Abstract:In this work, we proposed a ratiometric silver nanoclusters (AgNCs) fluorescent assay by designing a bifunctional-blocker-aided hybridization chain reaction (HCR). Hairpin probe 1 (HP1) containing two special DNA fragments (5′-CACCGCT-3′ and 5′-ATTTGCCTTTTGGGGACGGATA-3′) at two terminals creates a red-emitting AgNC nucleation sequence (rNS, 5′-CACCGCTATTTGCCTTTTGGGGACGGATA-3′). We found that the presence of a toehold fragment (5′-TGCCC-3′) in HP1 could silence the rNS. Upon the addition of a target nucleic acid, HCR of HP1 and hairpin probe 2 (HP2) could be initiated, resulting in the formation of long chain of DNA duplexes with multibranched rNS. As the toehold fragment in HP1 participated in generating duplexes, a strong emission of rNS-templated AgNCs was observed at 670 nm. More significantly, a bifunctional blocker was introduced not only to reduce the background red-emitting fluorescence but also to play as an internal green-emitting AgNCs nucleation sequence. On the one hand, the blocker could increase the signal-to-noise-ratio of the constructed biosensor, and on the other hand, the blocker also helped to prepare ratiometric HCR-AgNCs assay with self-calibrating ability to strengthen its reproducibility. Compared with the traditional HCR-AgNCs sensors, the developed ratiometric assay based on the bifunctional-blocker-aided HCR has higher reliability, which is important for the fabrication of biosensors in various fields for practical biosensing applications.

Abstract:We have developed a new nanoparticle (NP)-based chemiluminescent (CL) method for the sensitive detection of DNA hybridization. The "sandwich-type'' DNA technique comprises NH2-functionalized capture DNA immobilized on magnetic beads that can hybridize with one end of the target DNA. The other end of the target is recognized by a reporter DNA probe labeled with Au NPs on its 3-terminus. The hybridization events were monitored by a simple and direct luminol-AgNO3 CL reaction with a detection limit of 0.5 pM through a non-stripping Au NPs catalysis. Moreover, the CL reaction of non-stripping Au NPs-luminol-AgNO3 offers the advantages of being simpler and faster as compared to previous stripping Ag NPs and CuS methods. This simple and easy-to-use technique holds great promise for clinical applications of DNA hybridization.

Abstract:We investigated the influence of redundant DNA templates on the optical properties of DNA-stabilized silver nanoclusters (DNA AgNCs). In this study, we have labeled green emissive AgNCs on a DNA template (DNA(α)), and introduced a second DNA template (DNA (β)), which is known to stabilize red emissive AgNCs(DNA (β) AgNCs). The steady-state emission spectra suggested that the green emissive DNA (α) AgNCs undergo a reconstruction process, and formed red emissive DNA (β) AgNCs in the presence of DNA (β). This interpretation is further supported by both the high-performance liquid chromatography (HPLC) and native polyacrylamide gel electrophoresis (PAGE) analysis. Subsequent investigations have revealed that the reconstruction of AgNCs between different DNA templates is a recurring phenomenon observed in the various DNA AgNCs system. Notably, this phenomenon can be effectively employed to stain specific DNA sequences that would otherwise only yield dark DNA AgNCs through the conventional chemical reduction method.

Abstract:The development of powerful, simple and cost-effective signal amplifiers has significant implications for biological research and analysis. Hybridization chain reaction (HCR) has attracted increasing attention because of its enzyme-free, simple, and efficient amplification. In the HCR process, an initiator probe triggered a pair of metastable hairpins through a cross-opening process to propagate a chain reaction of hybridization events, yielding a long-nicked double-stranded nucleic acid structure. To achieve more noticeable signal amplification, nanomaterials, including graphene oxide, quantum dots, gold, silver, magnetic, and other nanoparticles, were integrated with HCR. Various types of colorimetric, fluorescence, plasmonic analyses or chemiluminescence optical sensing strategies incorporating nanomaterials have been developed to analyze various targets, such as nucleic acids, small biomolecules, proteins, and metal ions. This review summarized the recent advances of HCR technology pairing diverse nanomaterials in optical detection and discussed their challenges.

