Abstract:There is an inherent trade-off between transverse resolution and depth of field (DOF) in optical coherence tomography (OCT) which becomes a limiting factor for certain applications. Multifocal OCT and interferometric synthetic aperture microscopy (ISAM) each provide a distinct solution to the trade-off through modification to the experiment or via post-processing, respectively. In this paper, we have solved the inverse problem of multifocal OCT and present a general algorithm for combining multiple ISAM datasets. Multifocal ISAM (MISAM) uses a regularized combination of the resampled datasets to bring advantages of both multifocal OCT and ISAM to achieve optimal transverse resolution, extended effective DOF and improved signal-to-noise ratio. We present theory, simulation and experimental results.

Abstract:In confocal microscopy, the effective optical transfer function (OTFeff) with Gaussian plane wave illumination covers very few high-frequency components, which prohibits further improvement of the resolution. We propose modulated pattern scanning microscopy (MPSM) to achieve super-resolution imaging. In MPSM, the phase of the illumination beam is modulated to reassign the OTFeff in the Fourier domain. The phase mask is designed using an optimization algorithm to obtain the fluorescence emission pattern with rich high-frequency components. Then, the postprocessing algorithms are adapted to retrieve the super-resolved images from the modulated recordings. Simulation and experiment demonstrate that MPSM increases the resolution approximately 1.3 times better than confocal microscopy. Compared with conventional deconvolution, MPSM exhibits a higher signal-to-noise ratio.

Abstract:The invention of the optical microscope is significant to the development of many aspects of science and technology,including novel materials,life sciences and medicine,for its superiorities in resolving fine structures.But,restrained by the Abbe diffraction limit,the best-resolving capability that can be obtained by conven-tional linear optical microscopy is～200 nm laterally and～500 nm axially using an objective lens(numerical aperture=1.4)at 550 nm wavelength.Over the past decades,to break the resolution limit and meet the increasing demand for super-resolution ability,numerous attempts were made,and fruitful developments emerged[1-8].Among all the approaches,one significant class is based on the integrated spatial frequency engineering to extend the collectable spatial frequency region via spatial frequency shift(SFS)method[3-13].Through the combination of SFS with spe-cially designed photonic chips,highly sophisticated optical sys-tems in traditional super-resolution instruments are moved out.

Abstract:The virtual detection method provides us with a more simplified system setup and a considerable resolution enhancement compared with microscopies that apply physical modulation. However, the imaging speed of virtual modulation microscopy is much slower compared with wide-field imaging techniques such as structured illumination microscopy (SIM). In this study, we propose a multiplex virtual modulation microscopy that performs similarly to the former virtual modulation microscopy whose data are acquired using the same system as laser scanning microscopy (LSM) does, yet with a much higher theoretical speed. Under saturated conditions, the virtual modulation microscopy exhibits a high robustness against the aberrations and estimation errors of saturation level. We also show that by applying both virtual temporal modulation (VTM) and virtual spatial modulation (VSM), information can be extracted beyond the typical extended resolution support of linear superresolution methods such as confocal and SIM. However, it is demonstrated that VTM is more efficient in extracting high-spatial-frequency information than VSM. Biospecimen and fluorescent beads are imaged in order to verify the proposed method using the data acquired under the LSM system. Abstract:Here, we propose a novel imaging method, which is called image scanning difference microscopy (ISDM), for superresolution imaging. In ISDM, we implement a detector array composed of 19 avalanche photodiodes (APD) rather than single‐point detector in standard confocal microscopy for reconstructing superresolved images with higher signal‐to‐noise ratio (SNR). Combining with our former proposed fluorescence emission difference (FED) method, we have achieved a lateral resolution of 111 nm (∼λ/6) without the damage of image quality, the highest FED resolution to the best of our knowledge. With its simple setup and remarkable performance, we believe that ISDM can become a versatile observation tool in biology and other fundamental studies.

