Abstract:Many microorganisms have a very low threshold (< 10 cells) to trigger infectious diseases, and, in these cases, it is important to determine the absolute cell count in a low-cost and speedy fashion. Fluorescent microscopy is a routine method; however, one fundamental problem has been associated with the existence in the sample of large numbers of nontarget particles, which are naturally autofluorescent, thereby obscuring the visibility of target organisms. This severely affects both direct visual inspection and the automated microscopy based on computer pattern recognition. We report a novel strategy of time-gated luminescent scanning for accurate counting of rare-event cells, which exploits the large difference in luminescence lifetimes between the lanthanide biolabels, > 100 mu s, and the autofluorescence backgrounds, < 0.1 mu s, to render background autofluorescence invisible to the detector. Rather than having to resort to sophisticated imaging analysis, the background-free feature allows a single-element photomultiplier to locate rare-event cells, so that requirements for data storage and analysis are minimized to the level of image confirmation only at the final step. We have evaluated this concept in a prototype instrument using a 2D scanning stage and applied it to rare-event Giardia detection labeled by a europium complex. For a slide area of 225 mm(2), the time-gated scanning method easily reduced the original 40,000 adjacent elements (0.075 mm x 3 0.075 mm) down to a few "elements of interest" containing the Giardia cysts. We achieved an averaged signal-to-background ratio of 41.2 (minimum ratio of 12.1). Such high contrasts ensured the accurate mapping of all the potential Giardia cysts free of false positives or negatives. This was confirmed by the automatic retrieving and time-gated luminescence bioimaging of these Giardia cysts. Such automated microscopy based on time-gated scanning can provide novel solutions for quantitative diagnostics in advanced biological, environmental, and medical sciences. Portable Cellphone Based Microbial Pathogen Detection System for Water Quality Analysis

Abstract:We developed a digital nucleic acid amplification test (dNAAT) assay for the detection of indicator and pathogenic microorganisms at the point-of-sample collection. The system, named gLAMP, uses polyethylene glycol (PEG) hydrogel as reaction matrix and loop-mediated isothermal amplification (LAMP) technique for target DNA/RNA amplification (Fig. 1). The system achieved similar sensitivity to real-time PCR in virus quantification (Fig. 2), and demonstrated higher tolerance against inhibitors present in natural water samples (e.g., wastewater, stormwater and pond water). gLAMP is fast taking only 30 min from sample-to-answer compared to 2-4 h for real-time PCR and several days to weeks for traditional culture-based detection method. A smartphone based handheld incubation and detection device is under develop to facilitate the field scale application of the technol. Considering its simplicity, sensitivity, and rapidity, gLAMP holds great potential for microbial water quality anal. in some low-resource settings.

Abstract:We report a new development of orthogonal scanning automated microscopy (OSAM) incorporating time-gated detection to locate rare-event organisms regardless of autofluorescent background. The necessity of using long-lifetime (hundreds of microseconds) luminescent biolabels for time-gated detection implies long integration (dwell) time, resulting in slow scan speed. However, here we achieve high scan speed using a new 2-step orthogonal scanning strategy to realise on-the-fly time-gated detection and precise location of 1-μm lanthanide-doped microspheres with signal-to-background ratio of 8.9. This enables analysis of a 15 mm × 15 mm slide area in only 3.3 minutes. We demonstrate that detection of only a few hundred photoelectrons within 100 μs is sufficient to distinguish a target event in a prototype system using ultraviolet LED excitation. Cytometric analysis of lanthanide labelled Giardia cysts achieved a signal-to-background ratio of two orders of magnitude. Results suggest that time-gated OSAM represents a new opportunity for high-throughput background-free biosensing applications.
Ultrafast Time-Encoded Flow Imaging For Giardia Cysts And Cryptosporidium Oocysts Detection

