Abstract:PNA has demonstrated remarkable hybridization properties towards complementary oligonucleotides. In this paper, we tested the PNA's ability of selectively discriminating against single-base mismatches. Efforts were paid to optimizing the fabrication of PNA biosensors and its hybridization to achieve better discriminating capacity. Different factors were studied such as immobilization concentration, target concentration, ion strength and hybridization temperature. An optimized procedure was produced to reliably detect DNAs with single-base mismatches in the sequences. We synthesized two 16 mer PNAs with single-base mismatch to hybridizing with complementary DNA. The complementary PNA showed 8.6 fold stronger signal intensity than mismatch one under our optimized procedure.

Abstract:By the combination of peptide nucleic acid (PNA) with single-stranded DNA specific nucleases, alteration of a single base to another in DNA has been detected with high accuracy. Only the DNAs in DNA/PNA duplexes involving a mismatch are efficiently hydrolyzed by these enzymes, whereas fully matching sequences are kept intact. This difference is visually scored by adding 3,3'-diethylthiadicarbocyanine, which changes its color from blue to purple upon binding to DNA/PNA duplexes. These findings are applied to the convenient and straightforward detection of single nucleotide polymorphisms (SNIPS). When the target site in the sample DNA is completely complementary with the PNA, a notable amount of DNA/PNA duplex remains and thus the solution exhibits purple color. In the presence of even one mismatch between PNA and DNA, however, the DNA is completely digested by the enzyme and therefore the dye shows its intrinsic blue color. The SNPs in the apolipoprotein E gene of human DNA have been successfully genotyped by this method.
Investigative Study of Nucleic Acid-Gold Nanoparticle Interactions Using Laser-based Techniques, Electron Microscopy, and Resistive Pulse Sensing with a Nanopore

Abstract:In this study, we employ a range of analytical tools to study the interactions between a mixed base peptide nucleic acid (PNA, 22-mer) probe and gold nanoparticles (AuNP). The binding of charge neutral PNA to citrate capped AuNP (50 nm) causes the particles to change size and/or aggregation/dispersion status in a PNA concentration-dependent manner. Under a UV-vis spectrophotometer, AuNP aggregation can be detected at PNA concentrations as high as 400 nm. Using dynamic light scattering measurement, the changing of particle sizes can be detected at a relatively low PNA concentration of 50 nm. Using a resistive pulse sensor, i.e. nanopore-based sensing platform, a particle-by-particle measurement technique, subtle changes of the AuNP size induced by PNA at very low concentrations of 5 nm can be identified. Transmission electron microscopy measurement confirmed that at very low PNA concentration, a small population of particles form a nano-assembly of NP clusters. Based on the fact that hybridization of PNA probe with target DNA is able to retard particle aggregation, we can quantify specific DNA sequences with a limit of detection ranging from 10 nm to 1 nm, depending on the characterization tools used. With this study, we show that as a complementary technique, the resistive pulse nanopore-based sensing platform provides significant resolution advantages for metal nanoparticle measurement as compared with light-based techniques.
Selective Enrichment of Low‐Abundance DNA Variants Based on Programmable Peptide Nucleic Acid Probes

