Abstract:Protein-protein interactions play important roles in the apoptosis,necrosis,metabolism,growth and so on.Here we summarized the research techniques in protein-protein interactions,including yeast two-hybrid system,tandem affinity purification,GST pull-down,co-immunoprecipitation,protein chip,bimolecular fluorescence complementation and far-western blotting.Bioinformatics has been used widely in the study of protein-protein interactions,and a number of databases have been constructed.The abnormality in protein-protein interactions may be associated with human diseases.The inhibition of these abnormal interactions will provide an innovative therapy in future.

Abstract:The interaction between DNA and proteins comprises a pivotal role in almost every cellular process, including gene regulation and DNA replication. Given a protein, it is very important to know whether it is a DNA-binding protein or not and where the binding sites are. Over the last three decades, since the discovery that lac operon was regulated by a protein, knowledge of the DNA-protein interactions has soared. However, it is very difficult to use experimental techniques to identify the DNA-binding proteins because these experiments can be prohibitively labor-intensive in studying all the possible mutations of the residues on the molecular surface. Hence, it has been generally recognized that the ability to automatically identify the DNA binding proteins and their binding sites can significantly speed up our understanding of cellular activities and contribute to advances in drug discovery. The main goal of present paper is to review the recent progress in the development of computational approaches to predict DNA-protein bindings. We will show a historical roadmap of the amelioration, and how the modifications promote better performance.

Abstract:With the development of artificial intelligence technologies and the availability of large amounts of biological data, computational methods for proteomics have undergone a developmental process from traditional machine learning to deep learning. This review focuses on computational approaches and tools for the prediction of protein–DNA/RNA interactions using machine intelligence techniques. We provide an overview of the development progress of computational methods and summarize the advantages and shortcomings of these methods. We further compiled applications in tasks related to the protein–DNA/RNA interactions, and pointed out possible future application trends. Moreover, biological sequence-digitizing representation strategies used in different types of computational methods are also summarized and discussed.This article is protected by copyright. Abstract:Proteins participate in many processes of the organism and are very important for maintaining the health of the organism. However, proteins cannot function independently in the body. They must interact with proteins, DNA, RNA, and other substances to perform biological functions and maintain the body's health. At present, there are many experimental methods and software tools that can detect and predict the interaction between proteins and other substances. There are also many databases that record the interaction between proteins and other substances. This article mainly describes protein-protein, protein-DNA, and protein-RNA interactions in detail by introducing some commonly used experimental methods, the software tools produced with the accumulation of experimental data and the rapid development of machine learning, and the related databases that record the relationship between proteins and some substances. By this review, we hope that through the analysis and summary of various aspects, it will be convenient for researchers to conduct further research on protein interactions.

Abstract:In proteins, conformational change impacting their function has been well investigated in the past decades, and was named `allosteric effect'. However, in DNA-protein interaction, the concept of DNA conformational change caused by DNA-protein binding will affect another nearby DNA-binding protein has not been well investigated and understood. Combined with structural biology and Single Molecule Assays, we can now probe and study allosteric propagation through DNA which exists as a fundamental property in DNA-protein interaction, and this allosteric effect through DNA can fine tune gene expression. Therefore, DNA conformational changes should be seriously considered and analyzed for DNA –protein interactions in general.

Abstract:Interactions between proteins and nucleic acids are at the molecular foundations of most key biological processes, including DNA replication, genome maintenance, the regulation of gene expression, and chromosome segregation. A complete understanding of these types of biological processes requires tackling questions with a range of different techniques, such as genetics, cell biology, molecular biology, biochemistry, and structural biology. Here, we describe a novel experimental approach called "DNA curtains" that can be used to complement and extend these more traditional techniques by providing real-time information about protein-nucleic acid interactions at the level of single molecules. We describe general features of the DNA curtain technology and its application to the study of protein-nucleic acid interactions in vitro. We also discuss some future developments that will help address crucial challenges to the field of single-molecule biology.

