Abstract:To screen differentially expressed genes in the development of human glioma and establish molecular classification of glioma preliminary based on gene expression using cDNA microarray.Brain specimens were obtained from 18 patients with glioma, 10 males and 8 females, aged 14 approximately 62 with an average age of 44.4. The total RNAs of these glioma specimens and 2 specimens of donated brain of normal adults were extracted. BioStarH140S microarray (including 8347 old genes and 5592 novel genes) were adopted and hybridized with probes which were prepared from the total RNAs. Differentially expressed genes between the normal tissues and glioma tissues were assayed after scanning cDNA microarray with ScanArray 4000. Northern hybridization, and in situ hybridization (ISH) were used to identify the functions of novel genes. Those differentially expressed genes were studied with Hierarchical method and molecular classification of glioma was preliminarily carried out.Among the 13 939 target genes, there were 1200 (8.61%) differentially expressed genes and 395 (2.83%) novel genes. 348 genes were up-regulated and 852 genes were down-regulated in glioma. The results of bioinformatical analysis, Northern hybridization and ISH revealed that those novel genes were highly associated with glioma. There were multiple genes which were relevance to classification by Hierarchical method, such as MAP gene, cytoskeleton and matrix motility genes, etc. Molecular classification of glioma with Hierarchical cluster was in accordance with pathology and revealed internal essence in tumorigenesis and development.Multiple genes play important roles in development of glioma. cDNA microarray technology is a powerful technique in screening for differentially expressed genes between two different kinds of tissues.
[Identification of Novel Genes Related to Glioma by Oligonucleotide Microarray].

Abstract:OBJECTIVE:To identify the genes differentially expressed in development of human glioma, and to study the expression of some genes in different grade gliomas.METHODS:Oligonucleotide microarray (including 218 genes related to neural system development) was adopted and hybridized with probes which were prepared from the total RNAs of glioma specimens and normal brain tissues. Differentially expressed genes between the normal tissues and glioma tissues were assayed after scanning oligonuceltide microarray with ScanArray 4000, and some of these genes such as smad1, Hmp19 and TRIP3 were verified by real-time quantitative PCR(real-time-Q-PCR) method.RESULTS:In comparison with the genes in the normal brain tissue, 5 down-regulated and 5 up-regulated genes in glioma specimens were revealed by means of microarrays, and the expression of smad1, Hmp19 and TRIP3 were verified by real-time-Q-PCR assay.CONCLUSION:Multiple genes play important roles in development of glioma. cDNA microarray technology is a powerful technique in screening for differentially expressed genes between glioma tissues and normal brain tissues. This study is helpful for judgement of invasion and prognosis of gliomas, and provides more target genes for targeted therapy.
Isolation of Novel Differentially Expressed Genes Related to Human Glioma Using CDNA Microarray and Characterizations of Two Novel Full-length Genes

Abstract:Identification of the genes that are differentially expressed between brain tumor and normal brain tissues is important for understanding the molecular basis of these nerve system tumors and for defining possible targets for therapeutic intervention. This investigation is intended to obtain differentially expressed genes related to human glioma using cDNA microarray. Total RNA was extracted from human glioma specimens and normal brain tissues, and mRNA was obtained by oligotex chromatography. The cDNA microarray contains 4366 novel cDNA clones. The results of hybridization were scanned using computer system. Two genes selected from the results of cDNA microarray hybridization were subsequently analyzed by bio-informatic approach, Northern blot, in situ hybridization and radiation hybridization. We demonstrated that at a differentially expressed ration of two to three times, 15 cDNA clones were considered differentially expressed. Two novel full-length genes were selected for further investigation, one named human PKIβ gene (clone 436F11, GenBankTM with accession number: AF225513) was over-expressed in normal brain tissues and the other named human ribosomal protein L14.22 gene (clone 507E08, GenBankTM with accession number: AF329277) was over-expressed in gliomas. Furthermore, the 436F11 gene was located on 6q21–q23 between the D6S304 and D6S2156 markers, while the 507E08 gene was located between the D14S1066 and D14S265 markers. We realized that cDNA microarray technology can be successfully applied to identify differentially expressed genes in human glioma. This approach is superior to routine representational difference analysis, suppression subtractive hybridization and Northern blot for detection and isolation of differentially expressed genes in different tissues. At present, we have discovered two novel full-length genes related to human glioma and their characterizations have been partially clarified.

