Abstract:Short hydrogen bonds with the heteroatom distances below 2.7 Å are widely observed in proteins. Due to their compact structures, short hydrogen bonds have strong covalent nature arising from the quantum delocalization of both the electrons and protons. From a statistical analysis of the top 1% highest quality biomolecular structures in the Protein Data Bank, we have characterized the structural and chemical features of short hydrogen bonds that form from amino acids and ligands, and developed a machine learning model that effectively predicts the presence of short hydrogen bonds between amino acids in proteins. We have then combined quantum chemistry calculations, energy decomposition analysis and first principles simulations to unravel how the quantum nature of short hydrogen bonds results in unique proton behavior and distinctive downfield 1H NMR chemical shifts.

Abstract:Hydrogen bonding plays an essential role in biological processes by stabilizing proteins and lipid structures as well as controlling the speed of enzyme catalyzed reactions. Dimethyl sulfoxide-water (DMSO-H2O) solution serves as a classical model system by which the direct and indirect effects of hydrogen bonding between water hydrogens and the sulfoxide functional group can be explored. The complex transition from self-bonding to heterogeneous bonding is important, and multiple spectroscopic approaches are needed to provide a detailed assessment of those interactions. In this report, for the first time, hyper-Raman scattering was successfully employed to investigate molecular interactions in DMSO-H2O system. We measured the improper blueshift of the C-S and C-H stretching modes of DMSO caused by partial charge transfer and enhanced bond polarization. By detecting differences in the frequency shifts of C-S and C-H modes for low DMSO concentrations (<33 mol%) we find evidence of the intermolecular bonds between water and the DMSO methyl groups. We exploit the high sensitivity of hyper-Raman scattering to the low frequency librations of H2O to observe a change in librational mode population providing insight into existing questions about the coordination of H2O around DMSO molecules and the formation of the H2O shell around DMSO molecules proposed in prior simulation studies. These results demonstrate that hyper-Raman spectroscopy can be a practical spectroscopic technique to study the intermolecular bonding of model systems and test claims about model system bonding generated by theoretical calculations.

Abstract:Halogen–water–hydrogen bridges (XWH bridges), in which one hydrogen bond (H-bond) in a traditional water-mediated H-bond bridge is replaced by a halogen bond (X-bond), is a novel mode of interaction for water in biological molecules. In this study, we investigate several protein–halogenated ligand complexes using a two-layer quantum mechanics/molecular mechanics (QM/MM) ONIOM method. Analysis of the geometric characteristics and energy behaviors of the complexes, together with the AIM results, indicate that XWH bridges are present in these systems. Furthermore, our investigations show that XWH bridges can have an important role in ligand recognition and binding.

Abstract:Short hydrogen bonds (SHBs), which have donor and acceptor separations below 2.7 angstrom, occur extensively in small molecules and proteins. Due to their compact structures, SHBs exhibit prominent covalent characters with elongated Donor-H bonds and highly downfield (414 ppm) H-1 NMR chemical shifts. In this work, we carry out first principles simulations on a set of model molecules to assess how quantum effects determine the symmetry and chemical shift of their SHBs. From simulations that incorporate the quantum mechanical nature of both the electrons and nuclei, we reveal a universal relation between the chemical shift and the position of the proton in a SHB, and unravel the origin of the observed downfield spectral signatures. We further develop a metric that allows one to accurately and efficiently determine the proton position directly from its H-1 chemical shift, which will facilitate the experimental examination of SHBs in both small molecules and biological macromolecules.

Abstract:The hydrogen bond represents a fundamental interaction widely existing in nature, which plays a key role in chemical, physical and biochemical processes. However, hydrogen bond dynamics at the molecular level are extremely difficult to directly investigate. Here, in this work we address direct electrical measurements of hydrogen bond dynamics at the single-molecule and single-event level on the basis of the platform of molecular nanocircuits, where a quadrupolar hydrogen bonding system is covalently incorporated into graphene point contacts to build stable supramolecule-assembled single-molecule junctions. The dynamics of individual hydrogen bonds in different solvents at different temperatures are studied in combination with density functional theory. Both experimental and theoretical results consistently show a multimodal distribution, stemming from the stochastic rearrangement of the hydrogen bond structure mainly through intermolecular proton transfer and lactam-lactim tautomerism. This work demonstrates an approach of probing hydrogen bond dynamics with single-bond resolution, making an important contribution to broad fields beyond supramolecular chemistry.
The Extended Hydrogen Bond: A Coupling Pair of Flexible and Polarizable Dipoles

