Abstract:The intensive concern over the biosafety of nanomaterials demands the systematic study of the mechanisms underlying their biological effects. Many of the effects of nanomaterials can be attributed to their interactions with proteins and their impacts on protein function. On the other hand, nanomaterials show potential for a variety of biomedical applications, many of which also involve direct interactions with proteins. In this paper, we review some recent computational studies on this subject, especially those investigating the interactions of carbon and gold nanomaterials. Beside hydrophobic and pi-stacking interactions, the mode of interaction of carbon nanomaterials can also be regulated by their functional groups. The coatings of gold nanomaterials similarly adjust their mode of interaction, in addition to coordination interactions with the sulfur groups of cysteine residues and the imidazole groups of histidine residues. Nanomaterials can interact with multiple proteins and their impacts on protein activity are attributed to a wide spectrum of mechanisms. These findings on the mechanisms of nanomaterial-protein interactions can further guide the design and development of nanomaterials to realize their application in disease diagnosis and treatment.

Abstract:The advances of nanomaterials have provided exciting technologies and novel materials for protein detection, based on the unique properties associated with nanoscale phenomena such as plasmon resonance, catalysis and energy transfer. This article reviews a series of nanomaterials including nanoparticles, nanofibers, nanowires, and nanosheets, and evaluates their performances in the application for protein detection, focusing on approaches that realize ultrasensitive detection. Many of these nanomaterials were used to analyze clinically relevant protein biomarkers. Their detection in the picomolar, femtomolar or even zeptomolar regime has been realized, sometimes even with naked-eye readout. We summarize the detection methods and results according to materials and targets, review the current challenges, and discuss the solution in the context of technological integration such as combining nanomaterials with microfluidics, and classical analytical technologies.

Abstract:<p>The biological compositions including cells, proteins/peptides, nucleic acids, extracellular vesicles (EVs) and metabolites are no doubt closely related to almost all physiological and pathological events in organism. Parts of them with specific characteristics can serve as therapeutic target or even disease indicator at early stage. However, all of them especially the specific portion associated with diseases are surrounded by complex environment where there are a large number of high-abundance proteins and salts and the like, leading to difficulties in direct analysis for them. Much efforts have been made to solve this problem, among which nanomaterials with outstanding flexibility in preparation and manipulation are attracting great attention. In this review, we provide a relatively comprehensive elaboration on recent advancement of nanomaterials as sample technique for bio-analysis, focusing on their preparation and application in all the above-mentioned biological compositions. Furthermore, the limits and development tendency of nanomaterials in this field are proposed.</p>

Abstract:Owing to the formidable challenge posed by microheterogeneities in glycosylation sites, macroheterogeneity of the modification number of glycans, and low abundance and ionization efficiency of glycosylation, the crucial premise for conducting in-depth profiling of the glycoproteome is to develop highly efficient technology for separation and enrichment. The appearance of hydrophilic interaction chromatography (HILIC) has considerably accelerated the progress in glycoproteomics. In particular, additional hydrophilic nanomaterials have been developed for glycoproteomics research in the recent years. In this review, we mainly summarize the recent progresses made in the design and synthesis of different hydrophilic nanomaterials, as well as their applications in glycoproteomics, according to the classification of the main hydrophilic functional molecules on the surface. Further, we briefly illustrate the potential retention mechanism of the HILIC mode and discuss the limits and barriers of hydrophilic nanomaterials in glycoproteomics, as well as propose their possible development trends in the future.

The rapid development of novel nanomaterials with various compositions, morphologies, and proper surface modifications provides a category of powerful tools for the sample preparation for protein analysis. In this paper, we have summarized recent progresses for the applications of novel nanomaterials in sample preparation for the analysis of proteomes, especially for phosphoproteomes, glycoproteomes, and peptidoms. Several kinds of novel nanomaterials were also discussed for their use in other kinds of proteomics analysis.

Abstract:Nanostructured devices and nanoparticles have fundamentally reshaped the development of precision healthcare in recent decades. Meanwhile, mass spectrometry (MS)-based proteomics has evolved from simple protein sequencing to a powerful approach that identifies disease patterns and signatures, reveals molecular mechanisms of pathological processes, and develops therapeutic or preventive drugs. Significantly, the two distinct disciplines have synergized and expanded our knowledge about human health and disease, as evidenced by a variety of nanotechnology-assisted sample processing strategies, facilitating in-depth proteome profiling and post-translational modifications (PTMs) characterization. This review summarizes recent advances in nanoparticle design for better enrichment of marker proteins and their PTMs from various bio-specimens and emerging nanotechnologies that are applied to MS-based proteomics for precision medicine discovery.

