Abstract:Intrinsically disordered regions (IDRs) without stable structure are important for protein structures and functions. Some IDRs can be combined with molecular fragments to make itself completed the transition from disordered to ordered, which are called molecular recognition features (MoRFs). There are five main functions of MoRFs: molecular recognition assembler (MoR_assembler), molecular recognition chaperone (MoR_chaperone), molecular recognition display sites (MoR_display_sites), molecular recognition effector (MoR_effector), and molecular recognition scavenger (MoR_scavenger). Researches on functions of molecular recognition features are important for pharmaceutical and disease pathogenesis. However, the existing computational methods can only predict the MoRFs in proteins, failing to distinguish their different functions. In this paper, we treat MoRF function prediction as a multi-label learning task and solve it with the Binary Relevance (BR) strategy. Finally, we use Support Vector Machine (SVM), Logistic Regression (LR), Decision Tree (DT), and Random Forest (RF) as basic models to construct MoRF-FUNCpred through ensemble learning. Experimental results show that MoRF-FUNCpred performs well for MoRF function prediction. To the best knowledge of ours, MoRF-FUNCpred is the first predictor for predicting the functions of MoRFs. Abstract:Various computational methods have been used for the prediction of protein and peptide function based on their sequences. A particular challenge is to derive functional properties from sequences that show low or no homology to proteins of known function. Recently, a machine learning method, support vector machines (SVM), have been explored for predicting functional class of proteins and peptides from amino acid sequence derived properties independent of sequence similarity, which have shown promising potential for a wide spectrum of protein and peptide classes including some of the low- and non-homologous proteins. This method can thus be explored as a potential tool to complement alignment-based, clustering-based, and structure-based methods for predicting protein function. This article reviews the strategies, current progresses, and underlying difficulties in using SVM for predicting the functional class of proteins. The relevant software and web-servers are described. The reported prediction performances in the application of these methods are also presented.

Abstract:There is a large gap between the number of membrane protein (MP) sequences and that of their decoded 3D structures, especially high-resolution structures, due to difficulties in crystal preparation of MPs. However, detailed knowledge of the 3D structure is required for the fundamental understanding of the function of an MP and the interactions between the protein and its inhibitors or activators. Abstract:Significance Quantitative understanding of how coupled binding and folding occurs for intrinsically disordered molecular recognition element (MoRE) critical for function is still challenging. By developing an integrated approach, we provided physical quantification of folding and binding energy landscapes of a MoRE at atomistic level. Our predictions are in remarkable agreements with the experiments, and lead to the recognition mechanism via conformational selection, followed by induced folding. We provided an explanation for the underlying connections among “downhill folding,” “molten globule,” and “intrinsic disorder.” We proposed a “kinetic divide-and-conquer” mechanism to understand the high specificity without high affinity in intrinsic disordered protein binding.

These metamorphic proteins are characterized by having two or more folds with significant differences in their secondary structure, in which each fold is stabilized by a distinct local environment. Abstract:Protein disordered regions are associated with some critical cellular functions such as transcriptional regulation, translation and cellular signal transduction, and they are responsible for various diseases. Although experimental methods have been developed to determine these regions, they are time-consuming and expensive. Therefore, it is highly desired to develop computational methods that can provide us with this kind information in a rapid and inexpensive manner. Here we propose a sequence-based computational approach for predicting protein disordered regions by means of the Nearest Neighbor algorithm, in which conservation, amino acid factor and secondary structure status of each amino acid in a fixed-length sliding window are taken as the encoding features. Also, the feature selection based on mRMR (maximum Relevancy Minimum Redundancy) is applied to obtain an optimal 51-feature set that includes 39 conservation features and 12 secondary structure features. With the optimal 51 features, our predictor yielded quite promising MCC (Mathew's correlation coefficients): 0.371 on a rigorous benchmark dataset tested by 5-fold cross-validation and 0.219 on an independent test dataset. Our results suggest that conservation and secondary structure play important roles in intrinsically disordered proteins.
MoRF_ESM: Prediction of MoRFs in disordered proteins based on a deep transformer protein language model