Abstract:Being essential to life on earth, the hydrogen bond and its configuration, performance, and functionality become increasingly inspiring. We humbly share a three-body coupling X:R-Y system involving a pair of retractable and polarizable Z-X and R-Y dipoles. The (:) is the negative polar end of a dipole. The X:R-Y bond covers at least four situations, meets the unique criterion of force combination, and possesses at least five characteristics. Specifically, the lone-pair-engaged N/O:H-O/N/C bonds feature properly the performances of H2O and CHNO molecular assemblies; the dipolar MP or atomic vacancy V0 replaced MP:R-Y bonds could coordinate molecular physisorption for catalysis and hydrogen storage; and the polarity-inverted M^+-O_2-:M^P formed during chemisorption drives the oxidation bonding and electronic dynamics. The combination of X:R attraction and X:Y repulsion is decisive to the performance of the X:R-Y system that follows the hydrogen bond cooperability and polarizability (HBCP) regulation in the segmental length, energy, and specific heat [Sun et al, Phys Rep 2023; 998:1-68]. The X:R-Y exhibits extraordinary adaptivity, recoverability, sensitivity, catalytic capability, and chemical reactivity. A perturbation such as mechanical compression, thermal loading, electronic polarization, or molecular undercoordination changes the X—Y distance by lengthening one segment and shortening the other. The HBCP premise has substantiated the understanding of water ice anomalies, molecular hydration interfaces, CHNO energetic assemblies, and oxygen chemisorption, inspiring promising ways of thinking about single-atom catalysis and low-dimensional high-TC superconductivity. Further extension of this amplification to other areas such as biological science and cell engineering would be even more fascinating and promising.

Abstract:Hydrogen-bonding interaction is one of the most developed approaches for generating supramolecular polymers, and self-assemblies solely based on hydrogen bonds are generally unstable in water. Although considerable efforts have been made to improve the stability of the hydrogen-bonded arrays by other interactions such as hydrophobic interactions, it still remains a challenge to elucidate the effects of surrounding environment on hydrogen bonding at the single-molecular level, which is crucial for developing desired hydrogen-bonded structures. In this work, for the first time, single-molecule force spectroscopy was employed to characterize the binding strength and dynamics of hydrogen-bonded 2-ureido-4[1H]-pyrimidinone (UPy) dimers in water in combination with molecular dynamics (MD) simulations, and the hydrophobic effect was investigated by tethering alkylene spacers of different lengths to the hydrogen binding moieties. The rupture force and unbinding energy of self-complementary UPy–UPy dimers were found to be remarkably enhanced with increasing spacer length, which reveals cooperative effect between hydrogen bonding and hydrophobic interactions. In good agreement, the MD simulations on interactions of UPy–UPy dimers also indicate higher structural stability with longer hydrophobic spacers. Our results provide quantitative information and fundamental insights into the understanding of the multiple hydrogen-bonding interactions in aqueous environment, with important implications on the design of hydrogen-bonded assemblies for various bioengineering and engineering applications, such as functional molecular machines, novel self-organized structures, and advanced soft materials.
Chemical features and machine learning assisted predictions of protein-ligand short hydrogen bonds

Abstract:There are continuous efforts to elucidate the structure and biological functions of short hydrogen bonds (SHBs), whose donor and acceptor heteroatoms reside more than 0.3 Å closer than the sum of their van der Waals radii. In this work, we evaluate 1070 atomic-resolution protein structures and characterize the common chemical features of SHBs formed between the side chains of amino acids and small molecule ligands. We then develop a machine learning assisted prediction of protein-ligand SHBs (MAPSHB-Ligand) model and reveal that the types of amino acids and ligand functional groups as well as the sequence of neighboring residues are essential factors that determine the class of protein-ligand hydrogen bonds. The MAPSHB-Ligand model and its implementation on our web server enable the effective identification of protein-ligand SHBs in proteins, which will facilitate the design of biomolecules and ligands that exploit these close contacts for enhanced functions.

Unraveling the Nature of Hydrogen Bonds of "Proton Sponges" Based on Car-Parrinello and Metadynamics Approaches

