Abstract:Sequence-specific DNA detection is a routine job in medical diagnostics and genetic screening. Alternative to a fluorescence readout scheme or electrophoresis approach, various kinds of rapid, low-cost, facile, and label-free methods have also been developed in last decades. Among these, direct electrical detection of DNA received increasing attention but more research is desirable. Particularly, enhancement with high discrimination must be employed to selectively amplify the responding signal. A chip-based biosensor was developed in this work to electrically detect 22-mer oligonucleotide DNA at low concentration, from 50 fM to 10 pM. First, a gold nanoparticle (NP) was capped with 3-mercaptopropionic acid through a thiol-gold bond. The derivatized carboxylic acid group showed strong complex interaction with an inorganic linker, Zr4+. As a result, Zr4+ could link several hundreds of individual gold NPs together to form an aggregate of nanoparticles (ANP), which was capable of being used as a conductive tag for the electrical detection of DNA. Second, in order to achieve the discriminative localization of ANP to bridge two comb-shaped electrodes (with height of similar to 50 nm and interdistance of 300-350 nm) gapped with insulative material of silicon oxide, peptide nucleic acids were covalently bonded to the silicon oxide in die gap as capture sites for DNA. After hybridization with target DNA, the charged phosphate-containing backbone of DNA was introduced into die gap. Phosphate groups also exhibited strong complex interaction with the linker of Zr4+ and could react with the residual Zr4+ on the ANP surface. As a consequence, the conductive tags were linked to the phosphate groups and localized into the gap, which could modify the conductance between the two comb-shaped electrodes in turn. The degree of modification correlated directly to the amount of hybridized DNA and to the concentration of target DNA in sample solution. Compared with the individual NPs used as the tag, a strong enhancement from the gold ANP was obtained.

Abstract:Arrays of highly ordered n-type silicon nanowires (SiNW) are fabricated using complementary metal-oxide semiconductor (CMOS) compatible technology, and their applications in biosensors are investigated. Peptide nucleic acid (PNA) capture probe-functionalized SiNW arrays show a concentration-dependent resistance change upon hybridization to complementary target DNA that is linear over a large dynamic range with a detection limit of 10 fM. As with other SiNW biosensing devices, the sensing mechanism can be understood in terms of the change in charge density at the SiNW surface after hybridization, the so-called "field effect". The SiNW array biosensor discriminates satisfactorily against mismatched target DNA. It is also able to monitor directly the DNA hybridization event in situ and in real time. The SiNW array biosensor described here is ultrasensitive, non-radioactive, and more importantly, label-free, and is of particular importance to the development of gene expression profiling tools and point-of-care applications.
Label-Free and Universal Fluorescence “Signal On” Strategy Based on Functional Nucleic Acids Via Energy Transfer between Dna-Templated Silver Nanoclusters and Gold Nanorods

Abstract:A simple, low-cost and universal fluorescence “signal on” sensing strategy has been developed based on functional nucleic acids via energy transfer between DNA-templated silver nanoclusters (DNA-AgNCs) and gold nanorods (GNRs). Functional nucleic acids were used as highly selective recognition probes, in which an aptamer was used to detect small molecules represented by tetracycline and DNAzyme was used to detect heavy metal ions represented by Pb2+. The fluorescent DNA-AgNCs were synthesized by the designed oligonucleotide sequences, which consisted of three parts, including the AgNCs synthesis template C6G5C6, spacer T5 and complementary sequences of the aptamer or enzyme strand. The difference in electrostatic interactions between ss/dsDNA and positively charged GNRs leads to energy transfer with different efficiencies between ss/dsDNA-AgNCs and GNRs. The analytes represented by tetracycline and Pb2+ can destroy the dsDNA structure and reduce the energy transfer efficiency between DNA-AgNCs and GNRs, thus achieving fluorescence recovery and a "signal-on" analytical strategy. This strategy has excellent specificity and sensitivity with LODs of 106.3 pM for tetracycline and 58.9 pM for Pb2+ and has been successfully applied to detect tetracycline in milk and Pb2+ in river water. Using DNA-AgNCs formed in situ as signal probes, this strategy does not require labels or modifications and can be completed in 40 min without complex analytical instruments. Moreover, this strategy can be extended to detect other targets by replacing functional nucleic acid sequences. Therefore, it has promising prospects in the sensitive, simple and rapid detection of contaminants in food and environment samples.
Highly Sensitive Non-Stripping Gold Nanoparticles-Based Chemiluminescent Detection of Dna Hybridization Coupled to Magnetic Beads