Abstract:Objective To study function and screen differentially expressed genes in development of human glioblastoma by using cDNA microarray.Methods BioStarH140S microarray (including 8 347 old genes and 5 592 novel genes) was adopted and hybridized with probes which were prepared for total RNA. These probes were isolated from 2 cases of normal adult brain tissues and 18 cases of glioma tissues. Differentially expressed genes between normal tissues and glioma tissues were analyzed after scanning microarray with ScanArray4 000. These genes were studied with Hierarchical method and Northern hybridization was used for the function of genes. Results Among the 13 939 target genes, there were multiple differentially expressed genes and 5 genes were significantly up-regulated in glioblastoma. Two of them were testified by Northern-blot.Conclusion cDNA microarray technology is a powerful technique in screening differentially expressed genes; 5 up-regulated genes would be helpful to understand the molecular mechanism of glioblastoma. These genes were tightly related to invasion of glioblastoma and might become molecular index of prognosis of glioblastoma.
Comprehensive Molecular Analyses of a Novel Mutational Signature Classification System with Regard to Prognosis, Genomic Alterations, and Immune Landscape in Glioma

Abstract:Background: Glioma is the most common malignant brain tumor with complex carcinogenic process and poor prognosis. The current molecular classification cannot fully elucidate the molecular diversity of glioma. Methods: Using broad public datasets, we performed cluster analysis based on the mutational signatures and further investigated the multidimensional heterogeneity of the novel glioma molecular subtypes. The clinical significance and immune landscape of four clusters also investigated. The nomogram was developed using the mutational clusters and clinical characteristics. Results: Four heterogenous clusters were identified, termed C1, C2, C3, and C4, respectively. These clusters presented distinct molecular features: C1 was characterized by signature 1, PTEN mutation, chromosome seven amplification and chromosome 10 deletion; C2 was characterized by signature 8 and FLG mutation; C3 was characterized by signature 3 and 13, ATRX and TP53 mutations, and 11p15.1, 11p15.5, and 13q14.2 deletions; and C4 was characterized by signature 16, IDH1 mutation and chromosome 1p and 19q deletions. These clusters also varied in biological functions and immune status. We underlined the potential immune escape mechanisms: abundant stromal and immunosuppressive cells infiltration and immune checkpoints (ICPs) blockade in C1; lack of immune cells, low immunogenicity and antigen presentation defect in C2 and C4; and ICPs blockade in C3. Moreover, C4 possessed a better prognosis, and C1 and C3 were more likely to benefit from immunotherapy. A nomogram with excellent performance was also developed for assessing the prognosis of patients with glioma. Conclusion: Our results can enhance the mastery of molecular features and facilitate the precise treatment and clinical management of glioma.

Abstract:BACKGROUND: Glioblastoma multiforme (GBM) remains the most common and aggressive primary brain tumor in adults with a poor median survival, and molecular biomarkers for GBM pathogenesis are in need.PURPOSE: The objective of this study is to identify potential novel genes for GBM pathogenesis by gene expression data mining.MATERIALS AND METHODS: Available SAGE libraries of GBM, astrocytoma, and normal brain tissues were collected from the Cancer Genome Anatomy Project (CGAP). Significance analysis for microarray (SAM) and CGAP-SAGE-Genie-DGED were used to identify differentially expressed tags, and specific tags that were differentially expressed only in GBM were further selected. Tags to genes association was performed by CGAP-SAGE-Genie-SAV. Immunohistochemistry was used to investigate distribution and validate expression of the interested gene.RESULTS: Three genes were significantly differentially expressed just in brain. up-regulated expression of STAB1 and down-regulated expression of SH3GL2 and DNM3. Immunohistochemistry assay indicated that STAB1 mainly expressed in vascular endothelial cells and over-expressed in GBM samples compared to normal samples.CONCLUSIONS: Our study shows that data mining of public sources of gene expression is an effective way to identify novel tumor-associated genes, and this work may contribute to the identification of candidate genes for GBM angiogenesis.