Abstract:Nanoscience becomes one of the most cutting-edge research directions in recent years since it is gradually matured from basic to applied science. Nanoparticles (NPs) and nanomaterials (NMs) play important roles in various aspects of biomedicine science, and their influences on the environment have caused a whole range of uncertainties which require extensive attention. Due to the quantitative and dynamic information provided for human proteome, mass spectrometry (MS)-based quantitative proteomic technique hasbeen a powerful tool for nanomedicine study. In this article, recent trends of progress and development in the nanomedicine of proteomics were discussed from quantification techniques and publicly available resources or tools. First, a variety of popular protein quantification techniques including labeling and label-free strategies applied to nanomedicine studies are overviewed and systematically discussed. Then, numerous protein profiling tools for data processing and post-biological statistical analysis and publicly available data repositories for providing enrichment MS raw data information sources are also discussed.

Abstract:The introduction of functional nanomaterials into biosensing fields advanced analytical chemistry and opened a series of concepts for design of new analytical and tracing tools. It not only improved the stability and biocompatibility of biosensing interfaces, also has greatly enhanced the biosensing response to recognition event, thus met the need for detection of trace amounts of a wide variety of analytes and acquisition of ultraweak biological signals, and promoted the development of life science, biomedicine, food and environmental science. Different nanomaterials have been functionalized to modify the biosensing interfaces for accelerating the electron transfer, lowing the activation energy, and/or concentrating the target analytes, or to act as nanoprobes for labeling the recognition molecules, in which the nanomaterials can act as catalysts, enzyme mimics, signal emitters or carriers for loading of signal molecules to produce amplified signals. By coupling with the specificity of biological recognition events, the functional nanomaterials and nanoprobes have been quickly developed for highly sensitive and specific biosensing both in vitro and in vivo. This review focuses on the significant advances in use of functional nanomaterials for design of amplified biosensing strategies. Abstract:Nanomaterials, with their diverse dimensions, shapes and surface functional groups, may interact with biomolecules in various ways. In this paper, we reviewed recent advances on the research of the effect of nanomaterials on biomolecular reactions and the use of nano-bio-complexes in biosensors. Much evidence has clearly indicated that nanomaterials are excellent matrixes for the immobilization of enzymes and such complexes often exhibits even higher activities than native enzymes. Consequently, a large amount of highly sensitive biosensors have been developed based on such nano-bio-complexes. We also stressed the importance of nanomaterials on the reactions of nucleic acids. By exploiting the interactions between AuNPs and DNA, several groups have developed a series of novel biosensors for the detection of DNA target and other biologically important molecules. While the state-of-the-art researches are mainly focused on the study of one nanomaterial and one biomolecule, there has been evidence that integration of nano-bio-complexes might lead to much more interesting findings. For example, nanomaterials have been found to exert great impact on complicated systems such as PCR. One might expect that the realization of highly cooperated nano-bio-machines that comprise of different nanomaterials and different biomolecules would lead to highly promising diagnostic tools both in-vivo and in-vitro.

Abstract:Metal-organic frameworks (MOFs) have been broadly applied to sample preparation which is an essential step in proteomics research. Their large surface area provides abundant binding sites, their specific pore structure can exclude large-sized proteins and allow small molecules to get inside their channels. Besides, the flexible functionalization gives infinite possibilities of MOFs applications in different fields including proteomics. In addition, the inherent metal centers and organic ligands endow them with strong affinities towards different target analytes. In this review, recent advances of MOFs in proteomics, containing separation of protein, enrichment of different types of peptides, glycan enrichment, etc., are extensively discussed. Besides, the MOFs as supports for enzyme immobilization and as matrixes and adsorbents for simultaneous separation and detection of peptides were also discussed detailedly. In the end, the outlook of synthesis and application of MOFs materials as well as existing challenges of MOFs in proteomics research are put forward.

Abstract:Nanomaterials have attracted widespread attention due to their unique chemical and physical properties, such as size-dependent optical, magnetic, or catalytic properties, thus have the great potential application, especially in the fields of new materials and devices. The emergence of nanoparticle-based probe has led to important innovations in molecular imaging field. Several types of nanoparticles have been employed for molecular imaging application, including Au/Ag nanoparticles, upconversion nanoparticles (UCNPs), quantum dots, dye-doped nanoparticles, magnetic nanoparticles (MNPs), etc. The preparation of nanoparticle-based probe for molecular imaging routinely includes three steps: synthesis, surface modification, and bioconjugation, among which surface modification plays an important role for the whole procedure. Surface modification usually possesses the safety, biocompatibility, stability, hydrophilicity, and terminal functional groups for further conjugation. This review aims to outline the surface modification of how nanoparticles assemble to probes, focusing on the developments of two widely used nanoparticles, UCNPs and MNPs. Recent advances of different types of linkers, a core component for surface modification, are summarized. It shows the intimate relationship between chemistry and nanoscience. Finally, perspectives and challenges of nanoparticle-based probe in the field of molecular imaging are expected.