Abstract:Dynamic DNA assembly, operated in an autonomous and reconfigurable manner by controlling the kinetics of strand displacement reactions (SDR), is an ideal approach to amplify the fluorescent signals for molecular diagnostic and imaging. Herein, we for the first time have demonstrated an enhancement of fluorescence intensity of DNA/Ag nanocluster-based beacons by the modulation of SDR. This is a new DNA/Ag NCs fluorescence light-up system through the use of the enhancer of G-rich overhang. Such a sensing system can be used to develop a DNA/Ag nanocluster-based beacon for the fluorescent detection of nucleic acid and thrombin with high selectivity and sensitivity, in which the detection sensitivity could be further enhanced through additional Exo III based amplification.

Abstract:We propose here a new amplifying strategy that uses hybridization chain reaction (HCR) to detect specific sequences of DNA, where stable DNA monomers assemble on the magnetic beads only upon exposure to a target DNA. Briefly, in the HCR process, two complementary stable species of hairpins coexist in solution until the introduction of initiator reporter strands triggers a cascade of hybridization events that yield nicked double helices analogous to alternating copolymers. Moreover, a "sandwich-type" detection strategy is employed in our design. Magnetic beads, which are functionalized with capture DNA, are reacted with the target, and sandwiched with the above nicked double helices. Then, chemiluminescence (CL) detection proceeds via an instantaneous derivatization reaction between a specific CL reagent, 3,4,5-trimethoxylphenylglyoxal (TMPG), and the guanine nucleotides within the target DNA, reporter strands and DNA monomers for the generation of light. Our results clearly show that the amplification detection of specific sequences of DNA achieves a better performance (e. g. wide linear response range, low detection limit, and high specificity) as compared to the traditional sandwich type (capture/target/reporter) assays. Upon modification, the approach presented could be extended to detect other types of targets. We believe that this simple technique is promising for improving medical diagnosis and treatment.

Abstract:Ratiometric assays of label-free dual-signaling reporters with enzyme-free amplification are intriguing yet challenging. Herein, yellow- and red-silver nanocluster (yH-AgNC and rH-AgNC) acting as bicolor ratiometric emitters are guided to site-specifically cluster in two template signaling hairpins (yH and rH), respectively, and originally, both of them are almost non-fluorescent. The predesigned complement tethered in yH is recognizable to a DNA trigger (TOC) related to SARS-CoV-2. With the help of an enhancer strand (G15E) tethering G-rich bases (G15) and a linker strand (LS), a switchable DNA construct is assembled via their complementary hybridizing with yH and rH, in which the harbored yH-AgNC close to G15 is lighted-up. Upon introducing TOC, its affinity ligating with yH is further implemented to unfold rH and induce the DNA construct switching into closed conformation, causing TOC-repeatable recycling amplification through competitive strand displacement. Consequently, the harbored rH-AgNC is also placed adjacent to G15 for turning on its red fluorescence, while the yH-AgNC is retainable. As demonstrated, the intensity ratio dependent on varying TOC is reliable with high sensitivity down to 0.27 pM. By lighting-up dual-cluster emitters using one G15 enhancer, it would be promising to exploit a simpler ratiometric biosensing format for bioassays or clinical theranostics.

Abstract:An activatable silver nanoclusters beacon (ASNCB) was synthesized through a facile one-pot approach and applied for multiplex DNAs, small molecule, and protein sensing. Multifunctional single-stranded DNA sequences are rationally designed and used for ASNCB in situ synthesis. Via target-responsive structure transformation of ASNCB, target recognition induced ASNCB conformational transition and lit up the fluorescent signal of silver nanoclusters. By further implementing two different color ASNCBs (520 and 600 nm), the parallel multiplexed analysis of two target genes (Influenza A virus genes H1N1 and H5N1) is achieved. Additionally, with the introduction of aptamer for the design of the molecular beacon, the detections of small molecule adenosine triphosphate (ATP) and biomacromolecule thrombin have also been realized. This is the first time that an activatable fluorescent silver nanoclusters (Ag NCs)-based probe and the target recognition have been integrated into a single process, which provides a versatile platform for different analytes in a facile way. The successful application of our proposed ASNCB in real sample analysis and ATP imaging in living cells further displayed its promising potential for fluorescence sensing.