Abstract:The harmful effects of Cryptosporidium oocysts and Giardia cysts in drinking water have been widely concerned by the international community. Currently, the EPA1623 method is one of the most mature and authoritative methods for detecting Cryptosporidium oocysts and Giardia cysts internationally. However, this method has the limitations of high cost of time and human labor. Based on ultrashort pulse time-space-frequency mapping principle, ultrafast time-encoded flow imaging can reach high speed and high resolution. Therefore, it is proposed for replacing the last three steps of EPA1623, which are immunomagnetic separation, fluorescent staining and enumeration. Specifically, mixed with immunomagnetic beads, the liquid quality sample of Giardia cysts and Cryptosporidium oocysts flow through the microfluidic channel with high throughput of 100 particles/s. With ultrafast time-encoded flow imaging system, images are acquired including oocysts and cysts which are magnetized by attachment of magnetic beads or not, and only magnetic beads. Extracted appearance and shape features, images are classified by K-means cluster algorithm. It is shown in results that, ultrafast time-encoded flow imaging method costs less than 10 minutes and maintains recovery at more than 80%, compared to the last three steps in EPA1623 which need almost 2 hours at less recovery. The proposed method makes full use of the biological properties of immunomagnetic beads, Cryptosporidium oocysts and Giardia cysts, and maintains high percent recovery with much shorter detection time.

Abstract:Time-resolved luminescence detection using long-lived probes with lifetimes in the microsecond region have shown great potential in ultrasensitive and multiplexed bioanalysis. In flow cytometry, however, the long lifetime poses a significant challenge to measure wherein the detection window is often too short to determine the decay characteristics. Here we report a time-resolved microfluidic flow cytometer (tr-mFCM) incorporating an acoustic-focusing chip, which allows slowing down of the flow while providing the same detection conditions for every target, achieving accurate lifetime measurement free of autofluorescence interference. Through configuration of the flow velocity and detection aperture with respect to the time-gating sequence, a multi-cycle luminescence decay profile is captured for every event under maximum excitation and detection efficiency. A custom fitting algorithm is then developed to resolve europium-stained polymer microspheres as well as leukemia cells against abundant fluorescent particles, achieving counting efficiency approaching 100% and lifetime CVs (coefficient of variation) around 2-6%. We further demonstrate lifetime-multiplexed detection of prostate and bladder cancer cells stained with different europium probes. Our acoustic-focusing tr-mFCM offers a practical technique for rapid screening of biofluidic samples containing multiple cell types, especially in resource-limited environments such as regional and/or underdeveloped areas as well as for point-of-care applications.

Abstract:Significant multiplexing capacity of optical time-domain coding has been recently demonstrated by tuning luminescence lifetimes of the upconversion nanoparticles called 'τ-Dots'. It provides a large dynamic range of lifetimes from microseconds to milliseconds, which allows creating large libraries of nanotags/microcarriers. However, a robust approach is required to rapidly and accurately measure the luminescence lifetimes from the relatively slow-decaying signals. Here we show a fast algorithm suitable for the microsecond region with precision closely approaching the theoretical limit and compatible with the rapid scanning cytometry technique. We exploit this approach to further extend optical time-domain multiplexing to the downconversion luminescence, using luminescence microspheres wherein lifetimes are tuned through luminescence resonance energy transfer. We demonstrate real-time discrimination of these microspheres in the rapid scanning cytometry, and apply them to the multiplexed probing of pathogen DNA strands. Our results indicate that tunable luminescence lifetimes have considerable potential in high-throughput analytical sciences.

Abstract:We introduce a new image cytometer design for detection of very small particulate and demonstrate its capability in water analysis. The device is a compact microscope composed of off the shelf components, such as a light emitting diode (LED) source, a complementary metal oxide semiconductor (CMOS) image sensor, and a specific combination of optical lenses that allow, through an appropriate software, Fourier transform processing of the sample volume. Waterborne microorganisms, such as Escherichia coli (E. coli), Legionella pneumophila (L. pneumophila) and Phytoplankton, are detected by interrogating the volume sample either in a fluorescent or label-free mode, i.e. with or without fluorescein isothiocyanate (FITC) molecules attached to the micro-organisms, respectively. We achieve a sensitivity of 50 cells/ml, which can be further increased to 0.2 cells/ml by preconcentrating an initial sample volume of 500 ml with an adhoc fluidic system. We also prove the capability of the proposed image cytometer of differentiating microbiological populations by size with a resolution of 3 um and of operating in real contaminated water.

