Abstract:Many organisms live in populations structured by space and by class, exhibit plastic responses to their social partners, and are subject to nonadditive ecological and fitness effects. Social evolution theory has long recognized that all of these factors can lead to different selection pressures but has only recently attempted to synthesize how these factors interact. Using models for both discrete and continuous phenotypes, we show that analyzing these factors in a consistent framework reveals that they interact with one another in ways previously overlooked. Specifically, behavioral responses (reciprocity), genetic relatedness, and synergy interact in nontrivial ways that cannot be easily captured by simple summary indices of assortment. We demonstrate the importance of these interactions by showing how they have been neglected in previous synthetic models of social behavior both within and between species. These interactions also affect the level of behavioral responses that can evolve in the long run; proximate biological mechanisms are evolutionarily stable when they generate enough responsiveness relative to the level of responsiveness that exactly balances the ecological costs and benefits. Given the richness of social behavior across taxa, these interactions should be a boon for empirical research as they are likely crucial for describing the complex relationship linking ecology, demography, and social behavior.

Abstract:Organisms inhabiting extreme environments are emerging models in systems evolution, enabling us to identify the molecular alterations effecting major phenotypic divergence through comparative approaches. Here I discuss possible physiological mechanisms underlying evolutionary adaptations to extreme environments both theoretically and in relation to experimental observations. Reasoning leads me to the 'conserved steady-state' hypothesis of evolutionary adaptation: Between closely related plants adapted to differently composed soils, the homeostatically controlled steady-state set point cytosolic (buffered) concentrations of mineral ions are conserved. Subsequently, I compare molecular alterations expected to contribute to physiological adaptations with our present knowledge. Key roles of enhanced gene product dosage in plant evolutionary adaptations question the widespread stimulus response-centric paradigm. As a broader implication, co-regulation networks can lack decisive functional network elements. With this article, I hope to stimulate a discussion across research fields and provide an initial conceptual framework for future experimental testing and for quantitative modelling.
Eco-evolutionary Model of Rapid Phenotypic Diversification in Species-Rich Communities

Abstract:Evolutionary and ecosystem dynamics are often treated as different processes --operating at separate timescales-- even if evidence reveals that rapid evolutionary changes can feed back into ecological interactions. A recent long-term field experiment has explicitly shown that communities of competing plant species can experience very fast phenotypic diversification, and that this gives rise to enhanced complementarity in resource exploitation and to enlarged ecosystem-level productivity. Here, we build on progress made in recent years in the integration of eco-evolutionary dynamics, and present a computational approach aimed at describing these empirical findings in detail. In particular we model a community of organisms of different but similar species evolving in time through mechanisms of birth, competition, sexual reproduction, descent with modification, and death. Based on simple rules, this model provides a rationalization for the emergence of rapid phenotypic diversification in species-rich communities. Furthermore, it also leads to non-trivial predictions about long-term phenotypic change and ecological interactions. Our results illustrate that the presence of highly specialized, non-competing species leads to very stable communities and reveals that phenotypically equivalent species occupying the same niche may emerge and coexist for very long times. Thus, the framework presented here provides a simple approach --complementing existing theories, but specifically devised to account for the specificities of the recent empirical findings for plant communities-- to explain the collective emergence of diversification at a community level, and paves the way to further scrutinize the intimate entanglement of ecological and evolutionary processes, especially in species-rich communities.

Evolution takes multiple paths to evolvability when facing environmental change

Abstract:Living systems are surprisingly effective at exploiting new opportunities, as evidenced by the rapid emergence of antimicrobial resistance and novel pathogens. How populations attain this level of evolvability and the various ways it aids their survival are major open questions with direct implications for human health. Here, we use digital evolution to show that particular kinds of environments facilitate the simultaneous evolution of high mutation rates and a distribution of mutational effects skewed towards beneficial phenotypes. The evolved mutational neighborhoods allow rapid adaptation to previously encountered environments, whereas higher mutation rates aid adaptation to completely new environmental conditions. By precisely tracking evolving lineages and the phenotypes of their mutants, we show that evolving populations localize on phenotypic boundaries between distinct regions of genotype space. Our results demonstrate how evolution shapes multiple determinants of evolvability concurrently, fine-tuning a population's adaptive responses to unpredictable or recurrent environmental shifts.

