Abstract:The Da Vinci Code: Monolayer-barcoded nanoparticles have been successfully prepared by simultaneous incorporation of probe elements and organic molecules. Abstract:Mass spectrometry (MS) is one of the rapid developed analytical technologies for bio-molecular in recent years. We have developed monolayer-barcoded nanoparticles (MBN) probe for on-chip DNA hybridization assay utilize laser desorption/ionization time-of-flight Mass spectrometry (LDI-TOF MS) (Angew Chem Int Ed 2008, 47, 5009 5012), and it was successfully employed in DNA analysis. In this article, we described the details how we designed and prepared MBN probe and demonstrated that the mass-tag molecules of MBN probe can be detected with high sensitivity,in one atto mole (10(-18) mol) through LDI-TOF MS. And MBN probe also showed acute melt points when mixed with pure oligonucleotide-modified nanoparticles in the presence of target strands which indicate that MBN probe could be used in diagnosing genetic diseases that contain single nucleotide polymorphism (SNP).

Abstract:Mass spectrometry (MS) based methodology offers simple, fast and sensitive diagnosis. While it has become the predominate approach in biomolecular analysis, it has not been suitable for analyzing nucleic acid due to its low ionization efficiency. We report herein on a DNA assay based on monolayer-barcoded nanoparticles that were encoded with reporter mass molecules, which act as surrogate molecules for the matrix-assisted laser desorption/ionization time-of-flight MS (MALDI-TOF MS) identification of target DNA through mass spectrometry in combination with magnetic microprobes. This assay demonstrated high MS sensitivity, with the ability to detect target DNA at femtomolar (10−15M) levels. This inaugural effort using combined techniques is significant because it showed an extraordinary analytical capability for differentiating the single nucleotide polymorphism (SNP), which comprises the most abundant source of genetic variation in the human genome. We also report herein the feasibility of MS detection of two target DNAs that have the same mass but different nucleotide base composition, which classic MS methodology is inherently unable to differentiate.

Abstract:The nanoparticle-DNA bio-bar code assay is based on nanoparticles functionalized with a large number of oligonucleotide strands(the barcodes) and a corresponding recognition agent.This technique is a powerful amplification and detection system because it is the only biodetection method that has the polymerase chain reaction(PCR)-like sensitivity without a need for enzymatic amplification.Due to the effective amplification of the DNA-Au bio-bar codes,there has been an increasing interest in using the DNA-Au bio-bar codes in biomolecule assays,such as detection of proteins and nucleic acids.This article reviews briefly the recent developments of this field.

Abstract:Sequence-specific DNA detection is a routine job in medical diagnostics and genetic screening. Alternative to a fluorescence readout scheme or electrophoresis approach, various kinds of rapid, low-cost, facile, and label-free methods have also been developed in last decades. Among these, direct electrical detection of DNA received increasing attention but more research is desirable. Particularly, enhancement with high discrimination must be employed to selectively amplify the responding signal. A chip-based biosensor was developed in this work to electrically detect 22-mer oligonucleotide DNA at low concentration, from 50 fM to 10 pM. First, a gold nanoparticle (NP) was capped with 3-mercaptopropionic acid through a thiol-gold bond. The derivatized carboxylic acid group showed strong complex interaction with an inorganic linker, Zr4+. As a result, Zr4+ could link several hundreds of individual gold NPs together to form an aggregate of nanoparticles (ANP), which was capable of being used as a conductive tag for the electrical detection of DNA. Second, in order to achieve the discriminative localization of ANP to bridge two comb-shaped electrodes (with height of similar to 50 nm and interdistance of 300-350 nm) gapped with insulative material of silicon oxide, peptide nucleic acids were covalently bonded to the silicon oxide in die gap as capture sites for DNA. After hybridization with target DNA, the charged phosphate-containing backbone of DNA was introduced into die gap. Phosphate groups also exhibited strong complex interaction with the linker of Zr4+ and could react with the residual Zr4+ on the ANP surface. As a consequence, the conductive tags were linked to the phosphate groups and localized into the gap, which could modify the conductance between the two comb-shaped electrodes in turn. The degree of modification correlated directly to the amount of hybridized DNA and to the concentration of target DNA in sample solution. Compared with the individual NPs used as the tag, a strong enhancement from the gold ANP was obtained.