Abstract:Imaging flow cytometry has become a popular technology for bioparticle images analysis because of its capability of capturing thousands of images per second. Nevertheless, the vast number of images generated by imaging flow cytometry imposes great challenges for data analysis especially when the species have similar morphologies. In this work, we report a deep learning‐enabled high‐throughput system for predicting Cryptosporidium and Giardia in drinking water. This system combines imaging flow cytometry and an efficient artificial neural network called MCellNet, which achieves a classification accuracy >99.6%. The system can detect Cryptosporidium and Giardia with a sensitivity of 97.37% and a specificity of 99.95%. The high‐speed analysis reaches 346 frames per second, outperforming the state‐of‐the‐art deep learning algorithm MobileNetV2 in speed (251 frames per second) with a comparable classification accuracy. The reported system empowers rapid, accurate, and high throughput bioparticle detection in clinical diagnostics, environmental monitoring and other potential biosensing applications.This article is protected by copyright. Abstract:We report a field-portable and cost-effective imaging flow cytometer that uses deep learning to accurately detect Giardia lamblia cysts in water samples at a volumetric throughput of 100 mL/h. This flow cytometer uses lensfree color holographic imaging to capture and reconstruct phase and intensity images of microscopic objects in a continuously flowing sample, and automatically identifies Giardia Lamblia cysts in real-time without the use of any labels or fluorophores. The imaging flow cytometer is housed in an environmentally-sealed enclosure with dimensions of 19 cm x 19 cm x 16 cm and weighs 1.6 kg. We demonstrate that this portable imaging flow cytometer coupled to a laptop computer can detect and quantify, in real-time, low levels of Giardia contamination (e.g., <10 cysts per 50 mL) in both freshwater and seawater samples. The field-portable and label-free nature of this method has the potential to allow rapid and automated screening of drinking water supplies in resource limited settings in order to detect waterborne parasites and monitor the integrity of the filters used for water treatment.

Abstract:ABSTRACT Flow cytometry is widely recognized as the gold-standard technique for the analysis and enumeration of heterogeneous cellular populations and has become an indispensable tool in diagnostics, 1 rare-cell detection 2 and single-cell proteomics. 3 Although contemporary flow cytometers are able to analyse many thousands of cells per second, with classification based on scattering or fluorescence criteria, the vast majority require unacceptably large sample volumes, and do not allow the acquisition of spatial information. Herein, we report a sheathless, microfluidic imaging flow cytometer that incorporates stroboscopic illumination for blur-free fluorescence and brightfield detection at analytical throughputs in excess of 60,000 cells/s and 400,000 cells per second respectively. Our imaging platform is capable of multi-parametric fluorescence quantification and subcellular (co-)localization analysis of cellular structures down to 500 nm with microscopy image quality. We demonstrate the efficacy of our approach by performing challenging high-throughput localization analysis of cytoplasmic RNA granules in yeast and human cells. Results suggest significant utility of the imaging flow cytometer in the screening of rare events at the subcellular level for diagnostic applications.

Abstract:A novel miniaturized, integrated whole- column imaging detection (WCID) system on a microchip is presented. In this system, a program controlled organic light emitting diode (OLED) array was used as a spatial-scanning light source, to achieve imaging by the time sequence of the excited fluorescence. By this mechanism, a photomultiplier tube (PMT) instead of a charge coupled detector (CCD) can be applied to the imaging. Unlike conventional systems, no lenses, fibers or any mechanical components are required either. The novel flat light source provides uniform excitation light without size limitations and outputs a stronger power by pulse driving. The scanning mode greatly reduced the power consumption of the light source, which is valuable for a portable system. Meanwhile, this novel simplified system has a broader linear range, higher sensitivity and higher efficiency in data collection. Isoelectric focusing of R- phycoerythrin (PE) and monitoring of the overall process with WCID were performed on this system. The limit of detection (LOD) was 38 ng mL(-1) or 3.2 pg at 85 nL per column injection of PE. The system provides a technique for WCID capillary isoelectric focusing (cIEF) on chip and can be used for throughput analysis.

