Abstract:PCR-SSCP is a method which detects gene mutations.Since its inception,it has undergone its own development and improvement.Initially,it puts isotope into PCR amplification of objects,and then shows results by autoradiography.But it also takes the difficulties to the technology to extend.With the DNA silver staining method and PCR-SSCP combined,especially the application of the direct ethidium bromide-staining method,it makes PCR-SSCP greatly simplified,primitively operate,lessly limitate,low-requirement experimental conditions for general clinical laboratory.It is simple,rapid,sensitive in character.PCR-SSCP is not only used to the detection of gene mutation and short sequence deletion and insertion,but also used to animal breeding,microbes,parasite research fields.Because of the advantages of SSCP,it has been applied widely in recent years.

Abstract:Detection of low-level somatic DNA mutations and minority alleles within a wild-type sample is crucial in fields of medicine,such as cancer,prenatal diagnosis and infectious diseases.Increasing enrichment methods have been developed to study this challenging area.They are typically segregate by their ability to enrich for,and detect,either known or unknown mutations,including COLD-PCR,ice-COLD-PCR,TT-PCR,PNA-mediated PCR,WTB-PCR and digital PCR.In this review,we discuss theoretical principles and relative advantages and disadvantages of these techniques,and put an emphasis on their applications in fields of diseases.

Abstract:Single nucleotide polymorphism (SNP) is the most common type of genetic variant in human genome. Haplotype, defined as a specific set of alleles observed on a single chromosome, or a part of a chromosome,has been an integral part of human genetics for decades. The goal of the international HapMap project is to determine the common patterns of DNA sequence variation and find the Tag SNPs representing all SNPs in the human genome. Some studies demonstrated that the analyses of haplotype defined by the grouping and interaction of several variants rather than any individual SNP correlated with complex phenotypes. Here, we describe the definitions of SNPs, genotype, haplotype and some information of the HapMap project. In this review, we summarize the current three haplotype-inference methods, including Clark' method, EM algorithm and Byes approach, and the different defining methods for haplotype block, as well as the methods for choosing tag SNPs and association studies of complex diseases using haplotype. The major public SNP databases and applications of SNPs and haplotype in common complex diseases and drug response are also introduced in the paper.

Abstract:Deoxyribonuclease I (DNase I)-hypersensitive site sequencing (DNase-seq) has been widely used to determine chromatin accessibility and its underlying regulatory lexicon. However, exploring DNase-seq data requires sophisticated downstream bioinformatics analyses. In this study, we first review computational methods for all of the major steps in DNase-seq data analysis, including experimental design, quality control, read alignment, peak calling, annotation of cis-regulatory elements, genomic footprinting and visualization. The challenges associated with each step are highlighted. Next, we provide a practical guideline and a computational pipeline for DNase-seq data analysis by integrating some of these tools. We also discuss the competing techniques and the potential applications of this pipeline for the analysis of analogous experimental data. Finally, we discuss the integration of DNase-seq with other functional genomics techniques.

Abstract:Single nucleotide polymorphism(SNP) is the third generation genetic marker.It plays an important role in the studies of gene location and hereditary diseases.With the development of genotyping technology,it is feasible to explore the associations between hundreds of polymorphisms in the human genome.In this review,the latest high-throughput genotyping technologies and the principles of SNP typing are systematically introduced.The principles of gene chip and the evaluation of several commercial panels are described in detail.Moreover,the shortcomings of genotyping technologies in the whole genome association studies in the future are briefly discussed.

Abstract:Nanobiotechnology is converged by nanotechnology and biotechnology, and is a major component of nanotechnology. It is also an important research topic in the area of biomedicine. The nanoparticle is the most interested and useful nanomaterial used in the biomedical field, which have many characteristics. This article introduced some new reserach achievements and progress in the biosensor and biodetection field based on the nanoparticle technology, presented the synthesis methods for nanoparticle, the application of nanoparticle in the nanobiosensor and nanobiochip, and some related research work carried out in our lab. Finally, the development of this field in the future was prospected.

