Abstract:The fields of medicine science and health informatics have made great progress recently and have led to in-depth analytics that is demanded by generation, collection and accumulation of massive data. Meanwhile, we are entering a new period where novel technologies are starting to analyze and explore knowledge from tremendous amount of data, bringing limitless potential for information growth. One fact that cannot be ignored is that the techniques of machine learning and deep learning applications play a more significant role in the success of bioinformatics exploration from biological data point of view, and a linkage is emphasized and established to bridge these two data analytics techniques and bioinformatics in both industry and academia. This survey concentrates on the review of recent researches using data mining and deep learning approaches for analyzing the specific domain knowledge of bioinformatics. The authors give a brief but pithy summarization of numerous data mining algorithms used for preprocessing, classification and clustering as well as various optimized neural network architectures in deep learning methods, and their advantages and disadvantages in the practical applications are also discussed and compared in terms of their industrial usage. It is believed that in this review paper, valuable insights are provided for those who are dedicated to start using data analytics methods in bioinformatics.

With the growing explosive data scale, the collection, storage, retrieval, processing, scheduling, and visualization are key big data issues to be tackled. Up to now, many researchers have been seeking high-level parallelism using novel big data computing architectures and processing mechanisms.

Abstract:The innovation of biotechnologies has allowed the accumulation of omics data at an alarming rate, thus introducing the era of 'big data'. Extracting inherent valuable knowledge from various omics data remains a daunting problem in bioinformatics. Better solutions often need some kind of more innovative methods for efficient handlings and effective results. Recent advancements in integrated analysis and computational modeling of multi-omics data helped address such needs in an increasingly harmonious manner. The development and application of machine learning have largely advanced our insights into biology and biomedicine and greatly promoted the development of therapeutic strategies, especially for precision medicine. Here, we propose a comprehensive survey and discussion on what happened, is happening and will happen when machine learning meets omics. Specifically, we describe how artificial intelligence can be applied to omics studies and review recent advancements at the interface between machine learning and the ever-widest range of omics including genomics, transcriptomics, proteomics, metabolomics, radiomics, as well as those at the single-cell resolution. We also discuss and provide a synthesis of ideas, new insights, current challenges and perspectives of machine learning in omics.

Computational and Mathematical Methods in Medicine

Abstract:Increasingly wider availability of biomedical imaging modalities, such as X-ray computed tomography (CT), magnetic resonance imaging (MRI), ultrasonic imaging, positron emission tomography (PET), single-photon emission computed tomography (SPECT), and optical imaging, have led to significant progresses in both biomedical research and clinical practice. Advancements in imaging technology and image informatics have facilitated and enabled quantitative understanding of the biological structures, functional organisms, and pathological mechanisms. This special issue presents 14 latest research contributions in computational biomedical imaging. The focuses have been on the computational principles, strategies, methods, and algorithms that create, extract, and understand imaging data of biomedical significance. The first group of papers has showcased the development and applications of rigorous optimization techniques in biomedical imaging. The work based on dual unscented Kalman filtering provides a reliable and efficient platform to understand the BOLD signals from fMRI. In the other paper, the robust discrete particle swarm optimization algorithm is adopted to solve the branch-cut phase unwrapping problem of MRI data. Without the need for a regularization penalty term, a semigreed method for bioluminescence tomography reconstruction is fast and stable for small animal imaging. The second group of papers has addressed image segmentation and tissue characterization problems, ever popular among image analysis researchers. The work of L. Li et al. applies machine learning techniques to characterize lymph node metastasis in gastric cancer from gemstone spectral imaging with much improved outcomes, while G. V. Sanchez. Ferrero et al. make new advances in ultrasonic speckle characterization using generalized Gama distribution and generalized Gama mixture model. In recent years, physically meaningful modeling and simulation have become integral components for model-constrained imaging and model-based image understanding. Thus, the third group of papers has continued the stride in this direction. The propagation of myocardial electrical activation is simulated using a monodomain model, without the need of explicit mesh constraints. In similar spirit, one work performs forward modeling of 3D optical molecular imaging with simplified spherical harmonics approximation using extended finite element method. The final group of papers has highlighted some new imaging modalities and their potential use in clinical practice. The further development of ultrasound-based quantitative imaging of Young's modulus with high accuracy is presented in this issue. And the novel Diffusion Kurtosis Imaging shows that more detailed classification of brain tissues is clinical significance. We appreciate the many high quality submissions to this special issue from leading researchers in computational biomedical imaging. Because of space limitation, we can only accept a small number of most exciting works. We sincerely hope that the remaining interesting research outcomes will be soon published in other venues.

Abstract:The papers in this special issue focus on biomedical Big Data. Biomedical imaging is an essential component in various fields of biomedical research and clinical practice. The study of biologists requires continuous monitoring of cell behavior under microscope. Neuroscientists detect regional metabolic brain activity from positron emission tomography (PET), functional magnetic resonance imaging (MRI), and magnetic resonance spectrum imaging (MRSI) scans. During these researching process, large amount of biomedical data will be produced for processing. The development of advanced imaging equipment and diverse applications also have driven the generation of biomedical big data. The main challenge and bottleneck for the related research is the conversion of “biomedical big data” into interpretable information and hence discoveries. Computer vision theory has a huge potential in many aspects for automated understanding of biomedical data and has been used successfully to speed up and improve applications such as large-scale cell image analysis (image preconditioning, cell segmentation and detection, cell tracking, and cell behavior identification), image reconstruction and registration, organ segmentation and disease classification. Considering the recent advance in machine learning technique, deep learning has revolutionized multiple fields of computer vision, significantly pushing the state of arts of computer vision systems in a broad array of high-level tasks. Hopefully these technique advance will help to deal problems in biomedical big data.