Abstract:BACKGROUND & OBJECTIVE:Exploiting the transcriptional regulation mechanism by microarray and bioinformatics is an important method at genomic research field, and it is better than previous methods, by which we can easily analyze the gene expression regulative networks at genomic level. This study was designed to analyze the glioma gene expression profiles by clustering and bioinformatic retrieving to seek some tumor development relative genes that can be cloned for the purpose of function research in the future.METHODS:Firstly, we analyzed the glioma gene expression profiles of 16,363 genes by clustering, and chose 368 genes which expression differences were greater than 2 folds and the variances of 2 dots were smaller than 0.33. We selected 2 groups of genes that were expressed similarly. One group (11 cases) was upregulated with the glioma development and another (6 cases) was downregulated with the glioma development. Secondly, we determined the genomic information about those 17 genes and exploited their association with the development of gliomas.RESULTS:Two groups of genes were expressed similarly during the glioma development, one group was upregulated with the development of gliomas, and another was downregulated. Bioinformatic analysis showed that 3 of those genes (X55987, M85085, and AB011097) might be important tumor relative genes.CONCLUSION:By bioinformatics and microarray technologies, we found 3 genes, X55987(EDN, eosinophil-derived neurotoxin), AB011097 (ARTS-1, TNF receptor shedding regulator),and M85085(CStF, cleavage stimulation factor), which might be potential key tumor development relative genes that can be developed for therapy targets in the future.
Preliminary Analysis on the Gene Expression Profiles of Different Types of Gliomas with Cdna Array

Abstract:BACKGROUND & OBJECTIVE:There is great signification to classify the molecular pathogenesis of gliomas. Gene chip is able to profile the gene expression of tumors, which may become a new method for studying molecular pathology of tumors. The cDNA was used in order to detect the differences in gene expression profiles of different types of gliomas.METHODS:cDNA probes tagged with 32P were converted from total RNA extracted from 4 samples of 3 different pathological types, including oligodendrogliomas, anaplastic astrocytomas and ependymomas, and one sample of normal human brain tissue as well, which were then hybridized to the Atlas array. After autoradiography, the gene expression profiles were analyzed with the special software and by the cluster analysis.RESULTS:As compared to the normal brain tissue, the number of differential expressed genes in these tumor samples ranging from 11 to 118 was found. These 4 samples could be divided into 3 kinds of types when 107 differential expressed genes were selected to be as the cluster analysis index. This result was in accordance with the neuropathological diagnosis.CONCLUSION:cDNA array is able to profile gene expression in different types of gliomas. Combined with the bioinformational method, we may further obtain useful information about molecular pathology of gliomas.
Cdna Microarray in Isolation of Novel Differentially Expressed Genes Related to Human Glioma and Clone of a Novel Full-Length Gene.

