Abstract:This paper introduced the recent research achievements and progress in ion-channel-based myocardium modeling and simulation. Different stage myocardium models, such as Hodgkin-Huxley model, Beeler-Reuter model and Luo-Rudy model, were described respectively, and their contributions and limitations were discussed as well. Finally, the future work on ion-channel-based myocardium modeling and simulation were also discussed.
Two-state Stochastic Models for Memory in Ion Channels.

Abstract:AIM:To study quantitatively the memory existing in ion channels.METHODS:Stochastic processes were used to model 2 categories of memory (short-term and long-term) by persisting in the standpoint of two-state, instead of multiple states, but with different transition mechanism.RESULTS:A two-state Markov process with constant transition intensities well fitted the short-term memory and a two-state Markov process within a kind of random environment well fitted the long-term memory. Statistical procedures for parameter estimation were proposed and demonstrated with 2 real examples on the channels of PC12 cells.CONCLUSION:The memory in ion channels can be quantitatively modelled as stochastic process with 2 states.

Abstract:The capacity of short-term memory has been studied using an integrate-and-fire neuronal network model. It is found that the storage of events depend on the manner of the correlation between the events, and the capacity is dominated by the value of after-depolarization potential. There is a monotonic increasing relationship between the value of after-depolarization potential and the memory numbers. The biophysics relevance of the network model is discussed and different kinds of the information processes are studied too.

Abstract:Ion channels are of major interest and form an area of intensive research in the fields of biophysics and medicine since they control many vital physiological functions. The aim of this work is on one hand to propose a fully stochastic and discrete model describing the main characteristics of a multiple channel system. The movement of the ions is coupled, as usual, with a Poisson equation for the electrical field; we have considered, in addition, the influence of exclusion forces. On the other hand, we have discussed about the nondimensionalization of the stochastic system by using real physical parameters, all supported by numerical simulations. The specific features of both cases of micro- and nanochannels have been taken in due consideration with particular attention to the latter case in order to show that it is necessary to consider a discrete and stochastic model for ions movement inside the channels.

Ion Channel Modeling beyond State of the Art: A Comparison with a System Theory-Based Model of the Shaker-Related Voltage-Gated Potassium Channel Kv1.1

Abstract:The mathematical modeling of ion channel kinetics is an important tool for studying the electrophysiological mechanisms of the nerves, heart, or cancer, from a single cell to an organ. Common approaches use either a Hodgkin–Huxley (HH) or a hidden Markov model (HMM) description, depending on the level of detail of the functionality and structural changes of the underlying channel gating, and taking into account the computational effort for model simulations. Here, we introduce for the first time a novel system theory-based approach for ion channel modeling based on the concept of transfer function characterization, without a priori knowledge of the biological system, using patch clamp measurements. Using the shaker-related voltage-gated potassium channel Kv1.1 (KCNA1) as an example, we compare the established approaches, HH and HMM, with the system theory-based concept in terms of model accuracy, computational effort, the degree of electrophysiological interpretability, and methodological limitations. This highly data-driven modeling concept offers a new opportunity for the phenomenological kinetic modeling of ion channels, exhibiting exceptional accuracy and computational efficiency compared to the conventional methods. The method has a high potential to further improve the quality and computational performance of complex cell and organ model simulations, and could provide a valuable new tool in the field of next-generation in silico electrophysiology.

Abstract:Current mainstream neural computing is based on the electricity model proposed by Hodgkin and Huxley in 1952, the core of which is ion passive transmembrane transport controlled by ion channels. However, studies on the evolutionary history of ion channels have shown that some neuronal ion channels predate the neurons. Thus, to deepen our understanding of neuronal activities, ion channel models should be applied to other cells. Expanding the scope of electrophysiological experiments from nerve to muscle, animal to plant, and metazoa to protozoa, has lead the discovery of a number of ion channels. Moreover, the properties of these newly discovered ion channels are too complex to be described by current common models. Hence this paper has presented a convenient method for estimating the distribution of ions under an electric field and established a general ionic concentration-based model of ion passive transmembrane transport that is simple but capable of explaining and simulating the complex phenomena of patch clamp experiments, is applicable to different ion channels in different cells of different species, and conforms to the current general understanding of ion channels. Finally, we designed a series of mathematical experiments, which we have compared with the results of typical electrophysiological experiments conducted on plant cells, oocytes, myocytes, cardiomyocytes, and neurocytes, to verify the model.

