optical filter based on digital micromirror device (DMD) is proposed, in which its transmittance spectrum can be arbitrarily and quickly switched to realize complex transmittance. Furthermore, its flexible transmittance enables directly hardware-based spectral data post-processing, which can perform data acquisition and analysis simultaneously. Those have been evaluated by the diffuse reflectance spectra from normal and occluded skin flaps, as well as Raman spectra from live, apoptosis and necrosis leukemia cells. Our simulation results show that much higher spectral reconstruction accuracies can be achieved by the optimized filters with complex transmittance. Furthermore, the classification accuracy by using the proposed method is comparable to those achieved by conventional numerical methods. Therefore, based on the proposed programmable optical filter, fast spectroscopic imaging with high spatial and spectral resolution can be achieved for observing fast changing phenomena and even real-time target identification.
Spatially Variant Deblur and Image Enhancement in a Single Multimode Fiber Imaged by Deep Learning

Abstract:A single multimode fiber has been applied in minimally invasive endoscopy with wavefront shaping for biological research such as brain imaging. Most of the fibers, such as step-index and graded-index multimode fibers, give rise to spatially variant blur due to limits on the numerical aperture and collection efficiency. Routines to solve this problem are based on iterative algorithms, which are often slow and computer-intense. We developed a method to synthesize datasets for driving a deep learning network to deblur and denoise the spatially variant degraded image. This approach is fast (5 ms), up to three orders of magnitude faster than the iterative way. Furthermore, our method can be applied to different types of fiber endoscopy, and two types of fiber are tested here. The performance is verified on fluorescence beads and three kinds of biological tissue sections in the experiment, demonstrating effectiveness in image enhancement.

Abstract:Fluorescence imaging has become an essential tool in biomedical research. However, non-invasive deep-tissue three-dimensional optical in vivo imaging with the high spatiotemporal resolution is challenging due to the interaction between photons and tissues. Beam shaping has been used to tailor microscopy techniques to enhance microscope performance. The near-infrared window (NIR) between 700 and 1,700 nm, generally emphasized as the NIR-II (1,000–1,700 nm) window, has been developed into a promising bio-optical solution chosen as the lower interaction effect in this spectrum, showing potential in basic biological research and clinical application. In this review, we summarize the existing methods to increase penetration depth and extensively describe biological microscopy techniques, NIR-II spectral windows, and fluorophores. Strategies to improve bioimaging performance and NIR-II imaging applications are introduced. Based on the current research achievements, we elucidate the main challenges and provide some recommendations and prospects for deep tissue penetration fluorescence for future biomedical applications.

Abstract:Fluorescence imaging has made tremendous inroads toward understanding the complexity of biological systems, but in vivo deep-tissue imaging remains a great challenge due to the optical opacity of biological tissue. Recent improvements in laser and detector manufacturing have allowed the expansion of nonlinear and linear fluorescence imaging to the underexplored "tissue-transparent" second near-infrared (NIR-II; 1000-1700 nm) window, opening up new opportunities for optical access deep inside opaque tissue. Molecular fluorophores have historically played a major role in fluorescence bioimaging. It is increasingly important to design new molecular fluorophores to fully unlock the potential of NIR-II imaging techniques. In this outlook, we give an overview of the novel molecular fluorophores developed for deep-tissue bioimaging in the past five years and discuss their pros and cons in applications. Guidelines for designing new molecular fluorophores with the desirable properties are also provided.

Abstract:We propose a novel wide-field fluorescence sectioning microscope based on polarization filtering image enhancement and dynamic speckle illumination in this article. A new type of polarization filtering image enhancement technology, based on the differences in polarization characteristic between excitation light and fluorescence, is used to filter out the excitation light and enhance image quality. The dynamic speckle illumination is employed to achieve the wide field fluorescence sectioning which has many advantages, such as simple configuration, low cost, rapid response and easy operation. The experimental results indicate that our filtering method can be utilized to improve the image quality significantly, and the dynamic using speckle illumination can be employed to achieve optical sectioning with a wide field and a high vertical resolution capability. Our study is not only to enrich the technological method to extract the weak fluorescence signal from the strong excitation light, but also to provide a significant reference for developing a light wavelength tunable multi-spectral fluorescence microscope with rapid response.
Optical Focusing Deep Inside Dynamic Scattering Media with Near-Infrared Time-Reversed Ultrasonically Encoded (TRUE) Light

