Abstract:This work proposes a new electrochemical approach for specific detection of hepatitis C virus (HCV) based on the site-specific cleavage of BamHI endonuclease. The method was developed by immobilizing a synthetic probe DNA (a short thiol-capped single strand oligonucleotide) on the surface of a gold electrode via the -SH group at the 5'-terminus of the probe, and conjugating the electroactive label of ferroceneacetic acid (FcA) moiety to the 3'-terminus of the probe via formation of a covalent bond between the -NH2 and -COOH groups. The FcA-labeled probe was then hybridized with target cDNA (an oligonucleotide related to HCV) and cleaved by BamHI endonuclease (a site-specific endonuclease recognizing the duplex symmetrical sequence 5'-GGATCC-3' and catalyzing double-stranded cleavage between the guanines). After digestion by BamHI, the DNA hybrid was cleaved at a specific site, and the FcA label was removed from the gold electrode surface leading to a decrease or disappearance of the electrochemical signal of the label. The extent of decrease was related to the concentration of target cDNA in solution, which forms the basis of quantitative detection of target cDNA. The detection is based on the variation of voltammetric signal (Delta i) of FcA label before and after digestion with BamHI. It was demonstrated that the value of Delta i has a linear relationship with the concentration of the HCV DNA (cDNA) ranging from 0.05 to 4.0 mu M with a detection limit of (0.5 +/- 0.2) nM at a signal/noise of 3. Moreover, the developed method has a high selectivity with ability to discriminate the complementary target DNA sequence from single-base mismatched DNA sequence, and can also be used for detection of HCV in real clinical samples. The major advantages of this enzymatic cleavage assay are its good specificity, ease of performance, and the ability to perform real-time monitoring. The proposed protocol can be taken as a general method of DNA detection and is expected to be applicable to other types of DNA analysis.

Abstract:This work proposes a new strategy for the electrochemical detection of hepatitis C virus (HCV) RNA level and identification of HCV-1b genotype based on the site-specific cleavage of BamHI endonuclease combined with gold nanoparticles (AuNPs) signal amplification. The assay procedures include the reverse transcription, polymerase chain reaction (PCR) amplification, and electrochemical detection. The samples of 244 mer sequence of HCV RNA from the highly conserved region of HCV-1a, HCV-1b, HCV-1, and HCV-6a, respectively, were first reverse transcribed into complementary cDNA and amplified by PCR. The PCR-amplified samples were then analyzed using a synthetic 21 mer DNA probe, which has been assembled on the electrode surface via a bifunctional molecule of p-aminobenzoic acid (ABA). The results demonstrated that the developed approach can be used for specifically identification of the HCV-1b genotype and selective and sensitive detection of HCV-1b cDNA (244 mer) with a detection limit as low as (3.1 +/- 0.8) x 10(-22) M (less than 200 molecules; the concentration refers to the one before PCR amplification). Moreover, the developed method has an ability to discriminate the HCV-1b cDNA sequence from even single-base mismatched DNA sequence, to assay the HCV-1b cDNA level precisely from the mixture of HCV-1, HCV-1b, HCV-1a, and HCV-6a, and to detect HCV in real clinical samples. The protocol has high potential application in molecular diagnostics of HCV in clinical environments.

Abstract:Hepatocellular carcinoma (HCC) is the fourth leading cause of cancer-related death. Circ-CDYL, one of the circular RNAs (circRNAs), is recognized as an independent marker for HCC early diagnosis. Point-of-care testing (POCT) of circRNA is essential and in great demand for clinical applications. Herein, we report a fully integrated electrochemical POCT platform for circRNA detection based on Au nanoflowers (AuNFs)/peptide nucleic acid (PNA) modified carbon-fiber microelectrode (CFME). PNA is applied as the recognition element, highly specified for a back-splice junction of circRNA. AuNFs increased active site for PNA probes, improving target-capturing efficiency at an ultralow level. The platform provides a linear range of 10 fM to 1 mu M, with a detection limit as low as 3.29 fM. This biosensor demonstrates high specificity towards one-base mismatch and is stable for up to 24 days. The analytical performance has also been verified in human serum samples, demonstrating the potential utility in clinical POCT applications for HCC.