Abstract:The transmission of nerve signals is closely related to the incidence of aortic dis-eases.However, due to the multilayer and complex structure of the vascular wall, the mechanism of ion channel dynamics of aortic diseases has not been under-standing well.Here, we demonstrate that the ion channel dynamic behavior on neural information can be simulated by a stochastic differential equation (SDEs) based on discrete Markov chains.The continuous approximation model is formu-lated and solved numerically.It can analyze the variation of voltage with time, and the value of voltage is related to the trajectory of past voltage.By chang-ing ion channel dynamics, our model can replicate in vitro and downward spike adaptations in neocortical pyramidal cells and cap neurons.Moreover, it also produces an inter-peak power-law distribution with a longer first peak latency and higher peak-to-peak variability.The results obtained in close agreement with the statistical data on ion channels and potential actions.Our research extends the knowledge into the biological mechanisms induced by ion channels and neural information networks.
Discrete stochastic modeling of calcium channel dynamics

Abstract:We propose a simple discrete stochastic model for calcium dynamics in living cells. Specifically, the calcium concentration distribution is assumed to give rise to a set of probabilities for the opening/closing of channels which release calcium thereby changing those probabilities. We study this model in one dimension, analytically in the mean-field limit of large number of channels per site N, and numerically for small N. As the number of channels per site is increased, the transition from a non-propagating region of activity to a propagating one changes in nature from one described by directed percolation to that of deterministic depinning in a spatially discrete system. Also, for a small number of channels a propagating calcium wave can leave behind a novel fluctuation-driven state, in a parameter range where the limiting deterministic model exhibits only single pulse propagation.

Abstract:The random transitions of ion channels between conducting and non-conducting states generate a source of internal fluctuations in a neuron, known as channel noise. The standard method for modeling fluctuations in the states of ion channels uses continuous-time Markov chains nonlinearly coupled to a differential equation for voltage. Beginning with the work of Fox and Lu, there have been attempts to generate simpler models that use stochastic differential equation (SDEs) to approximate the stochastic spiking activity produced by Markov chain models. Recent numerical investigations, however, have raised doubts that SDE models can preserve the stochastic dynamics of Markov chain models. We analyze three SDE models that have been proposed as approximations to the Markov chain model: one that describes the states of the ion channels and two that describe the states of the ion channel subunits. We show that the former channel-based approach can capture the distribution of channel noise and its effect on spiking in a Hodgkin-Huxley neuron model to a degree not previously demonstrated, but the latter two subunit-based approaches cannot. Our analysis provides intuitive and mathematical explanations for why this is the case: the temporal correlation in the channel noise is determined by the combinatorics of bundling subunits into channels, and the subunit-based approaches do not correctly account for this structure. Our study therefore confirms and elucidates the findings of previous numerical investigations of subunit-based SDE models. Moreover, it presents the first evidence that Markov chain models of the nonlinear, stochastic dynamics of neural membranes can be accurately approximated by SDEs. This finding opens a door to future modeling work using SDE techniques to further illuminate the effects of ion channel fluctuations on electrically active cells.
A Kinetic Model of NMDA Ion Channel under Varying Noise

Abstract:It is well known that when transmitters are applied to the postsynaptic membrane, the resulting depolarization is noisy that is due to the random opening and closing of the ion channels activated by the transmitters[ 1]. In other words, the energy of noise is associated with changes in ion channels. On the base of these ideas, we explore a model of relationship between NMDA (n-methyl-D-aspartate) ion channels and LTP (long-term synaptic potentiation). We have proved that NMDA ion channel and calcium-dependent protein kinases, which are the triggers for the inducement of LTP, could be regarded as "molecular machines". In this system all of these molecules require energy and the energy of the system is supplied from the random motion of water molecules generated through heat energy of ATP hydrolysis[2]. So the appropriate framework to describe them comes from bioenergetics. Models of LTP previously reported are all on the macroscopic level [3-7]. Instead, we research a model at the molecular level by applying energy parameters [8].