Abstract:Global change drivers create new environmental scenarios and selective pressures, affecting plant species in various interacting ways. Plants respond with changes in phenology, physiology, and reproduction, with consequences for biotic interactions and community composition. We review information on phenotypic plasticity, a primary means by which plants cope with global change scenarios, recommending promising approaches for investigating the evolution of plasticity and describing constraints to its evolution. We discuss the important but largely ignored role of phenotypic plasticity in range shifts and review the extensive literature on invasive species as models of evolutionary change in novel environments. Plasticity can play a role both in the short-term response of plant populations to global change as well as in their long-term fate through the maintenance of genetic variation. In new environmental conditions, plasticity of certain functional traits may be beneficial (i.e., the plastic response is accompanied by a fitness advantage) and thus selected for. Plasticity can also be relevant in the establishment and persistence of plants in novel environments that are crucial for populations at the colonizing edge in range shifts induced by climate change. Experimental studies show taxonomically widespread plastic responses to global change drivers in many functional traits, though there is a lack of empirical support for many theoretical models on the evolution of phenotypic plasticity. Future studies should assess the adaptive value and evolutionary potential of plasticity under complex, realistic global change scenarios. Promising tools include resurrection protocols and artificial selection experiments.

Abstract:Ecology and evolution have long been recognized as reciprocally influencing each other, with recent research emphasizing how such interactions can occur even on very short (contemporary) time scales. Given that these interactions are mediated by organismal phenotypes, they can be variously shaped by genetic variation, phenotypic plasticity, or both. I here address 8 key questions relevant to the role of plasticity in eco-evolutionary dynamics. Focusing on empirical evidence, especially from natural populations, I offer the following conclusions. 1) Plasticity is--not surprisingly--sometimes adaptive, sometimes maladaptive, and sometimes neutral. 2) Plasticity has costs and limits but these constraints are highly variable, often weak, and hard to detect. 3) Variable environments favor the evolution of increased trait plasticity, which can then buffer fitness/performance (i.e., tolerance). 4) Plasticity sometimes aids colonization of new environments (Baldwin Effect) and responses to in situ environmental change. However, plastic responses are not always necessary or sufficient in these contexts. 5) Plasticity will sometimes promote and sometimes constrain genetic evolution. 6) Plasticity will sometimes help and sometimes hinder ecological speciation but, at present, empirical tests are limited. 7) Plasticity can show considerable evolutionary change in contemporary time, although the rates of this reaction norm evolution are highly variable among taxa and traits. 8) Plasticity appears to have considerable influences on ecological dynamics at the community and ecosystem levels, although many more studies are needed. In summary, plasticity needs to be an integral part of any conceptual framework and empirical investigation of eco-evolutionary dynamics.

Abstract:Evolution has fascinated quantitative and physical scientists for decades: how can the random process of mutation, recombination, and duplication of genetic information generate the diversity of life? What determines the rate of evolution? Are there quantitative laws that govern and constrain evolution? Is evolution repeatable or predictable? Historically, the study of evolution involved classifying and comparing species, typically based on morphology. In addition to phenotypes on the organismal and molecular scales, we now use whole-genome sequencing to uncover not only the differences between species but also to characterize genetic diversity within-species in unprecedented detail. This diversity can be compared to predictions of quantitative models of evolutionary dynamics. Here, we review key theoretical models of population genetics and evolution along with examples of data from lab evolution experiments, longitudinal sampling of viral populations, microbial communities and the studies of immune repertoires. In all these systems, evolution is shaped by often variable biological and physical environments. While these variable environments can be modeled implicitly in cases such as host-pathogen co-evolution, the dynamic environment, and emerging ecology often cannot be ignored. Integrating dynamics on different scales, both in terms of observation and theoretical models, remains a major challenge towards a better understanding of evolution.