Abstract:Fourier ptychographic microscopy (FPM) is a newly developed imaging technique which stands out by virtue of its high-resolution and wide FOV. It improves a microscope's imaging performance beyond the diffraction limit of the employed optical components by illuminating the sample with oblique waves of different incident angles, similar to the concept of synthetic aperture. We propose to use an objective lens with high-NA to generate oblique illuminating waves in FPM. We demonstrate utilizing an objective lens with higher NA to illuminate the sample leads to better resolution by simulations, in which a resolution of 0.28 mu m is achieved by using a high-NA illuminating objective lens (NA = 1.49) and a low-NA collecting objective lens (NA = 0.2) in coherent imaging (lambda = 488 nm). We then deeply study FPM's exact relevance of convergence speed to spatial spectrum overlap in frequency domain. The simulation results show that an overlap of about 60% is the optimal choice to acquire a high-quality recovery (520*520 pixels) with about 2 min ' s computing time. In addition, we testify the robustness of the algorithm of FPM to additive noises and its suitability for phase objects, which further proves FPM's potential application in biomedical imaging.

Abstract:In this paper, we present an automated algorithm framework for determining the optimal parameters for interferometric synthetic aperture microscopy (ISAM). Three stages of ISAM reconstruction, including dispersion correction, spectral domain resampling and computational adaptive optics (CAO) aberration correction are automated. This algorithm framework significantly lowers the background requirement for operating and calibrating ISAM machines, while achieving fast, near-optimal ISAM reconstruction on optical coherence tomography (OCT) datasets.

Abstract:Image formation of focal modulation microscopy with annular aperture (AFMM) is presented. The spatial resolution is discussed. Compared with confocal microscopy, AFMM can simultaneously enhance the axial and transverse resolution. By adjusting the width of the annular objective aperture, AFMM can be adjusted from best spatial resolution performance to highest signal level. The capability of background rejection is also investigated, showing AFMM has the potential to further increase the imaging penetration depth. Finally, an optimal configuration of AFMM is elaborated. Abstract:In this paper, we introduce an algorithm framework for the automation of interferometric synthetic aperture microscopy (ISAM). Under this framework, common processing steps such as dispersion correction, Fourier domain resampling, and computational adaptive optics aberration correction are carried out as metrics-assisted parameter search problems. We further present the results of this algorithm applied to phantom and biological tissue samples and compare with manually adjusted results. With the automated algorithm, near-optimal ISAM reconstruction can be achieved without manual adjustment. At the same time, the technical barrier for the nonexpert using ISAM imaging is also significantly lowered.

Abstract:Focal modulation microscopy (FMM) has gained significant interest in biological imaging. However, the spatial resolution and penetration depth limit the imaging quality of FMM due to the strong scattering background. Here, we introduce FMM with a Tai Chi aperture (TCFMM) based on diffraction theory to improve the spatial resolution. The results show that the transverse resolution is improved by 61.60% and 41.37% in two orthogonal directions, and the axial resolution is improved by 29.67%, compared with confocal microscopy (CM). The signal background ratio (SBR) of TCFMM is increased by 23.26% compared with CM and remains nearly the same compared with FMM using D-shape apertures (DFMM). These improvements in spatial resolution and SBR indicate that TCFMM has potential in deep tissue imaging.

Abstract:We report a novel superresolution microscopy approach for imaging fluorescence samples. The reported approach, termed virtual k-space modulation optical microscopy (VIKMOM), is able to improve the lateral resolution by a factor of 2, reduce the background level, improve the optical sectioning effect and correct for unknown optical aberrations. In the acquisition process of VIKMOM, we used a scanning confocal microscope setup with a 2D detector array to capture sample information at each scanned x-y position. In the recovery process of VIKMOM, we first modulated the captured data by virtual k-space coding and then employed a ptychography-inspired procedure to recover the sample information and correct for unknown optical aberrations. We demonstrated the performance of the reported approach by imaging fluorescent beads, fixed bovine pulmonary artery endothelial (BPAE) cells, and living human astrocytes (HA). As the VIKMOM approach is fully compatible with conventional confocal microscope setups, it may provide a turn-key solution for imaging biological samples with similar to 100 nm lateral resolution, in two or three dimensions, with improved optical sectioning capabilities and aberration correcting.

