Abstract:Plant architecture is vital not only for crop yield, but also for field management, such as mechanical harvesting. The branch angle is one of the key factors determining plant architecture. With the aim of revealing the genetic control underlying branch angle in rapeseed (Brassica napus L.), the positional variation of branch angles on individual plants was evaluated, and the branch angle increased with the elevation of branch position. Furthermore, three middle branches of individual plants were selected to measure the branch angle because they exhibited the most representative phenotypic values. An association panel with 472 diverse accessions was estimated for branch angle trait in six environments and genotyped with a 60K Brassica Infinium® SNP array. As a result of association mapping, 46 and 38 significantly-associated loci were detected using a mixed linear model (MLM) and a multi-locus random-SNP-effect mixed linear model (MRMLM), which explained up to 62.2 and 66.2% of the cumulative phenotypic variation, respectively. Numerous highly-promising candidate genes were identified by annotating against Arabidopsis thaliana homologous, including some first found in rapeseed, such as TAC1, SGR1, SGR3, and SGR5. These findings reveal the genetic control underlying branch angle and provide insight into genetic improvements that are possible in the plant architecture of rapeseed.
Identification of a major QTL and candidate genes analysis for branch angle in rapeseed (Brassica napus L.) using QTL-seq and RNA-seq

Abstract:Introduction: Branching angle is an essential trait in determining the planting density of rapeseed ( Brassica napus L.) and hence the yield per unit area. However, the mechanism of branching angle formation in rapeseed is not well understood. Methods: In this study, two rapeseed germplasm with extreme branching angles were used to construct an F 2 segregating population; then bulked segregant analysis sequencing (BSA-seq) and quantitative trait loci (QTL) mapping were utilized to localize branching anglerelated loci and combined with transcriptome sequencing (RNA-seq) and quantitative real-time PCR (qPCR) for candidate gene mining Results and discussion: A branching angle-associated quantitative trait loci (QTL) was mapped on chromosome C3 (C3: 1.54-2.65 Mb) by combining BSA-seq as well as traditional QTL mapping. A total of 54 genes had SNP/Indel variants within the QTL interval were identified. Further, RNA-seq of the two parents revealed that 12 of the 54 genes were differentially expressed between the two parents. Finally, we further validated the differentially expressed genes using qPCR and found that six of them presented consistent differential expression in all small branching angle samples and large branching angles, and thus were considered as candidate genes related to branching angles in rapeseed. Our results introduce new candidate genes for the regulation of branching angle formation in rapeseed, and provide an important reference for the subsequent exploration of its formation mechanism.

QTL Mapping Based on Embryo and Maternal Genetic Systems for Oil and Protein Contents in Rapeseed (Brassica napus L.)

Abstract:Objective]In present study, BC1F1 1 and BC1F1 2 populations constructed from Brassica napus genetic population TN DH and parents Tapidor and Ningyou7 were used to analyze the distribution and linkage markers of QTLs with embryo genetic effects, maternal genetic main effects, and their QTL × environment interaction effects on oil and protein contents in rapeseed, as well as to study the influence of environmental interaction on QTL mapped on different genetic systems and explore the optimal strategies and methods for improvement of these two quality traits in marker-assisted selection. [Method] A total of 202 TN DH lines and parents were planted in accordance with the general method for field experiments, based on randomized block design with two replications for two years. At flowering stage, BC1F1 1 and BC1F1 2 populations were constructed by double cross between 202 TN DH lines and parents, and the mature seeds of backcross population and parents were harvested for determining the oil and protein contents in rapeseed. Near infrared reflectance calibration models and methods were used for the measurement of oil and protein contents. A genetic map and a newly developed QTL mapping software and methods considering two different genetic systems for quality traits of dicotyledonous crop seeds were used to detect QTLs for oil and protein contents with the data from BC1F1 1 and BC1F1 2 populations in different years.[Result]A total of seven QTLs relevant to oil and protein contents in rapeseed were distributed in A1, A4, A6, A7, C2 and C5 linkage groups, in which four QTLs associated with oil content were detected as well as three QTLs for protein content, with total phenotypic contributions of 49.1%and 59.6%, respectively. All QTLs showed extremely significant embryo additive main effects and maternal additive main effects, in which four QTLs were found to have significant or extremely significant embryo dominant main effects, and two QTLs for oil content had significant environmental interaction effects. qOC-6-3 and qPC-4-1 were detected as the important QTLs with larger genetic effects, which could explain 36.3%and 37.9%of the phenotypic variation in oil content and protein content, respectively. qOC-4-2 and qPC-4-1 were co-localized in the A4 linkage group between molecular markers HS-K02-2 and HBR094 with the confidence interval of 17.5-19.4 cM. [Conclusion] The results showed that oil content and protein content in rapeseed could be controlled by the expression of QTLs located in different genetic systems of seed embryo and maternal plant, and environment interaction effects play more significant roles on the performance of oil content while the QTL expression of protein content was relatively stable in different environmental conditions. In addition, qOC-6-3 detected on A6 linkage group and qPC-4-1 on A4 linkage group are major QTLs for oil and protein contents,respectively, and three QTLs for protein content in present experiment have not been reported ever since.