Abstract:A novel strategy for highly sensitive electrochemiluminescence (ECL) detection of DNA was proposed based on site-specific cleavage of BamHI endonuclease combined with the excellent ECL activity of graphene quantum dots (GQDs) and bidentate chelation of the dithiocarbamate DNA (DTC-DNA) probe assembly. The difference between photoluminescence and ECL spectral peaks suggested that a negligible defect existed on the GQDs surface for generation of an ECL signal. The formed DTC-DNA was directly attached to the gold surface by bidentate anchoring (S-Au-S bonds), which conferred a strong affinity between the ligands and the gold surface, increasing the robustness of DNA immobilization on the gold surface. BamHI endonuclease site-specifically recognized and cleaved the duplex symmetrical sequence, which made the double-stranded DNA fragments and GQDs break off from the electrode surface, inducing a decrease of the ECL signal. Using hepatitis C virus-1b genotype complementary DNA (HCV-1b cDNA) as a model, a novel signal-off ECL DNA biosensor was developed based on variation of the ECL intensity before and after digestion of the DNA hybrid. Electrochemical impedance spectroscopy confirmed the successful fabrication of the ECL DNA biosensor. This ECL biosensor for HCV-1b cDNA determination exhibited a linear range from 5 fM to 100 pM with a detection limit of 0.45 fM at a signal-to-noise ratio of 3 and showed satisfactory selectivity and good stability, which validated the feasibility of the designed strategy. The proposed strategy may be conveniently combined with other specific biological recognition events for expansion of the biosensing application, especially in clinical diagnoses.

Abstract:Early diagnosis of hepatitis C virus (HCV) infection is essential to prevent disease from spreading and progression. Herein, a novel electrochemical biosensor was developed for ultrasensitive detection of HCV core antigen (HCVcAg) based on terminal deoxynucleotidyl transferase (TdT) amplification and DNA nanowires (DNW). After sandwich-type antibody-antigen recognition, the antibody-conjugated DNA was pulled to the electrode surface and further extended into a long DNA sequence by robust TdT reaction. Then, large numbers of methylene blue–loaded DNW (MB@DNW) as signal labels are linked to the extended DNA sequence. This results in an amplified electrochemical signal for HCVcAg determination, typically measured at around −0.25 V (Ag/AgCl). Under the optimum conditions, the proposed biosensor achieved a wide linear range for HCVcAg from 0.1 to 312.5 pg/mL with a low limit of detection of 32 fg/mL. The good practicality of the biosensor was demonstrated by recovery experiment (recoveries from 98 to 104% with RSD of 2.5–4.4%) and comparison with enzyme-linked immunosorbent assay (ELISA). Given the highlighted performance, the biosensor is expected to act as a reliable sensing tool for HCVcAg determination in clinics.

Abstract:Hepatitis C virus (HCV) is a common blood-borne infection that can lead to long-term illnesses such as hepatocellular cancer and liver cirrhosis. Early diagnosis is crucial for effective management, as no vaccine is available for preventing HCV infection. However, the high cost and complexity of current molecular diagnostic tools hinder efforts to achieve early diagnosis and prevent transmission, particularly in resource-limited settings. We developed a novel electrochemical biosensor for point-of-care testing (POCT) of HCV RNA. The sensor utilizes a strand displacement method, where the target RNA displaces a gold nanoparticle-labeled reporter probe (AuRP) from a pre-hybridized duplex with a magnetic nanoparticle (MNP)-labeled capture probe. The amount of displaced AuRP, detected using differential pulse anodic stripping voltammetry (DPASV), is directly proportional to the target RNA concentration. The biosensor exhibited excellent analytical performance, with a detection limit of 4 fM for synthetic targets and 43 ng/μL for RT-PCR products. Importantly, it successfully detected HCV RNA directly in clinical plasma samples without the need for RNA extraction or amplification. The sensor was used to analyze 30 RNA samples from HCV-positive patients, 20 cDNA samples from viral RNA, 30 HCV-positive plasma samples, and 22 HCV-negative plasma samples. The sensor results show good concordance with the RT-PCR results, demonstrating the sensor's potential for detecting HCV in clinical samples.

