Abstract:In biomedical applications of machine learning, relevant information often has a rich structure that is not easily encoded as real-valued predictors. Examples of such data include DNA or RNA sequences, gene sets or pathways, gene interaction or coexpression networks, ontologies, and phylogenetic trees. We highlight recent examples of machine learning models that use structure to constrain model architecture or incorporate structured data into model training. For machine learning in biomedicine, where sample size is limited and model interpretability is crucial, incorporating prior knowledge in the form of structured data can be particularly useful. The area of research would benefit from performant open source implementations and independent benchmarking efforts.

Abstract:New technologies have enabled the investigation of biology and human health at an unprecedented scale and in multiple dimensions. These dimensions include myriad properties describing genome, epigenome, transcriptome, microbiome, phenotype, and lifestyle. No single data type, however, can capture the complexity of all the factors relevant to understanding a phenomenon such as a disease. Integrative methods that combine data from multiple technologies have thus emerged as critical statistical and computational approaches. The key challenge in developing such approaches is the identification of effective models to provide a comprehensive and relevant systems view. An ideal method can answer a biological or medical question, identifying important features and predicting outcomes, by harnessing heterogeneous data across several dimensions of biological variation. In this Review, we describe the principles of data integration and discuss current methods and available implementations. We provide examples of successful data integration in biology and medicine. Finally, we discuss current challenges in biomedical integrative methods and our perspective on the future development of the field.

Abstract:Technological advances in genomics and imaging have led to an explosion of molecular and cellular profiling data from large numbers of samples. This rapid increase in biological data dimension and acquisition rate is challenging conventional analysis strategies. Modern machine learning methods, such as deep learning, promise to leverage very large data sets for finding hidden structure within them, and for making accurate predictions. In this review, we discuss applications of this new breed of analysis approaches in regulatory genomics and cellular imaging. We provide background of what deep learning is, and the settings in which it can be successfully applied to derive biological insights. In addition to presenting specific applications and providing tips for practical use, we also highlight possible pitfalls and limitations to guide computational biologists when and how to make the most use of this new technology.

Abstract:Recent developments in high-throughput technologies have accelerated the accumulation of massive amounts of omics data from multiple sources: genome, epigenome, transcriptome, proteome, metabolome, etc. Traditionally, data from each source (e.g., genome) is analyzed in isolation using statistical and machine learning (ML) methods. Integrative analysis of multi-omics and clinical data is key to new biomedical discoveries and advancements in precision medicine. However, data integration poses new computational challenges as well as exacerbates the ones associated with single-omics studies. Specialized computational approaches are required to effectively and efficiently perform integrative analysis of biomedical data acquired from diverse modalities. In this review, we discuss state-of-the-art ML-based approaches for tackling five specific computational challenges associated with integrative analysis: curse of dimensionality, data heterogeneity, missing data, class imbalance and scalability issues.

Abstract:Deep learning is a subfield of machine learning that considers computational models with multiple processing layers [<a class="link link-ref link-reveal xref-bibr" href="">1</a>, <a class="link link-ref link-reveal xref-bibr" href="">3</a>, <a class="link link-ref link-reveal xref-bibr" href="">6</a>]. At the core of all deep learning approaches lies 'representation learning': the models automatically learn a representation of the input data without the explicit guidance of a domain expert. Low-level features (such as edges in image data) are moved forward to the next layer where higher level, more abstract features (such as shapes) are extracted. This feature extraction is based on nonlinear functions in the processing units. Thereby, deep learning is capable of discovering the intrinsic hierarchies in the training data that can be exploited for a variety of analytical tasks. Most deep learning methods are designed for supervised classification, that is tasks for which an input–output mapping has to be learned from labeled training data. The success and failure of predictive models crucially depend on how well the hierarchical structures can be captured. 'Deep neural networks', such as multilayer feed-forward perceptrons, convolutional neural networks and recurrent neural networks, are particularly good at this task.