Abstract:Markov models of ion channel dynamics have evolved as experimental advances have improved our understanding of channel function. Past studies have examined various topologies for Markov models of channel dynamics. We present a systematic method for identification of all possible Markov model topologies using experimental data for two types of native voltage-gated ion channel currents: mouse atrial sodium and human left ventricular fast transient outward potassium currents. In addition to optional biophysically inspired restrictions on the number of connections from a state and elimination of long-range connections, this study further suggests successful models have more than minimum number of connections for set number of states. When working with topologies with more than the minimum number of connections, the topologies with three and four connections to the open state tend to serve well as Markov models of ion channel dynamics. Significance Statement Here, we present a computational routine to thoroughly search for Markov model topologies for simulating whole-cell currents given an experimental dataset. We test this method on two distinct types of voltage-gated ion channels that function in the generation of cardiac action potentials. Particularly successful models have more than one connection between an open state and the rest of the model, and large models may benefit from having even more connections between the open state and the rest of the other states.

Abstract:This paper presents single and multi-potassium ion channel optical models based on optical point spread function and linear superposition principle. Its novelty lies in the dynamic description method of potential diffusion process which is generated by the whole membrane and nearby ion channel while potassium ion channels open. The main parameters and the corresponding equations of proposed model are studied. The dynamic spatiotemporal spread processes of membrane potential repolarization evoked by opened potassium ion channels are investigated as well. Furthermore, performance evaluation by computer simulation and experimental results proves the correctness and effectiveness of the idea above.

Abstract:The behaviour of a system of ion channels formed across the cell membrane is presented. The infinite number of channels with an infinite coupling is introduced first as a reference point for the detailed derivation of the thermal-equilibrium probability distribution and the classification of the phase transitions. Fluctuations in a finite system are discussed next. We propose a new, step-like model of the ion channel switching, for which we provide the analytical results. The relation of this model to experiment is also provided. Finally, the master equation for the finite channel-number membrane is analysed numerically with the help of an exact-diagonalization technique. In particular, the decay-time of a metastable solution is estimated. The results do not agree with those obtained perturbationally, the difference is explained by the proposed frozen-diffusion approach.

Abstract:A new quantized ion channel model, called five-anchor model, is proposed based on a simple hypothesis of the first principle of the protein beam in the ion channel: the polarity of the protein beam can be changed by electron transition. With this model, many unique properties and behaviors of ion channels can be explained, including the real physical working mechanism of optogenetics, the refractory period in activation of action potential, the stochastic gating pattern of single ion channel and the nerve conductance block. Meanwhile, this model is consistent with our previous C-P theory. In this study, the probability calculus equation is amended and expanded to a more general scenario, thus called a general probability for differentiation with the probability calculus in C-P theory.

Abstract:The nonlinear dynamical model of ion channel in cell membrane is taken for as a study object,and the existence and stability of its steady states are qualitatively analyzed.The Saddle-node bifurcation and Hopf bifurcation are discussed.Furthermore,its potential chaotic motions are further studied by means of Melnikov's method and the parameters for the occurrence of chaotic motions are obtained.So the paper tries to prove that the aberrance occurred in the dynamic biological process may be accounted for such diseases,and offered the mechanism explanation and the clue of the medicament study.
Modeling Macroscopic Currents of Ion Channels

Abstract:Ion-channel functions are often studied by the current-voltage relation, which is commonly fitted by the Boltzmann equation, a powerful model widely used nowadays. However, the Boltzmann model is restricted to a two-state ion-permeation process. Here we present an improved model that comprises a flexible number of states and incorporates both the single-channel conductance and the open-channel probability. Employing the channel properties derived from the single-channel recording experiments, the proposed model is able to describe various current-voltage relations, especially the reversal ion-permeation curves showing the inward- and outward-rectifications. We demonstrate the applicability of the proposed model using the published patch-clamp data of BK and MthK potassium channels, and discuss the similarity of the two channels based on the model studies.
A Hidden Markov Model for Single Ion-channel and Restoration of States