Abstract:Digital PCR, a new technique derived from traditional PCR and quantitative PCR, has revealed great potential in genetic profiling, prenatal diagnosis, cancer related allel and mutation detection. Digital PCR usually involves two steps: partitioning of limiting dilution sample into tens to thousands of individual reactions followed by PCR amplification and endpoint detection to identify the presence or absence of template molecules in each reaction. Different with real time qPCR which greatly depends on cycle threshold (C-T) and requires house-keeping gene and standard curve for relative and absolute quantification, digital PCR performs quantification through direct counting of the wells with positive amplification or calculating the concentration based on Poisson algorithm. It minimizes the measurement uncertainty caused by variation of amplification efficiency and has higher accuracy and reproducibility. In recent years, great efforts have been made to develop new methods for digital PCR to improve its sensitivity and reduce. its cost. More and more techniques were commercialized soon after it was freshly published by large companies including Bio-Rad, Life technology and so on. In this article, the principle of digital PCR and its quantification method, different types of this technique and its practical applications are reviewed and discussed.

Abstract:Single nucleotide polymorphisms (SNPs) are the most frequently occurring genetic variation in the human genome, with the total number of SNPs reported in public SNP databases currently exceeding 9 million. SNPs are important markers in many studies that link sequence variations to phenotypic changes; such studies are expected to advance the understanding of human physiology and elucidate the molecular bases of diseases. For this reason, over the past several years a great deal of effort has been devoted to developing accurate, rapid, and cost-effective technologies for SNP analysis, yielding a large number of distinct approaches. This article presents a review of SNP genotyping techniques and examines their principles of genotype determination in terms of allele differentiation strategies and detection methods. Further, several current biomedical applications of SNP genotyping are discussed.

Abstract:There are many single nucleotide polymorphism (SNP) markers available, due to the improved high-throughput genotyping technology. Currently, in the genome research, haplotype analysis has been applied to the association analysis between the SNP loci and complex traits. Existing haplotyping methods include population-based methods, pooled DNA methods, and methods for family and pedigree data. Family and pedigree datasets are abundant and have unique advantages. Currently there are many haplotyping methods for family and pedigree data that have been developed. We review the haplotyping methods and the corresponding computer programs suitable for family and pedigree data, discuss their applications and limitation, and describe the challenges that remain to be addressed.

Abstract:A single-nucleotide polymorphism (SNP) is a DNA sequence variation occurring when a single nucleotide in the genome differs between members of a species. As the third-generation genetic markers, SNPs are invaluable in biological research. Detection of SNPs has been applied for mapping of genetic diseases, individual treatment with pharmaceutical agents, human evolution and anthropological research. There are various kinds of SNP genotyping. Based on their principles, these techniques can be classified into two categories: enzymatic and physical methods. In this review, we summarized detailed applications of SNPs in studies of genetic susceptibility to type 2 diabetes.

Abstract:Abstract Background The detection and identification of single nucleotide polymorphism (SNP) is essential for determining patient disease susceptibility and the delivery of medicines targeted to the individual. At present, SNP genotyping technology includes Sanger sequencing, TaqMan-probe quantitative polymerase chain reaction (qPCR), amplification-refractory mutation system (ARMS)-PCR, and Kompetitive Allele-Specific PCR (KASP). However, these technologies have some disadvantages: the high cost of development and detection, long and time consuming protocols, and high false positive rates. Focusing on these limitations, we proposed a new SNP detection method named universal probe-based intermediate primer-triggered qPCR (UPIP-qPCR). In this method, only two types of fluorescence-labeled probes were used for SNP genotyping, thus greatly reducing the cost of development and detection for SNP genotyping. Results In the amplification process of UPIP-qPCR, unlabeled intermediate primers with template-specific recognition functions could trigger probe hydrolysis and specific signal release. UPIP-qPCR can be used successfully and widely for SNP genotyping. The sensitivity of UPIP-qPCR in SNP genotyping was 0.01 ng, the call rate was more than 99.1%, and the accuracy was more than 99.9%. High-throughput DNA microarrays based on intermediate primers can be used for SNP genotyping. Conclusion This novel approach is both cost effective and highly accurate; it is a reliable SNP genotyping method that would serve the needs of the clinician in the provision of targeted medicine.