Abstract:BACKGROUND:This investigation was undertaken to obtain differentially expressed genes related to human glioma using cDNA microarray and the characterization of one novel full-length gene.METHODS:Total RNA was extracted from human glioma tissues and normal brain tissues, and mRNA was used to make probes. After hybridization and washing, the results were scanned using a computer system. The gene named 681F05 clone was an expressed gene to human glioma through four-time hybridization and scanning. Subsequently northern blot analysis was performed by northern blot, 5'RACE and bioinformatics.RESULTS:Fifteen differentially expressed genes to human glioma were obtained through four-time hybridization and scanning. Northern blot analysis confirmed that 681F05 clone was low-expressed in human brain tissues and over-expressed in human glioma tissues. The analysis of BLASTn and BLASTx showed that 681F05 clone is two cDNA clones encoding two novel proteins that are highly identified to the cyclophilin isoform 10 of C. Elgans, respectively. Sequence analysis revealed the two cDNA clones are two different splicing variants of a novel cycophilin-like gene (PPIL3a and PPIL3b).CONCLUSIONS:cDNA microarray technology can be successfully used to identify differentially expressed genes. The novel full-length gene of human PPIL3 may be correlated with the formation of human glioma.
Screening of differentially expressed genes associated with human glioblastoma and functional analysis using a DNA microarray.

Abstract:Glioblastoma multiforme (GBM) is the most malignant type of human glioma, and has a poor prognosis. Screening differentially expressed genes (DEGs) in brain tumor samples and normal brain samples is of importance for identifying GBM and to design specific-targeting drugs. The transcriptional profile of GSE30563, containing three genechips of brain tumor samples and three genechips of normal brain samples, was downloaded from Gene Expression Omnibus to identify the DEGs. The differences in the expression of the DEGs in the two different samples were compared through hierarchical biclustering. The co-expression coefficient of the DEGs was calculated using the information from COXPRESdb, the network of the DEGs was constructed and functional enrichment and pathway analysis were performed. Finally, the transcription factors of important DEGs were predicted. A total of 1,006 DEGs, including 368 upregulated and 638 downregulated DEGs, were identified. A close correlation was demonstrated between six important genes, associated with immune response, HLA-DQB1, HLA-DRB1, HLA-DPA1, HLA-B, HLA-DMA and HLA-DRA, and the immune response. Allograft rejection was selected as the most significant pathway. A total of 17 transcription factors, including nuclear factor (NF)-kappa B and NF-kappa B1, and their binding sites containing these six DEGs, were also identified. The DEGs, including major histocompatibility complex (MHC) class II, DQ beta 1, MHC class II, DR beta 1, MHC class IB, MHC class II, DM alpha, MHC class II, DP alpha 1, MHC class II, DR alpha, may provide novel targets for the diagnosis and treatment of GBM. The transcription factors of these six genes and their binding sites may also provide evidence and direction for identifying target-specific drugs.
Molecular clustering based on gene set expression and its relationship with prognosis in patients with lung adenocarcinoma

Abstract:Background: Lung adenocarcinoma (LUAD) is a subtype of lung cancer with high morbidity and mortality. While genotyping is an important determinant for the prognosis of LUAD patients, there is a paucity of studies on gene set-based expression (GSE) typing for LUAD. This current study used GSE methodology to perform gene typing of LUAD patients. Methods: Clinical and genomic information of the LUAD patients were downloaded from The Cancer Genome Atlas (TCGA) and Gene Expression Omnibus (GEO) databases. Patients with LUAD were clustered into different molecular subtypes depending on the clinical and gene set expression characteristics. The survival rate and silhouette widths were compared between each molecular subtype. Differences in survival rate between gene sets were analyzed using Kaplan-Meier survival curves. Cox regression and Lasso regression were used to establish the prognostic gene set model based on the TCGA database, and the results were validated using the GEO dataset. Results: A total of 10 hub genes were finally identified and clustered into 3 subtypes with a mean contour width of 0.96. There were significant differences in survival rates among the 3 subtypes (P<0.05). Gene Ontology (GO) analysis indicated that the related biological processes (BP) were mainly involved in regulation of cell cycle, mitotic cell cycle phase transition, and proteasome-mediated ubiquitin-dependent protein catabolic process. The cellular components (CC) were related to the spindle, chromosomal region, and midbody. Molecular function (MF) mainly focused on ubiquitin-like protein ligase binding, translation regulator activity, and oxidation activity. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis showed that the main pathways included the Epstein Barr virus infection pathway of neurogeneration, the p53 signaling pathway, and the proteome pathways. In addition, the protein-protein interaction network was analyzed using the STRING and Cytospace software, and the top 9 hub genes identified were KIF2C, DLGAP5, KIF20A, PSMC1, PSMD1, PSMB7, SNAI2, FGF13, and BMP2. Conclusions: Patients with LUAD can be clustered into three subtypes based on the expression of gene sets. These findings contribute to understanding the pathogenesis and molecular mechanisms in LUAD, and may lead to potential individualized pharmacogenetic therapy for patients with LUAD.
Isolation of One Novel Full-Length Gene Related to Human Glioma