Abstract:We presented a computational method for calculating the stacking energy of peptide nucleic acids (PNA) and DNA hybrids, leveraging nearest neighbor parameters. Utilizing this computational framework, we designed PNA probes, which improve amplification efficiency by more than 10‐fold and detects mutations as low as 0.5% variant allele frequency (VAF). Comprehensive Summary Single‐nucleotide variants (SNVs) are crucial in disease development, but their accurate detection is challenging due to their low abundance and interference from wild‐type targets. Although nucleic acid analogs like peptide nucleic acids (PNAs) have been used for SNV detection, they often lack programmable sensitivity and specificity due to poorly calculated thermodynamics and kinetics. Here, we present a computational method for calculating the stacking energy of PNA and DNA hybrids, leveraging nearest neighbor parameters. Validation against experimental data from 16 sequences under varied hybridization conditions yielded good agreement using Bland‐Altman analysis, with all data points falling within the confidence interval. Our findings indicate that PNA‐DNA hybridization is thermodynamically more stable and exhibits kinetics 140‐fold faster than DNA‐DNA hybridization for identical sequences. Utilizing this computational framework, we designed PNA toehold probes, which were screened via simulations and experiments. This combined approach facilitated the identification of highly sensitive and specific PNA toehold probes for single point mutation detection via strand displacement reaction. Our results demonstrate the successful application of PNA toehold probes for detecting point mutations with high sensitivity and specificity, achieving a selective amplification of approximately 200‐fold for variants with a variant allele frequency (VAF) of 0.5% using quantitative polymerase chain reaction.

Abstract:We report a strategy for conjugated polymer (CP)-based optical DNA detection with improved selectivity. The high sensitivity of CP-based biosensors arises from light harvesting by the CP and the related amplified fluorescent signal transduction. We demonstrate that the use of magnetic microparticles significantly improves the selectivity of this class of DNA sensors. Compared with previously reported DNA sensors with CP amplification, this novel sensing strategy displays excellent discrimination against non-cognate DNA in the presence of a protein mixture or even human serum. We also demonstrate that the magnetically assisted DNA sensor can conveniently identify even a single-nucleotide mismatch in the target sequence.

Abstract:Here, taking the advantage of single-stranded (ss) DNA specific nuclease (S1) and peptide nucleic acid (PNA), we demonstrated a novel, rapid, and label-free colorimetric nanosensor for the sensitive and accurate detection of SNPs based on the intrinsic peroxidase-like activity of hemin-functionalized single-walled carbon nanotubes (hemin-SWCNTs). PNA, a man-made mimic of DNA with extraordinary stability toward enzymatic degradation, can effectively protect DNA in the fully matched DNA/PNA duplexes from nuclease digestion. While the DNA in DNA/PNA duplexes containing a mismatch can be cleaved into small fragments. This difference can be visually monitored from the specific color change of TMB/H2O2 system by employing the peroxidase activity of hemin-SWCNTs because of its different aggregation states responding to ssPNA or DNA/PNA duplex. Under optimized conditions, the SNPs in the human tumor suppressor gene TP53 have been successfully genotyped in a linear range of 50–1000 nM with a detection limit of 0.11 nM. Moreover, this platform can effectively discriminate a series of single-base mismatches. This assay avoids the assistance of sophisticated instruments and complicated modifications of probes or nanomaterials, and function well for both cell lysate samples and PCR amplicons from standard cell lines, implying its potential practical applications for bioanalysis and biosensors.

Abstract:Traditional approaches for nucleic acids detection require prior amplification of target genes, while nanomaterials-aided DNA biosensors are very magnificent but still suffer from the nanomaterial acquirement and limited sensitivity (above picomolar level). Herein, fullerenol C60(OH)25, a representative fullerene derivative, was employed as a photoelectrochemical (PEC) nanoprobe to achieve discrimination and ultrasensitive detection of amplification-free single-stranded DNA (ssDNA) down to sub-femtomolar level. The bonded hydroxyl groups with intense density endowed fullerenol to directly recognize and capture ssDNA-AuNPs via the hydrogen bonding interactions (H-bonds), leading to a sharply decreased photocurrent with quenching efficiency up to 85%, which could be attributed to the photo-generated electrons on the conduction band of fullerenol (-4.66 eV) preferentially migrating to the Fermi level of AuNPs (-5.1 eV) rather than the electrode. In the presence of target gene (mutant human p53 gene fragment), the H-bonds between fullerenol and ssDNA were competitively depleted during the base pairing process of complete hybridization between ssDNA and target, making double-stranded DNA-AuNPs (dsDNA-AuNPs) depart so that the photocurrent powerfully recovered. On basis of the photocurrent variation before and after target introduction, this proposed simple, rapid and ultrasensitive PEC biosensor for amplification-free target gene detection illustrated a wide liner ranged from 1 fM to 100 pM and a detection limit of 0.338 fM. This work presented an ingenious strategy for the discrimination and ultrasensitive detection of nucleic acids, and the well-designed PEC biosensor was further conducive to the impetus of clinic diagnostics.