Abstract:Focusing light deep inside living tissue has not been achieved despite its promise to play a central role in biomedical imaging, optical manipulation and therapy. To address this challenge, internal-guide-star-based wavefront engineering techniques-for example, timereversed ultrasonically encoded (TRUE) optical focusing-were developed. The speeds of these techniques, however, were limited to no greater than 1 Hz, preventing them from in vivo applications. Here we improve the speed of optical focusing deep inside scattering media by two orders of magnitude, and focus diffuse light inside a dynamic scattering medium having a speckle correlation time as short as 5.6 ms, typical of living tissue. By imaging a target, we demonstrate the first focusing of diffuse light inside a dynamic scattering medium containing living tissue. Since the achieved focusing speed approaches the tissue decorrelation rate, this work is an important step towards in vivo deep tissue noninvasive optical imaging, optogenetics and photodynamic therapy.
Ultrafast Optical Clearing Method for Three-Dimensional Imaging with Cellular Resolution.

Abstract:Optical clearing is a versatile approach to improve imaging quality and depth of optical microscopy by reducing scattered light. However, conventional optical clearing methods are restricted in the efficiency-first applications due to unsatisfied time consumption, irreversible tissue deformation, and fluorescence quenching. Here, we developed an ultrafast optical clearing method (FOCM) with simple protocols and common reagents to overcome these limitations. The results show that FOCM can rapidly clarify 300-µm-thick brain slices within 2 min. Besides, the tissue linear expansion can be well controlled by only a 2.12% increase, meanwhile the fluorescence signals of GFP can be preserved up to 86% even after 11 d. By using FOCM, we successfully built the detailed 3D nerve cells model and showed the connection between neuron, astrocyte, and blood vessel. When applied to 3D imaging analysis, we found that the foot shock and morphine stimulation induced distinct c-fos pattern in the paraventricular nucleus of the hypothalamus (PVH). Therefore, FOCM has the potential to be a widely used sample mounting media for biological optical imaging.

Abstract:A fundamental challenge in fluorescence microscopy is the defocused background caused by scattering light, optical aberration, or limited axial resolution. Severe defocus backgrounds will submerge the in-focus information and cause artifacts in the following processing. Here, we leverage a priori knowledge about dark channels of biological structures and dual frequency separation to develop a single-frame defocus removal algorithm. It stably improves the signal-to-background ratio and structural similarity index measure of images by approximately 10-fold, and recovers in-focus signal with 85% accuracy, even when the defocus background is 50 times larger than in-focus information. Our Dark-based optical sectioning approach (Dark sectioning) is fully compatible with various microscopy techniques, such as wide-filed microscopy, polarized microscopy, laser-scanning / spinning-disk confocal microscopy, stimulated emission depletion microscopy, lightsheet microscopy, and light-field microscopy. It also complements reconstruction or processing algorithms such as deconvolution, structure illumination microscopy, and super-resolution optical fluctuation imaging.