Abstract:The nature of intra- and intermolecular non-covalent interactions was studied in four naphthalene derivatives commonly referred to as "proton sponges". Special attention was paid to an intramolecular hydrogen bond present in the protonated form of the compounds. The unsubstituted "proton sponge" served as a reference structure to study the substituent influence on the hydrogen bond (HB) properties. We selected three compounds substituted by methoxy, amino, and nitro groups. The presence of the substituents either retained the parent symmetry or rendered the compounds asymmetric. In order to reveal the non-covalent interaction properties, the Hirshfeld surface (HS) was computed for the crystal structures of the studied compounds. Next, quantum-chemical simulations were performed in vacuo and in the crystalline phase. Car-Parrinello molecular dynamics (CPMD), Path Integral Molecular Dynamics (PIMD), and metadynamics were employed to investigate the time-evolution changes of metric parameters and free energy profile in both phases. Additionally, for selected snapshots obtained from the CPMD trajectories, non-covalent interactions and electronic structure were studied. Quantum theory of atoms in molecules (QTAIM) and the Density Overlap Regions Indicator (DORI) were applied for this purpose. It was found based on Hirshfeld surfaces that, besides intramolecular hydrogen bonds, other non-covalent interactions are present and have a strong impact on the crystal structure organization. The CPMD results obtained in both phases showed frequent proton transfer phenomena. The proton was strongly delocalized in the applied time-scale and temperature, especially in the PIMD framework. The use of metadynamics allowed for tracing the free energy profiles and confirming that the hydrogen bonds present in "proton sponges" are Low-Barrier Hydrogen Bonds (LBHBs). The electronic and topological analysis quantitatively described the temperature dependence and time-evolution changes of the electronic structure. The covalency of the hydrogen bonds was estimated based on QTAIM analysis. It was found that strong hydrogen bonds show greater covalency, which is additionally determined by the proton position in the hydrogen bridge.

Abstract:The importance of water in biological systems has long been recognized in chemistry and biology communities. In this article we describe a new manner by which water affects biomolecular behaviors, called halogen–water–hydrogen bridge (XWH bridge), that is, one hydrogen bonding (H-bonding) in water-mediated H-bond bridge is replaced by halogen bonding (X-bonding). Although behaving similarly to water-mediated H-bond motif, the XWH bridge usually stands in multifurcated forms and possesses stronger directionality. Quantum mechanical analysis on several model and real systems reveals that the XWH bridges are more thermodynamically stable than other water-involved interactions, and this stability is further enhanced by the cooperation of X-bonding and H-bonding. Crystal structure survey clearly demonstrates the significance of XWH bridges in stabilization of biomolecular conformations and in mediation of protein–protein, protein–nucleic acid, and receptor–ligand recognition and binding. These findings shed light into the potential value of XWH bridges in drug design and biological engineering.
The electron density delocalization of hydrogen bond systems

Abstract:Recent experimental and theoretical researches have gradually proved that hydrogen bond (H-bond) interactions are not simple traditionally considered electrostatic interaction. Instead, they involve electron density delocalization. In this work, we outline the studies of electronic structures of the H-bond systems in water systems and biological organic molecules systems. Theoretical researches based on the first-principles method have found important evidences for electron density delocalization in H-bond region. Topological analysis based on natural bond orbital (NBO) analysis proves that during the formation of the H-bonds, electrons transfer from B orbitals to A–H anti-bond orbitals. Energy decomposition analyses revealed that the delocalized electronic structures show strong relations with orbital interactions. Moreover, penetrating molecular orbitals (MOs) are proved to contribute to the electron density delocalization of the H-bonds, and the quantitative contributions for such MOs could be obtained with the electronic density projected integral (EDPI) method. The electronic delocalization and the corresponding penetrating MOs could be visualized in water clusters, based on the first-principles method. These researches open a new sight for understanding the electronic structures of H-bonds from atomic level, and even contribute to further controlling proton tunneling as well as charge and energy transfer processes.
Hydrogen-bond networks: strengths of different types of hydrogen bonds and an alternative to the low barrier hydrogen-bond proposal.

Abstract:We report quantifying the strengths of different types of hydrogen bonds in hydrogen-bond networks (HBNs) via measurement of the adiabatic electron detachment energy of the conjugate base of a small covalent polyol model compound (i.e., (HOCH2CH2CH(OH)CH2)2CHOH) in the gas phase and the pKa of the corresponding acid in DMSO. The latter result reveals that the hydrogen bonds to the charged center and those that are one solvation shell further away (i.e., primary and secondary) provide 5.3 and 2.5 pKa units of stabilization per hydrogen bond in DMSO. Computations indicate that these energies increase to 8.4 and 3.9 pKa units in benzene and that the total stabilizations are 16 (DMSO) and 25 (benzene) pKa units. Calculations on a larger linear heptaol (i.e., (HOCH2CH2CH(OH)CH2CH(OH)CH2)2CHOH) reveal that the terminal hydroxyl groups each contribute 0.6 pKa units of stabilization in DMSO and 1.1 pKa units in benzene. All of these results taken together indicate that the presence of a charged center can provide a powerful energetic driving force for enzyme catalysis and conformational changes such as in protein folding due to multiple hydrogen bonds in a HBN.