Abstract:Deep learning describes a class of machine learning algorithms that are capable of combining raw inputs into layers of intermediate features. These algorithms have recently shown impressive results across a variety of domains. Biology and medicine are data-rich disciplines, but the data are complex and often ill-understood. Hence, deep learning techniques may be particularly well suited to solve problems of these fields. We examine applications of deep learning to a variety of biomedical problems-patient classification, fundamental biological processes and treatment of patients-and discuss whether deep learning will be able to transform these tasks or if the biomedical sphere poses unique challenges. Following from an extensive literature review, we find that deep learning has yet to revolutionize biomedicine or definitively resolve any of the most pressing challenges in the field, but promising advances have been made on the prior state of the art. Even though improvements over previous baselines have been modest in general, the recent progress indicates that deep learning methods will provide valuable means for speeding up or aiding human investigation. Though progress has been made linking a specific neural network's prediction to input features, understanding how users should interpret these models to make testable hypotheses about the system under study remains an open challenge. Furthermore, the limited amount of labelled data for training presents problems in some domains, as do legal and privacy constraints on work with sensitive health records. Nonetheless, we foresee deep learning enabling changes at both bench and bedside with the potential to transform several areas of biology and medicine.

Abstract:The expanding scale and inherent complexity of biological data have encouraged a growing use of machine learning in biology to build informative and predictive models of the underlying biological processes. All machine learning techniques fit models to data; however, the specific methods are quite varied and can at first glance seem bewildering. In this Review, we aim to provide readers with a gentle introduction to a few key machine learning techniques, including the most recently developed and widely used techniques involving deep neural networks. We describe how different techniques may be suited to specific types of biological data, and also discuss some best practices and points to consider when one is embarking on experiments involving machine learning. Some emerging directions in machine learning methodology are also discussed.

Abstract:Advances in molecular technologies underlie an enormous growth in the size of data sets pertaining to biology and biomedicine. These advances parallel those in the deep learning subfield of machine learning. Components in the differentiable programming toolbox that makes deep learning possible are allowing computer scientists to address an increasingly large array of problems with flexible and effective tools. However many of these tools have not fully proliferated into the computational biology and bioinformatics fields. In this perspective we survey some of these advances and highlight exemplary examples of their utilization in the biosciences, with the goal of increasing awareness among practitioners of emerging opportunities to blend expert knowledge with newly emerging deep learning architectural tools.

Abstract:<p>With the development of modern high-throughput omic measurement platforms, it has become essential for biomedical studies to undertake an <em>integrative</em> (combined) approach to fully utilise these data to gain insights into biological systems. Data from various omics sources such as genetics, proteomics, and metabolomics can be integrated to unravel the intricate working of systems biology using machine learning-based predictive algorithms. Machine learning methods offer novel techniques to integrate and analyse the various omics data enabling the discovery of new biomarkers. These biomarkers have the potential to help in accurate disease prediction, patient stratification and delivering of precision medicine. This review paper explores different integrative machine learning methods which have been used to provide an in-depth understanding of biological systems during normal physiological functioning and in the presence of a disease. It provides insight and recommendations for interdisciplinary professionals who envisage employing machine learning skills in multi-omics studies.</p>

Abstract:Deep learning has become a powerful tool in computational biology, revolutionising the analysis and interpretation of biological data over time. In our article review, we delve into various aspects of deep learning in computational biology. Specifically, we examine its history, advantages, and challenges. Our focus is on two primary applications: DNA sequence classification and prediction, as well as protein structure prediction from sequence data. Additionally, we provide insights into the outlook for this field. To fully harness the potential of deep learning in computational biology, it is crucial to address the challenges that come with it. These challenges include the requirement for large, labelled datasets and the interpretability of deep learning models. The use of deep learning in the analysis of DNA sequences has brought about a significant transformation in the detection of genomic variants and the analysis of gene expression. This has greatly contributed to the advancement of personalised medicine and drug discovery. Convolutional neural networks (CNNs) have been shown to be highly accurate in predicting genetic variations and gene expression levels. Deep learning techniques are used for analysing epigenetic data, including DNA methylation and histone modifications. This provides valuable insights into metabolic conditions and gene regulation. The field of protein structure prediction has been significantly impacted by deep learning, which has enabled accurate determination of the three-dimensional shape of proteins and prediction of their interactions. The future of deep learning in computational biology looks promising. With the development of advanced deep learning models and interpretation techniques, there is potential to overcome current challenges and further our understanding of biological systems.