Abstract:Spatial frequency domain imaging is a non-contact, wide-field, fast-diffusion optical imaging technique, which in principle uses steady-state spatially modulated light to irradiate biological tissue, reconstruct two-dimensional or three-dimensional tissue optical characteristic map through optical transmission model, and further quantify the spatial distribution of tissue physiological parameters by multispectral imaging technique. The selection of light source wavelength and light field spatial modulation frequency is directly related to the accuracy of tissue optical properties and tissue physiological parameters extraction. For improvement of the measurement accuracy of optical properties and physiological parameters in the two-layer tissue, a multispectral spatial frequency domain imaging system is built based on liquid crystal tunable filter, and a data mapping table of spatially resolved diffuse reflectance and optical properties of two-layer tissue is established based on scaling Monte Carlo method. Combined with the dispersion effect and window effect of light-tissue interaction, the study applies numerical simulation to optimize the wavelength in the 650-850 nm range with spectral resolution of 10 nm. In order to minimize the uncertainty of the optical properties, Cramér-Rao bound is used to optimize the optical field spatial modulation frequency by transmitting the uncertainty of optical properties. The results showed that in order to realize the detection of melanin, oxyhemoglobin, deoxyhemoglobin, water and other physiological parameters in two-layer tissue, the best wavelength combination was determined as 720, 730, 760 and 810 nm according to the condition number. The findings of the Cramér-Rao bound analysis reveal that the uncertainty of optical characteristics for the frequency combinations [0, 0.3] mm-1, [0, 0.2] mm-1, and [0, 0.1] mm-1 increases successively. Under the optimal combination of wavelength and frequency, the diffuse reflectance of the gradient gray-scale plate measured by the multi-spectral spatial frequency domain imaging system is linearly correlated with the calibration value. The error between the measured liquid phantom absorption coefficient and the collimation projection system based on colorimetric dish is less than 2%. The experimental results of human brachial artery occlusion indicate that under the optimal wavelength combination, the change of the second layer absorption coefficient captured by the three frequency combinations decreases in turn, so as the change of oxygen saturation.

Abstract:Abstract Fluorescent proteins are used extensively in transgenic animal models to label and study specific cell and tissue types. Expression of these proteins can be imaged and analyzed using fluorescent and confocal microscopy. Conventional confocal microscopes cannot penetrate through tissue more than 4–6 μm thick. Tissue clearing procedures overcome this challenge by rendering thick specimens into translucent tissue. However, most tissue clearing techniques do not satisfactorily preserve expression of endogenous fluorophores. Using simple adjustments to the BABB (Benzoic Acid Benzyl Benzoate) clearing methodology, preservation of fluorophore expression can be maintained. Modified BABB tissue clearing is a reliable technique to clear skin and soft tissue specimens for the study of dermal biology, wound healing and fibrotic pathologies.

Abstract:Fluorescence microscopic imaging in centimeter-deep tissue has been highly sought-after for many years because much interesting in vivo micro-information, such as microcirculation, tumor angiogenesis, and metastasis, may deeply locate in tissue. In this study, for the first time this goal has been achieved in 3-centimeter deep tissue with high signal-to-noise ratio (SNR) and picomole sensitivity under radiation safety thresholds. These results are demonstrated not only in tissue-mimic phantoms but also in actual tissues, such as porcine muscle, ex vivo mouse liver, ex vivo spleen, and in vivo mouse tissue. These results are achieved based on three unique technologies: excellent near infrared ultrasound-switchable fluorescence (USF) contrast agents, a sensitive USF imaging system, and an effective correlation method. Multiplex USF fluorescence imaging is also achieved. It is useful to simultaneously image multiple targets and observe their interactions. This work opens the door for future studies of centimeter-deep tissue fluorescence microscopic imaging.
Deep and Dynamic Metabolic and Structural Imaging in Living Tissues

Abstract:Label-free imaging through two-photon autofluorescence (2PAF) of NAD(P)H allows for non-destructive and high-resolution visualization of cellular activities in living systems. However, its application to thick tissues and organoids has been restricted by its limited penetration depth within 300 $\mu$m, largely due to tissue scattering at the typical excitation wavelength (~750 nm) required for NAD(P)H. Here, we demonstrate that the imaging depth for NAD(P)H can be extended to over 700 $\mu$m in living engineered human multicellular microtissues by adopting multimode fiber (MMF)-based low-repetition-rate high-peak-power three-photon (3P) excitation of NAD(P)H at 1100 nm. This is achieved by having over 0.5 MW peak power at the band of 1100$\pm$25 nm through adaptively modulating multimodal nonlinear pulse propagation with a compact fiber shaper. Moreover, the 8-fold increase in pulse energy at 1100 nm enables faster imaging of monocyte behaviors in the living multicellular models. These results represent a significant advance for deep and dynamic metabolic and structural imaging of intact living biosystems. The modular design (MMF with a slip-on fiber shaper) is anticipated to allow wide adoption of this methodology for demanding in vivo and in vitro imaging applications, including cancer research, autoimmune diseases, and tissue engineering.

