Abstract:A series of pyrenyl-macrocyclic polyamines 5a-5c have been prepared and characterized. Their DNA-cleavage properties were examined under physiological conditions. Without the presence of other additives, the DNA cleavage ability of 5a-5c showed the order of 5c>5a>5b. Absorption and fluorescence experiments showed the binding affinity of 5a-5c to DNA. The interactions of 5a-5c with CT-DNA indicated that the DNA binding ability followed an order according to their cleavage efficiency. All the results indicated that the structures of amino-acid bridge in the ligands may affect the DNA binding and cleavage ability. The cleavage-mechanism studies indicated that singlet oxygen and superoxide free radicals were involved in the catalytic DNA cleavage process.

Abstract:Two acridine-pendant cyclen (1,4,7,10-tetraazacyclododecane) derivatives 1 and 2 were synthesized, and their DNA interactions have been systematically investigated by UV absorption, fluorescence titration, viscosity measurement, DNA melting and gel electrophoresis experiments. The results showed that acridine-cyclen derivatives could bind to DNA in intercalative mode, and bis-acridine 2 has higher DNA binding ability than that of mono-acridine 1. Moreover, both compounds exhibited preferential interactions with G-rich DNA sequences. Their copper(II) complexes could cleave DNA without the existence of other additives under physiological conditions through an oxidative pathway.

Abstract:In this paper, the development of the interaction of macrocyclic polyamine derivatives and their complexes with DNA is reviewed. The focuses are especially on some researches and findings about the interactions of macrocyclic polyamine mononuclear, dinuclear, functionalized complexes and cyclen-based polymers with DNA in our research group. In addition, the application of these complexes on chemical nuclease is discussed in brief. In mono-, dinuclear macrocyclic polyamine metal complexes, we synthesized a series of mononuclear cyclen containing pyridine, benzene, imidazole, triazole complexes, and dinuclear macrocyclic polyamine metal complexes linked with rigid spacers and flexible spacers respectively. The interactions of these complexes with plasmid DNA are also investigated. The results showed that dinuclear cyclen metal complexes linked with rigid spacers can catalyze the cleavage of plasmid DNA at low concentration within shorter time. Secondly, the syntheses of functionalized macrocyclic polyamine complexes containing nucleobases, PNA monomer, imidazolium side, crown ether, ferrocenyl side and their interaction with DNA are studied, respectively. Finally, in multinuclear macrocyclic polyamine derivatives, we found that cyclen-based oligomers form polymer complex with DNA, thus protect DNA from enzymatic degradation efficiently.
Metal-free Cleavage Efficiency Toward DNA by a Novel PNA Analog-Bridged Macrocyclic Polyamine

Abstract:In this report we describe the synthesis of a new class of cyclen-contained compounds with novel peptide nucleic acid (PNA) analog motif. Target bis-cyclen derivative B was prepared and characterized by ESI-MS, NMR and HPLC. Interactions between compound B and calf thymus DNA were studied by thermal denaturation. Results indicate that the DNA binding affinity of B is stronger than that of mono-cyclen compound A, and the binding ability is little affected by the change of ionic strength. Agarose and denaturing polyacrylamide gel electrophoresis were used to assess the DNA cleavage activities. The macrocyclic polyamine-PNA analog conjugate B as a nuclease model can effectively cleave DNA via an oxidative pathway at micromolar concentration (10μM) without the use of any additional metal ions. Meanwhile, the mono-cyclen compound A shows nearly no DNA cleavage effect under the same conditions.

Abstract:Two macrocyclic polyamine ligands and their dinuclear copper(II) (CuII) complexes were synthesized and characterized. In the complexes, two 1,4,7,10-tetraazacyclododecane (cyclen) moieties were bridged by a dipeptide spacer, and CuII as metal ion was coordinated to the ligands to form the novel complexes. These complexes were characterized by UV/VIS, IR, EPR, and ESI-MS analyses. The catalyzed DNA cleavage and DNA binding properties of these complexes were studied under physiological conditions. The effects of complex concentrations, cleavage time, and temperature on the DNA cleavage reactions were systematically investigated. The results strongly suggested that the plasmid DNA (pUC 19) can be cleaved by the dinuclear CuII complexes. At pH 7.0 and 37 degrees, incubating DNA with the complexes for 24 h, all Form I was selectively converted into Form II. At 55 degrees, pH 7.0, the time was shortened to less than 30 min. According to the mechanism experiment, these complexes cleave plasmid pUC19 DNA by oxidative mechanism. The synergistic effect of the CuII ions is important to improve the DNA cleavage.

