Abstract:ABSTRACT Fungi form a major and diverse component of most ecosystems on Earth. They are both micro and macroorganisms with high and varying functional diversity as well as great variation in dispersal modes. With our growing knowledge of microbial biogeography, it has become increasingly clear that fungal assembly patterns and processes differ from other microorganisms such as bacteria, but also from macroorganisms such as plants. The success of fungi as organisms and their influence on the environment lies in their ability to span multiple dimensions of time, space, and biological interactions, that is not rivalled by other organism groups. There is also growing evidence that fungi mediate links between different organisms and ecosystems, with the potential to affect the macroecology and evolution of those organisms. This suggests that fungal interactions are an ecological driving force, interconnecting different levels of biological and ecological organisation of their hosts, competitors, and antagonists with the environment and ecosystem functioning. Here we review these emerging lines of evidence by focusing on the dynamics of fungal interactions with other organism groups across various ecosystems. We conclude that the mediating role of fungi through their complex and dynamic ecological interactions underlie their importance and ubiquity across Earth's ecosystems.

Abstract:Fungi are the major microbes to exploit fiber degrading enzymes. Anaerobic fungi possess hydrogenosomes and cellulosomes to improve their energy supply in anaerobic environment,and their thick cell wall or spore-like structure help them adapt adverse environment.Animal host phylogeny and diet exert the most significant role in shaping anaerobic fungal diversity and community structure. Molecular marker technology based on ribosomal 18S/28S rRNA genes and internal spacer region (ITS) provides a more precise means for the research of anaerobic fungi quantity and diversity,and the 28S rDNA D1/D2 is the preferred region for anaerobic fungal next generation sequencing.Due to limited databases for fungus and methods for obtaining enough fungal DNA/RNA from digestive tract contents for metagenomic/metatranscriptomic analyses,little work is available on fungal physiology and function of gastrointestinal tract using advanced omics techniques.However,application of these techniques will be key to deepen our understanding of the ecological role of fungi in gastrointestinal tract.

Abstract:Fungi are dominant ecological participants in the forest ecosystems, which play a major role in recycling organic matter and channeling nutrients across trophic levels. Fungal populations are shaped by plant communities and environmental parameters, and in turn, fungal communities also impact the forest ecosystem through intrinsic participation of different fungal guilds. Mycorrhizal fungi result in conservation and stability of forest ecosystem, while pathogenic fungi can bring change in forest ecosystem, by replacing the dominant plant species with new or exotic plant species. Saprotrophic fungi, being ecological regulators in the forest ecosystem, convert dead tree logs into reusable constituents and complete the ecological cycles of nitrogen and carbon. However, fungal communities have not been studied in-depth with respect to functional, spatiotemporal, or environmental parameters. Previously, fungal diversity and its role in shaping the forest ecosystem were studied by traditional and laborious cultural methods, which were unable to achieve real-time results and draw a conclusive picture of fungal communities. This review highlights the latest advances in biological methods such as next-generation sequencing and meta'omics for observing fungal diversity in the forest ecosystem, the role of different fungal groups in shaping forest ecosystem, forest productivity, and nutrient cycling at global scales.

Abstract:Macro-fungi, members of the Basidiomycota and Ascomycota groups, are large fungi with visible fruiting bodies, significant for their ecological roles. They serve as decomposers, mutualistic partners, and pathogens, influencing nutrient cycling, ecosystem functions, and biodiversity. The diverse phylum Basidiomycota comprises many macro-fungi with above-ground or below-ground fruiting bodies. Among approximately 100,000 fungal species, around 6,000 produce observable fruiting bodies and sclerotia. They engage in various lifestyles, including symbiotic and saprophytic relationships, impacting ecosystems and offering applications in biotechnology, medicine, and ecology. Macro-fungi influence forest services directly through food and resources, and indirectly by participating in ecological processes like nitrogen cycling. Global changes, such as climate shifts and habitat fragmentation, affect macro-fungi, potentially disrupting ecosystem dynamics. However, the conservation of macro-fungi is often overlooked, with limited understanding of their roles and vulnerability. Understanding their interactions with plants, animals, and substrates is crucial for effective conservation. Macro-fungi can influence nutrient cycling through mycorrhizal associations and contribute to ecological restoration. Despite challenges in studying them, macro-fungi hold promise for bio-remediation and technological applications. Preserving their diversity is essential for maintaining ecosystem balance and harnessing their benefits.