After hybridization and washing procedure, the results of hybridization were scanned using computer system. One gene named 507E08 clone was subsequently analyzed by northern blotting, in situ hybridization, bioinformatics and radiation hybridization.RESULTS:Fifteen differentially expressed novel genes related to human glioma were obtained through four times of hybridization and scanning. Northern blotting and in situ hybridization confirmed that 507E08 clone was lowly expressed in normal human brain tissue and over-expressed in human glioma tissue. BLASTn and BLASTx analysis showed that the clone 507E08 was a novel full-length gene with the length of 2002 bp. This gene, called human ribosomal protein 14.22 gene, codes 203 amino acids and is located on chromosome 14 between D14S1066 Marker and D14S265 Marker.CONCLUSION:cDNA microarray technology can be successfully applied to identify differentially expressed genes with small amount of specimen, high quality, high speed, and high sensitivity. The novel full-length human ribosomal protein 14.22 gene may correlate with formation of human glioma.
Identification of WHO II/III Gliomas by 16 Prognostic-related Gene Signatures using Machine Learning Methods

Abstract:Background: It is found that the prognosis of gliomas of the same grade has large differences among World Health Organization (WHO) grade II and III in clinical observation. Therefore, a better understanding of the genetics and molecular mechanisms underlying WHO grade II and III gliomas is required, with the aim of developing a classification scheme at the molecular level rather than the conventional pathological morphology level. Method: We performed survival analysis combined with machine learning methods of Least Absolute Shrinkage and Selection Operator using expression datasets downloaded from the Chinese Glioma Genome Atlas as well as The Cancer Genome Atlas. Risk scores were calculated by the product of expression level of overall survival-related genes and their multivariate Cox proportional hazards regression coefficients. WHO grade II and III gliomas were categorized into the low-risk subgroup, medium-risk subgroup, and high-risk subgroup. We used the 16 prognostic-related genes as input features to build a classification model based on prognosis using a fully connected neural network. Gene function annotations were also performed. Results: The 16 genes (AKNAD1, C7orf13, CDK20, CHRFAM7A, CHRNA1, EFNB1, GAS1, HIST2H2BE, KCNK3, KLHL4, LRRK2, NXPH3, PIGZ, SAMD5, ERINC2, and SIX6) related to the glioma prognosis were screened. The 16 selected genes were associated with the development of gliomas and carcinogenesis. The accuracy of an external validation data set of the fully connected neural network model from the two cohorts reached 95.5%. Our method has good potential capability in classifying WHO grade II and III gliomas into low-risk, medium-risk, and high-risk subgroups. The subgroups showed significant (P<0.01) differences in overall survival. Conclusion: This resulted in the identification of 16 genes that were related to the prognosis of gliomas. Here we developed a computational method to discriminate WHO grade II and III gliomas into three subgroups with distinct prognoses. The gene expressionbased method provides a reliable alternative to determine the prognosis of gliomas.

Identification of Differentially Expressed Key Genes Between Glioblastoma and Low-Grade Glioma by Bioinformatics Analysis.