Abstract:Exploring molecular interaction mechanisms is vital for a better understanding of life activities. In recent years, with the development of DNA nanotechnology, researchers have been using DNA nanostructures to study molecular interactions. Numerous progresses have been made on molecular interaction mechanisms using DNA nanostructures. With high programmability and addressability of DNA nanostructures, the system to be observed could be located on DNA nanostructures through different strategies such as DNA hybridization and covalent interactions. The spatial arrangement, molecule type, and the number of target molecules can be precisely controlled. Thus, DNA nanostructures offer an excellent template for observing molecular interactions. With the designability and high rigidity, DNA nanostructures could be utilized as frames with certain mechanical properties. By spatially organizing anchored molecules, nanoscale microenvironment could also be regulated on the platform of DNA nanostructures. In addition, DNA nanotechnology could be combined with various single-molecule techniques such as fluorescent imaging, atomic force microscopy, allowing single-molecule study with DNA nanostructures. In this review, we provide an overview of the construction of observing platforms with DNA nanostructures and the applications of DNA nanostructures in the study of molecular interactions. Finally, we summarize and prospect the development of DNA nanotechnology in this field.

Abstract:The interactions of biological molecules compose the molecular basis of biological processes, especially the interactions of proteins. Research of protein-protein interactions is vital to understanding the essence of life, finding the mechanism of diseases and developing new drugs to improve people's health. It has achieved many valuable results researching protein-protein interactions by bioinformatics but there are also some problems to be resolved. The research work of protein interactions from the databases of protein-protein interactions, the methods of predicting protein-protein interactions, the web-servers that can supply services of predicting protein-protein interactions and the research of protein interaction networks were reviewed in this article.

Abstract:As an important component that constitutes all the cells and tissues of the human body, protein is involved in most of the biological processes. Inspired by natural protein systems, considerable efforts covering many discipline fields were made to design artificial protein assemblies and put them into application in recent decades. The rapid development of structural DNA nanotechnology offers significant means for protein assemblies and promotes their application. Owing to the programmability, addressability and accurate recognition ability of DNA, many protein assemblies with unprecedented structures and improved functions have been successfully fabricated, consequently creating many brand-new researching fields. In this review, we briefly introduced the DNA-based protein assemblies, and highlighted the limitations in application process and corresponding strategies in four aspects, including biological catalysis, protein detection, biomedicine treatment and other applications.

Abstract:Recent advances in experimental and computational methodologies are enabling ultra-high resolution genome-wide profiles of protein-DNA binding events. For example, the ChIP-exo protocol precisely characterizes protein-DNA cross-linking patterns by combining chromatin immunoprecipitation (ChIP) with 5' → 3' exonuclease digestion. Similarly, deeply sequenced chromatin accessibility assays (e.g. DNase-seq and ATAC-seq) enable the detection of protected footprints at protein-DNA binding sites. With these techniques and others, we have the potential to characterize the individual nucleotides that interact with transcription factors, nucleosomes, RNA polymerases and other regulatory proteins in a particular cellular context. In this review, we explain the experimental assays and computational analysis methods that enable high-resolution profiling of protein-DNA binding events. We discuss the challenges and opportunities associated with such approaches.

Abstract:Proteins directly participate in tremendous physiological processes and mediate a variety of cellular functions. However, precise manipulation of proteins with predefined relative position and stoichiometry for understanding protein-protein interactions and guiding cellular behaviors is still challenging. With superior programmability of DNA molecules, DNA origami technology is able to construct arbitrary nanostructures that can accurately control the arrangement of proteins with various functionalities to solve these problems. Herein, starting from the classification of DNA origami nanostructures and the category of assembled proteins, we summarize the existing DNA origami-based protein manipulation systems (PMSs), review the advances on the regulation of their functions, and discuss their applications in cellular behavior modulation and disease therapy. Moreover, the limitations and potential directions of DNA origami-based PMSs are also presented, which may offer guidance for rational construction and ingenious application.

Abstract:Exploring the intricate interplay within and between nucleic acids, as well as their interactions with proteins, holds pivotal significance in unraveling the molecular complexities steering cancer initiation and progression. To investigate these interactions, a diverse array of highly specific and sensitive molecular techniques has been developed. The selection of a particular technique depends on the specific nature of the interactions. Typically, researchers employ an amalgamation of these different techniques to obtain a comprehensive and holistic understanding of inter- and intramolecular interactions involving DNA-DNA, RNA-RNA, DNA-RNA, or protein-DNA/RNA. Examining nucleic acid conformation reveals alternative secondary structures beyond conventional ones that have implications for cancer pathways. Mutational hotspots in cancer often lie within sequences prone to adopting these alternative structures, highlighting the importance of investigating intra-genomic and intra-transcriptomic interactions, especially in the context of mutations, to deepen our understanding of oncology. Beyond these intramolecular interactions, the interplay between DNA and RNA leads to formations like DNA:RNA hybrids (known as R-loops) or even DNA:DNA:RNA triplex structures, both influencing biological processes that ultimately impact cancer. Protein-nucleic acid interactions are intrinsic cellular phenomena crucial in both normal and pathological conditions. In particular, genetic mutations or single amino acid variations can alter a protein's structure, function, and binding affinity, thus influencing cancer progression. It is thus, imperative to understand the differences between wild-type (WT) and mutated (MT) genes, transcripts, and proteins. The review aims to summarize the frequently employed methods and techniques for investigating interactions involving nucleic acids and proteins, highlighting recent advancements and diverse adaptations of each technique.

