Abstract:The phase behaviour of a single polyethylene chain is studied by using molecular dynamics simulations. A free chain and a chain with fixing one end are considered here, since the atomic force microscope (AFM) tip can play a significant role in polymer crystallization in experiment. For a free chain, it is confirmed in our calculation that the polymer chain exhibits an extended coil state at high temperatures, collapses into a condensed state at low temperatures, i.e. the coil-to-globule transition that is determined by a high temperature shoulder of the heat capacity curve, and an additional liquid-to-solid transition that is described by a low temperature peak of the same heat curve. These results accord with previous studies of square-well chains and Lennard-Jones homopolymers. However, when one of the end monomers of the same chain is fixed the results become very different, and the chain cannot reach an extended coil-like state as a free chain does at high temperatures, i.e. there exists no coil-to-globule-like transition. These results may provide some insights into the influence of AFM tip when it is used to study the phase behaviour of polymer chains. If the interaction force between AFM tip and polymer monomers is strong, some monomers or one of them can be seen as being fixed by the tip, which is similar to our simulation model, and it is also found that AFM tip could induce polymer crystallization.

Abstract:The equilibrium properties of an isolated polyethylene ring chain are studied by using molecular dynamics (MD) simulations. The results of an 80-bond linear chain are also presented, which are in agreement with previous studies of square-well chains and Lennard-Jones (LJ) homopolymers. Mainly, we focus on the collapse of polyethylene ring chains. At high temperatures, a fully oblate structure is observed for the ring chains with different chain lengths. For such an oblate structure, a shape factor of <delta(*)>=0.25 and a rodlike scaling relation between the radius of gyration and chain lengths could be deduced easily in theory, and the same results are obtained by our MD simulations. Such an oblate structure can be obtained by Monte Carlo simulation only for sufficient stiff ring chains. When the temperature decreases, an internal energy barrier is observed. This induces a strong peak in the heat capacity, denoting a gas-liquid-like transition. This energy barrier comes mainly from the local monomer-monomer interactions, i.e., the bond-stretching, the bond-bending, and the torsion potentials. A low temperature peak is also observed in the same heat capacity curve, representing a liquid-solid-like transition. These numerical simulation results support a two-stage collapse of polyethylene ring chains; however, the nature should be different from the square-well and LJ ring chains. Abstract:An off-lattice dynamics Monte Carlo method is used to study the conformations of self-attractive semiflexible ring chains. The conformations depend mainly on the bending energy b and the self-attractive interaction ε of ring chains, and perfect helical structures are found in self-attractive semiflexible ring chains with the moderate attractive interaction ε. Some monomers of the semiflexible ring chains wrap around the linearly aligned monomers and the size of helix is independent of chain length of ring chains. Coil-helix-globule transition occurs when the self-attractive interaction increases within semiflexibe ring chains, and the phase transition is attributed to the competition among the configurational entropy, the bending energy, and the self-attractive interaction. This study can help us understand the effects of topological constraints on the conformations and dynamical behaviors of polymer chains, and the importance of chain stiffness in biological systems and in the dynamics of DNA and protein folding.
The helix transition of semirigid polymer chains confined in cylinders

Abstract:In this paper we use an off-lattice bead-spring model to study the behaviors of polymer chain confined in an infinite cylinder by Monte Carlo simulations. Our simulation results show that when the bending energy b increases in the presence of the adsorption energy of the inner-surface of cylinder, the polymer chain is first randomly attracted on the inner surface of cylinder, and then gradually takes on helix structure, and finally is stretched into the rod-like structure. In order to understand the process of structure transition of polymer chain, we calculate the average of number of helical turns per chain N t, the average percentage P h of beads of helical structure per chain and the energy fluctuations with different values of bending energy b. The confined semirigid chain can form helical structure with the appropriate bending energy and the proper radius of cylinder. This study can help us understand the conformational behaviors of biopolymers in confined space. © 2012 Chinese Physical Society.