Abstract:Dinuclear macrocyclic polyamine zinc(II) complexes, which have two cyclen groups linked by flexible spacers, have been synthesized as DNA cleavage agents. The structures of these new dinuclear complexes are consistent with the data obtained from elemental analysis, MS and 1H NMR spectroscopy. The catalytic activity of these dinuclear complexes on DNA cleavage was studied. The results showed that the dinuclear zinc(II) complexes can catalyze the cleavage of supercoiled DNA (pUC 19 plasmid DNA) (Form I) under physiological conditions to produce selectively nicked DNA (Form II).

Abstract:A series of multinuclear macrocyclic polyamine metal (Zn(2+), Cu(2+), Co(2+)) complexes containing chiral dipeptide linkage were synthesized and used as artificial nuclease enzyme model. The interaction between the complexes and plasmid DNA (pUC19) was studied, and the results revealed that these complexes could act as powerful catalysts for the cleavage of plasmid DNA under physiological conditions.

Abstract:Two anthracene derivatives appended on cyclen (1,4,7,10-tetraazacyclododecane) moieties were synthesized and characterized. In these new compounds, the anthryl is used as a substitute for the nucleobases of classical PNA backbone, and the cyclen moiety appends on the terminal amino group. The interaction of the compounds with DNA was systematically investigated by absorption, fluorescence, and viscometric titration, DNA melting and gel electrophoresis experiments. From the absorption titration data, bis-anthryl compound 2 can bind to CT DNA with K-b = 1.21 x 10(5) M-1 that is 121 times larger than that of mono-anthryl compound 1 (K-b = 1.00 x 10(3) M-1). Through the fluorescence titration data, compound 1 shows distinct CG-selective DNA binding activity. DNA melting and viscometric titration experiments indicate that the binding mode of 2 is a multiple binding mode that involves groove binding and partial intercalation. Compound 2 also shows excellent DNA photocleavage ability, which is much more efficient than the mono-anthryl compound 1.

Abstract:A bis-pyridine pendant-armed macrocyclic heterobinuclear Zn(II)-Ni(II) complex [ZnNi(L)](ClO4)(2)center dot H2O (H2L=3,3'-((ethane-1,2-diylbis((pyridin-2-ylmethyl)azanediyl))bis(methylene)) bis(2-hydroxy-5-methylbenzalde-hyde)) has been obtained and characterized by spectroscopy, elemental analysis and single-crystal X-ray diffraction. The coordination environment of Zn(II) and Ni(II) can be described as approximately distorted triangular prism and square pyramid, respectively. The Zn-Ni distance bridged by two phenoxide groups is 0.303 63(6) nm. The interaction between the complex and calf thymus DNA (CT-DNA) has been further confirmed by UV-Vis spectrophotometry, viscosity, and cyclic voltammetry study. The complex showed a good binding property to CT-DNA with a binding constant of 1.05x10(5) L.mol(-1). The DNA cleavage activity has also been investigated using agarose gel electrophoresis. Abstract:The novel linear polymer of a macrocyclic polyamine copper (II) complex, which has many cyclen groups linked by epichlorohydrin, has been synthesized as a DNA cleavage agent. The structure of the polymer 3 was identified by 1HNMR and IR and its molecular weight was measured by GPC. The result of agarose gel electrophoresis assay showed that Cu-(II) complex 4 could act as a powerful catalyst for the cleavage of plasmid DNA under physiological conditions.

Abstract:Two dinuclear macrocyclic polyamine copper(II) (Cu-II) complexes, which have two cyclen units linked by urea, were synthesized as DNA-cleavage agents. The structures of these new dinuclear complexes were identified by HR-ESI-MS and IR analyses, The catalytic activities of DNA cleavage of these dinuclear Cu-II complexes were subsequently studied. The results show that 6a was the better catalyst in the DNA-cleavage process than 6b. The effects of reaction time and concentration of complexes were also investigated. The results indicate, that the Cu-II complexes could catalyze the cleavage of supercoiled DNA (pUC 19 plasmid DNA; Form I) under physiological conditions to produce selectively nicked DNA (Form II no Form III was produced) with high yields (nearly 100%) in short time in the absence of reductant or oxidant.