Abstract:We have developed a new nanoparticle (NP)-based chemiluminescent (CL) method for the sensitive detection of DNA hybridization. The "sandwich-type'' DNA technique comprises NH2-functionalized capture DNA immobilized on magnetic beads that can hybridize with one end of the target DNA. The other end of the target is recognized by a reporter DNA probe labeled with Au NPs on its 3-terminus. The hybridization events were monitored by a simple and direct luminol-AgNO3 CL reaction with a detection limit of 0.5 pM through a non-stripping Au NPs catalysis. Moreover, the CL reaction of non-stripping Au NPs-luminol-AgNO3 offers the advantages of being simpler and faster as compared to previous stripping Ag NPs and CuS methods. This simple and easy-to-use technique holds great promise for clinical applications of DNA hybridization.

Abstract:A simple competitive strategy was designed for the sensitive detection of sequence-specific DNA by combining endonuclease-assisted target recycling and electrochemical stripping analysis of silver nanoparticles (AgNPs). The AgNP-tagged carbon nanospheres were synthesized by means of in situ reduction of Ag+ adsorbed onto a negatively charged polyelectrolyte layer and functionalized with streptavidin for binding biotin-labeled DNA strands. The labeled strand was captured on the DNA sensor surface by competitive hybridization of biotinated primer 1 and its cleaved product. The cleaved product could be amplified in homogeneous solution by endonuclease-assisted target recycling with a Y-shaped junction DNA structure, thus leading to the correlation of the stripping signal to the target concentration. The functionalized nanosphere was characterized with X-ray photoelectron spectroscopy, scanning electron microscopy, and transmission electron microscopy. The proposed method showed a linear range from 0.1 to 1000 fM with a limit of detection of 0.066 fM (3s) and good selectivity for base discrimination. The designed strategy provided a sensitive tool for DNA analysis and could be widely applied in bioanalysis and biomedicine.

Abstract:Transcription factors (TFs) regulate information flow from gene to protein, and they are recognized as key indicators to reflect cellular processes. Facile monitoring of TFs may aid diagnostics and treatment, but we still lack of techniques for highly efficient detection of them. In this research, a hybrid material consisting of DNA-silver nanoclusters (DNA-AgNCs) and polypyrrole nanoparticles (PPyNPs) was built for TFs detection. The designed DNA-AgNCs have a hairpin-shaped nucleic acid architecture with a double-stranded stem for recognizing TFs and a single-stranded loop for interacting with PPyNPs. In the absence of TFs, DNA-AgNCs are absorbed to PPyNPs, resulting in fluorescent quenching. While in the presence of TFs, the binding between TFs and the DNA-AgNCs caused desorption of DNA-AgNCs via steric hindrance mechanism. Accordingly, the increase of fluorescence derived from desorption is used for quantifications. Derived from low non-specific protein absorption features of PPyNPs, detection limit of 70 pM for NF-kappa B p50 and 110 pM for p53 were obtained. Then, by absorbing two kinds of DNA-AgNCs to PPyNPs, label-free multiplexed detection of TFs was first realized. Additionally, we suggested that this platform can be developed for drug screening by evaluating inhibitory effect of a pair of optical isomers towards TFs.
A Bifunctional-Blocker-Aided Hybridization Chain Reaction Lighting-Up Self-calibrating Nanocluster Fluorescence for Reliable Nucleic Acid Detection

Abstract:In this work, we proposed a ratiometric silver nanoclusters (AgNCs) fluorescent assay by designing a bifunctional-blocker-aided hybridization chain reaction (HCR). Hairpin probe 1 (HP1) containing two special DNA fragments (5′-CACCGCT-3′ and 5′-ATTTGCCTTTTGGGGACGGATA-3′) at two terminals creates a red-emitting AgNC nucleation sequence (rNS, 5′-CACCGCTATTTGCCTTTTGGGGACGGATA-3′). We found that the presence of a toehold fragment (5′-TGCCC-3′) in HP1 could silence the rNS. Upon the addition of a target nucleic acid, HCR of HP1 and hairpin probe 2 (HP2) could be initiated, resulting in the formation of long chain of DNA duplexes with multibranched rNS. As the toehold fragment in HP1 participated in generating duplexes, a strong emission of rNS-templated AgNCs was observed at 670 nm. More significantly, a bifunctional blocker was introduced not only to reduce the background red-emitting fluorescence but also to play as an internal green-emitting AgNCs nucleation sequence. On the one hand, the blocker could increase the signal-to-noise-ratio of the constructed biosensor, and on the other hand, the blocker also helped to prepare ratiometric HCR-AgNCs assay with self-calibrating ability to strengthen its reproducibility. Compared with the traditional HCR-AgNCs sensors, the developed ratiometric assay based on the bifunctional-blocker-aided HCR has higher reliability, which is important for the fabrication of biosensors in various fields for practical biosensing applications.