Abstract:In this report, we developed a universal assay method for both genomic DNA and proteins by using enzyme-based multi-component optical nanoprobes. The nanoprobes are gold nanoparticles assembled with bio-recognizing and signaling elements. We firstly demonstrated that the nanoprobes could detect unpurified asymmetric polymerase chain reaction (PCR) product from genomic DNA of Escherichia coli, with the sensitivity approximately 10 times higher than that of quantitative real-time PCR assay. The limit of detection (LOD) of our nanoprobe-based method is less than 10pg template DNA (target DNA). Using DNA aptamers as recognition elements, we also showed that as few as 0.1nM thrombin could be colorimetrically detected with high specificity. These results indicated that the enzyme-based multi-component nanoprobes have the capability to work with real biological samples, and have the potential in various biological and clinical applications.

Abstract:A large collection of unique molecular barcodes is useful in the simultaneous sensing or screening of molecular analytes. Though the sequence of DNA has been widely applied to encode for molecular barcodes, decoding of these barcodes is normally assisted by sequencing. We here demonstrate a barcode system based solely on self-assembly of synthetic nucleic acids and direct nanopore decoding. Each molecular barcode is composed of "n" distinct information nodes in a non-binary manner and can be sequentially scanned and decoded by a Mycobacterium smegmalis porin A (MspA) nanopore. Nanopore events containing step-shaped features were consistently reported. 14 unique information nodes were developed which in principle could encode for 14(n) unique molecular barcodes in a barcode containing "n" information nodes. These barcode probes were adapted to detect different antibody proteins or cancer-related microRNAs, suggesting their immediate application in a wide variety of sensing applications.

Abstract:Sensitive DNA detection is extremely important in clinical diagnostics, gene therapy, and a variety of biomedical studies. We have developed a novel DNA bioanalysis method with a 0.8 fM (0.8 x 10-15 M) detection limit using a bioconjugated fluorescent nanoparticle-based sandwich assay. An organic dye silica nanoparticle is synthesized using a modified reverse microemulsion. The nanoparticles are highly fluorescent, extremely photostable, and easy for bioconjugation for bioanalysis. They exhibit an excellent signaling ability in the presence of trace amounts of DNA targets. With an effective surface modification, nonspecific binding and nanoparticle aggregation are minimized. In addition, the nanoparticle-based DNA bioanalysis assay can effectively discriminate one-base mismatched DNA sequences. We expect this nanoparticle-based assay to be widely useful in a number of biomedical applications where reproducible, selective, and ultrasensitive gene analysis is critical.

Abstract:Molecular beacons (MBs) are novel nucleic acid hairpin-shaped probes that brightly fluoresce when they are bound to their targets and have a significant advantage over conventional nucleic acid probes. We have developed ultrasensitive MB DNA biosensors, including a fiber optic evanescent wave sensor and a submicrometer optical fiber sensor. The fiber optic sensors are rapid, stable, reproducible, regenerable and have the capability for one base mismatch discrimination. The sensors have been applied for both detection of DNA and specific mRNA sequences. A sensor array has also been demonstrated for multiple target identification. A microwell array methodology has been developed for ultrasmall amount DNA analysis, and can detect 50 DNA molecules in each well. Our study has also extended the applications of MBs from pure nucleic acid hybridization to DNA-protein interactions. These recent advancements of ultrasensitive DNA/protein analysis by molecular beacon probes provide a powerful tool for genomics and proteomics studies, molecular diagnoses of diseases, and new drug development.