Abstract:KEY MESSAGE:QTL mapping plus bulked segregant analysis revealed a major QTL for shoot branching in non-heading Chinese cabbage. The candidate gene was then identified using sequence alignment and expression analysis. Shoot branching is a complex quantitative trait that contributes to plant architecture and ultimately yield. Although many studies have examined branching in grain crops, the genetic control of shoot branching in vegetable crops such as Brassica rapa L. ssp. chinensis remains poorly understood. In this study, we used bulked segregant analysis (BSA) of an F2 population to detect a major quantitative trait locus (QTL) for shoot branching, designated shoot branching 9 (qSB.A09) on the long arm of chromosome A09 in Brassica rapa L. ssp. chinensis. In addition, traditional QTL mapping of the F2 population revealed six QTLs in different regions. Of these, the mapping region on chromosome A09 was consistent with the results of BSA-seq analysis, as well as being stable over the 2-year study period, explaining 19.37% and 22.18% of the phenotypic variation across multiple genetic backgrounds. Using extreme recombinants, qSB.A09 was further delimited to a 127-kb genomic region harboring 28 annotated genes. We subsequently identified the GRAS transcription factor gene Bra007056 as a potential candidate gene; Bra007056 is an ortholog of MONOCULM 1 (MOC1), the key gene that controls tillering in rice. Quantitative RT-PCR further revealed that expression of Bra007056 was positively correlated with the shoot branching phenotype. Furthermore, an insertion/deletion marker specific to Bra007056 co-segregated with the shoot branching trait in the F2 populations. Overall, these results provide the basis for elucidating the molecular mechanism of shoot branching in Brassica rapa ssp. chinensis Makino.
Mapping QTLs Controlling Beneficial Fatty Acids Based on the Embryo and Maternal Plant Genomes in Brassica napus L.

Abstract:This study was mainly carried out to detect the quantitative trait loci (QTLs) located simultaneously in embryo and maternal plant nuclear genomes for beneficial fatty acid contents of rapeseed under different environments by using a mapping model and mapping populations from a cross of ‘Tapidor’ × ‘Ningyou7.’ Eight, three, six, seven and three QTLs respectively for palmitic, oleic, linoleic, linolenic and eicosenoic acid contents were identified and subsequently mapped on chromosomes A1, A3, A4, A6, A8, A9, C1, C3, C5, C7, C8 and C9. Among them, 12 QTLs were major ones that could respectively explain more than 10 % of phenotypic variation. Two specific genomic regions on A8 and C3 were associated with several QTLs relating to multiple fatty acid contents. Some of the markers such as HBr015 and JICB0633 showed tight linkage with the QTLs, which could be used for improving the fatty acid component(s) of rapeseed.
Qtl Identification on Two Genetic Systems for Rapeseed Glucosinolate and Erucic Acid Contents over Two Seasons