Abstract:In ecosystem engineering research, the contribution of microbial cooperation to ecosystem function has been emphasized. Fungi are one of the predominant decomposers in composting, but thus far, less attention has been given to fungal than to bacterial cooperation. Therefore, network and cohesion analyses were combined to reveal the correlation between fungal cooperation and organic matter (OM) degradation in ten composting piles. Positive cohesion, reflecting the cooperation degree, was positively linked to the degradation rate of OM. From the community perspective, core species (i.e., Candida tropicalis, Issatchenkia orientails, Kazachstania exigua, and Dipodascus australiensis) with high occurrence frequency and abundance were the key in regulating positive cohesion. These species were highly relevant to functional genera associated with OM degradation in both fungal and bacterial domains. Therefore, focusing on these core fungal species might be an appropriate strategy for targeted regulation of functional microbes and promotion of degradation rates.

Abstract:Forests acting as carbon storage and sequestration play an essential role in the global nutrient cycle, in which fungi are active participants. The forests cover almost all regions from the boreal, temperate to the subtropical and tropical forests. The relative proportion of carbon sequestrated in forest soil varies from approximately 85% of the terrestrial carbon pool in boreal forests to 60% in temperate forests and to 50% in tropical rainforests. Fungi as decomposers of organic matter and root-associated mediators of belowground carbon transport and respiration are the key drivers of the carbon cycle in forests. For example, saprophytic fungi can degrade soil organic matter to release carbon into the soil, whereas symbiotic fungi could form symbiosis with plants, through which plant and fungi can benefit each other with nutrient flow. Given the importance of fungi in the ecological environment, this paper summarizes the importance of soil fungi in terms of fungal diversity and function in forest ecosystems.

Abstract:Fungi constitute a diverse group with highly positive and negative impacts in different environments, having several natural roles and beneficial applications in human life, but also causing several concerns. Fungi can affect human health directly, but also indirectly by being detrimental for animal and plant health, influencing food safety and security. Climate changes are also affecting fungal distribution, prevalence, and their impact on different settings. Searching for sustainable solutions to deal with these issues is challenging due to the complex interactions among fungi and agricultural and forestry plants, animal production, environment, and human and animal health. In this way, the “One Health” approach may be useful to obtain some answers since it recognizes that human health is closely connected to animal and plant health, as well as to the shared environment. This review aims to explore and correlate each of those factors influencing human health in this “One Health” perspective. Thus, the impact of fungi on plants, human, and animal health, and the role of the environment as an influencing factor on these elements are discussed.

The impact of fungi on soil protist communities in European cereal croplands

Abstract:In cropping system soils, the interconnection between fungi and protists is stronger than typically recognized. This could hint at yet‐to‐be‐discovered trophic relationships. Protists, a crucial part of the soil food web, are increasingly acknowledged as significant influencers of nutrient cycling and plant performance in farmlands. While topographical and climatic factors are often considered to drive microbial communities on a continental scale, higher trophic levels like heterotrophic protists also rely on their food sources. In this context, bacterivores have received more attention than fungivores. Our study explored the connection between the community composition of protists (specifically Rhizaria and Cercozoa) and fungi across 156 cereal fields in Europe, spanning a latitudinal gradient of 3000 km. We employed a machine‐learning approach to measure the significance of fungal communities in comparison to bacterial communities, soil abiotic factors, and climate as determinants of the Cercozoa community composition. Our findings indicate that climatic variables and fungal communities are the primary drivers of cercozoan communities, accounting for 70% of their community composition. Structural equation modelling (SEM) unveiled indirect climatic effects on the cercozoan communities through a change in the composition of the fungal communities. Our data also imply that fungivory might be more prevalent among protists than generally believed. This study uncovers a hidden facet of the soil food web, suggesting that the benefits of microbial diversity could be more effectively integrated into sustainable agriculture practices.