Abstract:The detection of hepatitis B virus (HBV) DNA have been become an important tool for the diagnosis of HBV infection. In this work, an electrochemical DNA biosensor was prepared by immobilizing sulfydryl-modified ssDNA probe with particular DNA sequence of HBV on the gold electrode surface using self-assembly technique. The response of the biosensor to HBV DNA sequence was examined by Linear Sweep Voltammetry (LSV) using Hoechst 33258 as an electroactive indicator. The result showed there was a linear relationship between the concentration of complementary DNA with HS-ssDNA probe and Delta I-P (the current difference of the oxidizaton peak). Furthemore, we have demonstrated the successful application of this biosensor for detecting HBV DNA in serum samples. It indicated that electrochemical DNA biosensor has great potential application in the recognition and detection of specific DNA.

Abstract:This paper is aimed at the development of a biosensor for direct detection of Hepatitis C virus (HCV) surface antigen: envelope protein (E2). A recombinant LEL fragment of biological cell receptor CD81 and two short synthetic peptides imitating the fragment of LEL sequence of CD81 (linear and loop-like peptides) capable of specific binding to E2 were tested as molecular recognition elements of the biosensor. For this purpose the selected ligands were immobilized to the surface of a screen-printed electrode utilized as an electrochemical sensor platform. The immobilization parameters such as the ligand concentration and the immobilization time were carefully optimized for each ligand. Differential pulse voltammetry used to evaluate quantitatively binding of E2 to the ligands revealed their similar binding affinity towards E2. Thus, the linear peptide was selected as a less expensive and easily prepared ligand for the HCV biosensor preparation. The resulting HCV biosensor demonstrated selectivity towards E2 in the presence of interfering protein, conalbumin. Moreover, it was found that the prepared biosensor effectively detected E2 bound to hepatitis C virus-mimetic particles (HC VMPs) at LOD value of 2.1∙10-5 mg/mL both in 0.01 M PBS solution (pH 7.4) and in simulated blood plasma.

Abstract:In the paper, a DNA assisted magnetic reduced graphene oxide-copper nanocomposite (mrGO-CuNCs) is proposed. Copper ions are able to accelerate the oxidation of o-phenylenediamine. The electrochemical signal of the oxidized product, 2,3-diaminobenazine, are employed to characterize the HCV DNAs. The strategy is able to sensitively detect HCV DNA over a wide linear range within the range of 0.5-10 nM and has a detection limit of 405.0 pM. Critically, it could effectively discriminate the 1b and 6 k subtypes of HCV. This assay strategy has promising applications in the early diagnosis and blood screening of HCV.

Abstract:In this work, a novel multiplex electrochemiluminescence (ECL) DNA sensor has been developed for determination of hepatitis B virus (HBV) and hepatitis C virus (HCV) based on multicolor CdTe quantum dots (CdTe QDs) and Au nanoparticles (Au NPs). The electrochemically synthesized graphene nanosheets (GNs) were selected as conducting bridge to anchor CdTe QDs(551)-capture DNA(HBV) and CdTe QDs(607)-capture DNA(HCV) on the glassy carbon electrode (GCE). Then, different concentrations of target DNA(HBV) and target DNA(HCV) were introduced to hybrid with complementary CdTe QDs-capture DNA. Au NPs-probe DNA(HBV) and Au NPs-probe DNA(HCV) were modified to the above composite film via hybrid with the unreacted complementary CdTe QDs-capture DNA. Au NPs could quench the electrochemiluminescence (ECL) intensity of CdTe QDs due to the inner filter effect. Therefore, the determination of target DNA(HBV) and target DNA(HCV) could be achieved by monitoring the ECL DNA sensor based on Au NPs-probe DNA/target DNA/CdTe QDs-capture DNA/GNs/GCE composite film. Under the optimum conditions, the ECL intensity of CdTe QDs(551) and CdTe QDs(607) and the concentration of target DNA(HBV) and target DNA(HCV) have good linear relationship in the range of 0.0005-0.5 nmol L-1 and 0.001 -1.0 nmol L-1 respectively, and the limit of detection were 0.082 pmol L-1 and 0.34 pmol L-1 respectively (S/N = 3). The DNA sensor showed good sensitivity, selectivity, reproducibility and acceptable stability. DNA-Directed Formation of Plasmonic Core-Satellite Nanostructures for Quantification of Hepatitis C Viral RNA