Abstract:Glucosinolate and erucic acid are important plant compounds in rapeseed believed to have numerous functions in rapeseed-environment interactions. However, little is known about the QTL information related to the two different genetic systems including the embryo nuclear chromosomes and maternal plant nuclear chromosomes for glucosinolate content (GSLC) and erucic acid content (EAC) in rapeseed. Differences in QTL distribution between these two genetic systems, which control the performance of GSLC and EAC across different environmental conditions, were analyzed in the present study. A set of 202 DH populations derived from an elite hybrid cross of ‘Tapidor’ × ‘Ningyou7’ and their two backcross populations BC1F1 1 (DHs × Tapidor) and BC1F1 2 (DHs × Ningyou7) generated in two years were used as experimental materials for the study. A total of nine loci for GSLC and three loci for EAC with significant embryo additive main effects, embryo dominant main effects and/or maternal additive main effects, explaining 83.8 and 89.7 %, respectively, of their phenotypic variation, were identified. Although QTL × environment interaction effects were also detected in the present experiment, they played a minimum role in influencing the phenotypic variation. It was noted that qEAC-7-1 for EAC mapped on linkage group A7 was detected as the major QTL and could explain 68.32 % of the phenotypic variation for this trait. These results could be useful for the molecular maker-assisted breeding of GSLC and EAC quality traits based on the influence of two genetic systems.

Abstract:The rapeseed branch angle is an important morphological trait because an adequate branch angle enables more efficient light capture under high planting densities. Here, we report that the average angle of the five top branches provides a reliable representation of the average angle of all branches. Statistical analyses revealed a significantly positive correlation between the branch angle and multiple plant-type and yield-related traits. The 60 K Brassica Infinium® single nucleotide polymorphism (SNP) array was utilized to genotype an association panel with 520 diverse accessions. A genome-wide association study was performed to determine the genetic architecture of branch angle and 56 loci were identified as being significantly associated with the branch angle trait via three models, including a robust, novel, nonparametric Anderson-Darling (A-D) test. Moreover, these loci explained 51.1% of the phenotypic variation when a simple additive model was applied. Within the linkage disequilibrium (LD) decay ranges of 53 loci, we observed plausible candidates orthologous to documented Arabidopsis genes, such as LAZY1, SGR2, SGR4, SGR8, SGR9, PIN3, PIN7, CRK5, TIR1 and APD7. These results provide insight into the genetic basis of the branch angle trait in rapeseed and might facilitate marker-based breeding for improvements in plant architecture.

Abstract:Rapeseed meal is an important feed protein source, and the amino acid composition has a close relationship with the processing quality of feed, of which serine, cystine and tyrosine are the semi-essential amino acids for most animals. By using newly developed two-genetic-system QTL mapping software and method for analyzing seed quality traits of dicotyledonous plants, two backcross populations from a set of doubled haploid (DH) lines derived from an elite hybrid cross between Tapidor and Ningyou 7 were used to detect the QTLs simultaneously located in the amphidiploid embryo and maternal plant nuclear ge-nomes for the semi-essential amino acid contents of rapeseed across environments. The results showed that five QTLs for serine content, two QTLs for cystine content and five QTLs for tyrosine content were identified, which were subsequently mapped on chromosomes A1, A4, A7, A8, A9, C2, C3, or C9 and could respectively explain 59.34%, 29.66%, and 59.26% of phenotypic variation in total. Five QTLs were major effect QTLs which could explain more than 10% of phenotypic variation for each. All of these QTLs had both notable embryo and maternal additive main effects, among which three QTLs were also found to have sig-nificant QE interaction effects. One QTL cluster on chromosome A4 was discovered to contain three QTLs related to serine, cystine and tyrosine contents. Some important QTLs and the tightly linked markers will have an important application value in the later map-based cloning and marker-assisted selection.

