Abstract:Esterases and lipases hydrolyze short-chain esters and long-chain triglycerides, respectively, and therefore play essential roles in the synthesis and decomposition of ester bonds in the pharmaceutical and food industries. Many SGNH family esterases share high similarity in sequences. However, they have distinct enzymatic activities toward the same substrates. Due to a lack of structural information, the detailed catalytic mechanisms of these esterases remain barely investigated. In this study, we identified two SGNH family esterases, CrmE10 and AlinE4, from marine bacteria with significantly different preferences for pH, temperature, metal ion, and organic solvent tolerance despite high sequence similarity. The crystal structures of these two esterases, including wild type and mutants, were determined to high resolutions ranging from 1.18 Å to 2.24 Å. Both CrmE10 and AlinE4 were composed of five β-strands and nine α-helices, which formed one compact N-terminal α/β globular domain and one extended C-terminal domain. The aspartic residues (D178 in CrmE10/D162 in AlinE4) destabilized the conformations of the catalytic triad (Ser-Asp-His) in both esterases, and the metal ion Cd2+ might reduce enzymatic activity by blocking proton transfer or substrate binding. CrmE10 and AlinE4 showed distinctly different electrostatic surface potentials, despite the similar atomic architectures and a similar swap catalytic mechanism. When five negatively charged residues (Asp or Glu) were mutated to residue Lys, CrmE10 obtained elevated alkaline adaptability and significantly increased the enzymatic activity from 0 to 20% at pH 10.5. Also, CrmE10 mutants exhibited dramatic change for enzymatic properties when compared with the wide-type enzyme. These findings offer a perspective for understanding the catalytic mechanism of different esterases and might facilitate the industrial biocatalytic applications.

Abstract:The resolutions of racemic diastereomeric mixtures of menthyl propionate was performed by Pseudomonas alcaligenes lipase (PaL) to produce (2S, 5R) L -menthol. Because of the inherently low diastereopreference of PaL, covalent docking and molecular dynamic (MD) simulations were used to investigate possible avenues of improvement. Rational site-directed mutagenesis of PaL revealed residues V180 and A272 to be the hotspots for diastereopreference. The double V180L/A272F mutant exhibited the highest degree of diastereopreference, as the diastereomeric ratio of (2S, 5R) L -menthol increased towards both (2R, 5S) L -neomenthol ( dr1 ) and (2R, 5R) D -isoneomenthol ( dr2 ) (diastereomeric ratios dr 1 and dr 2 increased to 4.65 and 2.13 times that of wild-type PaL). MD simulation analysis indicated that these mutations decrease the flexibility of the surrounding protein regions. The combination of increased steric exclusion and decreased flexibility results in less favorable binding of the non-target substrates, (2R, 5S) L -neomenthyl propionate and (2R, 5R) D -isoneomenthyl propionate, to the V180L/A272F mutant. These results confirmed and further improved our previously proposed model of the diastereomer recognition mechanism based on the combined effect of steric exclusion and regional flexibility.

Abstract:It remains a challenge to improve the diastereopreference of enzymes when there are multiple chiral centers in the substrate, mainly because the limited understanding of mechanism determining diastereoselectivity. Compared with natural amino acids, non-canonical amino acids (ncAAs) provide side chains with wider range of functional groups and genetically encoded ncAAs have been applied in probing the complex enzyme mechanisms, improving catalytic activity, and even designing enzymes with new catalytic mechanisms. Here, the ncAAs were site-specifically incorporated into a lipase (PaL) produced by Pseudomonas alcaligenes to explore its diastereopreference mechanism. Menthol propionate has three chiral centers, eight isomers in total. Molecular dynamics (MD) simulations were first applied to analyze the interactions between the active sites of PaL and the target substrate L-menthol propionate. Furthermore, the four ncAAs (o-bromophenylalanine, o-chlorophenylalanine, p-cyanophenylalanine and p-aminophenylalanine) were substituted for 9 amino acids sites that potentially influenced three chiral centers and several variants with significant improvement in the diastereopreference were obtained. The diastereomer selectivity of beat variant at Ala253 was 100 % higher than that of the wild-type. A linear relationship was found between volume, flexibility of the active center and diastereoselectivity.
A new mechanism of enantioselectivity towards chiral primary alcohols via study of chemical modification of lipase from Pseudomonas cepacia