Abstract:Deep learning is a powerful machine learning technique that can learn from large amounts of data using multiple layers of artificial neural networks. This paper reviews some applications of deep learning in bioinformatics, a field that deals with analyzing and interpreting biological data. We first introduce the basic concepts of deep learning and then survey the recent advances and challenges of applying deep learning to various bioinformatics problems, such as genome sequencing, gene expression analysis, protein structure prediction, drug discovery, and disease diagnosis. We also discuss future directions and opportunities for deep learning in bioinformatics. We aim to provide an overview of deep learning so that bioinformaticians applying deep learning models can consider all critical technical and ethical aspects. Thus, our target audience is biomedical informatics researchers who use deep learning models for inference. This review will inspire more bioinformatics researchers to adopt deep-learning methods for their research questions while considering fairness, potential biases, explainability, and accountability.

Abstract:With rapid advances in experimental instruments and protocols, imaging and sequencing data are being generated at an unprecedented rate contributing significantly to the current and coming big biomedical data. Meanwhile, unprecedented advances in computational infrastructure and analysis algorithms are realizing image-based digital diagnosis not only in radiology and cardiology but also oncology and other diseases. Machine learning methods, especially deep learning techniques, are already and broadly implemented in diverse technological and industrial sectors, but their applications in healthcare are just starting. Uniquely in biomedical research, a vast potential exists to integrate genomics data with histopathological imaging data. The integration has the potential to extend the pathologist’s limits and boundaries, which may create breakthroughs in diagnosis, treatment, and monitoring at molecular and tissue levels. Moreover, the applications of genomics data are realizing the potential for personalized medicine, making diagnosis, treatment, monitoring, and prognosis more accurate. In this chapter, we discuss machine learning methods readily available for digital pathology applications, new prospects of integrating spatial genomics data on tissues with tissue morphology, and frontier approaches to combining genomics data with pathological imaging data. We present perspectives on how artificial intelligence can be synergized with molecular genomics and imaging to make breakthroughs in biomedical and translational research for computer-aided applications.

Abstract:While the term artificial intelligence and the concept of deep learning are not new, recent advances in high-performance computing, the availability of large annotated data sets required for training, and novel frameworks for implementing deep neural networks have led to an unprecedented acceleration of the field of molecular (network) biology and pharmacogenomics. The need to align biological data to innovative machine learning has stimulated developments in both data integration (fusion) and knowledge representation, in the form of heterogeneous, multiplex, and biological networks or graphs. In this chapter we briefly introduce several popular neural network architectures used in deep learning, namely, the fully connected deep neural network, recurrent neural network, convolutional neural network, and the autoencoder. Deep learning predictors, classifiers, and generators utilized in modern feature extraction may well assist interpretability and thus imbue AI tools with increased explication, potentially adding insights and advancements in novel chemistry and biology discovery.The capability of learning representations from structures directly without using any predefined structure descriptor is an important feature distinguishing deep learning from other machine learning methods and makes the traditional feature selection and reduction procedures unnecessary. In this chapter we briefly show how these technologies are applied for data integration (fusion) and analysis in drug discovery research covering these areas: (1) application of convolutional neural networks to predict ligand–protein interactions; (2) application of deep learning in compound property and activity prediction; (3) de novo design through deep learning. We also: (1) discuss some aspects of future development of deep learning in drug discovery/chemistry; (2) provide references to published information; (3) provide recently advocated recommendations on using artificial intelligence and deep learning in -omics research and drug discovery.

