Abstract:Human gut microbiomes consist of a large number of microbial genomes, which vary by diet and health conditions and from individual to individual. In the present work, we asked whether such variation or similarity could be measured and, if so, whether the results could be used for personal microbiome identification (PMI). To address this question, we herein propose a method to estimate the significance of similarity among human gut metagenomic samples based on reference-free, long k-mer features. Using these features, we find that pairwise similarities between the metagenomes of any two individuals obey a beta distribution and that a p value derived accordingly well characterizes whether two samples are from the same individual or not. We develop a computational framework called GePMI (Generating inter-individual similarity distribution for Personal Microbiome Identification) and apply it to several human gut metagenomic datasets (>300 individuals and >600 samples in total). From the results of GePMI, most of the human gut microbiomes can be identified (auROC = 0.9470, auPRC = 0.8702). Even after antibiotic treatment or fecal microbiota transplantation, the individual k-mer signature still maintains a certain specificity.

Abstract:BACKGROUND Mediastinal mass is an uncommon abnormality found in clinical practices of respiratory physicians. The diagnosis of a mediastinal mass arises from a clinical suspicion, and more commonly, by a check-up chest x-ray. Definite diagnosis is necessary because the managements are different in various etiologies of the masses. OBJECTIVE Adequacy of cellular sample recovered from small needle aspiration is the point of question among pathologist and physician in the diagnosis of mediastinal mass. Many centers recommend fine needle aspiration biopsy for cytology (FNAB) as an adequate procedure in this situation. This study is aimed to find the value of cytology and histological examination in the diagnosis of a mediastinal mass. MATERIALS AND METHOD The study was done by prospective collected data of patients who were consulted for needle aspiration biopsies of their mediastinal mass since 1999 to 2006 at the Respiratory Diagnostic Unit, Division of Respiratory disease and Tuberculosis, Faculty of Medicine Siriraj Hospital. The protocol in evaluating mediastinal mass was to obtain both cytologic slides and tissue for histology from lesions in the mediastinum by ultrasonic guidance when they were possible. RESULTS During 1999 to 2006, there were 35 patients who had mediastinal masses referred for needle aspiration procedures. Their mean age and standard deviation were 42.37 +/- 16.97 year-old. Among these patients, 22 were men and 13 were women. The mean age (+/- standard deviation) of male patients was 40.47 +/- 17.17 years and 45.5 +/- 16.79 year-old for the female. The histology could make diagnosis in a significantly higher number of patients as compared to cytology (88.57% compared to 40%). There was statistically different higher diagnostic rate of UG-CNB than UG-FNA in non-carcinomatous group. The complications were mild. CONCLUSION Since most lung mass are carcinomatous in origin, depending on various factors (age, sex, smoking habit and size), the recommendation of FNA as the first line investigation are warranted because of high yield to risk for complication ratio, but in mediastinal mass in which many etiologic cells of origin cannot be diagnosed accurately by retrieved cytological cell, the CNB for small histology section is recommended as an initial investigation method without the loss of time required for cytological aspiration.

Abstract:Synovial cells are known to contain a sub‐population of cells with multipotent differentiating capacity including chondrocytes. However, the stem/progenitor cells in synovial cells have not been well characterized. Stem/progenitor cells can exclude Hoechst 33342 dye, and the cell fraction with this property is called “side population (SP).” SP cells are present in many adult tissues. The aim of this investigation was to identify, isolate, and characterize SP cells from bovine synovium. Hoechst dye efflux and fluorescence activated cell sorting showed that synovial cells contained 0.60% SP cells. In the presence of verapamil, an inhibitor of ABC transporters critical for the dye efflux property, the SP cell fraction was not observed, indicating the critical role of ABC transporters. Isoforms of ABC transporters (ABCG2 and ABCB1 mRNA) were highly expressed in SP cells derived from the synovial cells by real‐time RT‐PCR analysis. Bone morphogenetic protein‐7 (BMP‐7) induced type II collagen mRNA expression characteristic of chondrogenesis in articular cartilage with both SP and non‐SP cells. In addition, expression of SZP mRNA, a marker of the surface layer of articular cartilage, was significantly up‐regulated by BMP‐7, and the protein accumulation of SZP was stimulated by both BMP‐7 and TGF‐β1. Thus, synovial cells contain ABC transporter‐dependent SP cells. These findings demonstrate that side population cells of synovium differentiate toward an articular chondrocyte phenotype of the surface layer and have direct implications for tissue engineering and regeneration of articular cartilage. © 2007 Orthopaedic Research Society.