Abstract:In our work,ester hydrolysis of chiral primary alcohols was adopted as model reaction. The results showed that those chiral primary alcohols with non-acyloxy oxygen atom were able to be resolved by Pseudomonas cepacia lipase (PcL) with a relatively high enantioselectivity,but those without the extra oxygen did not. Investigation by chemical modification of PcL by N-acetylimidazole indicated enantioselectivity towards primary alcohol with the non-acyloxy oxygen decreased significantly,but those without retained almost the same low value. Protein mass spectrometry analysis suggested that Tyr29 in PcL had a significant effect on selectivity inside the active center. Further investigation by molecular simulation indicated that phenolic hydroxyl hydrogen atom in PcL’s Tyr29 was able to serve as an extra hydrogen bond donor,and could form a hydrogen bond with the extra oxygen of primary alcohol. To a large extent,whether the substrate molecule could form a hydrogen bond with Tyr29 of PcL decided the lipase’s enantioselectivity. The mechanism of enantioselectivity towards chiral primary alcohols via study of chemical modification of PcL was proposed.

Abstract:A combination of site-directed mutagenesis and chemical modification was employed to alter protein structure with the objective of improving diastereopreference over that achieved by simple site-directed mutagenesis. Conformational analysis using molecular dynamic (MD) simulation of Pseudomonas alcaligenes lipase (PAL) indicated that stronger steric exclusion and structural rigidity facilitated diastereopreference. A cysteine (Cys) residue was introduced using site-directed mutagenesis to construct variant A272C. The modifier 5,5′-dithiobis-(2-nitrobenzoic acid) (DTNB) was then reacted with the introduced Cys residue to provide stronger steric exclusion and structural rigidity. The modification was verified by matrix-assisted laser desorption/ionization time-of-flight (MALDI-TOF) mass spectrometry. Diastereopreference was improved significantly. The diastereomeric excess (dep) of l-menthol increased from 35% with wild type PAL to 90% with A272C-DTNB modified PAL when the conversion ratio of l-menthyl propionate was nearly 100%. Conformation and kinetic parameter analysis showed that A272C-DTNB modified PAL exhibited stronger steric exclusion and increased structural rigidity around the modification site that inhibited the hydrolysis of non-targeted substrates. The combination of site-directed mutagenesis and chemical modification could be an effective method to alter protein properties and enhance diastereopreference through the combined effect of steric exclusion and structural rigidity.
Crystal Structure of Lipase from Pseudomonas Aeruginosa Reveals an Unusual Catalytic Triad Conformation

Abstract:The Pseudomonas aeruginosa lipase PaL catalyzes the stereoselective hydrolysis of menthyl propionate to produce L-menthol. The lack of a three-dimensional structure of PaL has so far prevented a detailed understanding of its stereoselective reaction mechanism. Here, the crystal structure of PaL was determined at a resolution of 1.80 Å by single-wavelength anomalous diffraction. In the apo-PaL structure, the catalytic His302 is located in a long loop on the surface that is solvent exposed. His302 is distant from the other two catalytic residues, Asp274 and Ser164. This configuration of catalytic residues is unusual for lipases. Using metadynamics simulations, we observed that the enzyme undergoes a significant conformational change upon ligand binding. We also explored the catalytic and stereoselectivity mechanisms of PaL by all-atom molecular dynamics simulations. These findings could guide the engineering of PaL with an improved diastereoselectivity for L-menthol production.
Production and Characterization of the Lipase from Penicillium Expansum PED-03 with Solid State Fermentation

Abstract:The lipase production was performed by Penicillium expansum PED-03 with solid state fermentation. The maximum lipase activity, 1596 U/g was achieved at 24℃ for 4 d using bran as carbon source and soybean meal as nitrogen source (C/N=1:4) with 50% water (V/W). The lipase showed maximum activity at pH 9.5 and 35℃ and was stable within the pH range of 7.0~9.5. Na(superscript +), Ca(superscript +2) and Mg(superscript +2) stimulated the enzyme activity significantly, while Cu(superscript 2+), Fe(superscript 2+) and Mn(superscript 2+) had an inhibitory effect. The resolution of allethrolone (4-hydroxy-3-methyl-2- (2-propenyl)-2-cyclopenten-1-one) catalyzed by the lipase from P. expansum PED-03 was carried out in a nonaqueous medium, and the reaction conversion (C) reached 96% of the theoretical value with perfect enantiomeric excess of product (ee(subscript p)=99%), presenting a good promise in the enzymatic resolution of allethrolone.
A New Mechanism of Enantioselectivity Toward Chiral Primary Alcohol by Lipase from Pseudomonas Cepacia