Abstract:Rapid point-of-care (POC) diagnosis of bacterial infection diseases provides clinical benefits of prompt initiation of antimicrobial therapy and reduction of the overuse/misuse of unnecessary antibiotics for nonbacterial infections. We present here a POC compatible method for rapid bacterial infection detection in 10 min. We use a large-volume solution scattering imaging (LVSi) system with low magnifications (1-2×) to visualize bacteria in clinical samples, thus eliminating the need for culture-based isolation and enrichment. We tracked multiple intrinsic phenotypic features of individual cells in a short video. By clustering these features with a simple machine learning algorithm, we can differentiate Escherichia coli from similar-sized polystyrene beads, distinguish bacteria with different shapes, and distinguish E. coli from urine particles. We applied the method to detect urinary tract infections in 104 patient urine samples with a 30 s LVSi video, and the results showed 92.3% accuracy compared with the clinical culture results. This technology provides opportunities for rapid bacterial infection diagnosis at POC settings.
Utpcr: A Strategy for the Highly Specific and Absolutely Quantitative Detection of Single Molecules Within Only Minutes.

Abstract:Bloodstream infection is a major health problem worldwide, with extremely high mortality. Detecting infection in the early stage is challenging due to the extremely low concentration of bacteria in the blood. Digital PCR provides unparalleled sensitivity and can achieve absolute quantification, but it is time-consuming. Moreover, the presence of unavoidable background signals in negative controls poses a significant challenge for single-molecule detection. Here, we propose a novel strategy called "Ultrafast flexible thin tube-based droplet digital PCR (utPCR)" that can shorten the digital PCR process from 2 h to only 5 min, with primer annealing/extension time reduced from minutes to only 5 s. Importantly, the ultrafast PCR eliminates nonspecific amplification and thus enables single-molecule detection. The utPCR enabled the sensitive detection and digital quantification of E. coli O157 in the high background of a 106-fold excess of E. coli K12 cells. Moreover, this method also displayed the potential to detect rare pathogens in blood samples, and the limit of detection (LOD) could be as low as 10 CFU per mL of blood without false positive results. Considered ultrafast (<5 min) and highly sensitive (single-molecule detection), the utPCR holds excellent prospects in the next generation of molecular diagnosis.
Cloud-Enabled Microscopy and Droplet Microfluidic Platform for Specific Detection of Escherichia coli in Water

Abstract:We report an all-in-one platform - ScanDrop - for the rapid and specific capture, detection, and identification of bacteria in drinking water. The ScanDrop platform integrates droplet microfluidics, a portable imaging system, and cloud-based control software and data storage. The cloud-based control software and data storage enables robotic image acquisition, remote image processing, and rapid data sharing. These features form a "cloud" network for water quality monitoring. We have demonstrated the capability of ScanDrop to perform water quality monitoring via the detection of an indicator coliform bacterium, Escherichia coli, in drinking water contaminated with feces. Magnetic beads conjugated with antibodies to E. coli antigen were used to selectively capture and isolate specific bacteria from water samples. The bead-captured bacteria were co-encapsulated in pico-liter droplets with fluorescently-labeled anti-E. coli antibodies, and imaged with an automated custom designed fluorescence microscope. The entire water quality diagnostic process required 8 hours from sample collection to online-accessible results compared with 2-4 days for other currently available standard detection methods.

Label-free single-particle imaging approach for ultra-rapid detection of pathogenic bacteria in clinical samples

Abstract:Rapid detection of pathogenic bacteria within a few minutes is the key to control infectious disease. However, rapid detection of pathogenic bacteria in clinical samples is quite a challenging task due to the complex matrix, as well as the low abundance of bacteria in real samples. Herein, we employ a label-free single-particle imaging approach to address this challenge. By tracking the scattering intensity variation of single particles in free solution, the morphological heterogeneity can be well identified with particle size smaller than the diffraction limit, facilitating the morphological identification of single bacteria from a complex matrix in a label-free manner. Furthermore, the manipulation of convection in free solution enables the rapid screening of low-abundance bacteria in a small field of view, which significantly improves the sensitivity of single-particle detection. As a proof of concept demonstration, we are able to differentiate the group B streptococci (GBS)–positive samples within 10 min from vaginal swabs without using any biological reagents. This is the most rapid and low-cost method to the best of our knowledge. We believe that such a single-particle imaging approach will find wider applications in clinical diagnosis and disease control due to its high sensitivity, rapidity, simplicity, and low cost.

