Abstract:Summary Soil plant‐pathogenic (PF) and mycorrhizal fungi (MF) are both important in maintaining plant diversity, for example via host‐specialized effects. However, empirical knowledge on the degree of host specificity and possible factors affecting the fungal assemblages is lacking. We identified PF and MF in fine roots of 519 individuals across 45 subtropical tree species in southern China in order to quantify the importance of host phylogeny (including via its effects on functional traits), habitat and space in determining fungal communities. We also compared host specificity in PF and MF at different host‐phylogenetic scales. In both PF and MF, host phylogeny independently accounted for > 19% of the variation in fungal richness and composition, whereas environmental and spatial factors each explained no more than 4% of the variation. Over 77% of the variation explained by phylogeny was attributable to covariation in plant functional traits. Host specificity was phylogenetically scale‐dependent, being stronger in PF than in MF at low host‐phylogenetic scales (e.g. within genus) but similar at larger scales. Our study suggests that host‐phylogenetic effects dominate the assembly of both PF and MF communities, resulting from phylogenetically clustered plant traits. The scale‐dependent host specificity implies that PF were specialized at lower‐level and MF at higher‐level host taxa.

Abstract:<p>Fungi are hyperdiverse organisms and assemble in complex communities, characterized by high levels of species richness, turnover, and endemism. However, the origins and maintenance of such high diversity and the role environments play in fungal adaptation are still elusive. Traditionally, efforts to understand fungal diversity in their environment have been divided between studies at the species level and below species level, with separate disciplines such as community ecology and population genetics working independently and with little communication. Here I argue that linking these different approaches is required to fully document the diversity of fungi in nature. Understanding the patterns and mechanisms of fungal diversity and composition requires not only the study of species assemblies and ranges, but also relies on comprehending fungal intra-specific variation, dispersal and establishment, including identifying key traits influencing fitness. This implies better integration and cross-fertilization between disciplines addressing fungi at a multitude of biological levels, ranging from genes to whole communities. Such approach will yield direct links between variation, adaptation and environments and provide a much more comprehensive understanding of fungal diversity.</p>

Abstract:As the continuation of Fungal Diversity Notes series, the current paper is the 16th contribution to this series. A total of 103 taxa from seven classes in Ascomycota and Basidiomycota are included here. Of these 101 taxa, four new genera, 89 new species, one new combination, one new name and six new records are described in detail along with information of hosts and geographic distributions. Studies on diversity of higher fungi in Yunnan, southwestern China: A review

Abstract:Yunnan is exceedingly rich in higher fungi (Ascomycota and Basidiomycota). Given that the number of fungi (including lichens) occurring in a given area is, as Hawksworth suggested, roughly six times that of local vascular plants, a total of approximately 104,000 fungal species would be expected in Yunnan. However, to date only about 6000 fungal species, including roughly 3000 species of higher fungi, have been reported from the province. Although studies on Yunnan's fungi started in the late nineteenth century, significant progress has been made only in the last forty-five years. Over the first twenty-five years of this period, studies on fungal diversity in this area have largely been about taxonomy based on morphological characters and partially on geographical distribution. Over the past twenty years, the combination of both morphological and molecular phylogenetic approaches has become the preferred method to help understand the diversity and evolution of higher fungi. This review focuses on our current knowledge of how geological, geographical, and ecological factors may have contributed to the diversity patterns of higher fungi in Yunnan. Based on this knowledge, three aspects for future studies are suggested.

Abstract:The ascomycete fungus Beauveria bassiana is a pathogen of hundreds of insect species and is commercially produced as an environmentally friendly mycoinsecticide. We sequenced the genome of B. bassiana and a phylogenomic analysis confirmed that ascomycete entomopathogenicity is polyphyletic, but also revealed convergent evolution to insect pathogenicity. We also found many species-specific virulence genes and gene family expansions and contractions that correlate with host ranges and pathogenic strategies. These include B. bassiana having many more bacterial-like toxins (suggesting an unsuspected potential for oral toxicity) and effector-type proteins. The genome also revealed that B. bassiana resembles the closely related Cordyceps militaris in being heterothallic, although its sexual stage is rarely observed. A high throughput RNA-seq transcriptomic analysis revealed that B. bassiana could sense and adapt to different environmental niches by activating well-defined gene sets. The information from this study will facilitate further development of B. bassiana as a cost-effective mycoinsecticide.