Abstract:Molecular recognition features (MoRFs) are particular functional segments of disordered proteins, which play crucial roles in regulating the phase transition of membrane-less organelles and frequently serve as central sites in cellular interaction networks. As the association between disordered proteins and severe diseases continues to be discovered, identifying MoRFs has gained growing significance. Due to the limited number of experimentally validated MoRFs, the performance of existing MoRF's prediction algorithms is not good enough and still needs to be improved. In this research, we present a model named MoRF_ESM, which utilizes deep-learning protein representations to predict MoRFs in disordered proteins. This approach employs a pretrained ESM-2 protein language model to generate embedding representations of residues in the form of attention map matrices. These representations are combined with a self-learned TextCNN model for feature extraction and prediction. In addition, an averaging step was incorporated at the end of the MoRF_ESM model to refine the output and generate final prediction results. In comparison to other impressive methods on benchmark datasets, the MoRF_ESM approach demonstrates state-of-the-art performance, achieving [Formula: see text] higher AUC than other methods when tested on TEST1 and achieving [Formula: see text] higher AUC than other methods when tested on TEST2. These results imply that the combination of ESM-2 and TextCNN can effectively extract deep evolutionary features related to protein structure and function, along with capturing shallow pattern features located in protein sequences, and is well qualified for the prediction task of MoRFs. Given that ESM-2 is a highly versatile protein language model, the methodology proposed in this study can be readily applied to other tasks involving the classification of protein sequences.

Abstract:The sequence-structure-function paradigm of proteins has been changed by the occurrence of intrinsically disordered proteins (IDPs). Benefiting from the structural disorder, IDPs are of particular importance in biological processes like regulation and signaling. IDPs are associated with human diseases, including cancer, cardiovascular disease, neurodegenerative diseases, amyloidoses, and several other maladies. IDPs attract a high level of interest and a substantial effort has been made to develop experimental and computational methods. So far, more than 70 prediction tools have been developed since 1997, within which 17 predictors were created in the last five years. Here, we presented an overview of IDPs predictors developed during 2010–2014. We analyzed the algorithms used for IDPs prediction by these tools and we also discussed the basic concept of various prediction methods for IDPs. The comparison of prediction performance among these tools is discussed as well.

Abstract:Intrinsically disordered regions (IDRs) are ubiquitous across all domains of life and play a range of functional roles. While folded domains are generally well described by a stable three-dimensional structure, IDRs exist in a collection of interconverting states known as an ensemble. This structural heterogeneity means that IDRs are largely absent from the Protein Data Bank, contributing to a lack of computational approaches to predict ensemble conformational properties from sequence. Here we combine rational sequence design, large-scale molecular simulations and deep learning to develop ALBATROSS, a deep-learning model for predicting ensemble dimensions of IDRs, including the radius of gyration, end-to-end distance, polymer-scaling exponent and ensemble asphericity, directly from sequences at a proteome-wide scale. ALBATROSS is lightweight, easy to use and accessible as both a locally installable software package and a point-and-click-style interface via Google Colab notebooks. We first demonstrate the applicability of our predictors by examining the generalizability of sequence–ensemble relationships in IDRs. Then, we leverage the high-throughput nature of ALBATROSS to characterize the sequence-specific biophysical behavior of IDRs within and between proteomes.

Abstract:Intrinsically disordered proteins do not have stable secondary and/or tertiary structures but still function. More than 50 prediction methods have been developed and inherent relationships may be expected to exist among them. To investigate this, we conducted molecular simulations and algorithmic analyses on a minimal coarse-grained polypeptide model and discovered a common basis for the charge-hydropathy plot and packing-density algorithms that was verified by correlation analysis. The correlation analysis approach was applied to realistic datasets, which revealed correlations among some physical-chemical properties (charge-hydropathy plot, packing density, pairwise energy). The correlations indicated that these biophysical methods find a projected direction to discriminate ordered and disordered proteins. The optimized projection was determined and the ultimate accuracy limit of the existing algorithms is discussed.

Abstract:How the sequences of intrinsically disordered proteins (IDPs) code for functions is still an enigma. Dynamics, in particular residue-specific dynamics, holds crucial clues. Enormous efforts have been spent to characterize residue-specific dynamics of IDPs, mainly through NMR spin relaxation experiments. Here we present a sequence-based method, SeqDYN, for predicting residue-specific backbone dynamics of IDPs. SeqDYN employs a mathematical model with 21 parameters: one is a correlation length and 20 are the contributions of the amino acids to slow dynamics. Training on a set of 45 IDPs reveals aromatic, Arg, and long-branched aliphatic amino acids as the most active in slow dynamics whereas Gly and short polar amino acids as the least active. SeqDYN predictions not only provide an accurate and insightful characterization of sequence-dependent IDP dynamics but may also serve as indicators in a host of biophysical processes, including the propensities of IDP sequences to undergo phase separation.

Abstract:The theoretical rational design of organic semiconductors faces an obstacle in that the performance of organic semiconductors depends very much on their stacking and local morphology (for example, phase domains), which involves numerous molecules. Simulation becomes computationally expensive as intermolecular electronic couplings have to be calculated from density functional theory. Therefore, developing fast and accurate methods for intermolecular electronic coupling estimation is essential. In this work, by developing a series of new intermolecular 3D descriptors, we achieved fast and accurate prediction of electronic couplings in both crystalline and amorphous thin films. Three groups of developed descriptors could perform faster and higher accuracy prediction on electronic couplings than the most advanced state-of-the-art descriptors. This work paves the way for large-scale simulations, high-throughput calculations, and screening of organic semiconductors.