Abstract:Protein DNA recognition plays a central role in the regulation of gene expression. With the rapidly increasing number of protein-DNA complex structures available at atomic resolution in recent years, a systematic, complete, and intuitive framework to clarify the intrinsic relationship between the global binding modes of these complexes is needed. In this work, we modified, extended, and applied previously defined RNA-recognition themes to describe protein-DNA recognition and used a protocol that incorporates automatic methods into manual inspection to plant a comprehensive classification tree for currently available high-quality protein-DNA structures. Further, a nonredundant (representative) data set consisting of 200 thematically diverse complexes was extracted from the leaves of the classification tree by using a locally sensitive interface comparison algorithm. On the basis of the representative data set, various physical and chemical properties associated with protein-DNA interactions were analyzed using empirical or semiempirical methods. We also examined the individual energetic components involved in protein-DNA interactions and highlighted the importance of conformational entropy, which has been almost completely ignored in previous studies of protein-DNA binding energy.

Abstract:Interactions between proteins and DNA play an important role in many essential biological processes such as DNA replication, transcription, splicing, and repair. The identification of amino acid residues involved in DNA-binding sites is critical for understanding the mechanism of these biological activities. In the last decade, numerous computational approaches have been developed to predict protein DNA-binding sites based on protein sequence and/or structural information, which play an important role in complementing experimental strategies. At this time, approaches can be divided into three categories: sequence-based DNA-binding site prediction, structure-based DNA-binding site prediction, and homology modeling and threading. In this article, we review existing research on computational methods to predict protein DNA-binding sites, which includes data sets, various residue sequence/structural features, machine learning methods for comparison and selection, evaluation methods, performance comparison of different tools, and future directions in protein DNA-binding site prediction. In particular, we detail the meta-analysis of protein DNA-binding sites. We also propose specific implications that are likely to result in novel prediction methods, increased performance, or practical applications.

Abstract:Protein-DNA interactions are involved in many essential biological processes such as transcription, splicing, replication and DNA repair. It is of great value to identify DNA-binding proteins as well as their binding sites in order to study the mechanisms of these biological processes. A number of experimental methods have been developed for the identification of DNA-binding proteins, such as DNAase foot printing, EMSA, X-ray crystallography, NMR spectroscopy and CHIP-on-Chip. However, with the increasingly greater number of suspected protein-DNA interactions, identification by experimental methods is expensive, labor-intensive and time-consuming. Hence, in the past decades researchers have developed many computational approaches to predict in silico the interactions of proteins and DNA. Machine learning technology has been widely used and become dominant in this field. In this article, we focus on reviewing recent machine learning-based progresses in DNA-binding protein and binding residue prediction methods, the most commonly used features in these predictions, machine learning classifier comparison and selection, evaluation method comparison, and existing problems and future directions for the field.

Abstract:Natural living systems are driven by delicate protein networks whose functions are precisely controlled by many parameters, such as number, distance, orientation, and position. Focusing on regulation rather than just imitation, the construction of artificial protein networks is important in many research areas, including biomedicine, synthetic biology and chemical biology. DNA origami, sophisticated nanostructures with rational design, can offer predictable, programmable, and addressable scaffolds for protein assembly with nanometer precision. Recently, many interdisciplinary efforts have achieved the precise construction of DNA origami-based protein networks, and their emerging application in many areas. To inspire more fantastic research and applications, herein we highlight the applicability and potentiality of DNA origami-based protein networks. After a brief introduction to the development and features of DNA origami, some important factors for the precise construction of DNA origami-based protein networks are discussed, including protein-DNA conjugation methods, networks with different patterns and the controllable parameters in the networks. The discussion then focuses on the emerging application of DNA origami-based protein networks in several areas, including enzymatic reaction regulation, sensing, bionics, biophysics, and biomedicine. Finally, current challenges and opportunities in this research field are discussed.