Abstract:Ultrasensitive molecular beacon (MB) DNA biosensors, with micrometer to submicrometer sizes, have been developed for DNA/RNA analysis. The fluorescence-based biosensors have been applied in DNA/RNA detection without the need for a dye-labeled target molecule or an intercalation reagent in the testing solution. Molecular beacons are hairpin-shaped oligonucleotides that report the presence of specific nucleic acids. We have designed a surface-immobilizable biotinylated ssDNA molecular beacon for DNA hybridization at a liquid-solid interface. The MBs have been immobilized onto ultrasmall optical fiber probes through avidin-biotin binding. The MB DNA biosensor has been used directly to detect, in real time, its target DNA molecules without the need for a competitive assay. The biosensor is stable and reproducible. The MB DNA biosensor has selectivity with single base-pair mismatch identification capability. The concentration detection limits and mass detection limits are 0.3 nM and 15 amol for a 105-μm biosensor, and 10 nM and 0.27 amol for a submicrometer biosensor, respectively. We have also prepared molecular beacon DNA biosensor arrays for simultaneous analysis of multiple DNA sequences in the same solution. The newly developed DNA biosensors have been used for the precise quantification of a specific rat γ-actin mRNA sequence amplified by the polymerase chain reaction.

Abstract:Molecular Beacons (MBs), oligonucleotide probes that possess an inherent signal transduction mechanism and operate on the principle of "detection without separation", are becoming widely used in detection and quantification of biologically significant molecules both in vivo and in vitro. Until recently, MBs were used for oligonucleotide detection, primarily in PCR and solution studies. Here the use of these novel probes for both oligonucleotide and protein detection in complex solution will be discussed. These probes can be used as substrate for enzyme catalyzed cleavage reactions and allow for direct kinetic analysis of such enzymatic activity. Also, we demonstrate the use of these probes for detecting binding events by protein molecules such as SSB (single-stranded binding protein from E. coli) that bind but do not cleave these single stranded flourescent DNA probes. To further demonstrate the applicability of these probes toward protein detection, we show that MBs can be used to discriminate between isozymes of proteins such as lactate dehydrogenase. We will also briefly discuss the development of molecular aptamer beacon for specific protein recognition in real-time and in homogeneous solutions.

Abstract:Technologies today available for the DNA detection rely on a combination of labeled probes hybridized to target sequences which are amplified by polymerase chain reaction (PCR). Direct detection methods that eliminate the requirement for both PCR and labeling steps could afford faster, cheaper and simpler devices for the analysis of small amounts of unamplified DNA. In this work we describe the results obtained in the ultrasensitive detection of non-amplified genomic DNA. We analyzed certified reference materials containing different amounts of genetically modified DNA by using a detection method which combines the nanoparticle-enhanced surface plasmon resonance imaging (SPRI) biosensing to the peptide nucleic acids (PNAs) improved selectivity and sensitivity in targeting complementary DNA sequences. The method allowed us to obtain a 41 zM sensitivity in targeting genomic DNA even in the presence of a large excess of non-complementary DNA.

Specific Nucleic Acid Detection Using a Nanoparticle Hybridization Assay

Abstract:Simple methods to detect biomolecules including specific nucleic acid sequences have received renewed attention since the Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) virus pandemic. Notably, biomolecule detection that uses some form of signal amplification will have some form of amplification-related error, which in the polymerase chain reaction involves mispriming and subsequent signal amplification in the no template control, ultimately providing a limit of detection. To demonstrate the feasibility of the detection of a DNA target sequence without molecular or chemical signal amplification that avoids amplification errors, a gold nanoparticle aggregation assay was developed and tested. Two primers bracketing a 94 base pair target sequence from SARS-CoV-2 were conjugated to 10 nm diameter gold nanoparticles by the salt aging method, with conjugation and primer-target hybridization confirmed by agarose gel electrophoresis and nanospectrophotometry. Upon mixing of both conjugated nanoparticles with target, a surface plasmon resonance shift of 6 nm was observed, and lower electrophoretic mobility of a band containing both DNA fluorescence and gold absorption signals. This did not occur in the presence of a control DNA molecule of the same size and composition as the target but with a randomly scrambled base position. Nanoparticle tracking at 30 frames per second using a sensitive darkfield microscope revealed a lower measured diffusion coefficient of scattering objects in the target mixture than in the control mixture or with bare gold nanoparticles.