Abstract:Gliomas are a very diverse group of brain tumors that are most commonly primary tumor and difficult to cure in central nervous system. It's necessary to distinguish low-grade tumors from high-grade tumors by understanding the molecular basis of different grades of glioma, which is an important step in defining new biomarkers and therapeutic strategies. We have chosen the gene expression profile GSE52009 from gene expression omnibus (GEO) database to detect important differential genes. GSE52009 contains 120 samples, including 60 WHO II samples and 24 WHO IV samples that were selected in our analysis. We used the GEO2R tool to pick out differently expressed genes (DEGs) between low-grade glioma and high-grade glioma, and then we used the database for annotation, visualization and integrated discovery to perform gene ontology analysis and Kyoto encyclopedia of gene and genome pathway analysis. Furthermore, we used the Cytoscape search tool for the retrieval of interacting genes with molecular complex detection plug-in applied to achieve the visualization of protein-protein interaction (PPI). We selected 15 hub genes with higher degrees of connectivity, including tissue inhibitors metalloproteinases-1 and serum amyloid A1; additionally, we used GSE53733 containing 70 glioblastoma samples to conduct Gene Set Enrichment Analysis. In conclusion, our bioinformatics analysis showed that DEGs and hub genes may be defined as new biomarkers for diagnosis and for guiding the therapeutic strategies of glioblastoma.
Bioinformatics Analysis Screening and Identification of Key Biomarkers and Drug Targets in Human Glioblastoma

Despite considerable progress in the field, the intricate molecular basis of this cancer remains elusive. Aim: The aim of this study was to identify genetic indicators of glioblastoma and reveal the processes behind its development. Objective: The advent and integration of supercomputing technology have led to a significant advancement in gene expression analysis platforms. Microarray analysis has gained recognition for its pivotal role in oncology, crucial for the molecular categorization of tumors, diagnosis, prognosis, stratification of patients, forecasting tumor responses, and pinpointing new targets for drug discovery. Numerous databases dedicated to cancer research, including the Gene Expression Omnibus (GEO) database, have been established. Identifying differentially expressed genes (DEGs) and key genes deepens our understanding of the initiation of glioblastoma, potentially unveiling novel markers for diagnosis and prognosis, as well as targets for the treatment of glioblastoma. Methods: This research sought to discover genes implicated in the development and progression of glioblastoma by analyzing microarray datasets GSE13276, GSE14805, and GSE109857 from the GEO database. DEGs were identified, and a function enrichment analysis was performed. Additionally, a protein-protein interaction network (PPI) was constructed, followed by module analysis using the tools STRING and Cytoscape. Results: The analysis yielded 88 DEGs, consisting of 66 upregulated and 22 downregulated genes. These genes' functions and pathways primarily involved microtubule activity, mitotic cytokinesis, cerebral cortex development, localization of proteins to the kinetochore, and the condensation of chromosomes during mitosis. A group of 27 pivotal genes was pinpointed, with biological process analysis indicating significant enrichment in activities, such as division of the nucleus during mitosis, cell division, maintaining cohesion between sister chromatids, segregation of sister chromatids during mitosis, and cytokinesis. The survival analysis indicated that certain genes, including PCNA clamp-associated factor (PCLAF), ribonucleoside- diphosphate reductase subunit M2 (RRM2), nucleolar and spindle-associated protein 1 (NUSAP1), and kinesin family member 23 (KIF23), could be instrumental in the development, invasion, or recurrence of glioblastoma. Conclusion: The identification of DEGs and key genes in this study advances our comprehension of the molecular pathways that contribute to the oncogenesis and progression of glioblastoma. This research provides valuable insights into potential diagnostic and therapeutic targets for glioblastoma.
Molecular Changes in Malignant Progression of Human Brain Glioma Detected by Gene Chip Assay

