Abstract:Ecological systems comprise an astonishing diversity of species that cooperate or compete with each other forming complex mutual dependencies. The minimum requirements to maintain a large species diversity on long time scales are in general unknown. Using lichen communities as an example, we propose a model for the evolution of mutually excluding organisms that compete for space. We suggest that chain-like or cyclic invasions involving three or more species open for creation of spatially separated sub-populations that subsequently can lead to increased diversity. In contrast to its non-spatial counterpart, our model predicts robust co-existence of a large number of species, in accordance with observations on lichen growth. It is demonstrated that large species diversity can be obtained on evolutionary timescales, provided that interactions between species have spatial constraints. In particular, a phase transition to a sustainable state of high diversity is identified.

Abstract:Understanding the behaviors of ecological systems is challenging given their multi-faceted complexity. To proceed, theoretical models such as Lotka-Volterra dynamics with random interactions have been investigated by the dynamical mean-field theory to provide insights into underlying principles such as how biodiversity and stability depend on the randomness in interaction strength. Yet the fully-connected structure assumed in these previous studies is not realistic as revealed by a vast amount of empirical data. We derive a generic formula for the abundance distribution under an arbitrary distribution of degree, the number of interacting neighbors, which leads to degree-dependent abundance patterns of species. Notably, in contrast to the well-mixed system, the number of surviving species can be reduced as the community becomes cooperative in heterogeneous interaction structures. Our study, therefore, demonstrates that properly taking into account heterogeneity in the interspecific interaction structure is indispensable to understanding the diversity in large ecosystems, and our general theoretical framework can apply to a much wider range of interacting many-body systems.

Abstract:In recent years, massive amount of data have been made available on a variety of systems, from biology and neuroscience to economics and social sciences. This, and increasing computational power, has led to a surge of approaches based on large computational models, which are particularly suited in the absence of knowledge on the underlying "laws of motion" of such complex systems. I will argue that approaches aimed at extracting simple models or principles from complex systems or from large datasets are still possible. These rely on advances in our understanding of collective phenomena that provide a wealth of powerful methods to distill simple models from complex phenomena. Furthermore, information theory, considered as a universal language for describing complex systems, provides simple principles that can be used both in modelling and in inference from large datasets.

Abstract:Background & Aims: Biodiversity is a key feature of ecosystem complexity.Understanding the origination and maintenance of biodiversity has been a major task of theoretical ecology research.Here we reviewed recent advances in theoretical studies on biodiversity.Progresses: We first summarized recent progress in modern coexistence theory and process-based community assembly theory.We then synthetized different approaches for inferring the presence and strengths of species interactions.Lastly, we introduced the general framework of eco-evolutionary models and their applications in biodiversity research.Prospects: We ended with a brief discussion on future developments of biodiversity theory, particularly in integrating processes across scales and predicting biodiversity responses to global changes.

Abstract:Theoretical understanding behind the relationships among multiple ecosystem services has been the hotspot of sustainable development.In this paper,we summarize the lasted advances in modeling and analyzing the complex relationship among multiple ecosystem services,mine the questions in current researches and provide a new way based on the interdisciplinary approach.We model the interaction among multiple ecosystem services by boolean network from the genetic regulatory studies.Taking four major ecosystems services of general food production system,we establish one baseline scenario and one regulation scenario,and study the influence of the interaction among multiple ecosystem services to ecosystem functions.The result proofed that,with simple rules and data,Boolean network model could simulate nonlinear and complex relationships among multiple ecosystems services,and provide effective suggestions for ecosystem regulation.This work provides an initial validation of ability and rationality of Boolean network in modeling complex behaviors of multiple ecosystem services,and has illuminations on future studies in the field.
Complex interactive responses of biodiversity to multiple environmental drivers

Abstract:There remains considerable doubt, debate, and confusion regarding how biodiversity responds to gradients of important environmental drivers, such as habitat size, resource productivity, and disturbance. Here we develop a simple but comprehensive theoretical framework based on competition–colonization multispecies communities to examine the separate and interactive effects of these drivers. Using both numerical simulations and analytical arguments, we demonstrate that the critical trade‐off between competitive and colonization ability can lead to complex nonlinear, zig‐zag responses in both species richness and the inverse Simpson index along gradients of these drivers. Furthermore, we find strong interactions between these drivers that can dramatically shift the response of biodiversity to these gradients. The zig‐zag patterns in biodiversity along ecological gradients, together with the strong interactions between the drivers, can explain the mixed findings of empirical studies and syntheses, thereby providing a new paradigm that can reconcile debates on the relationships between biodiversity and multiple drivers.