Abstract:The stereo-recognition of chiral primary alcohols by lipase from Pseudomonas cepacia was found to deviate from earlier observations. Enantioselectivity toward 14 pairs of chiral primary alcohol esters by this lipase was dependent on the existence of an Onon-alpha (oxygen at non-alpha-position of the acyloxy group) in the alcohol moiety, and decreased as the size of the acyl moiety increased. Chemical modification on the lipase and molecular dynamics simulations indicated that Tyr(29) located within the catalytic cavity forms a hydrogen bond with the Onon-alpha of the preferred enantiomer of the primary alcohol ester. However, a larger acyl moiety suffered stronger hindrance from the catalytic cavity wall of the lipase, pushing the Onon-alpha away from Tyr(29), and thus weakening the stereo-recognition. Abstract:Lysophospholipase_carboxylesterase (LPCE) has highly conserved homologs in many diverse species ranging from bacteria to humans, as well as substantial biological significance and potential therapeutic implications. However, its biological function and catalytic mechanism remain minimally investigated because of the lack of structural information. Here, we report the crystal structure of a bacterial esterase PE8 belonging to the LPCE family. The crystal structure of PE8 was solved with a high resolution of 1.66 Å. Compared with other homologs in the family, significant differences were observed in the amino acid sequence, three-dimensional structure, and substrate-binding pattern. Residue Arg79 undergoes configuration switching when binding to the substrate and forms a unique wall, leading to a relatively closed cavity in the substrate-binding pocket compared with the relatively more open and longer clefts in other homologs. Moreover, the mutant Met122Ala showed much stronger substrate affinity and higher catalytic efficiency because less steric repulsion acted on the substrates. Taken together, these results showed that, in PE8, Arg79 and Met122 play important roles in substrate binding and the binding pocket shaping, respectively. Our study provides new insight into the catalytic mechanism of LPCE, which may facilitate the development of structure-based therapeutics and other biocatalytic applications.
Quantitative prediction of enantioselectivity of Candida antarctica lipase B by combining docking simulations and quantitative structure-activity relationship (QSAR) analysis

Abstract:Prediction of enzyme enantioselectivity in silico could be of major utility for avoiding the expensive and time-consuming experiments. Herein, we aimed to develop a new approach to construct a quantitative enantioselectivity prediction model with high accuracy for Candida antarctica lipase B (CALB). In the work, Autodock was used to generate substrate conformations for improving the calculation efficiency, followed by the quantitative structure–activity relationship (QSAR) analysis. The effects of acyl donors and 5 molecular interaction fields (steric, electrostatic, hydrophobic, hydrogen bond donor and acceptor fields) on model construction were investigated. The results indicated that the application of actual acyl donors was indispensible for model construction. Inclusion of the relevant molecular interaction fields could significantly improve the predictive accuracy which suggested that enantioselectivity was a consequence of multiple molecular interactions. The final model was derived based on four molecular interaction fields (steric, electrostatic, hydrophobic, hydrogen bond acceptor fields) with actual acyl donors owning higher predictive accuracy (Rpred2=0.92) than previous report (Rpred2=0.79). Furthermore, the contour map produced by the model facilitated us to better elucidate the molecular basis of enzyme enantioselectivtiy, and was potential for the application of rational design of the enzyme.