Abstract:The unusual T-shaped X-H center dot center dot center dot pi hydrogen bonds are found between the B=B double bond of the singlet state HB=BH and the acid hydrogen of HF, HCl, HCN and H2C2 using MP2 and B3LYP methods at 6-311++G(2df, 2p) and aug-cc-pVTZ levels. The binding energies follow the order of HB = BH center dot center dot center dot HF > HB = BH center dot center dot center dot HCl > HB = BH center dot center dot center dot HCN>HB=BH center dot center dot center dot H2C2. The hydrogen-bonded interactions in HB=BH center dot center dot center dot HX are found to be stronger than those in H2C=CH2 center dot center dot center dot HX and OCB=BCO center dot center dot center dot HX. The analyses of natural bond orbital (NBO) and the electron density shifts reveal that the nature of the T-shaped X-H center dot center dot center dot pi hydrogen-bonded interaction is that much of the lost density from the pi-orbital of B=B bond is shifted toward the hydrogen atom of the proton donor, leading to the electron density accumulation and the formation of the hydrogen bond. The atoms in molecules (AIM) theory have also been applied to characterize bond critical points and confirm that the B=B double bond can be a potential proton acceptor.

Abstract:The physical origin of blue-shifting hydrogen bonds remains a subject of debate, although many plausible explanations have been proposed. Using a molecular property decomposition analysis based on absolutely localized molecular orbitals, we investigated several representative F3CH···Y (Y = H2O, NH3, Cl-) complexes. We reveal that features of a blue-shifting H-bond already appear on the frozen surface where both polarization and charge transfer (CT) are "turned off", and that the final frequency shift observed depends on the strength of CT. Further decomposition of forces at the frozen level shows that Pauli repulsion is the only component that shortens the C-H bond in the short-range, while both permanent electrostatics and dispersion lengthen the bond. The effects of these forces from the medium to long-range are also discussed. Our analysis provides a complete picture for blue-shifting H-bonds and suggests two necessary conditions for their features to be observed at equilibrium structures: (i) stronger Pauli repulsion than the combination of electrostatic and dispersion forces; (ii) relatively weak CT that is insufficient to compensate for the blue-shifting effect of the frozen interaction.

Abstract:Hydrogen bonding principles are at the core of supramolecular design. This overview features a discussion relating molecular structure to hydrogen bond strengths, highlighting the following electronic effects on hydrogen bonding: electronegativity, steric effects, electrostatic effects, π‐conjugation, and network cooperativity. A Comparative Study on Intermolecular Hydrogen Bond Interactions in Molecular Dimers Using Different Levels of Computational Methods

Abstract:Hydrogen bond interactions in biological systems are important scientific issues but are challenging for their theoretical determinations at quantum-mechanical level of theory. Due to the different approximations, the available theoretical approaches often predict diverse hydrogen bond lengths and strengths. In this work, we evaluated the reliabilities of a number of widely used theoretical approaches including HF, SVWN, BLYP, PW91, B3LYP, BH and HLYP, B97D, M06L, MP2, and DFTB-D in studying hydrogen bonding, by calculating the hydrogen bond lengths and binding energies of 23 dimers formed by HCOOH, NH3 and Glycine. We also compared the effects of STO-3G, 6-31+G**, 6-311++G** and 6-311++G(2df,2p) basis sets on the results. Our result shows that, M06L, B3LYP and BHandHLYP methods can predict accurate dimer structures with a moderate basis set. Moreover, DFTB-D also gives reasonably reliable results with high efficiency and satisfactory precision, being a good choice for studying complex structures which contain hydrogen bonds.

Abstract:The prototypical Hydrogen bond in water dimer and Hydrogen bonds in the protonated water dimer, in other small molecules, in water cyclic clusters, and in ice, covering a wide range of bond strengths, are theoretically investigated by first-principles calculations based on the Density Functional Theory, considering a standard Generalized Gradient Approximation functional but also, for the water dimer, hybrid and van-der-Waals corrected functionals. We compute structural, energetic, and electrostatic (induced molecular dipole moments) properties. In particular, Hydrogen bonds are characterized in terms of differential electron densities distributions and profiles, and of the shifts of the centres of Maximally localized Wannier Functions. The information from the latter quantities can be conveyed into a single geometric bonding parameter that appears to be correlated to the Mayer bond order parameter and can be taken as an estimate of the covalent contribution to the Hydrogen bond. By considering the cyclic water hexamer and the hexagonal phase of ice we also elucidate the importance of cooperative/anticooperative effects in Hydrogen-bonding formation.