Abstract:Explaining biodiversity is a fundamental issue in ecology. A long-standing puzzle lies in the paradox of the plankton: many species of plankton feeding on a limited variety of resources coexist, apparently flouting the competitive exclusion principle (CEP), which holds that the number of predator (consumer) species cannot exceed that of the resources at a steady state. Here, we present a mechanistic model and demonstrate that intraspecific interference among the consumers enables a plethora of consumer species to coexist at constant population densities with only one or a handful of resource species. This facilitated biodiversity is resistant to stochasticity, either with the stochastic simulation algorithm or individual-based modeling. Our model naturally explains the classical experiments that invalidate the CEP, quantitatively illustrates the universal S-shaped pattern of the rank-abundance curves across a wide range of ecological communities, and can be broadly used to resolve the mystery of biodiversity in many natural ecosystems.

Abstract:Coordinated decision making and actions have become the primary solution for the overexploitation of interacting resources within ecosystems. However, the success of coordinated management is highly sensitive to biological, economic, and social conditions. Here, using a game theoretic framework and a 2-species model that considers various biological relationships (competition, predation, and mutualism), we compute cooperative (or joint) and non-cooperative (or separate) management equilibrium outcomes of the model and investigate the effects of the type and strength of the relationships. We find that cooperation does not always show superiority to non-cooperation in all biological interactions: (1) if and only if resources are involved in high-intensity predation relationships, cooperation can achieve a win-win scenario for ecosystem services and resource diversity; (2) for competitive resources, cooperation realizes higher ecosystem services by sacrificing resource diversity; and (3) for mutual resources, cooperation has no obvious advantage for either ecosystem services or resource evenness but can slightly improve resource abundance. Furthermore, by using a fishery model of the North California Current Marine Ecosystem with 63 species and seven fleets, we demonstrate that the theoretical results can be reproduced in real ecosystems. Therefore, effective ecosystem management should consider the interconnection between stakeholders’ social relationship and resources’ biological relationships.

Abstract:Most ecological models assume that species interact in pairs, but they often fail to predict the diversity observed in nature. One fascinating explanation for this mismatch is that interactions that only occur among three or more species (called higher‐order interactions) are crucial for the maintenance of ecological diversity. Here, we model higher‐order interactions that precisely balance pairwise interactions and find that even these model communities are often unstable, except when the higher‐order interactions obey additional constraints. Most ecological models are based on the assumption that species interact in pairs. Diverse communities, however, can have higher‐order interactions, in which two or more species jointly impact the growth of a third species. A pitfall of the common pairwise approach is that it misses the higher‐order interactions potentially responsible for maintaining natural diversity. Here, we explore the stability properties of systems where higher‐order interactions guarantee that a specified set of abundances is a feasible equilibrium of the dynamics. Even these higher‐order interactions which lead to equilibria do not necessarily produce stable coexistence. Instead, these systems are more likely to be stable when the pairwise interactions are weak or facilitative. Correlations between the pairwise and higher‐order interactions, however, do permit robust coexistence even in diverse systems. Our work not only reveals the challenges in generating stable coexistence through higher‐order interactions but also uncovers interaction patterns that can enable diversity.

Abstract:Natural populations, whose generations are non-overlapping, can be modelled by difference equations that describe how the populations evolve in discrete time-steps. In the 1970s ecological research detected chaos and other forms of complex dynamics in simple population dynamics models, initiating a new research tradition in ecology. However, in former studies most of the investigations of complex population dynamics were mainly concentrated on single populations instead of higher dimensional ecological systems. This paper reports a recent study on the complicated dynamics occurring in a class of discrete-time models of predator–prey interaction based on age-structure of predator. The complexities include (a) non-unique dynamics, meaning that several attractors coexist; (b) antimonotonicity; (c) basins of attraction (defined as the set of the initial conditions leading to a certain type of an attractor) with fractal properties, consisting of pattern of self-similarity and fractal basin boundaries; (d) intermittency; (e) supertransients; and (f) chaotic attractors.