Abstract:Fungi comprise approximately 20% of all eukaryotic species and are connected to virtually all life forms on Earth. Yet, their diversity remains contentious, their distribution elusive, and their conservation neglected. We aim to flip this situation by synthesizing current knowledge. We present a revised estimate of 2–3 million fungal species with a “best estimate” at 2.5 million. To name the unknown >90% of these by the end of this century, we propose recognition of species known only from DNA data and call for large-scale sampling campaigns. We present an updated global map of fungal richness, highlighting tropical and temperate ecoregions of high diversity. We call for further Red List assessments and enhanced management guidelines to aid fungal conservation. Given that fungi play an inseparable role in our lives and in all ecosystems, and considering the fascinating questions remaining to be answered, we argue that fungi constitute the next frontier of biodiversity research. Abstract:Macrofungi refers to all fungi that produce visible fruiting bodies. These fungi are evolutionarily and ecologically very divergent. Evolutionarily, they belong to two main phyla, Ascomycota and Basidiomycota, and many of them have relatives that cannot form visible fruiting bodies. Ecologically, macrofungi can be associated with dead organic matter, plants, and animals. Here we review our current understanding of population structure and biogeography of macrofungi associated with animals. Their interactions, functions, and patterns of coevolution are described and discussed. Our focus is on studies using molecular markers. Our analyses suggest that the types of fungi-animal associations play an important role in the structure of these animal-associated fungal populations.

Abstract:Entomopathogenic fungi (EPF) distribute in different fungal phyla with variable host ranges and play essential role in regulating insect populations by infecting hosts via cuticle penetration. The representative ascomycete EPF of Metarhizium and Beauveria species have been widely used in mechanistic investigations of fungus-insect interactions and as ecofriendly mycoinsecticides. Here, we review the function of diverse genes, pathways, and secondary metabolites associated with EPF stepwise infections. In particular, emerging evidence has shown that EPF have to outcompete insect ectomicrobiotas prior to penetrating cuticles, and subvert or evade host antifungal immunity by using effector-like proteins and chemicals like plant pathogens. Future prospects are discussed for a better understanding of fungal pathobiology, which will provide novel insights into microbe-animal interactions.

Abstract:The biodiversity-functional relationship in fungal ecology was recently developed and debated, but has rarely been addressed in endophytes. In this study, an integrative culture system was designed to capture a rich fungal consortium from the conifer Abies beshanzuensis. Results indicate an impressive diversity of fungal lineages (a total of 84 taxa classified in Dikarya) and a relatively high proportion of hitherto unknown species (27.4%). The laccase gene was used as a functional marker due to its involvement in lignocellulose degradation. Remarkable diversity of laccase genes was found across a wide range of taxa, with at least 35 and 19 distinct sequences in ascomycetes and basidiomycetes respectively, were revealed. Many groups displayed variable ability to decompose needles. Furthermore, many ascomycetes, including three volatile-producing Muscodor species (Xylariaceae), showed the ability to inhibit pathogens. Notably, most laccase-producing species showed little or no antibiosis and vice versa. Clavicipitalean and ustilaginomycetous fungi, specifically toxic to insects, were inferred from taxonomic information. Intra-specific physiological variation in Pezicula sporulosa, a second dominant species, was clearly high. We conclude that a suite of defensive characteristics in endophytes contributes to improving host fitness under various stresses and that a diversity of laccase genes confers an ecological advantage in competition for nutrients. Intra-specific diversity may be of great ecological significance for ecotypic adaptation. These findings suggest a fair degree of functional complementarity rather than redundancy among endemic symbionts of natural plant populations.