Abstract:Hepatitis C virus (HCV) continues to be a significant public health challenge, affecting an estimated 71 million people globally and posing risks of severe liver diseases. Despite advancements in treatments, diagnostic limitations hinder the global elimination efforts targeted by 2030. This study introduces an innovative diagnostic approach, integrating catalytic hairpin assembly (CHA) with plasmonic core-satellite gold nanoparticle (AuNP) assemblies, to enable sensitive and specific detection of HCV RNA. We optimized the stoichiometry of DNA hairpins to form highly stable three-way junctions (3WJs), minimizing non-specific reactions in an enzyme-free, isothermal amplification process. The resulting dual-transduction biosensor combines colorimetric and surface-enhanced Raman spectroscopy (SERS) techniques, utilizing the Raman reporter malachite green isothiocyanate (MGITC) for signal generation. Our system targets a conserved 23-nucleotide sequence within the HCV 5'-UTR, essential for RNA replication, facilitating pan-genotypic HCV detection that complements direct-acting antiviral strategies. We evaluated the biosensor's efficacy using fluorescence spectroscopy, native PAGE, AFM, and TEM. Findings indicate that the 60 nm core AuNPs surrounded by 20 nm satellite AuNPs achieved a ten-fold increase in sensitivity over the 10 nm satellites, detecting HCV RNA concentrations as low as 1.706 fM. This sensitivity is crucial, given the extremely low viral loads present during early infection stages. Our research demonstrates the promise of enzyme-free molecular biosensors for HCV, with the potential to provide cost-efficient, rapid, point-of-care testing, although further sensitivity enhancements are needed to address the challenges of early-stage detection.

Abstract:Rapid and accurate detection of the hepatitis C virus (HCV) is essential for early diagnosis and prevention of virus transmission. This study presents a novel approach that combines the three-dimensional (3D)-DNA walking nanomachine with catalytic hairpin assembly (CHA) and copper nanoclusters (CuNCs). By integrating CHA with the 3D DNA walking nanomachine, efficient target amplification on 3D surfaces was achieved, leading to improved reaction speed and detection performance. Terminal deoxynucleotidyl transferase (TdT) was utilized to generate T-rich DNA sequences. These sequences served as templates for the formation of CuNCs, which functioned as the readout signal. The optimized 3D-DNA walking nanomachine exhibited excellent sensitivity in detecting HCV, with a detection limit of 42.4 pM and a linear range of 100 pM to 2 nM. The biosensor demonstrated excellent selectivity and reproducibility, with a recovery rate ranging from 94% to 108% for the detection of real samples. This design holds great potential for sensitive, label-free, and reliable detection of HCV in clinical settings. Furthermore, the versatility of this approach allows for the customization of target sequences, thereby facilitating the detection of various nucleic acid targets. Therefore, this method has the potential to advance personalized medicine, disease management, and genetic analysis in the field of molecular diagnosis.

Abstract:The ultrasensitive detection of hepatitis C virus (HCV) nucleic acid is crucial for the early diagnosis of hepatitis C. In this study, by combining Ag@Au core/shell nanoparticle (Ag@AuNP)-based surface-enhanced Raman scattering (SERS) tag with hybridization chain reaction (HCR), a novel SERS-sensing method was developed for the ultrasensitive detection of HCV nucleic acid. This SERS-sensing system comprised two different SERS tags, which were constructed by modifying Ag@AuNP with a Raman reporter molecule of 4-ethynylbezaldehyde, two different hairpin-structured HCR sequences (H1 or H2), and a detection plate prepared by immobilizing a capture DNA sequence onto the Ag@AuNP layer surface of the detection wells. When the target nucleic acid was present, the two SERS tags were captured on the surface of the Ag@AuNP-coated detection well to generate many "hot spots" through HCR, forming a strong SERS signal and realizing the ultrasensitive detection of the target HCV nucleic acid. The limit of detection of the SERS-sensing method for HCV nucleic acid was 0.47 fM, and the linear range was from 1 to 10 5 fM.

