Abstract:Computer-based modelling and simulation have become useful tools to facilitate humans to understand systems in different domains, such as physics, astrophysics, chemistry, biology, economics, engineering and social science. A complex system is featured with a large number of interacting components (agents, processes, etc.), whose aggregate activities are nonlinear and self-organized. Complex systems are hard to be simulated or modelled by using traditional computational approaches due to complex relationships among system components, distributed features of resources, and dynamics of environments. Meanwhile, smart systems such as multi-agent systems have demonstrated advantages and great potentials in modelling and simulating complex systems.

Abstract:Molecular simulations are now an essential part of modern chemistry and physics, especially for the investigation of macromolecules. They have evolved into mature approaches that can be used effectively to understand the structure-to-property relationships of diverse macromolecular systems. In this article, we provide a tutorial on molecular simulations, focusing on the technical and practical aspects. Several prominent and classical simulation methods and software are introduced. The applications of molecular simulations in various directions of macromolecular science are then featured by representative systems, including self-assembly, crystallization, chemical reaction, and some typical non-equilibrium systems. This tutorial paper provides a useful overview of molecular simulations in the rapid progress of macromolecular science, and suggests guidance for researchers who start exploiting molecular simulations in their study.

Abstract:Molecular dynamics simulations capture the behavior of biological macromolecules in full atomic detail, but their computational demands, combined with the challenge of appropriately modeling the relevant physics, have historically restricted their length and accuracy. Dramatic recent improvements in achievable simulation speed and the underlying physical models have enabled atomic-level simulations on timescales as long as milliseconds that capture key biochemical processes such as protein folding, drug binding, membrane transport, and the conformational changes critical to protein function. Such simulation may serve as a computational microscope, revealing biomolecular mechanisms at spatial and temporal scales that are difficult to observe experimentally. We describe the rapidly evolving state of the art for atomic-level biomolecular simulation, illustrate the types of biological discoveries that can now be made through simulation, and discuss challenges motivating continued innovation in this field.

Abstract:Materials chemistry is at the forefront of the global "Fourth Industrial Revolution", in part by establishing a "Materials 4.0" paradigm. A key aspect of this paradigm is developing methods to effectively integrate hardware, software, and biological systems. Towards this end, we must have intimate knowledge of the virtual space in materials design: materials omics (materiomics), materials informatics, computational modelling and simulations, artificial intelligence (AI), and big data. We focus on the discovery and design of next-generation bio-inspired materials because the design space is so huge as to be almost intractable. With nature providing researchers with specific guiding principles, this material design space may be probed most efficiently through digital, high-throughput methods. Therefore, to enhance awareness and adoption of digital approaches in soft polymeric bio-inspired materials discovery and design, we detail multiscale simulation techniques in soft matter from the molecular level to the macroscale. We also highlight the unique role that artificial intelligence and materials databases will play in molecular simulations as well as soft materials discovery. Finally, we showcase several case studies that concretely apply computational modelling and simulations for integrative soft bio-inspired materials design with experiments.

Abstract:Molecular simulation has already become a powerful tool for studying life principles at a molecular level.The past 50-year researches show that molecular simulation has been able to quantitatively characterize the kinetic and thermodynamic properties of complex molecular processes,such as protein folding and conformational changes.In recent years,the application of machine learning algorithms represented by deep learning has further promoted the development of molecular simulation.This work reviews machine learning methods in biomolecular simulation,focusing on the important progress made by machine learning algorithms in improving the accuracy of molecular force fields,the efficiency of molecular simulation conformation sampling,and also the processing of high-dimensional simulation data.The future researches to further overcome the bottleneck of accuracy and efficiency of molecular simulation,expand the scope of molecular simulation,and realize the integration of computational simulation and experimental based on machine learning technique is prospected.

Microscale Thermophysical Engineering

Abstract:Due to recent developments in computer hardware and numerical methods, molecular simulation is emerging as an increasingly important part of modern thermophysical engineering. The three parts of this article present studies on thermal problems under extreme cases in terms of molecular simulation methods (molecular dynamics and Monte Carlo methods). In the first part, fluid thermodynamic properties under extreme conditions are investigated, including the pressure depression of fluid in nanospace, heat capacity anomaly in atomic clusters, and specific heat and surface tension prediction of undercooled liquid metals. In the second part, molecular simulation results are provided for transport coefficients and transport phenomena, for example, thermal conductance in thin films and its size effect, and ultrafast transport phenomena in media. In the third part, vapor?liquid interface properties are examined, covering the interface thickness, surface tension, kinetic energy distribution, and vaporization/condensation in the interface region. In each part we discuss some controversial problems. Finally, areas are highlighted for future research in molecular simulation studies on thermophysics.

Abstract:▪ Abstract Polymers offer a wide spectrum of possibilities for materials applications, in part because of the chemical complexity and variability of the constituent molecules, and in part because they can be blended together with other organic as well as inorganic components. The majority of applications of polymeric materials is based on their excellent mechanical properties, which arise from the long-chain nature of the constituents. Microscopically, this means that polymeric materials are able to respond to external forces in a broad frequency range, i.e., with a broad range of relaxation processes. Computer simulation methods are ideally suited to help to understand these processes and the structural properties that lead to them and to further our ability to predict materials properties and behavior. However, the broad range of timescales and underlying structure prohibits any one single simulation method from capturing all of these processes. This manuscript provides an overview of some of the more popular computational models and methods used today in the field of molecular and mesoscale simulation of polymeric materials, ranging from molecular models and methods that treat electronic degrees of freedom to mesoscopic field theoretic methods.

Abstract:Molecular dynamics simulation is an important tool for studying materials microstructure evolution under radiation effects. This paper introduces four kinds of mainstream large-scale molecular dynamics open source software for materials computing, LAMMPS, Ls1-MarDyn, IMD and CoMD, and compares and analyzes data structures, com-putational methods, parallel decomposition methods and atomic storage, etc. By the design examples, this paper testscomputational efficiency, parallel performance and memory usage. A new idea of less memory-used data structure de-sign for the single crystal is prepared for the simulation characteristics of metal materials evolution under irradiation defects. It provides the basis for subsequent research to realize large temporal and spatial scale molecular dynamics simulation.

Abstract:Numerical simulation is an effective toolin studying nano-materials with tiny characteristic length,and may be the only option when the geometry size of these materials is down to the nano-scale and no experimental testing system is available.This paper reviews recent advances in molecular dynamics simulations and first-principles calculations on mechanical behaviors of nano-materials,with focuses laid on lattice instability,ideal strength,interfacial fracture,mechanical and electric properties of carbon nano-tubes and ferroelectric nano-materials.It is expected that the presentation of these research efforts could demonstrate some of practical computational strategies and methodologies in conducting atomistic simulations of mechanical properties of tiny materials.Some problems in need of further studies are identified as well.