Abstract:Hormone sensitive lipase (HSL) catalyzes the hydrolysis of triacylglycerols into fatty acids and glycerol, thus playing key roles in energy homeostasis. However, the application of HSL serving as a pharmaceutical target and an industrial biocatalyst is largely hampered due to the lack of high-resolution structural information. Here we report biochemical properties and crystal structures of a novel HSL homologue esterase Est22 from a deep-sea metagenomic library. Est22 prefers short acyl chain esters and has a very high activity with substrate p-nitrophenyl butyrate. The crystal structures of wild type and mutated Est22 with its product p-nitrophenol are solved with resolutions ranging from 1.4 Å to 2.43 Å. The Est22 exhibits a α/β-hydrolase fold consisting with a catalytic domain and a substrate-recognizing cap domain. Residues Ser188, Asp287, and His317 comprise the catalytic triad in the catalytic domain. The p-nitrophenol molecule occupies the substrate binding pocket and forms hydrogen bonds with adjacent residues Gly108, Gly109, and Gly189. Est22 exhibits a dimeric form in solution, whereas mutants D287A and H317A change to polymeric form, which totally abolished its enzymatic activities. Our study provides insights into the catalytic mechanism of HSL family esterase and facilitates the understanding for further industrial and biotechnological applications of esterases.
Mechanism and Structural Insights Into a Novel Esterase, E53, Isolated From Erythrobacter longus

Abstract:Esterases are a class of enzymes that split esters into an acid and an alcohol in a chemical reaction with water, having high potential in pharmaceutical, food and biofuel industrial applications. To advance the understanding of esterases, we have identified and characterized E53, an alkalophilic esterase from a marine bacterium Erythrobacter longus. The crystal structures of wild type E53 and three variants were solved successfully using the X-ray diffraction method. Phylogenetic analysis classified E53 as a member of the family IV esterase. The enzyme showed highest activity against p-nitrophenyl butyrate substrate at pH 8.5-9.5 and 40 degrees C. Based on the structural feature, the catalytic pocket was defined as R1 (catalytic center), R2 (pocket entrance), and R3 (end area of pocket) regions. Nine variants were generated spanning R1-R3 and thorough functional studies were performed. Detailed structural analysis and the results obtained from the mutagenesis study revealed that mutations in the R1 region could regulate the catalytic reaction in both positive and negative directions; expanding the bottleneck in R2 region has improved the enzymatic activity; and R3 region was associated with the determination of the pH pattern of E53. N166A in R3 region showed reduced activity only under alkaline conditions, and structural analysis indicated the role of N166 in stabilizing the loop by forming a hydrogen bond with L193 and G233. In summary, the systematic studies on E53 performed in this work provide structural and functional insights into alkaliphilic esterases and further our knowledge of these enzymes.

Abstract:A broad exploitation of ester hydrolases from 7 typical bacteria was reported in this study. Thirty-two predicted esterases and hydrolases were cloned based on published genomic information. The catalytic activity of obtained clones was tested with p-nitrophenyl esters at various temperatures and pH values. The results indicated that eight enzymes presented with typical esterase activity on p-nitrophenyl butylate and caprylate. The result also showed that despite their great sequence difference, the eight enzymes shared similar properties (substrate specificity, optimal pH and temperature) with each other. Phylogenetic analysis revealed a close relationship between these eight enzymes and “true esterases”. As there was no information on enantioselectivity of these enzymes reported, the enantioselectivity of these enzymes to various chiral substrates was investigated for the first time. In comparison with commercial enzyme, Candida rugosa lipase (CRL), enzymes E12, E14, E18, E21 and E24 presented with equal or higher activity and enantioselectivity to the substrates. Furthermore, enzyme E14 (predicted carboxylesterase from Rhodobacter sphaeroides), E21 (S-formylglutathione hydrolase from Pseudomonas putida) and E24 (carboxylesterase from P. putida) presented with enantioselectivity in the resolution of methyl mandelate, 1-phenyethyl acetate and 2-octanol. These findings suggested that the novel ester hydrolases with high activity and enantioselectivity could be obtained from alpha/beta hydrolase family.

Abstract:A strain with stereoselective hydrolying L-menthyl propionate was screened by double-plate screening method.It was identified as Pseudomonas alcaligenes by 16sDNA sequencing.The high enantiomeric excess(e.e.p >99%) and diastereomeric excess(d.e.p >90%) were achieved when the conversion of L-menthyl propionate reached 50% at 35 ℃.The results showed that the effective biocatalyst had a potential industrial application.
Cloning, expression and characterization of lipase from Pseudomonas alcaligenes