Abstract:In this communication, the application of coordination polymer nanobelts (CPNs) assembled from H(2)PtCl(6) and 3,3',5,5'-tetramethylbenzidine (TMB) are explored as an effective fluorescent sensing platform for nucleic acid detection for the first time. The suggested method has a high selectivity down to single-base mismatch. DNA detection is accomplished by the following two steps: (1) CPN binds fluorecent dye-labeled single-stranded DNA (ssDNA) probe via both electrostatic attraction and π-π stacking interactions between unpaired DNA bases and CPN. As a result, the fluorescent dye is brought into close proximity to CPN and substantial fluorescence quenching occurs due to photoinduced electron transfer from the nitrogen atom in CPN to the excited fluorophore. (2) The hybridization of adsorbed ssDNA probe with its target generates a double stranded DNA (dsDNA). The duplex cannot be adsorbed by CPN due to its rigid conformation and the absence of unpaired DNA bases, leading to an obvious fluorescence enhancement.

Abstract:Technologies today available for the DNA detection rely on a combination of labeled probes hybridized to target sequences which are amplified by polymerase chain reaction (PCR). Direct detection methods that eliminate the requirement for both PCR and labeling steps could afford faster, cheaper and simpler devices for the analysis of small amounts of unamplified DNA. In this work we describe the results obtained in the ultrasensitive detection of non-amplified genomic DNA. We analyzed certified reference materials containing different amounts of genetically modified DNA by using a detection method which combines the nanoparticle-enhanced surface plasmon resonance imaging (SPRI) biosensing to the peptide nucleic acids (PNAs) improved selectivity and sensitivity in targeting complementary DNA sequences. The method allowed us to obtain a 41 zM sensitivity in targeting genomic DNA even in the presence of a large excess of non-complementary DNA.

Abstract:Routine patient testing for viral infections is critical to identify infected individuals for treatment and to prevent spreading of infections to others. Developing robust and reliable diagnostic tools to detect nucleic acids of viruses at the point-of-care could greatly assist the clinical management of viral infections. The remarkable stability and high binding affinity of peptide nucleic acids (PNAs) to target nucleic acids could make PNA-based biosensors an excellent starting point to develop new nucleic acid detection technologies. We report the application of cyclopentane-modified PNAs to capture target nucleic acids in a microfluidic channel, and the use of bioorthogonal PNAs conjugated to gold nanoparticles as probes to semi-quantitatively signal the presence of a target nucleic acid derived from HIV-1. The basic results presented could be used to develop more advanced devices to detect nucleic acids from viruses such as HIV, SARS-CoV-2, and a wide range of other human diseases.

Abstract:A new amperometric sandwich-format genosensor has been implemented on single-walled carbon nanotubes screen printed electrodes (SWCNT-SPEs) and compared in terms of performance with analogous genoassays developed using the same methodology on non-nanostructured glassy carbon platforms (GC-SPE). The working principle of the genosensors is based on the covalent immobilization of Peptide Nucleic Acid (PNA) capture probes (CP) on the electrode surface, carried out through the carboxylic functions present on SWCNT-SPEs (carboxylated SWCNT) or electrochemically induced on GC-SPEs. The sequence of the CP was complementary to a 20-mer portion of the target DNA; a second biotin-tagged PNA signalling probe (SP), with sequence complementary to a different contiguous portion of the target DNA, was used to obtain a sandwich hybrid with an Alkaline Phosphatase-streptavidin conjugate (ALP-Strp). Comparison of the responses obtained from the SWCNT-SPEs with those produced from the non-nanostructured substrates evidenced the remarkable enhancement effect given by the nanostructured electrode platforms, achieved both in terms of loading capability of PNA probes and amplification of the electron transfer phenomena exploited for the signal transduction, giving rise to more than four-fold higher sensitivity when using SWCNT-SPEs. The nanostructured substrate allowed to reach limit of detection (LOD) of 71 pM and limit of quantitation (LOQ) of 256 pM, while the corresponding values obtained with GC-SPEs were 430 pM and 1.43 nM, respectively.