Abstract:Aboveground plant-arthropod interactions are typically complex, involving herbivores, predators, pollinators, and various other guilds that can strongly affect plant fitness, directly or indirectly, and individually, synergistically, or antagonistically. However, little is known about how ongoing natural selection by these interacting guilds shapes the evolution of plants, i.e., how they affect the differential survival and reproduction of genotypes due to differences in phenotypes in an environment. Recent technological advances, including next-generation sequencing, metabolomics, and gene-editing technologies along with traditional experimental approaches (e.g., quantitative genetics experiments), have enabled far more comprehensive exploration of the genes and traits involved in complex ecological interactions. Connecting different levels of biological organization (genes to communities) will enhance the understanding of evolutionary interactions in complex communities, but this requires a multidisciplinary approach. Here, we review traditional and modern methods and concepts, then highlight future avenues for studying the evolution of plant-arthropod interactions (e.g., plant-herbivore-pollinator interactions). Besides promoting a fundamental understanding of plant-associated arthropod communities' genetic background and evolution, such knowledge can also help address many current global environmental challenges.

Abstract:Whether or not biodiversity dynamics tend toward stable equilibria remains an unsolved question in ecology and evolution with important implications for our understanding of diversity and its conservation. Phylo/population genetic models and macroecological theory represent two primary lenses through which we view biodiversity. While phylo/population genetics provide an averaged view of changes in demography and diversity over timescales of generations to geological epochs, macroecology provides an ahistorical description of commonness and rarity across contemporary co-occurring species. Our goal is to combine these two approaches to gain novel insights into the non-equilibrium nature of biodiversity. We help guide near future research with a call for bioinformatic advances and an outline of quantitative predictions made possible by our approach.

Abstract:A central question in community ecology is the means by which species coexist. Models of coexistence often assume that species have fixed trait values and consider questions such as how tradeoffs and environmental variation influence coexistence and diversity. However, species traits can be dynamic, varying between populations and individuals and changing over time as species adapt and evolve, at rates that are relevant to ecological processes. Consequently, adding evolution to ecological coexistence models may modify their predictions and stability in complex or unexpected ways. We extend a well-studied coexistence mechanism depending on resource fluctuations by allowing evolution along a tradeoff between maximum growth rate and competitive ability. Interactions between favorable season length and the period of fluctuations constrain coexistence, with two species coexistence favored by intermediate season length and arising through evolutionary branching or non-local invasion. However, these results depend on the relative rates of ecological and evolutionary processes: rapid evolution leads to a complete breakdown of otherwise stable coexistence. Other coexistence mechanisms should be evaluated from an evolutionary perspective to examine how evolutionary forces may alter predicted ecological dynamics.

Abstract:The Modern Synthesis, a pillar in biological thought, united Darwin's species origin concepts with Mendel's laws of character heredity, providing a comprehensive understanding of evolution within species. Highlighting phenotypic variation and natural selection, it elucidated the environment's role as a selective force, shaping populations over time. This framework integrated additional mechanisms, including genetic drift, random mutations, and gene flow, predicting their cumulative effects on microevolution and the emergence of new species. Beyond the Modern Synthesis, the Extended Evolutionary Synthesis expands perspectives by recognizing the role of developmental plasticity, non-genetic inheritance, and epigenetics. We suggest that these aspects coexist in the plant evolutionary process; in this context, we focus on the saltational model, emphasizing how saltation events, such as dichotomous saltation, chromosomal mutations, epigenetic phenomena, and polyploidy, contribute to rapid evolutionary changes. The saltational model proposes that certain evolutionary changes, such as the rise of new species, may result suddenly from single macromutations rather than from gradual changes in DNA sequences and allele frequencies within a species over time. These events, observed in domesticated and wild higher plants, provide well-defined mechanistic bases, revealing their profound impact on plant diversity and rapid evolutionary events. Notably, next-generation sequencing exposes the likely crucial role of allopolyploidy and autopolyploidy (saltational events) in generating new plant species, each characterized by distinct chromosomal complements. In conclusion, through this review, we offer a thorough exploration of the ongoing dissertation on the saltational model, elucidating its implications for our understanding of plant evolutionary processes and paving the way for continued research in this intriguing field.