Abstract:A strategy for label-free oligonucleotide (DNA) analysis has been proposed by measuring the DNA-morpholino hybridization hindered diffusion flux of probe ions Fe(CN)(6)(3-) through nanochannels of a porous anodic alumina (PAA) membrane. The flux of Fe(CN)(6)(3-) passing through the PAA nanochannels is recorded using an Au film electrochemical detector sputtered at the end of the nanochannels. Hybridization of the end-tethered morpholino in the nanochannel with DNA forms a negatively charged DNA-morpholino complex, which hinders the diffusion of Fe(CN)(6)(3-) through the nanochannels and results in a decreased flux. This flux is strongly dependent on ionic strength, nanochannel aperture, and target DNA concentration, which indicates a synergetic effect of steric and electrostatic repulsion effects in the confined nanochannels. Further comparison of the probe flux with different charge passing through the nanochannels confirms that the electrostatic effect between the probe ions and DNA dominates the hindered diffusion process. Under optimal conditions, the present nanochannel array-based DNA biosensor gives a detection limit of 0.1 nM.

Abstract:DNA is a building block of life; surface-enhanced Raman spectroscopy (SERS) has been broadly applied in the detection of biomolecules but there are challenges in obtaining high-quality DNA SERS signals under non-destructive conditions. Here, we developed a novel label-free approach for DNA detection based on SERS, in which the Au@AgNPs core–shell structure was selected as the enhancement substrate, which not only solved the problem of the weak enhancement effect of gold nanoparticles but also overcame the disadvantage of the inhomogeneous shapes of silver nanoparticles, thereby improving the sensitivity and reproducibility of the SERS signals of DNA molecules. The method obtained SERS signals for four DNA bases (A, C, G, and T) without destroying the structure, then further detected and qualified different specific structures of DNA molecules. These results promote the application of SERS technology in the field of biomolecular detection.

Abstract:This work designed a label-free strategy for surface-enhanced Raman spectroscopic (SERS) detection of target DNA on a peptide nucleic acid (PNA) modified glass slide. Upon hybridization of the PNA with target DNA, the surface became negatively charged and allowed the absorption of silver ions on the DNA skeleton. After chemical reduction by hydroquinone, the formed silver nanoparticles could be further grown with a silver enhancement step to amplify the detectable SERS signal by absorbing rhodamine 6G as a SERS reporter on a silver nanoparticle surface. The growth of silver nanoparticles was characterized with X-ray photoelectron spectroscopy and a scanning electron microscopic image. The label-free SERS method achieved the detection of DNA with a linear range from 1.0 X 10(-10) to 1.0 X 10(-6) M and a detection limit of 45 pM. Through introducing a hybridization chain reaction to increase the DNA length, the Raman signal was further amplified, leading to a detection limit of 3.4 pM. This approach could discriminate perfectly matched target DNA from single-base mismatch DNA. This strategy possessed good capacity to integrate other amplification techniques for sensitive, high-throughput detection of genes.

Abstract:We report a label-free fluorescence turn-on approach for the sensitive and selective sensing of silver ion Ag(+) based on Ag(+) induced conformational change of cytosine-rich single-stranded DNA. A silver specific oligonucleotide (SSO) undergoes a structural transition from single-stranded DNA (ssDNA) to a C-Ag(+)-C mediated hairpin structure, which can be recognized by a double-stranded DNA (dsDNA) intercalator Sybr Green I (SG). The linear response range for Ag(+) detection was from 1 nM to 100 nM. The method presented here is highly sensitive and a limit of detection of 1 nM was obtained. More importantly, this optical method was successfully used to identify complex sample mixtures.