Abstract:Objective Molecular changes in malignant progression of glioma were studied for the purpose of further classification of glioma molecular subtypes.Methods Three operative tumor specimens and 1 normal brain tissue were collected during malignant progression of the same glioma patient.Gene expression profile was established by using gene chip techniques.By using bioinformatics assay,genes bearing obvious expression differences were screened out,then were further verified on glioma specimens with different malignancy grade obtained from different patients by semi-quantitative RT-PCR assay.Results Four specimens were compared with each other sequentially by gene chip techniques,and 2053 genes with expression differences greater than 2 folds and 489 genes with expression differences greater than 3 folds were screened out.These genes were distributed in 15 gene groups with different functions.Bioinformatic analysis revealed that 4 of these genes might be closely associated with malignant progression of glima (X54304,NM19896,AI264216,NM15962).The expression level of these genes was increased or decreased gradually with malignancy progression in 22 tumor specimens,proved by semi-quantitative RT-PCR assay.Conclusion These tumor-developing associated genes screened out by microarray and bioinformatics assay may help to offer experimental references on molecular subtyping of glioma.
m <sup>6</sup>A Signature and Tumour Immune Microenvironment for Predicting Prognostic Value in Gliomas

Abstract:Background: Gliomas comprise about 80 per cent of all malignant brain tumours. Current gliomas staging alone cannot adequately predict prognosis between Glioblastoma multiforme (GBM) and low-grade gliomas (LGG). This study aims to explore effective diagnostic and prognostic biomarkers for gliomas. Methods: We performed consensus clustering to m6A RNA methylation regulators in TCGA-GBM/LGG datasets. The tumour-infiltrating immune cells of The Cancer Genome Atlas (TCGA) gliomas cohort was analyzed by single-sample gene set enrichment analysis (ssGSEA). Four hub gene were identified via weighted gene co-expression network analysis (WGCNA) and least absolute shrinkage, and selection operator (LASSO). The diagnostic and prognostic value were validated by risk score analysis, Kaplan-Meier and ROC. Finding: We identified two glioma subgroups (cluster 1/2) by applying consensus clustering to m6A RNA methylation regulators in 665 gliomas (TCGA-GBM and TCGA-LGG). The cluster 1 subgroup was associated with a poorer prognosis and a higher WHO classification than the cluster 2 subgroup. We performed chi-square test between m6A cluster subgroup and immune infiltration subgroup, the results indicated that the characteristics of the tumor-associated immune infiltration are significantly enriched in the cluster 1 subgroup. These findings suggest that m6A RNA methylation regulators are related to immune infiltration. In order to explore potential hub genes, we performed WGCNA between high/low immune infiltration and m6A cluster 1/2 groups. LASSO was utilized for the hub genes, and four immune and m6A related genes TAGLN2, PDPN, TIMP1, EMP3 were identified as biomarkers for glioma prognosis. Moreover, the 4-gene signature achieved AUC values of 0.80, 0.79, 0.67 and 0.72 in TCGA, Rembrandt, GSE16011 and Chinese Glioma Genome Atlas (CGGA), respectively. Interpretation: These findings provide new insight into gliomas prognosis and identify four genes (TAGLN2, PDPN, TIMP1 and EMP3) as candidate biomarkers for diagnosis and prognosis of glioma. Investigation gene and microRNA expression in glioblastoma

Abstract:Background Glioblastoma is the most common primary brain tumor in adults. Though a lot of research has been focused on this disease, the causes and pathogenesis of glioblastoma have not been indentified clearly. Results We indentified 1,236 significantly differentially expressed genes, and 30 pathways enriched in the set of differentially expressed genes among 243 tumor and 11 normal samples. We also indentified 97 differentially expressed microRNAs among 240 tumor and 10 normal samples. 22 of which have been reported to affect glioblastoma and 50 of which were implicated in other cancers and brain diseases. We regressed gene expression on microRNA expression in 237 tumor tissues and 10 normal tissues comprehensively. We found two experimentally validated microRNA targets and 1,094 miRNA-target gene pairs in our datasets which were predicted by miRanda algorithm, 8 of the target genes were tumor suppressor genes and 3 were oncogenes. Further function analysis of target genes suggested that microRNAs most frequently targeted genes associated with Cell Signalling and Nervous System. Conclusion We investigated gene and microRNA Expression in Glioblastoma and gave a comprehensive function study of differential expressed gene and microRNA in glioblastoma patients. These findings gave important clues to study of the carcinogenic process in glioblastomas.
Analysis of Differentially Expressed Genes Based on Microarray Data of Glioma.