Abstract:Branch number is an important trait in plant architecture that can influence crop yield and quality in Brassica napus. Here, we detected the QTLs responsible for branch number in a DH population and its reconstructed F2 population over two years. Further, a GWAS research on branch number was performed using a panel of 327 accessions with 33186 genomic SNPs from the 60 K Brassica Illumina® Infinium SNP array. Through combining linkage analysis and association mapping, a new QTL was fine mapped onto C03. Subsequently, we tested the correlations between the SNP polymorphisms and mRNA expression levels of genes in the target interval to identify potential loci or genes that control branch number through expression. The results show that 4 SNP loci are associated with the corresponding gene expression levels, and one locus (BnaC03g63480D) exhibited a significant correlation between the phenotype variation and gene expression levels. Our results provide insights into the genetic basis for branching morphogenesis and may be valuable for optimizing architecture in rapeseed breeding.

Abstract:Research on the flowering habit of rapeseed is important for the selection of varieties adapted to specific ecological environments. Here, quantitative trait loci (QTL) for the days-to-flowering trait were identified using a doubled haploid population of 178 lines derived from a cross between the winter type SGDH284 and the semi-winter type 158A. A linkage map encompassing 3268.01 cM was constructed using 2777 bin markers obtained from next-generation sequencing. The preliminary mapping results revealed 56 QTLs for the days to flowering in the six replicates in the three environments. Twelve consensus QTLs were identified by a QTL meta-analysis, two of which (cqDTF-C02 and cqDTF-C06) were designated as major QTLs. Based on the micro-collinearity of the target regions between B. napus and Arabidopsis, four genes possibly related to flowering time were identified in the cqDTF-C02 interval, and only one gene possibly related to flowering time was identified in the cqDTF-C06 interval. A tightly linked insertion-deletion marker for the cqFT-C02 locus was developed. These findings will aid the breeding of early maturing B. napus varieties.

Abstract:Seed loss caused by pod-shatter during harvesting is one of the main problems in rapeseed production worldwide. Quantitative trait loci (QTLs) for pod-shatter based on genetic mapping would help breeders develop cultivars resistant to pod-shatter. In this study, we constructed a genetic map of Brassica napus containing 107 simple sequence repeat (SSR) markers and 68 sequence-related amplified polymorphism (SRAP) markers using a doubled-haploid (DH) population of 276 lines derived from the cross H155 × Qva. This map covered 1382.8 cM with an average marker interval of 7.9 cM. In total, 13 QTLs for pod-shatter resistance were identified in this DH population at two experimental sites (in Wuhan and Zhengzhou); three of the QTLs were present at both locations. At Zhengzhou, nine QTLs, identified in linkage groups A1, A7, A8, C5, and C8, together explained 49.0% of the phenotypic variation. At Wuhan, four QTLs were mapped on the A1, A4, A7, and C8 linkage groups. These QTLs explained 38.6% of the phenotypic variation. These results may serve as a valuable basis for further molecular dissection of pod-shatter resistance in B. napus, and for development of the markers related to QTLs that may be useful for marker-assisted selection of pod-shatter resistant cultivars.

Abstract:Plant height (PH), branch initiation height (BIH), and stem diameter (SD) are three stem-related traits that play crucial roles in plant architecture and lodging resistance. Herein, we show one doubled haploid (DH) population obtained from a cross between Y689 (one Capsella bursa-pastoris derived Brassica napus intertribal introgression) and Westar (B. napus cultivar) that these traits were significantly positively correlated with one another and with flowering time (FT). Based on a high-density SNP map, a total of 102 additive quantitative trait loci (QTL) were identified across six environments. Seventy-two consensus QTL and 49 unique QTL were identified using a two-round strategy of QTL meta-analysis. Notably, a total of 19 major QTL, including 11 novel ones, were detected for these traits, which comprised two QTL clusters on chromosomes A02 and A07. Conditional QTL mapping was performed to preliminarily evaluate the genetic basis (pleiotropy or tight linkage) of the co-localized QTL. In addition, QTL by environment interactions (QEI) mapping was performed to verify the additive QTL and estimate the QEI effect. In the genomic regions of all major QTL, orthologs of the genes involved in phytohormone biosynthesis, phytohormone signaling, flower development, and cell differentiation in Arabidopsis were proposed as candidate genes. Of these, BnaA02g02560, an ortholog of Arabidopsis GASA4, was suggested as a candidate gene for PH, SD, and FT; and BnaA02g08490, an ortholog of Arabidopsis GNL, was associated with PH, BIH and FT. These results provide useful information for further genetic studies on stem-related traits and plant growth adaptation.