Abstract:The phase behaviour of polyethylene knotted ring chains is investigated by using molecular dynamics simulations. In this paper, we focus on the collapse of the polyethylene knotted ring chain, and also present the results of linear and ring chains for comparison. At high temperatures, a fully extensive knot structure is observed. The mean-square radius of gyration per bond < S(2)>/(Nb(2)) and the shape factor <delta*> depend on not only the chain length but also the knot type. With temperature decreasing, chain collapse is observed, and the collapse temperature decreases with the chain length increasing. The actual collapse transition can be determined by the specific heat capacity C(v), and the knotted ring chain undergoes gas liquid solid-like transition directly. The phase transition of a knotted ring chain is only one-stage collapse, which is different from the polyethylene linear and ring chains. This investigation can provide some insights into the statistical properties of knotted polymer chains.

Abstract:Cracking the whip accelerates the tail of a chain to hit the air loudly and clearly. We proved that the similar acceleration effect causes coil deformation of driven chain-like polymers. We first preformed Monte Carlo simulations of a single driven polymer coil to demonstrate its deformation in company with faster or slower deviations of velocities. We then performed parallel Brownian Dynamics simulations to demonstrate that the coil deformation can be caused by the so-called "cracking-the-whip" effect due to non-synchronous biased Brownian motions of monomers inherited in Monte Carlo simulations. Since such non-synchronous motions represent random perturbations in the environmentally dependent potential energy landscape or mobility, reflecting heterogeneous dynamics of polymers in the liquid phase, our observations bring new insights into the non-linear dynamics of driven chain-like polymers.

Abstract:In this article, the conformational properties and elastic behaviors of ring polymers in the process of tensile elongation are investigated with the Monte Carlo method and the bond fluctuation model. The ratio of the mean-square diameter to the mean-square radius of gyration increases with the elongation ratio, lambda, and the instantaneous shape of ring polymers is more symmetric than that of linear chains in the process of tensile elongation. Here for ring polymers rather than the mean-square end-to-end distance for linear polymers is defined as the average of squared distances between two segments separated by N/2 bonds, where N represents the total number of bonds. Local quantities, that is, the mean-square bond length and the mean bond angle increase with A, especially for short ring chains. The and have the same relationship with the chain length, N, that is, similar to N (1.130+/-0.020) and similar to N (1.160+/-0.013) for a different lambda. Some thermodynamics properties are also addressed here. The average energy per bond decreases with lambda and the average Helmholtz free energy and elastic force f increase with lambda, especially for short ring chains. Comparisons with linear chains are also made. These investigations may provide insight into the elastic behaviors of ring polymers. (C) 2004 Wiley Periodicals, Inc.

Abstract:Threading of ring chains by linear chains has a great effect on the long-time dynamics of the ring chains in linear-ring blends. In this paper, we performed coarse-grained molecular dynamics simulations on the mixtures of linear and ring chains to investigate the effects of chain rigidity on the penetration of knotted rings threaded by linear chains. As the chain rigidity Kb of rings increases, non-trivial rings exhibit a non-monotonous dependence of the chain-penetration on chain rigidity Kb, and the semiflexible knotted rings with Kb = 10 have the maximum chain-penetration ability. This anomalous result is due to the two competing effects: As the chain rigidity of rings increases, one is that the swollen of rings can create more free space in favour of chain penetration, and another is that the formation of ordered clusters for rings in which rings tend to get parallel to each other can strongly hinder linear chains to penetrate into rings. Meanwhile, the transition from disordered to ordered phase for the trivial rings in linear-ring blends is a quite sensitive dependence on the chain rigidity of rings, resulting in a sudden transition at Kb = 12.
Biased Diffusion Induces Coil Deformation Via A 'Cracking-the-whip' Effect of Acceleration Generated by Dynamic Heterogeneity along A Polymer Chain

Abstract:We performed Brownian dynamics simulations of a single polymer with monomer diffusion biased in a field of constant activation forces. We compared coil shapes among the synchronous and non-synchronous (random and sequential) updating schemes of monomer positions. The synchronous scheme makes an ideal linear integration of monomer motions, while the random scheme mimics the real nonlinear situation holding dynamic heterogeneity along the polymer chain, and the sequential scheme represents its extremely inhomogeneous situation. We found that, in contrast to the synchronous scheme that raises no deformation, the sequential scheme accumulates the local acceleration generated by dynamic heterogeneity and reveals a ‘cracking-the-whip’ effect along the chain from one end to the other to stretch the polymer coil. Meanwhile, the random scheme accumulates the local acceleration towards the middle segment of the chain and thus raises an internal tension for coil deformation as well. Our results demonstrate the dynamic heterogeneity source of coil deformation on biased polymer diffusion, which implies a molecular-level nonlinear factor in the non-Newtonian-fluid behaviors of polymer flows. © 2014 Society of Chemical Industry
Chain Retraction in Highly Entangled Stretched Polymer Melts