Abstract:A fundamental problem in community ecology is to understand how ecological processes such as selection, drift, and immigration give rise to observed patterns in species composition and diversity. Here, we present a simple, analytically tractable, presence-absence (PA) model for community assembly and use it to ask how ecological traits such as the strength of competition, the amount of diversity, and demographic and environmental stochasticity affect species composition in a community. In the PA model, species are treated as stochastic binary variables that can either be present or absent in a community: species can immigrate into the community from a regional species pool and can go extinct due to competition and stochasticity. Despite its simplicity, the PA model reproduces the qualitative features of more complicated models of community assembly. In agreement with recent work on large, competitive Lotka-Volterra systems, the PA model exhibits distinct ecological behaviors organized around a special ("critical") point corresponding to Hubbell's neutral theory of biodiversity. These results suggest that the concepts of ecological "phases" and phase diagrams can provide a powerful framework for thinking about community ecology and that the PA model captures the essential ecological dynamics of community assembly.

Abstract:What determines biodiversity in nature is a prominent issue in ecology, especially in biotic resource systems that are typically devoid of cross-feeding. Here, we show that by incorporating pairwise encounters among consumer individuals within the same species, a multitude of consumer species can self-organize to coexist in a well-mixed system with one or a few biotic resource species. The coexistence modes can manifest as either stable steady states or self-organized oscillations. Importantly, all coexistence states are robust to stochasticity, whether employing the stochastic simulation algorithm or individual-based modeling. Our model quantitatively illustrates species distribution patterns across a wide range of ecological communities and can be broadly used to explain biodiversity in many biotic resource systems.

Abstract:Explaining biodiversity is the central focus in theoretical ecology. A significant obstacle arises from the competitive exclusion principle (CEP), which states that two species competing for the same type of resources cannot coexist at constant population densities, or more generally, the number of consumer species cannot exceed that of resource species at steady states. The conflict between CEP and biodiversity is exemplified by the paradox of the plankton, where a few types of limiting resources support a plethora of plankton species. In this review, we introduce mechanisms proposed over the years for promoting biodiversity in ecosystems, with a special focus on those that alleviate the constraints imposed by the CEP, including mechanisms that challenge the CEP in well‐mixed systems at a steady state or those that circumvent its limitations through contextual differences.

How Combined Pairwise and Higher-Order Interactions Shape Transient Dynamics

Abstract:Understanding how species interactions shape biodiversity is a core challenge in ecology. While much focus has been on long-term stability, there is rising interest in transient dynamics-the short-lived periods when ecosystems respond to disturbances and adjust toward stability. These transitions are crucial for predicting ecosystem reactions and guiding effective conservation. Our study introduces a model that uses convex combinations to blend pairwise and higher-order interactions, offering a more realistic view of natural ecosystems. We find pairwise interactions slow the journey to stability, while higher-order interactions speed it up. Employing global stability analysis and numerical simulations, we establish that as the proportion of higher-order interactions (HOIs) increases, mean transient times exhibit a significant reduction, thereby underscoring the essential role of HOIs in enhancing biodiversity stabilization. Our results reveal a robust correlation between the most negative real part of the eigenvalues of the Jacobian matrix associated with the linearized system at the coexistence equilibrium and the mean transient times. This indicates that a more negative leading eigenvalue correlates with accelerated convergence to stable coexistence abundances. This insight is vital for comprehending ecosystem resilience and recovery, emphasizing the key role of HOIs in promoting stabilization. Amid growing interest in transient dynamics and its implications for biodiversity and ecological stability, our study enhances the understanding of how species interactions affect both transient and long-term ecosystem behavior. By addressing a critical gap in ecological theory and offering a practical framework for ecosystem management, our work advances knowledge of transient dynamics, ultimately informing effective conservation strategies.

Abstract:Microbial ecosystems carry out essential functions for global climate, human health, and industry. These complex communities exhibit a surprising amount of functionally relevant diversity at all levels of taxonomic resolution, presenting a significant challenge for most modeling frameworks. A long-standing hope of theoretical ecology is that some patterns might persist despite community complexity -- or perhaps even emerge because of it. A deeper understanding of such "emergent simplicity" could enable new approaches for predicting the behaviors of the complex ecosystems in nature. However, most examples described so far afford limited predictive power, as they focused on reproducibility rather than prediction. Here, we propose an information-theoretic framework for defining, nuancing and quantifying emergent simplicity in empirical data based on the ability of simple models to predict community-level functional properties. Applying this framework to two published datasets, we demonstrate that the majority of properties measured across both experiments exhibit robust evidence of emergent predictability: surprisingly, as community richness increases, simple compositional descriptions become more predictive. We show that this behavior is not typical within the standard modeling frameworks of theoretical ecology, and argue that improving our ability to predict and control natural microbial communities will require a shift of focus: away from complexity of _ecosystems_, and towards prediction complexity of _properties_ of ecosystems.