Abstract:Infection rates and mortality associated with the invasive fungi Candida, Aspergillus, and Cryptococcus are increasing rapidly in prevalence. Meanwhile, screening pressure brought about by traditional antifungal drugs has induced an increase in drug resistance of invasive fungi, which creates a great challenge for the preservation of physical health. Development of new drugs and novel strategies are therefore important to meet these growing challenges. Recent studies have confirmed that the dynamic balance of microorganisms in the body is correlated with the occurrence of infectious diseases. This discovery of interactions between bacteria and fungi provides innovative insight for the treatment of invasive fungal infections. However, different invasive fungi and symbiotic bacteria interact with each other through various ways and targets, leading to different effects on their growth, morphology, and virulence. And the mechanism and implication of these interactions remains largely unknown. The present review aims to summarize the research progress into the interaction between invasive fungi and symbiotic bacteria with a focus on the anti-fungal mechanisms of symbiotic bacteria, providing a new strategy against drug-resistant fungal infections.

Abstract:The roots of most terrestrial plants are colonized by mycorrhizal fungi. They play a key role in terrestrial environments influencing soil structure and ecosystem functionality. Around them a peculiar region, the mycorrhizosphere, develops. This is a very dynamic environment where plants, soil and microorganisms interact. Interest in this fascinating environment has increased over the years. For a long period the knowledge of the microbial populations in the rhizosphere has been limited, because they have always been studied by traditional culture-based techniques. These methods, which only allow the study of cultured microorganisms, do not allow the characterization of most organisms existing in nature. The introduction in the last few years of methodologies that are independent of culture techniques has bypassed this limitation. This together with the development of high-throughput molecular tools has given new insights into the biology, evolution, and biodiversity of mycorrhizal associations, as well as, the molecular dialog between plants and fungi. The genomes of many mycorrhizal fungal species have been sequenced so far allowing to better understanding the lifestyle of these fungi, their sexual reproduction modalities and metabolic functions. The possibility to detect the mycelium and the mycorrhizae of heterothallic fungi has also allowed to follow the spatial and temporal distributional patterns of strains of different mating types. On the other hand, the availability of the genome sequencing from several mycorrhizal fungi with a different lifestyle, or belonging to different groups, allowed to verify the common feature of the mycorrhizal symbiosis as well as the differences on how different mycorrhizal species interact and dialog with the plant. Here, we will consider the aspects described before, mainly focusing on ectomycorrhizal fungi and their interactions with plants and other soil microorganisms.

Abstract:Yunnan, located in southwestern China, is known for its high fungal diversity, and many of which are endemic to the region. As part of our ongoing studies on fungi in Yunnan, we introduce two new genera in Phaeothecoidiellaceae ( Mycosphaerellales ), to accommodate one Repetophragma -like and another Stomiopeltis -like taxa. Pseudorepetophragma gen. nov. is introduced herein as a monotypic genus to accommodate P. zygopetali comb. nov.(≡ Repetophragma zygopetali ), whereas Pseudostomiopeltis gen. nov. is introduced to accommodate Ps. xishuangbannaensis gen. et sp. nov. and Ps. phyllanthi comb. nov.(≡ Stomiopeltis phyllanthi ), based on a new collection from Yunnan. In addition, Stomiopeltis sinensis is transferred to Exopassalora as E. sinensis comb. nov. due to its phylogenetic affinity and grouped with E. zambiae , the generic type of Exopassalora . This study provides new insights into the biodiversity of fungal species in this region and adds to our understanding of their ecological roles, as well as the resolution to ambiguous taxa in Phaeothecoidiellaceae .

Abstract:A survey and analysis of fungal taxa introduced over seven decades is presented. The numbers of introduced taxa were collated from ten editions of the Dictionary of the Fungi as well as from the Index of Fungi. In total, around 9100 genera and 108,000 species had been introduced by 2014. Between 1943 and 2008, the average numbers of introduced novel genera increased annually by 73 and species by 950. However, between 2008 and 2012, the average numbers of introduced novel genera increased annually by 110 and species by 1430. There were 1203 novel genera and 16,912 novel species described between 2001 and 2012, with an average of 100 new genera and 1397 new species published annually during the period. Advances in molecular techniques have accelerated the discovery of novel taxa; it therefore seems likely that many more novel taxa will be described in the future. Between 2001 and 2012, 1529 novel species were described from China, accounting for 9.2 % of all novel species descriptions worldwide. Around 17,000 fungal species had been recorded in China by 2014 with 5700 basidiomycete species, and 6700 species from important fungal groups being documented in Flora Fungorum Sinicorum with detailed descriptions, microscopic drawings and lists of voucher collections. An overview of studies on fungal diversity in China is presented.