Barcoded DNA nanostructures for the multiplexed profiling of subcellular protein distribution

Abstract:Massively parallel DNA sequencing is established, yet high-throughput protein profiling remains challenging. Here, we report a barcoding approach that leverages the combinatorial sequence content and the configurational programmability of DNA nanostructures for high-throughput multiplexed profiling of the subcellular expression and distribution of proteins in whole cells. The barcodes are formed by in situ hybridization of tetrahedral DNA nanostructures and short DNA sequences conjugated with protein-targeting antibodies, and by nanostructure-assisted ligation (either enzymatic or chemical) of the nanostructures and exogenous DNA sequences bound to nanoparticles of different sizes (which cause these localization sequences to differentially distribute across subcellular compartments). Compared with linear DNA barcoding, the nanostructured barcodes enhance the signal by more than 100-fold. By implementing the barcoding approach on a microfluidic device for the analysis of rare patient samples, we show that molecular subtypes of breast cancer can be accurately classified and that subcellular spatial markers of disease aggressiveness can be identified.

Abstract:The implication of nanopores as versatile components in dedicated biosensors, nanoreactors, or miniaturized sequencers has considerably advanced single-molecule investigative science in a wide range of disciplines, ranging from molecular medicine and nanoscale chemistry to biophysics and ecology. Here, we employed the nanopore tweezing technique to capture amino acid-functionalized peptide nucleic acids (PNAs) with α-hemolysin-based nanopores and correlated the ensuing stochastic fluctuations of the ionic current through the nanopore with the composition and order of bases in the PNAs primary structure. We demonstrated that while the system enables the detection of distinct bases on homopolymeric PNA or triplet bases on heteropolymeric strands, it also reveals rich insights into the conformational dynamics of the entrapped PNA within the nanopore, relevant for perfecting the recognition capability of single-molecule sequencing.

DNA Barcodes Using a Dual Nanopore Device

Abstract:We report a novel method based on the current blockade (CB) characteristics obtained from a dual nanopore device that can determine DNA barcodes with near-perfect accuracy using a Brownian dynamics simulation strategy. The method supersedes our previously reported velocity correction algorithm (S. Seth and A. Bhattacharya, RSC Advances, 11:20781-20787, 2021), taking advantage of the better measurement of the time-of-flight (TOF) protocol offered by the dual nanopore setup. We demonstrate the efficacy of the method by comparing our simulation data from a coarse-grained model of a polymer chain consisting of 2048 excluded volume beads of diameter 𝜎 = 24 bp using with those obtained from experimental CB data from a 48,500 bp λ-phage DNA, providing a 48500 2400 ≅ 24 base pair resolution in simulation. The simulation time scale is compared to the experimental time scale by matching the simulated time-of-flight (TOF) velocity distributions with those obtained experimentally (Rand et al., ACS Nano, 16:5258-5273, 2022). We then use the evolving coordinates of the dsDNA and the molecular features to reconstruct the current blockade characteristics on the fly using a volumetric model based on the effective van der Waal radii of the species inside and in the immediate vicinity of the pore. Our BD simulation mimics the control-zoom-in-logic to understand the origin of the TOF distributions due to the relaxation of the out-of-equilibrium conformations followed by a reversal of the electric fields. The simulation algorithm is quite general and can be applied to differentiate DNA barcodes from different species.
Ultrasensitive Label-free Electronic Chip for DNA Analysis Using Carbon Nanotube Nanoelectrode Arrays