Abstract:SNPs (single nucleotide polymorphisms), which belong to the last-generation molecular markers, occur at high frequencies in both animal and plant genomes. The development of SNP markers allows to automatize and enhance tenfolds the effectiveness of genotype analysis. This review summarizes literature data on methods of SNP polymorphism analysis. Various methods of developing SNP markers are considered, taking common wheat Triticum aestivum L. as an example. These markers are compared to other DNA markers, in order to ensure adequate choice of marker type for solving various molecular genetic problems.

Abstract:The development of third-generation sequencing has accelerated the boom of single nucleotide polymorphism (SNP) calling methods, but evaluating accuracy remains challenging owing to the absence of the SNP gold standard. The definitions for without-gold-standard and performance metrics and their estimation are urgently needed. Additionally, the possible correlations between different SNP loci should also be further explored. To address these challenges, we first introduced the concept of a gold standard and imperfect gold standard under the consistency framework and gave the corresponding definitions of sensitivity and specificity. A latent class model (LCM) was established to estimate the sensitivity and specificity of callers. Furthermore, we incorporated different dependency structures into LCM to investigate their impact on sensitivity and specificity. The performance of LCM was illustrated by comparing the accuracy of BCFtools, DeepVariant, FreeBayes, and GATK on various datasets. Through estimations across multiple datasets, the results indicate that LCM is well-suitable for evaluating callers without the SNP gold standard, and accurate inclusion of the dependency between variations is crucial for better performance ranking. DeepVariant has a higher sum of sensitivity and specificity than other callers, followed by GATK and BCFtools. FreeBayes has low sensitivity but high specificity. Notably, appropriate sequencing coverage is another important factor for precise callers' evaluation. Most importantly, a web interface for assessing and comparing different callers was developed to simplify the evaluation process.

Abstract:Recent developments in highly parallel genome-wide studies are transforming the association of human health and diseases. In these studies, multiple SNP loci from large amount of samples need to be investigated to obtain a result with a high degree of confidence. Herein, we describe a novel, cost-effective and automated method for high-throughput single nucleotide polymorphisms (SNPs) genotyping based on universal tagged array and magnetic separation. By using two kinds of functionalized magnetic nanoparticles, the whole operation procedure including genome DNA extraction and SNP genotyping can be automatically performed by JANUS automated workstation (Perkin Elmer Inc.). Four different SNPs loci from 80 samples were scored using only one pair of universal dual-color probes, the phase of numerous SNPs can be automated assessed simultaneously. The results demonstrated that the expected scores and good discrimination were obtained between the two alleles from these four SNP loci. Due to adequately taking the advantages of high parallel read-out and intrinsically scalable properties of microarray, and the automated magnetic separation handling technology is highly adaptable fro multiplexing sample preparation and automated SNP analysis, also avoid the complex procedure including purification and concentration, the new strategy is high-throughput, simple, flexible, cost-effective, and will be very suitable for large-scale genotyping.

Abstract:Single-nucleotide polymorphisms (SNPs) are the most abundant form of human genetic variation and a resource for mapping complex genetic traits1. The large volume of data produced by high-throughput sequencing projects is a rich and largely untapped source of SNPs (refs 2, 3, 4, 5). We present here a unified approach to the discovery of variations in genetic sequence data of arbitrary DNA sources. We propose to use the rapidly emerging genomic sequence6,7 as a template on which to layer often unmapped, fragmentary sequence data8,9,10,11 and to use base quality values12 to discern true allelic variations from sequencing errors. By taking advantage of the genomic sequence we are able to use simpler yet more accurate methods for sequence organization: fragment clustering, paralogue identification and multiple alignment. We analyse these sequences with a novel, Bayesian inference engine, POLYBAYES, to calculate the probability that a given site is polymorphic. Rigorous treatment of base quality permits completely automated evaluation of the full length of all sequences, without limitations on alignment depth. We demonstrate this approach by accurate SNP predictions in human ESTs aligned to finished and working-draft quality genomic sequences, a data set representative of the typical challenges of sequence-based SNP discovery.