Abstract:Seed yield (SY) is the most important trait in rapeseed, is determined by multiple seed yield-related traits (SYRTs) and is also easily subject to environmental influence. Many quantitative trait loci (QTLs) for SY and SYRTs have been reported in Brassica napus; however, no studies have focused on seven agronomic traits simultaneously affecting SY. Genome-wide QTL analysis for SY and seven SYRTs in eight environments was conducted in a doubled haploid population containing 348 lines. Totally, 18 and 208 QTLs for SY and SYRTs were observed, respectively, and then these QTLs were integrated into 144 consensus QTLs using a meta-analysis. Three major QTLs for SY were observed, including cqSY-C6-2 and cqSY-C6-3 that were expressed stably in winter cultivation area for 3 years and cqSY-A2-2 only expressed in spring rapeseed area. Trait-by-trait meta-analysis revealed that the 144 consensus QTLs were integrated into 72 pleiotropic unique QTLs. Among them, all the unique QTLs affected SY, except for uq.A6-1, including uq.A2-3, uq.C1-2, uq.C1-3, uq.C6-1, uq.C6-5, and uq.C6-6 could also affect more than two SYRTs. According to the constructed high-density consensus map and QTL comparison from literatures, 36 QTLs from five populations were co-localized with QTLs identified in this study. In addition, 13 orthologous genes were observed, including five each gene for SY and thousand seed weight, and one gene each for biomass yield, branch height, and plant height. The genomic information of these QTLs will be valuable in hybrid cultivar breeding and in analyzing QTL expression in different environments.
Linkage mapping and QTL analysis of flowering time using ddRAD sequencing with genotype error correction in Brassica napus

Abstract:Background: Brassica napus is an important oilseed crop cultivated worldwide. During domestication and breeding of B. napus, flowering time has been a target of selection because of its substantial impact on yield. Here we use double digest restriction-site associated DNA sequencing (ddRAD) to investigate the genetic basis of flowering in B. napus. An F2 mapping population was derived from a cross between an early-flowering spring type and a late-flowering winter type. Results: Flowering time in the mapping population differed by up to 25 days between individuals. High genotype error rates persisted after initial quality controls, as suggested by a genotype discordance of ~ 12% between biological sequencing replicates. After genotype error correction, a linkage map spanning 3981.31 cM and compromising 14,630 single nucleotide polymorphisms (SNPs) was constructed. A quantitative trait locus (QTL) on chromosome C2 was detected, covering eight flowering time genes including FLC. Conclusions: These findings demonstrate the effectiveness of the ddRAD approach to sample the B. napus genome. Our results also suggest that ddRAD genotype error rates can be higher than expected in F2 populations. Quality filtering and genotype correction and imputation can substantially reduce these error rates and allow effective linkage mapping and QTL analysis.
Mapping QTLs for root morphological traits in Brassica rapa L. based on AFLP and RAPD markers

Abstract:Root growth and thickening plays a key role in the final productivity and even the quality of storage roots in root crops. This study was conducted to identify and map quantitative trait loci (QTLs) affecting root morphological traits inBrassica rapa by using molecular markers. An F2 population was developed from a cross between Chinese cabbage (Brassica rapa ssp.chinensis) and turnip (B. rapa ssp.rapifera), which differed greatly in root characters. A genetic map covering 1837.1 cM, with 192 marker loci and 11 linkage groups, was constructed by using this F2 population. The F3 families derived from F2 plants were grown in the field and evaluated for taproot traits (thickness, length, and weight). QTL analysis via simple interval mapping detected 18 QTLs for the 3 root traits, including 7 QTLs for taproot thickness, 5 QTLs for taproot length, and 6 QTLs for taproot weight. Individually, the QTLs accounted for 8.4–27.4% of the phenotypic variation. The 2 major QTLs,qTRT4b for taproot thickness andqTRW4 for taproot weight, explained 27.4% and 24.8% of the total phenotypic variance, respectively. The QTLs for root traits, firstly detected inBrassica crops, may provide a basis for marker-assisted selection to improve productivity in root-crop breeding.
Syntenic Quantitative Trait Loci and Genomic Divergence for Sclerotinia Resistance and Flowering Time in Brassica Napus