Abstract:There is a strong need for faster, cheaper, and simpler methods for nucleic acid analysis in today s clinical tests. Nanotechnologies can potentially provide solutions to these requirements by integrating nanomaterials with biofunctionalities. Dramatic improvement in the sensitivity and multiplexing can be achieved through the high-degree miniaturization. Here, we present our study in the development of an ultrasensitive label-free electronic chip for DNA/RNA analysis based on carbon nanotube nanoelectrode arrays. A reliable nanoelectrode array based on vertically aligned multi-walled carbon nanotubes (MWNTs) embedded in a SiO2 matrix is fabricated using a bottom-up approach. Characteristic nanoelectrode behavior is observed with a low-density MWNT nanoelectrode array in measuring both the bulk and surface immobilized redox species. The open-end of MWNTs are found to present similar properties as graphite edge-plane electrodes, with a wide potential window, flexible chemical functionalities, and good biocompatibility. A BRCA1 related oligonucleotide probe with 18 bases is covalently functionalized at the open ends of the MWNTs and specifically hybridized with an oligonucleotide target as well as a PCR amplicon. The guanine bases in the target molecules are employed as the signal moieties for the electrochemical measurements. Ru(bpy)3(2+) mediator is used to further amplify the guanine oxidation signal. This technique has been employed for direct electrochemical detection of label-free PCR amplicon through specific hybridization with the BRCAl probe. The detection limit is estimated to be less than approximately 1000 DNA molecules, approaching the limit of the sensitivity by laser-based fluorescence techniques in DNA microarray. This system provides a general electronic platform for rapid molecular diagnostics in applications requiring ultrahigh sensitivity, high-degree of miniaturization, simple sample preparation, and low- cost operation.

Abstract:Silver-enhanced fluorescence was coupled with a bio-barcode assay to facilitate a dual amplification assay to demonstrate a non-enzymatic approach for simple and sensitive detection of DNA. In the assay design, magnetic nanoparticles seeded with silver nanoparticles were modified with the capture DNA, and silver nanoparticles were modified with the binding of ssDNA and the fluorescently labeled barcode dsDNA. Upon introduction of the target DNA, a sandwich structure was formed because of the hybridization reaction. By simple magnetic separation, silver-enhanced fluorescence of barcode DNAs could be readily measured without the need of a further step to liberate barcode DNAs from silver nanoparticles, endowing the method with simplicity and high sensitivity with a detection limit of 1 pM.

Abstract:We report a novel approach to study protein-nucleic acid interactions by using molecular beacons (MBs). Molecular beacons are hairpin-shaped DNA oligonucleotide probes labeled with a fluorophore and a quencher, and can report the presence of target DNA/RNA sequences. MBs can also report the existence of single-stranded DNA binding proteins (SSB) through non-sequence specific binding. The interaction between SSB and MB has resulted in significant fluorescence restoration of the MB. The fluorescence enhancement brought by SSB and by complementary DNA is very comparable. The molar ratio of the binding between SSB and the molecular beacon is 1:1 with a binding constant of 2x10(7) M-1. Using the MB-SSB binding, we are able to determine SSB at 2x10(-10) M with a conventional spectrometer. Fire have also applied MB DNA probes for the analysis of an enzyme lactic dehydrogenase (LDH), and for the investigation of its binding properties with ssDNA. The binding process between MB and different isoenzymes of LDH has been studied. We also show that there are significant differences in MB binding affinity to different proteins, which will enable selective binding studies of a variety of proteins. This new approach is potentially useful for protein-DNA/RNA interaction studies that require high sensitivity, speed and convenience. The results also open the possibility of using easily obtainable, custom designed, modified DNA molecules for studies of drug interactions and targeting. Our results demonstrate that MB can be effectively used for sensitive protein quantitation and for efficient protein-DNA interaction studies. RIB has the signal transduction mechanism built within the molecule, and can thus be used for quick protein assay development and for real-time measurements.