Abstract:i-Motifs (iMs), are secondary structures formed in cytosine-rich DNA sequences and are involved in multiple functions in the genome. Although putative iM forming sequences are widely distributed in the human genome, the folding status and strength of putative iMs vary dramatically. Much previous research on iM has focused on assessing the iM folding properties using biophysical experiments. However, there are no dedicated computational tools for predicting the folding status and strength of iM structures. Here, we introduce a machine learning pipeline, iM-Seeker, to predict both folding status and structural stability of DNA iMs. The programme iM-Seeker incorporates a Balanced Random Forest classifier trained on genome-wide iMab antibody-based CUT&Tag sequencing data to predict the folding status and an Extreme Gradient Boosting regressor to estimate the folding strength according to both literature biophysical data and our in-house biophysical experiments. iM-Seeker predicts DNA iM folding status with a classification accuracy of 81% and estimates the folding strength with coefficient of determination (R2) of 0.642 on the test set. Model interpretation confirms that the nucleotide composition of the C-rich sequence significantly affects iM stability, with a positive correlation with sequences containing cytosine and thymine and a negative correlation with guanine and adenine.

Abstract:Predicting the 3D structure of a macromolecule, such as a protein or an RNA molecule, is ranked top among the most difficult and attractive problems in bioinformatics and computational biology. Its importance comes from the relationship between the 3D structure and the function of a given protein or RNA. 3D structures also help to find the ligands of the protein, which are usually small molecules, a key step in drug design. Unfortunately, there is no shortcut to accurately obtain the 3D structure of a macromolecule. Many physical measurements of macromolecular 3D structures cannot scale up, due to their large labor costs and the requirements for lab conditions. In recent years, computational methods have made huge progress due to advance in computation speed and machine learning methods. These methods only need the sequence information to predict 3D structures by employing various mathematical models and machine learning methods. The success of computational methods is highly dependent on a large database of the proteins and RNA with known structures. However, the performance of computational methods are always expected to be improved. There are several reasons for this. First, we are facing, and will continue to face sparseness of data.Secondly, the 3D structure space is too large for our computational capability. The two obstacles can be removed by knowledge-based methods, which combine knowledge learned from the known structures and biologists' knowledge of the folding process of protein or RNA. In the dissertation, I will present my results in building a knowledge-based method by using machine learning methods to tackle this problem. My methods include the knowledge constraints on intermediate states, which can highly reduce the solution space of a protein or RNA, in turn increasing the efficiency of the structure folding method and improving its accuracy.

Abstract:Intrinsically disordered proteins and regions (IDPs and IDRs) lack stable 3D structure under physiological conditions in-vitro, are common in eukaryotes, and facilitate interactions with RNA, DNA and proteins. Current methods for prediction of IDPs and IDRs do not provide insights into their functions, except for a handful of methods that address predictions of protein-binding regions. We report first-of-its-kind computational method DisoRDPbind for high-throughput prediction of RNA, DNA and protein binding residues located in IDRs from protein sequences. DisoRDPbind is implemented using a runtime-efficient multi-layered design that utilizes information extracted from physiochemical properties of amino acids, sequence complexity, putative secondary structure and disorder and sequence alignment. Empirical tests demonstrate that it provides accurate predictions that are competitive with other predictors of disorder-mediated protein binding regions and complementary to the methods that predict RNA- and DNA-binding residues annotated based on crystal structures. Application in Homo sapiens, Mus musculus, Caenorhabditis elegans and Drosophila melanogaster proteomes reveals that RNA- and DNA-binding proteins predicted by DisoRDPbind complement and overlap with the corresponding known binding proteins collected from several sources. Also, the number of the putative protein-binding regions predicted with DisoRDPbind correlates with the promiscuity of proteins in the corresponding protein-protein interaction networks. Abstract:Locating the transmembrane regions of outer membrane proteins (OMPs) is highly important for deciphering their biological functions at both molecular and cellular levels. Here, we propose a novel method to predict the transmembrane regions of OMPs by employing the position-and composition-based features of sequence profiles. Furthermore, a simple probability-based prediction model, which is estimated by the secondary structures of structurally known OMPs, is also developed. Considering that these two methods are both effective and well complementary, we integrate them into a method called TransOMP, which is also capable of identifying OMPs. Furthermore, we develop an OMP identification measure I_CScore by considering transmembrane regions by TransOMP and secondary structural topology by SSEA-OMP. Our methods were benchmarked against state-of-the-art methods and assessed in the genome of Escherichia coli. Benchmark results confirmed that our methods were reliable and useful. Meanwhile, we constructed an OMP prediction web server, which can be used for OMP identification, transmembrane region location, and 3D model building.