Abstract:Rational utilization of nanomaterials to construct electrochemical nucleic acid sensors has attracted large attention in recent years. In this work, we systematically interrogate the interaction between gold nanoparticles (GNPs) and single-strand DNA (ssDNA) immobilized on an electrode surface and then take advantage of the ultrahigh charge-transfer efficiency of GNPs to develop a novel DNA sensing method. Specifically, ssDNA modified gold electrode can adsorb GNPs because of the interaction between gold and nitrogen-containing bases; thus, the negative electrochemical species [Fe(CN)6](3-/4-) may transfer electrons to electrode through adsorbed GNPs. In the presence of target DNA, the formed double-strand DNA (dsDNA) cannot capture GNPs onto the electrode surface and the dsDNA may result in a large charge-transfer resistance owing to the negatively charged phosphate backbones of DNA. So a simple but sensitive method for the detection of target DNA can be developed by using GNPs without any requirement of modification. Experimental results demonstrate that the electrochemical method we have proposed in this work can detect as low as 1 pM breast cancer gene BRCA1 in a 10 μL sample volume without any signal amplification process or the involvement of other synthesized complex, which may provide an alternative for cancer DNA detection. This method may also be generalized for detecting a spectrum of targets using functional DNA (aptamer, metal-specific oligonucleotide, or DNAzyme) in the future.
Visual Scanometric Detection of Dna Through Silver Enhancement Regulated by Gold-Nanoparticle Aggregation with A Molecular Beacon As the Trigger

Abstract:A convenient and label-free scanometric approach for DNA assay was designed by integrating a metal-ion-mediated conformational molecular beacon (MB) and silver-signal amplification regulated by gold-nanoparticle (AuNP) aggregation. The strategy was based on displacing the interaction between the target DNA sequence and a competitor Hg(2+) ion with a link DNA sequence. In the absence of the target DNA sequence, a link DNA sequence interacted with the Hg(2+) ions, thus forming an inactive cyclic conformation of the MB. This result led to the poor aggregation of polyadenosine-functionalized AuNPs (A-AuNP). In the presence of a target DNA sequence with a stronger affinity than that of the competitor, hybridization between the link DNA and target DNA sequences turned on the trigger. The polythymidine end of the resulting linear duplex structure could react with A-AuNP, thus leading to a cross-linking aggregation. This aggregation weakened AuNP-catalyzed silver enhancement on a spot substrate. Further, by using scanometric detection, the concentration of the target DNA sequence could be conveniently read out within a linear range from 1.0 to 30 nM. Interestingly, in the same amount of Hg(2+) ions, one-base mismatched DNA showed only 22% of the relative gray-scale intensity for the target DNA sequence at the same concentration, thus indicating good specificity. The designed approach, with the help of the ion-mediated conformational MB, was simple, cost effective, adaptable, and convenient and provided significant potential applications in clinical analysis.

Abstract:An activatable silver nanoclusters beacon (ASNCB) was synthesized through a facile one-pot approach and applied for multiplex DNAs, small molecule, and protein sensing. Multifunctional single-stranded DNA sequences are rationally designed and used for ASNCB in situ synthesis. Via target-responsive structure transformation of ASNCB, target recognition induced ASNCB conformational transition and lit up the fluorescent signal of silver nanoclusters. By further implementing two different color ASNCBs (520 and 600 nm), the parallel multiplexed analysis of two target genes (Influenza A virus genes H1N1 and H5N1) is achieved. Additionally, with the introduction of aptamer for the design of the molecular beacon, the detections of small molecule adenosine triphosphate (ATP) and biomacromolecule thrombin have also been realized. This is the first time that an activatable fluorescent silver nanoclusters (Ag NCs)-based probe and the target recognition have been integrated into a single process, which provides a versatile platform for different analytes in a facile way. The successful application of our proposed ASNCB in real sample analysis and ATP imaging in living cells further displayed its promising potential for fluorescence sensing.

Abstract:In this work, an intriguing phenomenon was found and studied that the efficiency of exonuclease (Exo) III-assisted recycling amplification could be greatly promoted by the three-way junction structure. This was utilized as a visualizable detection strategy of DNA. Herein, highly bright DNA hairpin-templated silver nanoclusters (AgNCs) with quantum yield of 69.2% was firstly employed as the label-free signal output. The self-designed DNA hairpin was used as a molecular beacon by the relationship between the hairpin structure and the fluorescence signal of AgNCs. By recycling amplification of Exo-III, a significant change in fluorescence signal generated. Eventually, a label-free, visual, universal DNA detection platform based on Exo-III assisted amplification and DNA hairpin-AgNCs with high quantum yield was proposed.