Abstract:Three-dimensional optical microscopy suffers from the well-known compromise between transverse resolution and depth-of-field. This is true for both structural imaging methods and their functional extensions. Interferometric synthetic aperture microscopy (ISAM) is a solution to the 3D coherent microscopy inverse problem that provides depth-independent transverse resolution. We demonstrate the extension of ISAM to polarization sensitive imaging, termed polarization-sensitive interferometric synthetic aperture microscopy (PS-ISAM). This technique is the first functionalization of the ISAM method and provides improved depth-of-field for polarization-sensitive imaging. The basic assumptions of polarization-sensitive imaging are explored, and refocusing of birefringent structures is experimentally demonstrated. PS-ISAM enables high-resolution volumetric imaging of birefringent materials and tissue.

The proposed method has significant potential applications in high resolution and real-time imaging of large-sized samples.Abstract Combining the advantages of compressive sensing spectral domain optical coherence tomography (CS-SDOCT) and interferometric synthetic aperture microscopy (ISAM) in terms of data volume, imaging speed, and lateral resolution, we demonstrated how compressive sampling and ISAM can be simultaneously used to reconstruct an optical coherence tomography (OCT) image. Specifically, an OCT image is reconstructed from two-dimensional (2D) under-sampled spectral data dimension-by-dimension through a CS reconstruction algorithm. During the iterative process of CS algorithm, the deterioration of lateral resolution beyond the depth of focus (DOF) of a Gaussian beam is corrected. In the end, with less spectral data, we can obtain an OCT image with spatially invariant lateral resolution throughout the imaging depth. This method was verified in this paper by imaging the cells of an orange. A 0.7 x 1.5 mm image of an orange was reconstructed using only 50% x 50% spectral data, in which the dispersion of the structure was decreased by approximately 2.4 times at a depth of approximately 5.7 Rayleigh ranges above the focus. This result was consistent with that obtained with 100% data.

Abstract:Interferometric scattering (iSCAT) microscopy enables high‐speed and label‐free detection of individual molecules and small nanoparticles. Here we apply point spread function engineering to provide adaptive control of iSCAT images using spatial light modulation. With this approach, we demonstrate improved dynamic spatial filtering, real‐time background subtraction, focus control, and signal modulation based on sample orientation.

Abstract:In optical coherence tomography (OCT), spatial resolution and signal strength often suffer due to aberrations from both the imaging system and the sample. In this work, we introduce a novel method, FMMAS (Forward-Model Multiple Aperture Synthesis), which effectively compensates for these aberrations. It combines forward-model (FM) based method for transverse resolution restoration and multiple aperture synthesis (MAS) to mitigate depth domain aberrations. Our proof-of-concept experiment demonstrates a significant improvement in the mean transverse full width at half maximum (FWHM) of microparticles by 46.1 %. Compared to original OCT and FM method, FMMAS produces sharper, 'pencil beam'-like imaging, resolving cell nuclei in swine esophagus ex vivo and human blood cells in vivo , suggesting a potential for significant enhancements in OCT image quality.

Abstract:A new optical microscopy technique, termed high spatial and temporal resolution synthetic aperture phase microscopy (HISTR-SAPM), is proposed to improve the lateral resolution of wide-field coherent imaging. Under plane wave illumination, the resolution is increased by twofold to around 260 nm, while achieving millisecond-level temporal resolution. In HISTR-SAPM, digital micromirror devices are used to actively change the sample illumination beam angle at high speed with high stability. An off-axis interferometer is used to measure the sample scattered complex fields, which are then processed to reconstruct high-resolution phase images. Using HISTR-SAPM, we are able to map the height profiles of subwavelength photonic structures and resolve the period structures that have 198 nm linewidth and 132 nm gap (i.e., a full pitch of 330 nm). As the reconstruction averages out laser speckle noise while maintaining high temporal resolution, HISTR-SAPM further enables imaging and quantification of nanoscale dynamics of live cells, such as red blood cell membrane fluctuations and subcellular structure dynamics within nucleated cells. We envision that HISTR-SAPM will broadly benefit research in material science and biology.
Model-based iterative reconstruction for spectral-domain optical coherence tomography

Abstract:Spectral domain optical coherence tomography (OCT) offers high resolution multidimensional imaging, but generally suffers from defocussing, intensity falloff and shot noise, causing artifacts and image degradation along the imaging depth. In this work, we develop an iterative statistical reconstruction technique, based upon the interferometric synthetic aperture microscopy (ISAM) model with additive noise, to actively compensate for these effects. For the ISAM re-sampling, we use a non uniform FFT with Kaiser-Bessel interpolation, offering efficiency and high accuracy. We then employ an accelerated gradient descent based algorithm, to minimize the negative log-likelihood of the model, and include spatial or wavelet sparsity based penalty functions, to provide appropriate regularization for given image structures. We evaluate our approach with titanium oxide micro-bead and cucumber samples with a commercial spectral domain OCT system, under various subsampling regimes, and demonstrate superior image quality over traditional reconstruction and ISAM methods.