Abstract:Endophytic fungi are an important component, are ubiquitous and occur within all know plants, including a broad range of hosts in various ecosystems, and therefore play an important role in the natural environment. More than 1 million species of endophytic fungi are estimated to exist based on a ratio of vascular plants to fungal species of 1:4 or 1:5. Nevertheless, our recognition of endophyte diversity is limited at present. In surveys of endophyte diversity, traditional techniques, such as cultivation-dependent methods, have been routinely used in previous studies. The discovery of endophytic fungi in natural environments, however, has been limited by traditional methodology due to some non-sporulating and non-culturable fungi. Molecular techniques, such as DNA fingerprinting and sequencing methods, have been successfully employed in the detection and identification of endophytic fungi, and different endophyte diversity and community composition have been documented by cultivation-dependent and molecular techniques. This review paper summarises recent progress in the study of endophytic fungal diversity and some key questions are highlighted for future research in endophyte biology.

Abstract:The development of sequencing technology and omics have provided challenges and opportunities for traditional mycological researches. Mycological systematics, taxonomy and nomenclature have been disruptively impacted by molecular phylogeny and discovery of numerous environmental DNA sequences. The species concept of fungi under genomic era has not well be established. The mycobiome, diversity and function of earliest divergent fungi and regional scale of fungal geography have become new research topics. Deep analysis of the confliction between species tree and gene tree provides new approach for understanding fungal speciation and evolution. The review provides comprehensive understanding and discussion on some topics of mycological researches in the genomics era.

Abstract:In natural ecosystems,plants constitute suitable habitats and niches for the colonization of a diversity of microorganisms.Endophytic fungi,living in the inner of healthy plant tissues ubiquitously,exhibit complex interactions with their hosts(a continuum of mutualism,antagonism and neutralism) and different transmission modes(horizontal or vertical).Plant nutrient acquisition and stress tolerance may be strengthened by the fungal symbiont.However,a successful plant-fungal endophyte interaction requires the fine tuning of antagonistic interactions,which implies the evolution of unique self-regulating mechanisms on both sides to maintain a mutualistic interaction.Host species,fungal genotype and environmental factors such as climate and soil properties as well as the nutritional status of the plant will ultimately determine the outcome of the interaction.Additionally,ternary interactions with mycorrhizal fungi and mycoviruses may also be important components participating in the plant-endophyte association and,thus,influence the host phenotype.In this review,we attempt to outline the interactive mechanisms of plant-fungal endophyte associations on a morphological,physiological and molecular level.
Diverse Bacterial Symbionts of Insect-Pathogentic Fungi and Possible Impact on the Maintenance of Virulence During Infection

Abstract:Bacterial-fungal interactions (BFIs) which have important ramifications for the biology of the interacting partners have been demonstrated extensively. Here we show for the first time that diverse bacterial symbionts occur in insect-pathogenic fungi. We firstly detected the bacterial symbionts by fluorescence in situ hybridization in combination with confocal laser scanning microscopy in Pandora neoaphidis. We also compared P. neoaphidis with the closely related species, P. nouryi, and found that 26 OTUs of bacterial symbionts covered taxonomically six classes in bacterial lineage, most were member of Gammaproteobacteria. To make inferences about the vertical transmission of bacterial symbionts, we compared their diversity in the hyphae and primary conidia of one isolate. Nine OTUs were identified and classified into four classes. Although the frequency of class Gammaproteobacteria was higher than other classes, the Shannon-Weiner diversity index was similar. Additionally, to understand the relationship between fungal virulence and bacterial symbiont diversity within fungi, we compared the predictive 16s rRNA clone library and the virulence of two genetically comparable isolates with different diversities of symbionts (F98028+ and F98028−). Conclusively, our study revealed the diversity of potential bacterial symbionts found inside insect-fungal structures through 16s rRNA clone library construction, and the potential impact between P. neoaphidis virulence and diversity in the bacterial symbionts harbored within their hyphae and conidia.