Optical wavefront shaping in deep tissue using photoacoustic feedback

Abstract:Over the past decade, optical wavefront shaping has been developed to focus light through highly opaque scattering layers, opening new possibilities for biomedical applications. To probe light intensity deep inside soft scattering media such as biological tissues, internal guide-stars are required. Here, we give an overview of the main principles and describe in depth the use of a photoacoustic feedback signal for this purpose. We further present first principles calculations and simulations to estimate important experimental parameters, and detailed instructions on designing and conducting these experiments. Finally, we provide guidance towards selecting suitable equipment for building a typical experimental setup, paving the way for further innovative biomedical imaging and therapy applications.

Abstract:A faithful representation of the incident acoustic wave requires sufficient frequency bandwidth and detection sensitivity, thus assuring image fidelity. Our recent advancement in broadband optical surface wave sensing for ultrasounds demonstrates exceptional detection sensitivity, whereas prism-based optical interrogation configuration compromises the response to high-frequency ultrasounds. By exploiting a total internal reflection fluorescence (TIRF) objective for delivering the interrogation light onto a coverslip (that is covered by several drops of water) with an angle of incidence exceeding the critical angle, an optical microscopic evanescent sensor is proposed and experimentally verified for ultrasonic measurement. An estimated noise-equivalent-pressure sensitivity of ~174 Pa with bandwidth of ~229 MHz is achieved via converting the ultrasonically modulated phase shift in the reflected beam into the time-varying interference intensity, enabling a complementary high performance in practice. With the broadband sensor, photoacoustic spectroscopic analysis allows differentiating the microspheres with identical morphology but different densities and sound velocities. This suggests great potentials of the sensor in various biomedical photoacoustic/ultrasonic investigations.

Abstract:Observing microvasculature in its native environment provides invaluable information to understand the initiation and development of microcirculatory related diseases. However, the lack of a high-resolution three-dimensional (3D) imaging technique hinders in vivo investigation of the microvasculature. Recently, we found that the red blood cells can emit autofluorescence signals with short-wavelength two-photon excitation. In this study, we exploited this property and developed a time-resolved two-photon excitation microscopy system using a homemade 520 nm femtosecond fiber laser as the excitation source. Using this system, we could achieve intravital high-resolution 3D imaging of a microvascular network noninvasively. In a mouse tumor model, tumorous blood vessels could be observed and distinguished clearly from the normal vessels.

Abstract:Fluorescent microscopy (FM) is an essential means for the Life Sciences research in micro-scale. By use of these advanced techniques, the most finest structures of in vivo biological tissue could be observed, as well as the dynamics mechanism at different levels be traced in realtime. At present, 3D in vivo FM with high spatiotemporal resolution through the deep scattering tissue is full of challenges. Being experienced nearly one decade development, the Adaptive Optics methodologies have been proven to be an effective way to correct the wavefront aberrations in space-variant caused by the heterogeneous tissue. In this paper, the imaging requirements and characteristics of 3D in vivo FM were summarized firstly. Then many feasible AO applications attaching to the Confocal Microscopy, Stochastic Optical Reconstruction Microscopy, Photoactivated Localization Microscopy, Stimulated Emission Depletion Microscopy, Two-Photon/Multi-Photon Microscopy were presorted, respectively. Finally, some probable research points and further trend were given.

Abstract:Benefiting from its advantages in fast volumetric imaging for recording biodynamics, Fourier light field microscopy (FLFM) has a wide range of applications in biomedical research, especially in neuroscience. However, the imaging quality of the FLFM is always deteriorated by both the out-of-focus background and the strong scattering in biological samples. Here we propose a structured-illumination and interleaved-reconstruction based Fourier light field microscopy (SI-FLFM), in which we can filter out the background fluorescence in FLFM without sacrificing imaging speed. We demonstrate the superiority of our SI-FLFM in high-speed, background-inhibited volumetric imaging of various biodynamics in larval zebrafish and mice in vivo. The signal-to-background ratio (SBR) is improved by tens of times. And the volumetric imaging speed can be up to 40 Hz, avoiding artifacts caused by temporal under-sampling in conventional structured illumination microscopy. These suggest that our SI-FLFM is suitable for applications of weak fluorescence signals but high imaging speed requirements.