Abstract:Time-gated luminescence spectra are usually measured by laboratory instruments equipped with high-speed excitation sources and spectrometers, which are always bulky and expensive. To reduce the reliance on expensive laboratory instruments, we demonstrate the first, to the best of our knowledge, use of a smartphone for the detection of time-gated luminescence spectra. A mechanical chopper is used as the detection shutter and an optical switch is placed at the edge of the wheel to convert the chopping signal into a transistor-transistor logic (TTL) signal which is used to control the excitation source and achieve synchronization. The time-gated luminescence spectra at different delay times of Eu(TTA)3 powder and the solutions of Eu-tetracycline complex are successfully detected with a temporal resolution of tens of microseconds by the proposed approach. We believe our approach offers a route toward portable instruments for the measurement of luminescence spectra and lifetimes.

Abstract:Quantitative Real-Time Polymerase Chain Reaction (qRT-PCR) has become indispensable in the realm of disease nucleic acid screening and diagnostics, owing to its remarkable precision and sensitivity, in which the real-time fluorescence detection system plays an extremely critical role. To solve the problems of long time and slow speed of traditional nucleic acid detection, PCR systems are evolving towards ultra-rapid configurations. Nonetheless, most extant ultra-rapid PCR systems either depend on endpoint detection for qualitative assessments due to inherent structural or heating constraints or circumvent the challenge of adapting optical systems to expeditious amplification systems, resulting in potential shortcomings in assay efficacy, volume, or expense. Consequently, this study proposed a design of a real-time fluorescence detection system for ultra-fast PCR, capable of executing six channels of real-time fluorescence detection. Through the meticulous calculation of the optical pathway within the optical detection module, effective regulation of system dimensions and the cost was accomplished. By devising an optical adaptation module, the signal-to-noise ratio was enhanced by approximately 307% without compromising the PCR temperature alteration rate. Ultimately, by employing a fluorescence model that accounted for the spatial attenuation effect of excitation light, as proposed herein, fluorescent dyes were arranged to evaluate the repeatability, channel interference, gradient linearity, and limit of detection of the system, which proved that the system had good optical detection performance. Finally, the real-time fluorescence detection of human cytomegalovirus (CMV) under 9 min ultra-fast amplification was achieved by a complete ultra-fast amplification experiment, which further validated the potential of the system to be applied to rapid clinical nucleic acid detection.

Abstract:A biosensor system for detection of pathogens was developed by using CdSe/ZnS core/shell dendron nanocrystals with high efficiency and stability as fluorescence labels and a flowing chamber with a microporous immunofilter. The antibody-immobilized immunofilter captured the targeted pathogens, Escherichia coli O157:H7 as an example for bacteria and hepatitis B being a model system for viruses. The CdSe/ZnS core/shell dendron nanocrystals were conjugated with the corresponding antibodies and then passed through the microporous membrane where they attached to the membrane-antigen-antibody. The efficient and stable photoluminescence (PL) of the CdSe/ZnS nanocrystals on the formed "sandwich" structure complexes (membrane-antigen-antibody conjugated with the nanocrystals) was used as the detection means. The effects of the pore size of the membranes, buffer pH, and assay time on the detection of E. coli O157:H7 were investigated and optimized. The detectable level of this new system was as low as 2.3 CFU/mL for E. coli O157:H7 and 5 ng/mL for hepatitis B surface Ag (HBsAg). The assay time was shortened to 30 min without any enrichment and incubation.

Abstract:Optical microscopy is one of the most widely used diagnostic methods in scientific, industrial, and biomedical applications. However, while useful for detailed examination of a small number (< 10,000) of microscopic entities, conventional optical microscopy is incapable of statistically relevant screening of large populations (> 100,000,000) with high precision due to its low throughput and limited digital memory size. We present an automated flow-through single-particle optical microscope that overcomes this limitation by performing sensitive blur-free image acquisition and nonstop real-time image-recording and classification of microparticles during high-speed flow. This is made possible by integrating ultrafast optical imaging technology, self-focusing microfluidic technology, optoelectronic communication technology, and information technology. To show the system's utility, we demonstrate high-throughput image-based screening of budding yeast and rare breast cancer cells in blood with an unprecedented throughput of 100,000 particles/s and a record false positive rate of one in a million.