Early research on anther‐smut disease: A fuller view of science?

Abstract:This paper shows by example that developing new research directions in ecology and evolution is not an impersonal process of sequential hypothesis testing but necessarily includes a strong human dimension where timelines and diversity of people and places play major roles. These aspects cannot be deduced from the published literature. This account will be useful for teachers and aspiring scientists and challenge standard perceptions about how science operates in reality. The anther‐smut host–pathogen system has provided extensive insights into the evolutionary ecology of disease resistance, transmission modes, host shifts, pathogen specialization, and disease evolution in metapopulations. It also has led to unexpected insights into sex ratio distorters, sex chromosome evolution, and transposable elements in fungi. In addition, anther‐smut disease played a major role in Linnaeus' germ theory and the correspondence on parasitic castration between Darwin and Becker, one of the first female botanists. Here, we explicitly highlight some of the realities in the process of science, using an unusual autobiographical approach to describe how we came to collaborate on this system in the 1980s. Using perspectives from our different career stages, we present a surprising narrative that could not be deduced from merely reading the published papers. While our work was grounded in previous ecological and evolutionary theory, it was the product as much of empirical failures and intellectual roadblocks, as the result of a progressive scientific method. Our experiences illustrate not only the "human dimension of science" but more importantly show that linear sequences of hypothesis testing do not necessarily lead to new study systems and new ideas. We suggest there is a need to re‐evaluate the scientific method in ecology and evolution, especially where the challenge is to engage in a productive dialog between natural history and theory.

Abstract:A model of pattern formation in living systems is presented. The pattern is achieved by the sequential interaction of two signaling pathways. The coupling of the pattern to the (thick) epithelial sheet changes is given, when the Gauss curvature'K'enters. The model suggests a novel point-like placement for organs such as eyes, antennae, limbs, and wings. In the case of plant patterns, 'leaf' outgrowths from a stem are predicted to be under the control of a yet to be discovered "master regulatiory gene", analogous to the animal case, when various outgrowths from the animal body are generally accompanied by activation of the 'distal-less' (Dll) gene.
Flower color as a model system for studies of plant evo-devo

Abstract:Even though pigmentation traits have had substantial impacts on the field of animal evolutionary developmental biology, they have played only relatively minor roles in plant evo-devo. This is surprising given the often direct connection between flower color and fitness variation mediated through the effects of pollinators. At the same time, ecological and evolutionary genetic studies have utilized the molecular resources available for the anthocyanin pathway to generate several examples of the molecular basis of putatively adaptive transitions in flower color. Despite this opportunity to synthesize experimental approaches in ecology, evolution, and developmental biology, the investigation of many fundamental questions in evo-devo using this powerful model is only at its earliest stages. For example, a long-standing question is whether predictable genetic changes accompany the repeated evolution of a trait. Due to the conserved nature of the biochemical and regulatory control of anthocyanin biosynthesis, it has become possible to determine whether, and under what circumstances, different types of mutations responsible for flower color variation are preferentially targeted by natural selection. In addition, because plants use anthocyanin and related compounds in vegetative tissue for other important physiological functions, the identification of naturally occurring transitions from unpigmented to pigmented flowers provides the opportunity to examine the mechanisms by which regulatory networks are co-opted into new developmental domains. Here, we review what is known about the ecological and molecular basis of anthocyanic flower color transitions in natural systems, focusing on the evolutionary and developmental features involved. In doing so, we provide suggestions for future work on this trait and suggest that there is still much to be learned from the evolutionary development of flower color transitions in nature.