Abstract:Fungi play a major role in the function and dynamics of terrestrial ecosystems, directly influencing the structure of plant, animal, and bacterial communities through interactions that span the mutualism-parasitism continuum. Only with the advent of deoxyribonucleic acid (DNA)-based molecular techniques, however, have researchers been able to look closely at the ecological forces that structure fungal communities. The recent explosion of molecular studies has greatly advanced our understanding of fungal diversity, niche partitioning, competition, spatial variability, and functional traits. Because of fungi's unique biology, fungal ecology is a hybrid beast that straddles the macroscopic and microscopic worlds. While the dual nature of this field presents many challenges, it also makes fungi excellent organisms for testing extant ecological theories, and it provides opportunities for new and unanticipated research. Many questions remain unanswered, but continuing advances in molecular techniques and field and lab experimentation indicate that fungal ecology has a bright future.

Abstract:Fungi play an important role in the mineralization and humification of refractory organic matter such as lignocellulose during composting. However, limited research on the ecological role of fungi in composting system hindered the development of efficient microbial agents. In this study, six groups of lab-scale composting experiments were conducted to reveal the role of fungal community in composting ecosystems by comparing them with bacterial community. The findings showed that the thermophilic phase was crucial for organic matter degradation and humic acid formation. The Richness index of the fungal community peaked at 1165 during this phase. PCoA analysis revealed a robust thermal stability in the fungal community. Despite temperature fluctuations, the community structure, predominantly governed by Pichia and Candida, remained largely unaltered. The stability of fungal community and the complexity of ecological networks were 1.26 times and 5.15 times higher than those observed in bacterial community, respectively. Fungi-bacteria interdomain interaction markedly enhanced network complexity, contributing to maintain microbial ecological functions. The core fungal species belonging to the family Saccharomycetaceae drove interdomain interaction during thermophilic phase. This study demonstrated the key role of fungi in the composting system, which would provide theoretical guidance for the development of high efficiency composting agents to strengthen the mineralization and humification of organic matter.
Symbioses between fungi and bacteria: from mechanisms to impacts on biodiversity

Abstract:Symbiotic interactions between fungi and bacteria range from positive to negative. They are ubiquitous in free-living as well as host-associated microbial communities worldwide. Yet, the impact of fungal-bacterial symbioses on the organization and dynamics of microbial communities is uncertain. There are two reasons for this uncertainty: (1) knowledge gaps in the understanding of the genetic mechanisms underpinning fungal-bacterial symbioses and (2) prevailing interpretations of ecological theory that favor antagonistic interactions as drivers stabilizing biological communities despite the existence of models emphasizing contributions of positive interactions. This review synthesizes information on fungal-bacterial symbioses common in the free-living microbial communities of the soil as well as in host-associated polymicrobial biofilms. The interdomain partnerships are considered in the context of the relevant community ecology models, which are discussed critically.

Abstract:SUMMARY Fungi contribute extensively to a wide range of ecosystem processes, including decomposition of organic carbon, deposition of recalcitrant carbon, and transformations of nitrogen and phosphorus. In this review, we discuss the current knowledge about physiological and morphological traits of fungi that directly influence these processes, and we describe the functional genes that encode these traits. In addition, we synthesize information from 157 whole fungal genomes in order to determine relationships among selected functional genes within fungal taxa. Ecosystem-related traits varied most at relatively coarse taxonomic levels. For example, we found that the maximum amount of variance for traits associated with carbon mineralization, nitrogen and phosphorus cycling, and stress tolerance could be explained at the levels of order to phylum. Moreover, suites of traits tended to co-occur within taxa. Specifically, the genetic capacities for traits that improve stress tolerance—β-glucan synthesis, trehalose production, and cold-induced RNA helicases—were positively related to one another, and they were more evident in yeasts. Traits that regulate the decomposition of complex organic matter—lignin peroxidases, cellobiohydrolases, and crystalline cellulases—were also positively related, but they were more strongly associated with free-living filamentous fungi. Altogether, these relationships provide evidence for two functional groups: stress tolerators, which may contribute to soil carbon accumulation via the production of recalcitrant compounds; and decomposers, which may reduce soil carbon stocks. It is possible that ecosystem functions, such as soil carbon storage, may be mediated by shifts in the fungal community between stress tolerators and decomposers in response to environmental changes, such as drought and warming.