Abstract:As the lower-molecular-weight subset of proteome, the peptidome has attracted increasing attention in recent years due to the simple usability of sample (without digestion) and great potential in acting as diagnostic biomarkers for many diseases. However, the relative low abundance of endogenous peptides and serious interferences from large-size proteins and salts in practical biosamples results in that it is seriously difficult to directly conduct mass spectrometry identification of endogenous peptides. Nanoporous materials such as mesoporous materials and metal organic framework materials are most popularly used for sample pre-treatment in peptidomics research, since their unique porous structures can exert size-exclusion effect that prevents the large-size proteins from entering into the porous channels while adopting the opposite attitude for small-size endogenous peptides. In this review, recent advances in nanoporous materials for sample preparation, including the enrichment of common endogenous peptides, endogenous phosphopeptides and glycopeptides are summarized and discussed comprehensively. Moreover, the concerns regarding the synthesis of nanoporous materials and enrichment biases of different functionalized nanoporous materials towards different targeted endogenous peptides are also discussed.

Abstract:Environmental problems caused by the development of nanotechnology have threatened human health. Investigating the biomedical effects of nanomaterials can help to solve these environmental safety issues. In studies on the biomedical effects of nanomaterials, several types of novel nanoscale probes that allow reliable, sensitive, accurate and rapid biomedical detection have emerged. We summarize recent developments in three categories of these nanoprobes, including noble metal nanocluster probes, carbon-based nanostructured probes, and unnatural amino acid-based probes. Besides reviewing the utility of different nanoprobes in cell imaging and protein detection, we also discuss the molecular mechanism of nanoprobe detection. Perspectives of novel nanoprobe design based on molecular details of biomedical detection are presented.

Abstract:<p>Reversible protein phosphorylation plays a crucial role in many biological processes. Due to the low concentration, suppression of nonphosphopeptides as well as the insufficient ionization efficiencies, the direct identification and detection of phosphopeptides/phosphoproteins by MS are still faces many challenges. Enrichment of phosphopeptides/phosphoproteins from complicated coexisting matrixes is the main strategy before MS analysis. The demand of efficient and specific enrichment of phosphopeptides/phosphoproteins promotes the development of various nanomaterials based on different enrichment mechanisms. In this review, recent advances in diverse nanomaterials for phosphopeptides/phosphoproteins pre–treatment are summarized. In particular, design and preparation of different kind of nanomaterials as well as enrichment mechanisms and principles are discussed. Furthermore, the research directions and potential challenges in phosphoproteomics research are proposed.</p>

Abstract:Protein phosphorylation plays vital roles in biological processes, and some phosphorylated proteins are important biomarkers. However, the concentration of these biomarkers in biological samples is very low, and the determination is substantially influenced by co-existing substances. Therefore, biomarker analysis usually needs high-quality technology for sample enrichment and purification before high-sensitive detection. Metal oxide affinity chromatography (MOAC) nanomaterials have been widely developed for sample preparation in proteomics owing to their excellent physical and chemical properties. In this review, recent advances in MOAC nanomaterials for sample preparation, including the type, structure, design and construction of MOAC nanomaterials and application in the separation and analysis of phosphoproteomes, are summarised and discussed comprehensively. This review also focuses on and anticipates novel applications of MOAC nanomaterials as tools for biological separation and analytical chemistry, such as separation platforms for capturing exosomes.

Abstract:Detecting or intervening in biomolecular processes for medical diagnostics, drug delivery, and bacterial inactivation requires a functional probe which interfaces not only the targeted biomolecules but also provides an external stimulus. Metal nanoparticles serve as such functional probes. A key challenge is the ability to tailor the size, compositiosn, urface, and magnetic properties for a controllable biomolecular recognition, biocompatibility, toxicity, transduction, and intervention. Gold or silver based nanoparticles enable effective biomolecular recognition, biocompatibility and transduction, which, upon introducing a magnetic component as the core, impart intervention capability and reduced toxicity. This Chapter highlights a few examples in recent explorations of such biomolecular recognition. The nanoparticles are effective in probing DNA assembly for protein binding/cutting processes relevant to the DNA binding protein p53. The nanoprobes are also effective in delivering miRNAs to multiple myeloma cells for cell transfection and gene knockdown studies. For biologically relevant thiol-containing amino acids, the nanoprobes function not only as a detection platform, but also a driving force for chiral recognition. The magnetic core-shell nanoparticles enable an effective bio-separation function in protein recognition and bacterial inactivation. Each of the examples demonstrates the important role of the nanoprobe functionality in nano-transduction and nano-intervention of biomolecular recognition.