Abstract:Plant strategies are phenotypes shaped by natural selection that enable populations to persist in a given environment. Plant strategy theory is essential for understanding the assembly of plant communities, predicting plant responses to climate change, and enhancing the restoration of our degrading biosphere. However, models of plant strategies vary widely and have tended to emphasize either functional traits or life‐history traits at the expense of integrating both into a general framework to improve our ecological and evolutionary understanding of plant form and function. Advancing our understanding of plant strategies will require investment in two complementary research agendas that together will unify functional ecology and population ecology. First, we must determine what is phenotypically possible by quantifying the dimensionality of plant traits. This step requires dense taxonomic sampling of traits on species representing the broad diversity of phylogenetic clades, environmental gradients, and geographical regions found across Earth. It is important that we continue to sample traits locally and share data globally to fill biased gaps in trait databases. Second, we must test the power of traits for explaining species distributions, demographic rates, and population growth rates across gradients of resource limitation, disturbance regimes, temperature, vegetation density, and frequencies of other strategies. This step requires thoughtful, theory‐driven empiricism. Reciprocal transplant experiments beyond the native range and synthetic demographic modelling are the most powerful methods to determine how trait‐by‐environment interactions influence fitness. Moving beyond easy‐to‐measure traits and evaluating the traits that are under the strongest ecological selection within different environmental contexts will improve our understanding of plant adaptations. Plant strategy theory is poised to (i) unpack the multiple dimensions of productivity and disturbance gradients and differentiate adaptations to climate and resource limitation from adaptations to disturbance, (ii) distinguish between the fundamental and realized niches of phenotypes, and (iii) articulate the distinctions and relationships between functional traits and life‐history traits.

Abstract:Abstract Although the study of adaptation is central to biology, two types of adaptation are recognized in the biological field: physiological adaptation (accommodation or acclimation; an individual organism's phenotype is adjusted to its environment) and evolutionary–biological adaptation (adaptation is shaped by natural selection acting on genetic variation). The history of the former concept dates to the late nineteenth and early twentieth centuries, and has more recently been systemized in the twenty‐first century. Approaches to the understanding of phenotypic plasticity and learning behavior have only recently been developed, based on cellular–histological and behavioral–neurobiological techniques as well as traditional molecular biology. New developments of the former concepts in phenotypic plasticity are discussed in bacterial persistence, wing di‐/polymorphism with transgenerational effects, polyphenism in social insects, and defense traits for predator avoidance, including molecular biology analyses. We also discuss new studies on the concept of genetic accommodation resulting in evolution of phenotypic plasticity through a transgenerational change in the reaction norm based on a threshold model. Learning behavior can also be understood as physiological phenotypic plasticity, associating with the brain–nervous system, and it drives the accelerated evolutionary change in behavioral response (the Baldwin effect) with memory stock. Furthermore, choice behaviors are widely seen in decision‐making of animal foragers. Incorporating flexible phenotypic plasticity and learning behavior into modeling can drastically change dynamical behavior of the system. Unification of biological sciences will be facilitated and integrated, such as behavioral ecology and behavioral neurobiology in the area of learning, and evolutionary ecology and molecular developmental biology in the theme of phenotypic plasticity.

Abstract:How ecological niche breadth evolves is central to adaptation and speciation and has been a topic of perennial interest. Niche breadth evolution research has occurred within environmental, ecological, evolutionary, and biogeographical contexts, and although some generalities have emerged, critical knowledge gaps exist. Performance breadth trade-offs, although long invoked, may not be common determinants of niche breadth evolution or limits. Niche breadth can expand or contract from specialist or generalist lineages, and so specialization need not be an evolutionary dead end. Whether niche breadth determines diversification and distribution breadth and how niche breadth is partitioned among individuals and populations within a species are important but particularly understudied topics.