Abstract:We use computer simulations to study the relaxation of strongly deformed highly entangled polymer melts in the nonlinear viscoelastic regime, focusing on anisotropic chain conformations after isochoric elongation. The Doi-Edwards tube model and its Graham-Likhtman-McLeish-Milner (GLaMM) extension, incorporating contour length fluctuation and convective constraint release, predict a retraction of the polymer chain extension in all directions, setting in immediately after deformation. This prediction has been challenged by experiment, simulation, and other theoretical studies, questioning the general validity of the tube concept. For very long chains we observe the initial contraction of the chain extension parallel and perpendicular to the stretching direction. However, the effect is significantly weaker than predicted by the GLaMM model. We also show that the first anisotropic term of an expansion of the 2D scattering function qualitatively agrees to predictions of the GLaMM model, providing an option for direct experimental tests.
Effects of Chain Stiffness on Conformational and Dynamical Properties of Individual Ring Polymers in Shear Flow

Abstract:Individual semiflexible ring polymers in a steady shear flow are studied by the multiparticle collision dynamics method combined with molecular dynamics simulations. We report the effects of chain stiffness on the conformational, dynamical, and rheological properties of ring polymers. When the Weissenberg numbers are smaller than unity, the behavior of semiflexible ring polymers is consistent with that of flexible ones. For larger Weissenberg numbers, the effects of chain stiffness are observed. We find that the radius of gyration tensor elements, the orientation resistance parameter, and the alignment distribution functions show strong stiffness dependences. The scaling behavior of tumbling motion corresponding to large conformational changes is found independent of chain stiffness, while the scaling behavior of tank-treading motion corresponding to the motion of monomers moving along the contour of the chain exhibits a chain stiffness dependence in the crossover regime from a flexible to a rigid ring polymer. Chain rigidities are found to have negligible effects on the polymer shear viscosity. The simulations reveal the similarities and differences in the nonequilibrium behavior of flexible and semiflexible ring polymers.
Deformation of polymer films by bending forces

Abstract:We study the deformation of nano--scale polymer films which are subject to external bending forces by means of computer simulation. The polymer is represented by a generalized bead--spring--model, intended to reproduce characteristic features of n--alkanes. The film is loaded by the action of a prismatic blade which is pressed into the polymer bulk from above and a pair of columns which support the film from below. The interaction between blade and support columns and the polymer is modelled by the repulsive part of a Lennard-Jones potential. For different system sizes as well as for different chainlengths, this nano--scale experiment is simulated by molecular dynamics methods. Our results allow us to give a first characterization of deformed states for such films. We resolve the kinetic and the dynamic stage of the deformation process in time and access the length scale between discrete particle and continuum mechanics behaviour. For the chainlengths considered here, we find that the deformation process is dominated by shear. We observe strangling effects for the film and deformation fluctuations in the steady state.

Abstract:Chain molecules play important roles in industry and in living cells. Our focus here is on distinct ways of modeling the stiffness inherent in a chain molecule. We consider three types of stiffnesses -- one yielding an energy penalty for local bends (energetic stiffness) and the other two forbidding certain classes of chain conformations (entropic stiffness). Using detailed Wang-Landau microcanonical Monte Carlo simulations, we study the interplay between the nature of the stiffness and the ground state conformation of a self-attracting chain. We find a wide range of ground state conformations including a coil, a globule, a toroid, rods, helices, zig-zag strands resembling $\beta$-sheets, as well as knotted conformations allowing us to bridge conventional polymer phases and biomolecular phases. An analytical mapping is derived between the persistence lengths stemming from energetic and entropic stiffness. Our study shows unambiguously that different stiffness play different physical roles and have very distinct effects on the nature of the ground state of the conformation of a chain, even if they lead to identical persistence lengths.