Abstract:Glioma represents one of the main causes of cancer-related death worldwide. Unfortunately, its exact molecular mechanisms remain poorly understood, which limits the prognosis and therapy. This study aimed to identify the critical genes, transcription factors and the possible biochemical pathways that may affect glioma progression at transcription level. After downloading micro-array data from Gene Expression Omnibus (GEO), the differentially expressed genes (DEGs) between glioma and normal samples were screened. We predicted novel glioma-related genes and carried on online software DAVID to conduct GO enrichment and transcription factor analysis of these selected genes. String software was applied to construct a PPI protein interaction network, as well as to find the key genes and transcription factors in the regulation of glioma. A total of 97 DEGs were identified associated with cancer, the GO enrichment analysis indicated these DEGs were mainly relevant to immune responses as well as regulation of cell growth. In addition, the transcription factor analysis showed these DEGs were regulated by the binding sites of transcription factors GLI2, SP1, SMAD7, SMAD3, RELA, STAT5B, CTNNB1, STAT5A, TFAP2A and SP3. PPI protein interaction network analysis demonstrated the hub nodes in the interaction network were EGFR, TGFB1, FN1 and MYC. The hub DEGs may be the most critical in glioma and could be considered as drug targets for glioma therapy after further exploration. Besides, with the identification of regulating transcription factors, the pathogenesis of glioma at transcription level might be brought to light.
A Novel Chemokine-Based Signature for Prediction of Prognosis and Therapeutic Response in Glioma.

Abstract:AIMS:Gliomas are the primary malignant brain tumor and characterized as the striking cellular heterogeneity and intricate tumor microenvironment (TME), where chemokines regulate immune cell trafficking by shaping local networks. This study aimed to construct a chemokine-based gene signature to evaluate the prognosis and therapeutic response in glioma.METHODS:In this study, 1024 patients (699 from TCGA and 325 from CGGA database) with clinicopathological information and mRNA sequencing data were enrolled. A chemokine gene signature was constructed by combining LASSO and SVM-RFE algorithm. GO, KEGG, and GSVA analyses were performed for function annotations of the chemokine signature. Candidate mRNAs were subsequently verified through qRT-PCR in an independent cohort including 28 glioma samples. Then, through immunohistochemical staining (IHC), we detected the expression of immunosuppressive markers and explore the role of this gene signature in immunotherapy for glioma. Lastly, the Genomics of Drug Sensitivity in Cancer (GDSC) were leveraged to predict the potential drug related to the gene signature in glioma.RESULTS:A constructed chemokine gene signature was significantly associated with poorer survival, especially in glioblastoma, IDH wildtype. It also played an independent prognostic factor in both datasets. Moreover, biological function annotations of the predictive signature indicated the gene signature was positively associated with immune-relevant pathways, and the immunosuppressive protein expressions (PD-L1, IBA1, TMEM119, CD68, CSF1R, and TGFB1) were enriched in the high-risk group. In an immunotherapy of glioblastoma cohort, we confirmed the chemokine signature showed a good predictor for patients' response. Lastly, we predicted twelve potential agents for glioma patients with higher riskscore.CONCLUSION:In all, our results highlighted a potential 4-chemokine signature for predicting prognosis in glioma and reflected the intricate immune landscape in glioma. It also threw light on integrating tailored risk stratification with precision therapy for glioblastoma.