Abstract:The fields of medicine science and health informatics have made great progress recently and have led to in-depth analytics that is demanded by generation, collection and accumulation of massive data. Meanwhile, we are entering a new period where novel technologies are starting to analyze and explore knowledge from tremendous amount of data, bringing limitless potential for information growth. One fact that cannot be ignored is that the techniques of machine learning and deep learning applications play a more significant role in the success of bioinformatics exploration from biological data point of view, and a linkage is emphasized and established to bridge these two data analytics techniques and bioinformatics in both industry and academia. This survey concentrates on the review of recent researches using data mining and deep learning approaches for analyzing the specific domain knowledge of bioinformatics. The authors give a brief but pithy summarization of numerous data mining algorithms used for preprocessing, classification and clustering as well as various optimized neural network architectures in deep learning methods, and their advantages and disadvantages in the practical applications are also discussed and compared in terms of their industrial usage. It is believed that in this review paper, valuable insights are provided for those who are dedicated to start using data analytics methods in bioinformatics.

Abstract:The field of omics, driven by advances in high-throughput sequencing, faces a data explosion. This abundance of data offers unprecedented opportunities for predictive modeling in precision medicine, but also presents formidable challenges in data analysis and interpretation. Traditional machine learning (ML) techniques have been partly successful in generating predictive models for omics analysis but exhibit limitations in handling potential relationships within the data for more accurate prediction. This review explores a revolutionary shift in predictive modeling through the application of deep learning (DL), specifically convolutional neural networks (CNNs). Using transformation methods such as DeepInsight, omics data with independent variables in tabular (table-like, including vector) form can be turned into image-like representations, enabling CNNs to capture latent features effectively. This approach not only enhances predictive power but also leverages transfer learning, reducing computational time, and improving performance. However, integrating CNNs in predictive omics data analysis is not without challenges, including issues related to model interpretability, data heterogeneity, and data size. Addressing these challenges requires a multidisciplinary approach, involving collaborations between ML experts, bioinformatics researchers, biologists, and medical doctors. This review illuminates these complexities and charts a course for future research to unlock the full predictive potential of CNNs in omics data analysis and related fields.

Abstract:Many of the current scientific advances in the life sciences have their origin in the intensive use of data for knowledge discovery. In no area this is so clear as in bioinformatics, led by technological breakthroughs in data acquisition technologies. It has been argued that bioinformatics could quickly become the field of research generating the largest data repositories, beating other data-intensive areas such as high-energy physics or astroinformatics. Over the last decade, deep learning has become a disruptive advance in machine learning, giving new live to the long-standing connectionist paradigm in artificial intelligence. Deep learning methods are ideally suited to large-scale data and, therefore, they should be ideally suited to knowledge discovery in bioinformatics and biomedicine at large. In this brief paper, we review key aspects of the application of deep learning in bioinformatics and medicine, drawing from the themes covered by the contributions to an ESANN 2018 special session devoted to this topic.

Abstract:Important quantities of biological data can today be acquired to characterize cell types and states, from various sources and using a wide diversity of methods, providing scientists with more and more information to answer challenging biological questions. Unfortunately, working with this amount of data comes at the price of ever-increasing data complexity. This is caused by the multiplication of data types and batch effects, which hinders the joint usage of all available data within common analyses. Data integration describes a set of tasks geared towards embedding several datasets of different origins or modalities into a joint representation that can then be used to carry out downstream analyses. In the last decade, dozens of methods have been proposed to tackle the different facets of the data integration problem, relying on various paradigms. This review introduces the most common data types encountered in computational biology and provides systematic definitions of the data integration problems. We then present how machine learning innovations were leveraged to build effective data integration algorithms, that are widely used today by computational biologists. We discuss the current state of data integration and important pitfalls to consider when working with data integration tools. We eventually detail a set of challenges the field will have to overcome in the coming years.