Abstract:A coarse-grained molecular dynamics model of linear polyethylene-like polymer chain system was built to investigate the responds of structure and mechanical properties during uniaxial deformation. The influence of chain length, temperature, and strain rate were studied. The molecular dynamic tests showed that yielding may governed by different mechanisms at temperatures above and below Tg. Melt-recrystallization was observed at higher temperature, and destruction of crystal structures was observed at lower temperatures beyond yield point. While the higher temperature and lower strain rate have similar effects on mechanical properties. The correlated influences of time and temperature in the microscopic structures are more complicated. The evolution of microscopic characteristics such as the orientation parameter, the bond length, and the content of trans-trans conformation were calculated from the simulation. The results showed that the temperature have double effects on polymer chains. Higher temperature on one hand makes the chains more flexible, while on the other hand shortens the relaxation time of polymers. It is the interaction of these two aspects that determine the orientation parameter. During deformation, the trans conformation has experienced a rising process after the first drop process. And these microscopic structure parameters exhibit critical transaction, which are closely related to the yield point. A hypothetical model was thus proposed to describe the micro-structure and property relations based the investigations of this study.

Abstract:The effects of chain topology on the conformational and dynamic properties of substrate-supported ring and linear polymer films were investigated by molecular dynamics simulations. The study reveals that the adsorbed ring polymer chains exhibit stronger adsorbability but less deformation than the linear ones. This results in a slower desorption of ring chains in a short time. However, over a long time, the desorption rate of the ring chain is larger because of the faster diffusion of the ring chain in bulk. In addition, the non-adsorbed chains in the interface region also exhibit obvious deformation and suppressed diffusivity due to the interchain interaction between non-adsorbed chains and adsorbed ones. The suppression degree of the diffusivity is approximately the same for both films. The possible underlying physics is that the interchain interaction between non-adsorbed chains and adsorbed ones in the linear polymer film is overall stronger, but each non-adsorbed ring chain experiences stronger interchain interactions with the adsorbed chains. Results show that tails in the linear polymer film and loops in the ring polymer film play an important role in the interchain interaction.

Abstract:A macromolecule consists of many repeating units connected via covalent bonds.Such a chain connectivity results in some unique physical properties and related problems of macromolecules.In this review,we will clarify one intellectual problem that is absent in small molecular systems;namely,small molecules only have soluble and insoluble two states;in 1960's,theorists predicted that even in its soluble state a flexible linear polymer chain can change its conformation from a swollen random coil to a collapsed globule as the solvent quality varies from good to poor.Since the end of 1970's,experimentalists tried hard to confirm such a coil-to-globule transition.However,a stable single-chain collapsed globule had not been experimentally observed up to the middle of 1990's.This unsolved problem has long puzzled many researchers.One theorist even claimed in 1993 that a thermodynamically stable single-chain collapsed globule cannot be observed with our modern instruments and current sample preparation technique.In China,the late Professor Renyuan Qian and some researchers started to study some single-chain problems in the end of 1980's.In 1993,our laboratory used a novel approach to attack such a problem by successfully preparing and using some narrowly distributed high-molar mass linear thermally sensitive water-soluble homopolymers.In 1995,we observed this long-predicted coil-to-globule transition by using laser light scattering.Further,we discovered a novel "molten globule" state during the coil-to-globule transition and revealed that there is no additional knotting and entanglement inside individual single-chain globules.We also studied,for the first time,the opposite globule-to-coil transition and found an unexpected hysteresis in comparison with the coil-to-globule transition,which is related to the formation of additional intrachain hydrogen bonds inside the collapsed globular state.Finally,we investigated the chain folding kinetics by using the infrared pulsed laser-induced temperature jump and unearthed that the coil-to-globule transition has two distinct kinetic stages:the nucleation (formation of small "pearls" made of a limited number of collapsed chain segments along the chain),in dependent of the chain length;and the coarsening (merging of "pearls").After persisting for nearly twenty years,we have essentially concluded the study of this important intellectual problem in modern polymer physics and revealed some of its related unique physical properties.