Abstract:The light-harvesting properties of cationic conjugated polymers are used to sensitize the emission of a dye on a specific peptide nucleic acid (PNA) sequence for the purpose of homogeneous, “real-time” DNA detection. Signal transduction is controlled by hybridization of the neutral PNA probe and the negative DNA target. Electrostatic interactions bring the hybrid complex and cationic polymer within distances required for Förster energy transfer. Conjugated polymer excitation provides fluorescein emission >25 times higher than that obtained by exciting the dye, allowing detection of target DNA at concentrations of 10 pM with a standard fluorometer. A simple and highly sensitive assay with optical amplification that uses the improved hybridization behavior of PNA/DNA complexes is thus demonstrated.

Abstract:Technologies for genomic detection most commonly use DNA probes to hybridize to target sequences. To achieve required sensitivity, the use of PCR to amplify target sequences has remained standard practice in many labs. Direct detection methods that eliminate the requirement for a PCR step could afford faster and simpler devices that can be used outside of a laboratory. We have developed a sandwich-hybridization DNA detection system in which the DNA detection probes are replaced with a class of synthetic nucleic acid mimics called peptide nucleic acids (PNAs). There are numerous advantages to using PNA instead of DNA probes in hybridization assays, including complete resistance to degradation by enzymes, increased sequence specificity to complementary DNA, and higher stability when bound with complementary DNA. In this communication, several different strategies are described to improve and fine-tune the properties of PNA so that anthrax DNA can be detected at a 10 zmol limit. Key to the success of these strategies is the ability to introduce chemical modifications into the PNA to improve thermal stability and to increase the number of biotin groups to which a horseradish peroxidase-avidin conjugate can bind.
A Multiple Amplification Strategy for Nucleic Acid Detection Based on Host-Guest Interaction Between the Β-Cyclodextrin Polymer and Pyrene.

Abstract:A multiple amplification strategy has been developed for nucleic acid detection based on host-guest interaction between the β-cyclodextrin polymer (β-CDP) and pyrene. Briefly, the detection system consists of three parts: the polymerase and nicking enzyme-assisted isothermal strand displacement amplification (SDA) activated by a target DNA or microRNA; the exonuclease III-aided cyclic enzymatic amplification (CEA); and the fluorescence enhancement effect based on host-guest interaction between β-CDP and pyrene. This strategy showed a good positive linear correlation with target DNA concentrations in the range from 75 fM to 1 pM with a detection limit of 41 fM. Significantly, our amplification platform was further validated and evaluated successfully by assaying miRNA-21 in human serum. The proposed assay has great potential as a nucleic acid quantification method for use in biomedical research, clinical analysis and disease diagnostics.

Abstract:DNA amplification is one of the most valuable tools for the clinical diagnosis of nucleic acid-related diseases, but current techniques for DNA amplification are based on intermolecular polymerization reactions, resulting in the risk of errors in the intermolecular reaction pattern. In this article, we introduce the concept of intramolecular polymerization and isomerization cyclic amplification (PICA), which extends a short DNA strand to a long strand containing periodic repeats of a sequence through cyclic alternating polymerization and isomerization. To the best of our knowledge, this is the first time that a real ssDNA self-extension method without any additional auxiliary oligonucleotides has been reported. By interfacing PICA with external molecular elements, it can be programmed to respond to different targets. Herein, we designed two distinct types of amplified nucleic acid detection platforms that can be implemented with PICA, including cyclic reverse transcription (CRT) and cyclic replication (CR). We experimentally demonstrate the mechanisms of CRT-PICA and CR-PICA using mammalian miRNA and virus DNA. The results showed that this proposed detection platform has excellent sensitivity, selectivity, and reliability. The detection level could reach the aM level, that is, several copies of target molecules can be detected if a small volume is taken into account.