Abstract:In the past, many computing technologies have been proposed and utilized to accelerate biologists/chemists to analyze biological and chemical data, such as homology detection, evolutionary analysis, function prediction, computer-aided drug design, and cheminformatics. Leveraging a power of these technologies, a lot of tools and services are valuable for biologists/chemists to efficiently analyze large-scale and complicated data. However, today's data is being generated and collected at an incredible scale, the buzzword “big data.” For instance, an individual laboratory can generate terabase scales of DNA and RNA sequencing data within a day by next-generation sequencing technologies. It is difficult to manage and process big biological and chemical data using conventional methods due to not only their size but also their complexity. It requires entirely different thoughts, while the major obstacle could be the complexity, size, or integration of various data sources. These barriers spur the revolutions of both storage and computing technologies whereby the developed tool and service can be highly scalable, totally reliable, more elastic, and so on. Therefore, the computing technologies required to maintain, process, and integrate the large amounts of data are beyond the reach of small laboratories and introduce serious challenges even for large institutes. Success at the bioinformatics and cheminformatics fields will heavily rely on an ability to explain these large-scale and great diversification data, which encourage biologists/chemists to adopt novel computing technologies. The research papers selected for this special issue represent recent progresses in the aspects, including theoretical studies, practical applications, novel strategies and framework, high performance computing technologies, method and algorithm improvement, and review. All of these papers not only provide novel ideas and state of-the-art technologies in the field but also stimulate future research for Bioinformatics and Cheminformatics.

Deep learning, as an emerging branch from machine learning, has exhibited unprecedented performance in quite a few applications from academia and industry. We highlight the difference and similarity in widely utilized models in deep learning studies, through discussing their basic structures, and reviewing diverse applications and disadvantages. We anticipate the work can serve as a meaningful perspective for further development of its theory, algorithm and application in bioinformatic and computational biology.

Abstract:Biological entities are involved in intricate and complex interactions, in which uncovering the biological information from the network concepts are of great significance. Benefiting from the advances of network science and high-throughput biomedical technologies, studying the biological systems from network biology has attracted much attention in recent years, and networks have long been central to our understanding of biological systems, in the form of linkage maps among genotypes, phenotypes, and the corresponding environmental factors. In this review, we summarize the recent developments of computational network biology, first introducing various types of biological networks and network structural properties. We then review the network-based approaches, ranging from some network metrics to the complicated machine-learning methods, and emphasize how to use these algorithms to gain new biological insights. Furthermore, we highlight the application in neuroscience, human disease, and drug developments from the perspectives of network science, and we discuss some major challenges and future directions. We hope that this review will draw increasing interdisciplinary attention from physicists, computer scientists, and biologists.

Abstract:Rapid advances in biological research over recent years have significantly enriched biological and medical data resources. Deep learning-based techniques have been successfully utilized to process data in this field, and they have exhibited state-of-the-art performances even on high-dimensional, nonstructural, and black-box biological data. The aim of the current study is to provide an overview of the deep learning-based techniques used in biology and medicine and their state-of-the-art applications. In particular, we introduce the fundamentals of deep learning and then review the success of applying such methods to bioinformatics, biomedical imaging, biomedicine, and drug discovery. We also discuss the challenges and limitations of this field, and outline possible directions for further research.

Abstract:The exponential growth of biomedical data in recent years has urged the application of numerous machine learning techniques to address emerging problems in biology and clinical research. By enabling the automatic feature extraction, selection, and generation of predictive models, these methods can be used to efficiently study complex biological systems. Machine learning techniques are frequently integrated with bioinformatic methods, as well as curated databases and biological networks, to enhance training and validation, identify the best interpretable features, and enable feature and model investigation. Here, we review recently developed methods that incorporate machine learning within the same framework with techniques from molecular evolution, protein structure analysis, systems biology, and disease genomics. We outline the challenges posed for machine learning, and, in particular, deep learning in biomedicine, and suggest unique opportunities for machine learning techniques integrated with established bioinformatics approaches to overcome some of these challenges.

Abstract:Next-generation sequencing (NGS) technologies, such as Illumina/Solexa, ABI/SOLiD, and Roche/454 Pyrosequencing, are revolutionizing the acquisition of genomic data at relatively low cost. NGS technologies are rapidly changing the approach to complex genomic studies, opening a way to the development of personalized drugs and personalized medicine. NGS technologies use massive throughput sequencing to obtain relatively short reads. NGS technologies will generate enormous datasets, in which even small genomic projects may generate terabytes of data. Therefore, new computational methods are needed to analyze a wide range of genetic information and to assist data interpretation and downstream applications, including high-throughput polymorphism detections, comparative genomics, prediction of gene function and protein structure, transcriptome analysis, mutation detection and confirmation, genome mapping, and drug design. The creation of large-scale datasets now poses a great computational challenge. It will be imperative to improve software pipelines, so that we can analyze genome data more efficiently. Until now, many new computational methods have been proposed to cope with the big biological data, especially NGS sequence data. Also, many successful bioinformatics applications with NGS data through these methods have unveiled a lot of scientific results, which encourage biologists to adopt novel computing technologies. The research papers selected for this special issue represent recent progress in the aspects, including theoretical studies, novel algorithms, high performance computing technologies, and method and algorithm improvement. All of these papers not only provide novel ideas and state-of-the-art technologies in the field but also stimulate future research for next-generation sequencing data analysis and their applications.