Abstract:A hidden Markov model is built for single ion-channels. In this model, the underlying state sequence of the channel is a Markov chain, and the observed patch-clamp recording shave normal distributions which depend on the underlying states. By EM algorithm, the parameters, transition probabilities, means and variations, are estimated. Based on the hidden Markov model, the information of the observed sequence \Y, is used to restore the underlying states { Xt} .
History dependent dynamics in a generic model of ion channels - an analytic study

Abstract:Recent experiments have demonstrated that the timescale of adaptation of single neurons and ion channel populations to stimuli slows down as the length of stimulation increases; in fact, no upper bound on temporal time-scales seems to exist in such systems. Furthermore, patch clamp experiments on single ion channels have hinted at the existence of large, mostly unobservable, inactivation state spaces within a single ion channel. This raises the question of the relation between this multitude of inactivation states and the observed behavior. In this work we propose a minimal model for ion channel dynamics which does not assume any specific structure of the inactivation state space. The model is simple enough to render an analytical study possible. This leads to a clear and concise explanation of the experimentally observed exponential history-dependent relaxation in sodium channels in a voltage clamp setting, and shows that their recovery rate from slow inactivation must be voltage dependent. Furthermore, we predict that history-dependent relaxation cannot be created by overly sparse spiking activity. While the model was created with ion channel populations in mind, its simplicity and genericalness render it a good starting point for modeling similar effects in other systems, and for scaling up to higher levels such as single neurons which are also known to exhibit multiple time scales.

Abstract:Mathematical models are increasingly being relied upon to provide quantitatively accurate predictions of cardiac electrophysiology. Many such models concern the behaviour of particular subcellular components (namely, ion channels) which, together, allow the propagation of electrical signals through heart-muscle tissue - namely, the firing of action potentials. In particular, I , a voltage-sensitive potassium ion-channel current, is of interest owing to its central pore's propensity for blockage by various small molecules. We use newly collected data obtained from an ensemble of voltage-clamp experiments to validate the predictive accuracy of various dynamical models of I . To do this, we fit models to each protocol individually, and quantify the error in the resultant model predictions. This allows the comparison of predictive accuracy for I models under a diverse collection of previously unexplored dynamics. Our results highlight heterogeneity between parameter estimates obtained from different cells, suggesting the presence of latent effects not yet accounted for in our models. This heterogeneity has a significant impact on our parameter estimates and suggests routes for model improvement.

Quantum memory circuit for ion channel dynamics in the nervous system

Abstract:The opening or closing mechanism of a voltage-gated ion channel is triggered by the potential difference crossing the cell membrane in the nervous system. Based on this picture, we model the ion channel as a nanoscale two-terminal ionic tunneling junction. External time-varying voltage exerting on the two-terminal ionic tunneling junction mimics the stimulation of neurons from the outside. By deriving the quantum Langevin equation from quantum mechanics, the ion channel current is obtained by the quantum tunneling of ions controlled by the time-varying voltage. The time-varying voltage induces an effective magnetic flux which causes quantum coherence in ion tunnelings and leads to sideband effects in the ion channel current dynamics. The sideband effects in the ionic current dynamics manifest a multi-crossing hysteresis in the I-V curve, which is the memory dynamics responding to the variation of the external voltage. Such memory dynamics is defined as the active quantum memory with respect to the time-varying stimuli. We can quantitatively describe how active quantum memory is generated and changed. We find that the number of the non-zero cross points in the I-V curve hysteresis and the oscillation of the differential conductance are the characteristics for quantitatively describing the active quantum memory. We also explore the temperature dependence of the active quantum memory in such a system. The discovery of this active quantum memory characteristics provides a new understanding about the underlying mechanism of ion channel dynamics.