Abstract:Oilseed rape (Brassica napus) is an allotetraploid with two subgenomes descended from a common ancestor. Accordingly, its genome contains syntenic regions with many duplicate genes, some of which may have retained their original functions, whereas others may have diverged. Here, we mapped quantitative trait loci (QTL) for stem rot resistance (SRR), a disease caused by the fungus Sclerotinia sclerotiorum, and flowering time (FT) in a recombinant inbred line population. The population was genotyped using B. napus 60K single nucleotide polymorphism arrays and phenotyped in six (FT) and nine (SSR) experimental conditions or environments. In total, we detected 30 SRR QTL and 22 FT QTL and show that some of the major QTL associated with these two traits were co-localized, suggesting a genetic linkage between them. Two SRR QTL on chromosome A2 and two on chromosome C2 were shown to be syntenic, suggesting the functional conservation of these regions. We used the syntenic properties of the genomic regions to exclude genes for selection candidates responsible for QTL-associated traits. For example, 152 of the 185 genes could be excluded from a syntenic A2-C2 region. These findings will help to elucidate polyploid genomics in future studies, in addition to providing useful information for B. napus breeding programs.

Abstract:Increasing seed oil content is one of the most important goals in breeding of rapeseed (B. napus L.). To dissect the genetic basis of oil content in B. napus, a large and new double haploid (DH) population containing 348 lines was obtained from a cross between 'KenC-8' and 'N53-2', two varieties with >10% difference in seed oil content, and this population was named the KN DH population. A genetic linkage map consisting of 403 markers was constructed, which covered a total length of 1783.9 cM with an average marker interval of 4.4 cM. The KN DH population was phenotyped in eight natural environments and subjected to quantitative trait loci (QTL) analysis for oil content. A total of 63 identified QTLs explaining 2.64-17.88% of the phenotypic variation were identified, and these QTLs were further integrated into 24 consensus QTLs located on 11 chromosomes using meta-analysis. A high-density consensus map with 1335 marker loci was constructed by combining the KN DH map with seven other published maps based on the common markers. Of the 24 consensus QTLs in the KN DH population, 14 were new QTLs including five new QTLs in A genome and nine in C genome. The analysis revealed that a larger population with significant differences in oil content gave a higher power detecting new QTLs for oil content, and the construction of the consensus map provided a new clue for comparing the QTLs detected in different populations. These findings enriched our knowledge of QTLs for oil content and should be a potential in marker-assisted breeding of B. napus.

Abstract:Seed weight is an important component of grain yield in oilseed rape (Brassica napus L.), but the genetic basis for the important quantitative trait is still not clear. In order to identify the genes for seed weight in oilseed rape, QTL mapping for thousand seed weight (TSW) was conducted with a doubled haploid (DH) population and an F(2) population. A complete linkage map of the DH population was constructed using 297 simple sequence repeat (SSR) markers. Among nine TSW QTLs detected, two major QTLs, TSWA7a and TSWA7b, were stably identified across years and collectively explained 27.6-37.9% of the trait variation in the DH population. No significant epistatic interactions for TSW detected in the DH population indicate that the seed weight variation may be primarily attributed to additive effects. The stability and significance of TSWA7a and TSWA7b were further validated in the F(2) population with different genetic backgrounds. By cloning BnMINI3a and BnTTG2a, two B. napus homologous genes to Arabidopsis thaliana, allele-specific markers were developed for TSWA5b and TSWA5c, two TSW QTLs on A5, respectively. The importance of the major and minor QTLs identified was further demonstrated by analysis of the allelic effects on TSW in the DH population.
