Single-Cell RNA Sequencing Analysis Reveals the Mechanism of Cell Cluster Invasion and Metastasis in Invasive Micropapillary Carcinoma of the Breast

Abstract:Background: Invasive micropapillary carcinoma (IMPC) is a special type of breast cancer with high rates of lymphovascular invasion and lymph node metastasis. The histological hallmarks of IMPC have been studied, but how IMPC tumor cells develop is poorly understood.Methods: Here, we employed bulk RNA sequencing to analyze differential gene expression and function among primary cells derived from pure IMPC tissues, invasive ductal carcinoma, not otherwise specified (IDC-NOS) tissues, and normal breast epithelial tissues. At the same time, we performed single-cell transcriptome sequencing analysis on three mixed IMPCs.Findings: We found that redox reactions, metabolism-related functions and external motor protein assembly were more active in IMPC than in others. We generated a single-cell atlas of mixed IMPC of the human breast for the first time. We found that the heterogeneity of IMPC was mainly determined by two subsets of cells: epithelioid cells and interstitial cells. Pseudotime analysis showed distinct cell trajectories of IDC-NOS cells, epithelioid and interstitial IMPC cells. Furthermore, we found that differences in the expression of FASN between subgroups within IMPC tumors were associated with the prognosis of IMPC patients. The top 10 differentially expressed genes of IMPC cells shown by RNA-seq were correlated with lymph node metastasis of breast cancer patients. METABRIC database analysis revealed that some of the differential cell trajectory-specific genes, such as SPDEF, NDUFB4, NDUFS8, DHCR24 and SEPP1 , were associated with lymph node metastasis and a poor prognosis in breast cancer patients.Interpretation: This work observed extensive heterogeneity among IMPC tumors and lineage levels between various cell clusters.