Abstract:Pyrrole-imidazole polyamides containing N-methylpyrrole, N-methylimidazole and N-methyl-3-hydroxypyrrole aromatic amino acids are synthetic ligands that have an affinity and specificity for DNA comparable to those of naturally occuring DNA binding proteins. In past two decades, a lot of polyamides including some bifunctional ligands that can specifically alkylate and cleavage DNA have been synthesized and simple paring rules and various binding models for the minor groove of the double helix developed that allow the design of ligands for predetermined DNA sequences. Polyamides are also showed to permeate cells, potentially regulating transcription of specific genes.

Abstract:The cleavage of DNA (pUC18) by lipophilic macrocyclic polyamine Co(Ⅱ） complex was investigated in metallomicellar system. The results showed that the conversion of plasmid DNA (pUC18) increases with the increase of the concentration of complex under physiological conditions.

Abstract:A water-soluble zinc complex, [Zn(bpea)Cl-2] (1) (bpea N,N-bis(2-pyridylmethyl) ethylamine), was prepared to serve as a nuclease mimic. The complex was characterized by X-ray, infrared, and UV spectroscopy. Interactions of the complex with calf thymus-DNA (ct-DNA) have been investigated by UV absorption and fluorescence spectroscopies; the mode of ct-DNA binding for 1 has been proposed. DNA cleavage activities by 1 were performed in the absence of external agents. The influences of different complex concentrations or reaction times on DNA cleavage were studied.

Abstract:The syntheses, characteristics of dinuclear macrocyclic polyamine zinc complexes and their interaction with plasmid DNA are reported. The two cyclen (1,4,7,10-tetraazacyclododecane) moieties are bridged by rigid and flexible linkages. The crystal structures of Zn2C27H43N8O15Cl4 [5c·(ClO4)3·2H2O] and Zn2C30H43N10O13Cl3 [5e·(ClO4)3·H2O] have been determined. The complexes crystallize in the monoclinic space group C2/c and P2(1)/c with the following unit cell parameters: 5c·(ClO4)3·2H2O: a=32.568(4)Å, b=14.8593(17)Å, c=19.443(2)Å, α=90.00°, β=119.435(4)°, γ=90.00°, Dc=1.551mg/m3, FW=956.71, F(000)=3932; 5e·(ClO4)3·H2O: a=15.807(2)Å, b=16.756(2)Å, c=16.161(2)Å, α=90.00°, β=97.062(4)°, γ=90.00°, Dc=1.546mg/m3, FW=988.83, F(000)=2032. The distance between the two Zn(II) ions is about 4.0Å. The structures show that two zinc ions can synergistically interact with the substrate DNA. With this novel structural characteristics, the dinuclear macrocyclic polyamine Zn(II) complexes via the synergetic effect between the two zinc ions can catalyze the cleavage of plasmid DNA (pUC18) with unprecedented speed at physiological conditions.

Abstract:An unsymmetrical side chains macrocyclic dinuclear Ni(II) complex has been obtained by template-directed synthesis (the macrocyclic ligand was synthesized by 3-bromomethyl-2-hydroxy-5-methylbenzaldehyde, ethane-1,2-diamine, and N-1-(3-aminopropyl)-N-1-(furan-2-ylmethyl)propane-1,3-diamine), the structure has been characterized by IR spectrum, elemental analysis and X-ray crystallography determination. The interactions of the complex with DNA have been measured by UV spectroscopy, fluorescence spectroscopy and viscosity experiments. Absorption spectroscopic investigation reveals of intercalative binding of the complex with DNA with a binding constant of 4.8x10(4) mol(-1).L. Fluorescence spectroscopy shows that the complex displaces EB and bind to DNA with a quenching constant of 7.12x10(3) mol(-1).L. The appearance of both increased CD bands nearing 371 nm gives evidence for effective complex-DNA binding. The agarose gel electrophoresis studies show that the complex displays effective DNA cleavage activity in the absence of any external agents. CCDC: 835716.