Abstract:A novel DNA sensor based on a polypyrrole substrate and nanoparticle labeled ODN probes was prepared and characterized. In this sensor type the DNA sample to be analyzed was physically entrapped into the polypyrrole film during electropolymerization. The resulting sensor film was then exposed to ODN probes in solution. Sensitive electrical readout was achieved by electrochemical impedance spectroscopy. A further amplification in sensor response (as compared to using unlabeled ODN probes) was achieved by tagging ODN probes with CdS nanoparticles. We suggest that the sensor response is caused by an increase in charge transfer resistance upon binding of complementary CdS–ODN nanoparticle probes. The selectivity of the sensor was tested with various match and mismatch sequences. By appropriate choice of hybridization conditions the sensor was able to robustly discriminate between the exact match and a two-point mismatch sequence.

Abstract:In this article, we report on the facile and rapid synthesis of conjugation polymer poly(p-phenylenediamine) nanobelts (PNs) via room temperature chemical oxidation polymerization of p-phenylenediamine monomers by ammonium persulfate in aqueous medium. We further demonstrate the proof-of-concept that PNs can be used as an effective fluorescent sensing platform for nucleic acid detection for the first time. The general concept used in this approach lies in the facts that the adsorption of the fluorescently labeled single-stranded DNA probe by PN leads to substantial fluorescence quenching, followed by specific hybridization with the complementary region of the target DNA sequence. This results in desorption of the hybridized complex from PN surface and subsequent recovery of fluorescence. We also show that the sensing platform described herein can be used for multiplexing detection of nucleic acid sequences.

Abstract:A method for analyzing combinatorial DNA arrays using oligonucleotide-modified gold nanoparticle probes and a conventional flatbed scanner is described here. Labeling oligonucleotide targets with nanoparticle rather than fluorophore probes substantially alters the melting profiles of the target; from an array substrate. This difference permits the discrimination of an oligonucleotide sequence from targets with single nucleotide mismatches with a selectivity that is over three times that observed for fluorophore-labeled targets. In addition, when coupled with a signal amplification method based on nanoparticle-promoted reduction of silver(I), the sensitivity of this scanometric array detection system exceeds that of the analogous fluorophore system by two orders of magnitude.

Abstract:Two-dimensional (2D) nanomaterials have been extensively used as quenching platforms of fluorescently labeled oligonucleotides for the design of biosensors. However, not all fluorophore-labeled single-stranded DNA (ssDNA) is necessarily quenched after they are adsorbed on the surface of 2D nanomaterials. Herein, we discovered that the fluorescence of tetramethylrhodamine (TMR)-labeled ssDNA was not quenched but enhanced by polymeric carbon nitride nanosheets (PCN NSs). Effects of the fluorophore, oligonucleotide sequence, and the number of proximal G bases on the fluorescence of fluorophore-labeled ssDNA were investigated in the presence of PCN NSs. The fluorescence enhancement phenomena were not observable for fluorescein- and X-rhodamine-labeled ssDNA and other 2D nanomaterials such as graphene oxide and MoS2 NSs. In the presence of PCN NSs, steric hindrance effect shields the photoinduced electron transfer quenching effect between TMR and proximal G bases, which may account for the fluorescence enhancement of TMR-labeled ssDNA adsorbed on PCN NSs. Benefiting from the fluorescence enhancement effect and the affinity change of PCN NSs to ssDNA probes upon hybridization with complementary ssDNA, a versatile ratiometric biosensing platform as a proof concept was demonstrated for the high sensitive fluorescence detection of ssDNA and microRNA.