Mechanical-scan-free and multi-color super-resolution imaging with diffractive spot array illumination

Abstract:Point-scanning microscopy approaches are transforming super-resolution imaging. Despite achieving parallel high-speed imaging using multifocal techniques, efficient multi-color capability with high-quality illumination is currently lacking. In this paper, we present for the first time Mechanical-scan-free and multi-Color Super-resolution Microscopy (MCoSM) by spot array illumination, which enables mechanical-scan-free super-resolution imaging with adjustable resolution and field of view (FoV) based on spatial light modulators (SLMs). Through 100s-10,000s super-resolution spot illumination with different FoV for imaging, we demonstrate the adjustable capacity of MCoSM. MCoSM extends current spectral imaging capabilities through a time-sharing process of different color illumination with phase-shifting scanning, while retaining the spatial flexibility of super-resolution imaging with diffractive spot array illumination. To showcase the prospects for further combining MCoSM with multi-color imaging, we also perform spectral unmixing (four-colors) on images of fluorescent beads at high resolution. MCoSM provides a versatile platform for studying molecular interactions in complex samples at the nanoscale level.

Abstract:Super-resolution optical microscopy is a rapidly evolving scientific field dedicated to imaging sub-wavelength sized objects, leaving its mark in multiple branches of biology and technology. While several super-resolution optical microscopy methods have become a common tool in life science imaging, new methods, supported by cutting-edge technology, continue to emerge. One rather recent addition to the super-resolution toolbox, image scanning microscopy (ISM), achieves an up to twofold lateral resolution enhancement in a robust and straightforward manner. To further enhance ISM's resolution in all three dimensions, we present and experimentally demonstrate here super-resolution optical fluctuation image scanning microscopy (SOFISM). Measuring the fluorescence fluctuation contrast in an ISM architecture, we obtain images with a x2.5 lateral resolution beyond the diffraction limit along with an enhanced axial resolution for a fixed cell sample labeled with commercially available quantum dots. The inherent temporal averaging of the ISM technique enables image acquisition of the fluctuation correlation contrast within millisecond scale pixel dwell times. SOFISM can therefore offer a robust path to achieve high resolution images within a slightly modified confocal microscope, using standard fluorescent labels and within reasonable acquisition times.

Abstract:Resolving complex three-dimensional (3D) subcellular dynamics noninvasively in live tissues demands imaging tools that balance spatiotemporal resolution, field-of-view and phototoxicity. Image scanning microscopy (ISM), as an advancement of confocal laser scanning microscopy, provides a 2-fold 3D resolution enhancement. Nevertheless, the relatively low imaging speed has been the major obstacle for ISM to be further employed in in vivo imaging of biological tissues. Our proposed solution, multi-confocal image scanning microscopy (MC-ISM), aims to overcome the limitations of existing techniques in terms of spatiotemporal resolution balancing by optimizing pinhole diameter and pitch, eliminating out-of-focus signals, and introducing a frame reduction reconstruction algorithm. The imaging speed is increased by 16 times compared with multifocal structured illumination microscopy. We further propose a single-galvo scan, akin to the Archimedes spiral in spinning disk confocal systems, to ensure a high-speed and high-accuracy scan without the galvanometer's inertial motion. Benefitting from its high photon efficiency, MC-ISM allows continuous imaging of mitochondria dynamics in live cells for 1000 frames without apparent phototoxicity, reaching an imaging depth of 175 mu m. Noteworthy, MC-ISM enables the observation of the inner membrane structure of living mitochondria in Arabidopsis hypocotyl for the first time, demonstrating its outstanding performance.