Abstract:[Objective] The lipase gene of P.alcaligenes was cloned and expressed in Escherichia coli,the enzymatic properties were characterized.[Methods] The lipase gene was obtained by constructing the genomic library of P.alcaligenes and PCR.Then the gene overexpressed in E.coli BL21(DE3) with plasmid pET30a(+).The recombinant lipase was purified with HisTrap TM affinity chromatography and the enzymatic properties were determined.[Results] A 1 575 bp lipase gene was attained(GenBank assession number: JN674069).The molecular weight of lipase was 55 kD,the optimal substrate of the lipase was p-NPO,the optimal temperature and pH were 35 °C and pH 9.0.The lipase activity was increased to 156% after treated by 1 mmol/L Cu 2+ for 30 min.Under the optimum conditions,the specific activity,K m and V max of the enzyme were 275 U/mg,80 μmol/L and 290 mmol/(min.g protein),respectively.[Conclusion] The cloning and expressing of lipase provided the fundamental to the application in chiral resolution.

Abstract:The efficiency and accuracy of the synthesis of structural lipids are closely related to the regiospecificity of lipases. Understanding the structural mechanism of their regiospecificity contributes to the regiospecific redesign of lipases for meeting the technological innovation needs. Here, we used a thermostable lipase from Streptomyces sp. W007 (MAS1), which has been recently reported to show great potential in industry, to gain an insight into the structural basis of its regiospecificity by molecular modelling and mutagenesis experiments. The results indicated that increasing the steric hindrance of the site for binding a non-reactive carbonyl group of TAGs could transform the non-specific MAS1 to a α-specific lipase, such as the mutants G40E, G40F, G40Q, G40R, G40W, G40Y, N45Y, H108W and T237Y (PSI > 80). In addition, altering the local polarity of the site as well as the conformational stability of its composing residues could also impact the regiospecificity. Our present study could not only aid the rational design of the regiospecificity of lipases, but open avenues of exploration for further industrial applications of lipases.

Performance enhancement of chemically modified lipase in the organic phase guided by molecular simulation

Abstract:Lipase is one of the most important biocatalysts because of its stereoselectivity towards chiral substrates and reasonable adaptiveness of non-conventional reaction media,including hydrophobic organic solvents. Increasing the selectivity of lipase in such non-conventional environments has been a continuous hotspot. However,current researches on improving lipase selectivity usually cause critical decrease of catalytic activity. In this work,a novel computation- directed approach to enhance lipase enantioselectivity in organic media without losing activity was introduced. Stereoselective acylation of chiral secondary alcohols catalyzed byPcL(Pseudomonas cepacia lipase) inn-hexane was taken as the model reaction. According to the results from molecular dynamics simulation,when the Tyr29 inside thePcL catalytic cavity was modified by N-acetylimidazole (NAI),the enantioselectivity of the lipase was significantly increased. The simulation result was agreed with the experimental data. MALDI-TOF-MS confirmed the Tyr29 modified position,and kinetic resolution of chiral secondary alcohols by NAI-modifiedPcL displayed an increase of enantioselectivity ratio from 12.6 to 48.1 and higher activity.

Abstract:•An esterase was cloned from a marine bacterium and overexpressed in Escherichia coli.•The enzyme was alkalitolerance and halotolerance.•The enzyme preferred short chain p-nitrophenyl esters, and was not a metalloenzyme.•The enzyme was useful in the synthesis of methyl (R)-3-(4-fluorophenyl)glutarate.•(R)-3-MFG was obtained in 71.6% ee and 73.2% yield after 36h reaction.

Abstract:An extracellular organic solvent-tolerant lipase-producing bacterium was isolated from oil-contaminated soil samples and was identified taxonomically as Pseudomonas stutzeri , from which the lipase was purified and exhibited maximal activity at temperature of 50 °C and pH of 9.0. Meanwhile, the lipase was stable below or at 30 °C and over an alkaline pH range (7.5–11.0). Ca 2+ could significantly improve the lipase thermal stability which prompts a promising application in biocatalysis through convenient medium engineering. The lipase demonstrated striking features such as distinct stability to the most tested hydrophilic and hydrophobic solvents (25 %, v / v ), and DMSO could activate the lipase dramatically. In the enzyme-catalyzed resolution, lipase ZS04 manifested excellent enantioselective esterification toward the ( R )-1-(4-methoxyphenyl)-ethanol (MOPE), a crucial chiral intermediate in pharmaceuticals as well as in other analogs with strict substrate specificity and theoretical highest conversion yield. This strong advantage over other related schemes made lipase ZS04 a promising biocatalyst in organic synthesis and pharmaceutical applications.