Abstract:A novel format of fluorescence immunosorbent assay based on the hybridization chain reaction (HCR) using a DNA intercalating dye for signal readout was constructed for the sensitive detection of targets, both in competitive and sandwich modes. In this platform, the capture and recognition processes are based on immunoreactions and the signal amplification depends on the enzyme-free, isothermal HCR-induced labelling event. After a competitive or a sandwich immunoreaction, a biotinylated capture DNA was bound to a biotinylated signal antibody through avidin, and triggered the HCR by two specific hairpins into a nicked double helix. Gene Finder (GF), a fluorescent probe for double-strand DNA, was intercalated in situ into the amplified chain to produce the fluorescence signal. The limit of detection (LOD) for rabbit IgG in competitive mode by HCR/GF immunoassay was improved at least 100-fold compared with the traditional fluorescence immunoassay using the fluorescein isothiocyanate-labelledstreptavidin or fluorescein isothiocyanate-labelled second antibody as the signal readout. The proposed fluorescence immunoassay was also demonstrated by using alpha-fetoprotein as the model target in sandwich mode, and showed a wide linear range from 28 ng mL(-1) to 20 mu g mL(-1) with a LOD of 6.0 ng mL(-1). This method also showed satisfactory analysis in spiked human serum, which suggested that it might have great potential for versatile applications in life science and point-of-care diagnostics.

Label-free electrochemical DNA sensing with a one-target-multitriggered hybridization chain reaction strategy.

Abstract:A one-target-multitriggered hybridization chain reaction (MHCR) strategy was designed for ultrasensitive electrochemical detection of DNA by combining the isothermal strand-displacement polymerase reaction (ISDPR) with the DNA self-assembly on a DNA sensor surface. The sensor was constructed by immobilizing a hairpin-like capture probe (CP) on a gold electrode via an Au-S bond. The ISDPR was triggered by the hybridization of the target DNA to open the CP and primer to anneal the complementary part in the bottom of the exposed stem and the extension of the primer in the presence of dNTPs and polymerase. Each target copy could produce a few opened CPs. Afterwards, the other part of the exposed stem acted as an initiator to trigger the hybridization chain reaction (HCR) when incubated with two hairpin monomers. Using [Ru(NH3)(6)](3+) as an electrochemically active indicator to interact with the MHCR product, the amperometric response demonstrated a perfect multiple amplification effect. The constructed sensor showed a high sensitivity for detection of the target DNA in a linear range from 0.1 fM to 10 pM, a detection limit down to 0.02 fM (3 sigma) and good selectivity for base discrimination. This method did not need any modification or labelling process. The proposed strategy provides a powerful tool for cascade signal amplification and has a wide potential application in bioanalysis.

Abstract:In this work, an intriguing phenomenon was found and studied that the efficiency of exonuclease (Exo) III-assisted recycling amplification could be greatly promoted by the three-way junction structure. This was utilized as a visualizable detection strategy of DNA. Herein, highly bright DNA hairpin-templated silver nanoclusters (AgNCs) with quantum yield of 69.2% was firstly employed as the label-free signal output. The self-designed DNA hairpin was used as a molecular beacon by the relationship between the hairpin structure and the fluorescence signal of AgNCs. By recycling amplification of Exo-III, a significant change in fluorescence signal generated. Eventually, a label-free, visual, universal DNA detection platform based on Exo-III assisted amplification and DNA hairpin-AgNCs with high quantum yield was proposed.

Abstract:DNA nanomaterials hold great promise in biomedical fields due to its excellent sequence programmability, molecular recognition ability and biocompatibility. Hybridization chain reaction (HCR) is a simple and efficient isothermal enzyme-free amplification strategy of DNA, generating nicked double helices with repeated units. Through the design of HCR hairpins, multiple nanomaterials with desired functions are assembled by DNA, exhibiting great potential in biomedical applications. Herein, the recent progress of HCR-based DNA nanomaterials for biosensing, bioimaging and therapeutics are summarized. Representative works are exemplified to demonstrate how HCR-based DNA nanomaterials are designed and constructed. The challenges and prospects of the development of HCR-based DNA nanomaterials are discussed. We envision that rationally designing HCR-based DNA nanomaterials will facilitate the development of biomedical applications.