Rapid and sensitive LAMP/CRISPR-powered diagnostics to detect different hepatitis C virus genotypes using an ITO-based EG-FET biosensing platform

Abstract:The hepatitis C virus (HCV), a major causative agent of chronic liver disease, is responsible for the incidence of hepatitis infections worldwide. In line with the World Health Organization's goal of reducing global new infections by 90% and viral hepatitis-related mortality rates by 65% by 2030, we proposed a miniaturized indium tin oxide-based extended gate field-effect transistor biosensor for rapid and specific detection of different HCV genotypes within 20 min. The biosensor combined loop-mediated isothermal amplification (LAMP) and clustered regularly interspaced short palindromic repeat (CRISPR)/CRISPR-associated protein 12 (CRISPR/Cas12a)-induced cleavage. The immobilized single-stranded DNA (ssDNA) served as a signal transmitter and underwent CRISPR/Cas12a trans-cleavage, which was triggered by specific nucleic acid pairing with complementary guide RNAs. This resulted in a significant change in the surface potential, which indicated the presence of HCV-viral RNA. The sensor demonstrated high sensitivity, with a detection limit as low as 1 genomic copy/reaction and a 10-fold increase in robustness for low concentration tests. The clinical results are consistent with those of the polymerase chain reaction. This research offered a rapid, sensitive, and digital diagnostic method for HCV viral infections, particularly suited for resource-limited settings, contributing to the elimination of hepatitis.

Abstract:Developing a simple, reliable, and sensitive hepatitis C virus (HCV) genetic sensing platform is of great significance for diagnosing diseases and selecting appropriate antiviral treatments. Herein, a tandem nucleic acid amplification strategy for sensitive detection of HCV genotype 1b (HCV-1b) was developed by stringing the catalytic hairpin assembly (CHA) and the triggered DNAzyme amplifier. The hairpin reactants were initiated by the target to produce lots of triggering double-stranded DNA sequences which can efficiently activate the subsequent blocked DNAzyme. Thereby, the continuous cleavage of substrate was realized, resulting in the fluorescence signal amplification. The DNA-based isothermal CHA-DNAzyme (CDz) sensing platform was successfully applied for sensitive detection of HCV-1b with the limit of detection (84 pM) and showed good selectivity. Moreover, the practical detection of target DNA in the complex biologic matrix indicated that the developing strategy had good potential for early HCV infection diagnosis.

Abstract:The extraction of high quality nucleic acid is a primary factor in the genetic studies and development of biosensors based on nucleic acid testing. Hepatitis C virus (HCV) is an RNA virus and increasing number of HCV infected patients has grown the concern for the development of fast, inexpensive and reliable techniques for early disease detection. Nanotechnology has been applied for the development of detection methods which can be easily modified into automated systems. In this paper, a method for detection of HCV based on enzyme free magnetic nanoparticles (MNPs) extraction of nucleic acid and chemiluminescence has been described. The specific lysis buffer conditions helped nucleic acids to adsorb on the surface of MNPs. Different factors which might affect the nucleic acid purification were investigated. The quantity and quality parameters of nucleic acid were recorded using Nanodrop 1000 spectrophotometer. Reverse transcriptase polymerase chain reaction (RT-PCR) was carried out to verify that extracted nucleic acid retained high quality and could be used in the downstream applications. Agarose gel electrophoresis analysis confirmed the successful amplification of He la cells, Escherichia coli and HCV target sequences. The chemiluminescent detection of HCV was achieved by successively incubating the biotin labeled RT-PCR products with probe labeled MNPs and Streptavidin-modified alkaline phosphatase (SA-ALP). The results approved the successful chemiluminescent detection of HCV.
